A chloroplast tree for Viburnum (Adoxaceae) and its implications for phylogenetic classification and character evolution.

• Premise of the study: Despite recent progress, significant uncertainties remain concerning relationships among early-branching lineages within Viburnum (Adoxaceae), prohibiting a new classification and hindering studies of character evolution and the increasing use of Viburnum in addressing a wide range of ecological and evolutionary questions. We hoped to resolve these issues by sequencing whole plastid genomes for representative species and combining these with molecular data previously obtained from an expanded taxon sample.• Methods: We performed paired-end Illumina sequencing of plastid

The mitochondrial genome of pequi tree (Caryocar brasiliense Cambess.): genome structure, gene transfers, and evolutionary insights within Malpighiales.

The complete mitochondrial genome of Caryocar brasiliense (Caryocaraceae), an ecologically and economically important species native to the Brazilian savannas, was assembled and annotated. Using a hybrid assembly approach combining Oxford Nanopore and Illumina sequencing data, we assembled a 533 641 bp bipartite mitogenome organized into two circular chromosomes. A high density of dispersed repeats and simple sequence repeats was detected, along with extensive DNA transfers from the chloroplast and nuclear genomes (MTPTs and NUMTs). The variation of mitogenome size is positively correlated wit

A Rapid and Cost-Effective Method for DNA Extraction from Archival Herbarium Specimens.

Here we report a rapid and cost-effective method for the extraction of total DNA from herbarium specimens up to 50-90-year-old. The method takes about 2 h, uses AMPure XP magnetic beads diluted by PEG-8000- containing buffer, and does not require use of traditional volatile components like chloroform, phenol, and liquid nitrogen. It yields up to 4 µg of total nucleic acid with high purity from about 30 mg of dry material. The quality of the extracted DNA was tested by PCR amplification of 5S rRNA and rbