Understanding DNA Damage Response and DNA Repair in Multiple Myeloma.

Multiple myeloma (MM) is a plasma cell malignancy characterized by several genetic abnormalities, including chromosomal translocations, genomic deletions and gains, and point mutations. DNA damage response (DDR) and DNA repair mechanisms are altered in MM to allow for tumor development, progression, and resistance to therapies. Damaged DNA rarely induces an apoptotic response, given the presence of ataxia-telangiectasia mutated (ATM) loss-of-function or mutations, as well as deletions, mutations, or downregulation of tumor protein p53 (TP53) and tumor protein p73 (TP73). Moreover, DNA repair m

Autosensitization to DNA.

The spontaneous occurrence of widespread ecchymoses in a patient not exhibiting coagulopathy leads to a spectrum of differential diagnoses including amyloidosis, anaphylactoid purpura, pseudoxanthoma elasticum, Ehlers-Danlos syndrome, autoerythrocyte sensitization and autosensitization to DNA (11). This paper reports on a patient exhibiting the characteristic clinical findings and skin reactivity indicative of DNA autosensitization. The syndrome will be discussed briefly with particular reference to the differential diagnosis to autoerythrocyte sensitization.

Circulating extracellular vesicle DNA (EV-DNA) and cell-free DNA in ovarian cancer: pathological relevance and diagnostic applications.

Ovarian cancer is one of the leading causes of gynecologic cancer-related mortality in women. However, a significant proportion of ovarian cancer cases are only detected at an advanced stage (III or IV) and are complicated to treat because of metastasis to the peritoneum. This challenge is compounded by vague symptoms and insufficient screening methods for early ovarian cancer detection. A promising solution is liquid biopsy, where the presence of biomarkers (proteins, lipids, and nucleic acids) associated with cancer is identified in the blood circulation. This approach facilitates the real-t

Cationic Cyanostilbene-Induced B-Z DNA Transition in Calf-Thymus DNA: Modulation of FRET in DNA Co-Assemblies.

Cationic cyanostilbenes (CSs) with variable peripheral alkyl chains demonstrated groove binding to calf-thymus DNA (ctDNA). This led to a variation in their luminescence and the emergence of induced chiral features. Most notably, an ethyl CS analogue induced an intriguing structural transformation in ctDNA in which the original right-handed B-DNA, the most commonly observed regular structural form of the DNA found in living cells under physiological conditions, underwent transformation to Z-DNA, an unconventional form of DNA with left-handed helicity, typically observed with certain sequences

Detection of HBV DNA integration in plasma cell-free DNA of different HBV diseases utilizing DNA capture strategy.

The landscape of hepatitis B virus (HBV) integration in the plasma cell-free DNA (cfDNA) of HBV-infected patients with different stages of liver diseases [chronic hepatitis B (CHB), liver cirrhosis (LC), and hepatocellular carcinoma (HCC)] remains unclear. In this study, we developed an improved strategy for detecting HBV DNA integration in plasma cfDNA, based on DNA probe capture and next-generation sequencing. Using this optimized strategy, we successfully detected HBV integration events in chimeric artificial DNA samples and HBV-infected HepG2-NTCP cells at day one post infection, with high

Adeno-Associated Virus Monoinfection Induces a DNA Damage Response and DNA Repair That Contributes to Viral DNA Replication.

Adeno-associated virus (AAV) belongs to the Dependoparvovirus genus of the Parvoviridae family. AAV replication relies on a helper virus, such as adenovirus (Ad). Co-infection of AAV and Ad induces a DNA damage response (DDR), although its function in AAV DNA replication remains unknown. In this study, monoinfection of AAV2 in HEK293T cells expressing a minimal set of Ad helper genes was used to investigate the role of the DDR solely induced by AAV. We found that AAV2 DNA replication, but not single stranded (ss)DNA genome accumulation and Rep expression only, induced a robust DDR in HEK293T c

Stimulation of Escherichia coli DNA damage inducible DNA helicase DinG by the single-stranded DNA binding protein SSB.

Escherichia coli DNA damage inducible protein DinG is a superfamily II DNA helicase and is closely related to human DNA helicase XPD. Here, we report that E. coli single-stranded DNA binding protein (SSB) is able to form a stable protein complex with DinG and to stimulate the DinG DNA helicase activity. An SSB mutant that retains the single-stranded DNA binding activity but fails to form a protein complex with DinG becomes a potent inhibitor for the DinG DNA helicase, suggesting that E. coli wild-type SSB stimulates the DinG DNA helicase via specific protein-protein interaction.

[DNA-dependent protein kinase (DNA-PK), a key enzyme in the re-ligation of double-stranded DNA breaks].

Repair pathways of DNA are now better defined, and some important findings have been discovered in the last few years. DNA non-homologous end-joining (NEHJ) is a crucial process in the repair of radiation-induced double-strand breaks (DSBs). NHEJ implies at least three steps: the DNA free-ends must get closer, preparation of the free-ends by exonucleases and then a transient hybridisation in a region of DNA with weak homology. DNA-dependent protein kinase (DNA-PK) is the key enzyme in this process. DNA-PK is a nuclear serine/threonine kinase that comprises three components: a catlytic subunit

Cross-reactive binding patterns of monoclonal antibodies to DNA are often caused by DNA/anti-DNA immune complexes.

Recently, the role of antibodies to DNA in the pathogenesis of systemic lupus erythematosus (SLE) has been reevaluated, since observed cross-reactive binding of anti-DNA to tissue-related antigens might substantially contribute to the inflammatory process of the disease. Evidence of this cross-reactivity has, in part, been obtained from studies with monoclonal anti-DNA. However, we now report that the presence of DNA/anti-DNA immune complexes in monoclonal antibody preparations may be the cause of the observed cross-reactive binding patterns. Studying a panel of anti-DNA producing hybridomas (

DNA Methylation Analysis of Ribosomal DNA in Adults With Down Syndrome.

Control of ribosome biogenesis is a critical aspect of the regulation of cell metabolism. As ribosomal genes (rDNA) are organized in repeated clusters on chromosomes 13, 14, 15, 21, and 22, trisomy of chromosome 21 confers an excess of rDNA copies to persons with Down syndrome (DS). Previous studies showed an alteration of ribosome biogenesis in children with DS, but the epigenetic regulation of rDNA genes has not been investigated in adults with DS so far. In this study, we used a targeted deep-sequencing approach to measure DNA methylation (DNAm) of rDNA units in whole blood from 69 adults w

Immune sensing of DNA and strategies for fish DNA vaccine development.

Studies of DNA vaccines have shown that understanding the mechanism of DNA vaccine-mediated action is the key for vaccine development. Current knowledge has shown the presence of antigen presenting cells (APCs) involving in B and T cells at the muscle injection site and the upregulation of type I interferon (IFN-I) that initiates antiviral response and benefits adaptive immunity in fish DNA vaccines. IFN-I may be triggered by expressed antigen such as the rhabdovirus G protein encoded DNA vaccine or by plasmid DNA itself through cytosolic DNA sensing. The investigating of Toll-like receptor 9,

Unexpected DNA loss mediated by the DNA binding activity of ribonuclease A.

Ribonuclease A (RNase A) is widely used in molecular biology research both for analytical assays and for nucleic acid preparation. The catalytic mechanism of RNase A is well understood and absolutely precludes activity on DNA; however anecdotal reports of DNA degradation by RNase A are not uncommon. Here we describe a mechanism by which RNase A treatment can lead to apparent DNA degradation. This results from the surprising finding that RNase A remains functional in a phenol:chloroform mixture, to our knowledge the only enzyme that survives this highly denaturing solvent environment. Although

Specificity of DNA lesion bypass by the yeast DNA polymerase eta.

DNA polymerase eta (Pol(eta), xeroderma pigmentosum variant, or Rad30) plays an important role in an error-free response to unrepaired UV damage during replication. It faithfully synthesizes DNA opposite a thymine-thymine cis-syn-cyclobutane dimer. We have purified the yeast Pol(eta) and studied its lesion bypass activity in vitro with various types of DNA damage. The yeast Pol(eta) lacked a nuclease or a proofreading activity. It efficiently bypassed 8-oxoguanine, incorporating C, A, and G opposite the lesion with a relative efficiency of approximately 100:56:14, respectively. The yeast Pol(e

DNA topoisomerases and the DNA lesion in human genetic instability syndromes.

Genetically determined chromosomal instability entails, among other sequelae, a condition of elevated cancer risk. Patients with the autosomal recessive disorder Fanconi's anemia (FA) often develop leukemias of the monocytic lineage together with pancytopenia, whereas the Bloom's syndrome (BS) mutation confers an early and elevated incidence of neoplasia of no particular type. Cultured cells from FA patients show spontaneously elevated rates of chromosome aberrations and a hypersensitivity to DNA cross-linking agents. Cytogenetic evaluation of cells from BS patients revealed elevated rates of

Inherited defects in DNA repair and susceptibility to DNA-damaging agents.

Since all organisms are continuously exposed to exogenous and endogenous DNA damaging agents, mechanisms of repair of DNA lesions are necessary to maintain the integrity of the genome. Studies of the cellular defects in human inherited diseases with deficiencies in DNA repair have given new insights into these processes. Nucleotide excision repair is an important DNA repair pathway in which several types of DNA lesions are removed by a multi-step enzymatic process. This repair mechanism is deficient in the rare disease xeroderma pigmentosum (XP), which results in extreme sensitivity to ultravi

Binding of SARS-CoV-1/2 NSP1 to DNA Polymerase α-Primase Inhibits DNA Replication through Reduction of Interaction between DNA and DNA Polymerase α-Primase.

A comprehensive understanding of the atomic level mechanism governing the binding nonstructural protein 1 of SARS-CoV-1 (SARS-CoV-1 NSP1) and SARS-CoV-2 (SARS-CoV-2 NSP1) to Pol α-primase is important to advance the development of small molecule inhibitors for the treatment COVID-19. In this study, we use both all-atom steered molecular dynamics (all-atom SMD) and coarse-grained umbrella sampling (coarse-grained US) simulations to assess the binding affinity of SARS-CoV-1 NSP1 and SARS-CoV-2 NSP1 to Pol α-primase. Our all-atom SMD and coarse-grained US simulations consistently indicate that SA

Imaging and mechanism of DNA-DNA recognition mediated by divalent ions.

In the cell, DNA must be tightly packed to facilitate its organization into the nucleus, where recognition of homologous sequences underpins key processes such as recombination. Yet the structural basis of DNA-DNA pairing remains unknown. Here, we combine high-resolution atomic force microscopy and atomistic MD simulations to provide the first direct visualization of DNA pairing in the presence of divalent ions. We show that strongly paired DNAs often achieve groove-to-groove alignment, driven by ionic bridges connecting the minor grooves of the two duplexes. These contacts are further stabili

The adduct models of aflatoxins with DNA and effects on DNA polymerase Ⅳ.

CONTEXT: Aflatoxin (AFT) is a toxic carcinogen and mutagen produced mainly by Aspergillus species. Dietary intake is the main route of exposure to AFT in humans, and DNA damage caused by AFT exposure receives wide concern as an endogenous factor in the pathogenesis of liver cancer. The systematic exploration on the toxicity mechanism of AFB1-the most toxic AFT subtype-is of great significance for the prevention and control of liver cancer. In this work, three adduct models, gap-AFT (GA), mispairing-AFT (MA), and insertion-AFT (IA), have been defined based on all the available three-dimensional

Effects of obesity on DNA methylation and DNA methyltransferases in the reproductive system.

Obesity is increasingly recognized as a condition with profound systemic and epigenetic consequences. However, the molecular mechanisms linking obesity to reproductive dysfunction remain incompletely understood. Accumulating evidence suggests that epigenetic regulation, particularly DNA methylation, contributes to and is modified by obesity, thereby influencing gene expression in gonadal tissues and germ cells. DNA methylation is essential for normal oogenesis and spermatogenesis and is mediated by DNA methyltransferases (DNMTs), whose expression and activity are tightly regulated throughout g
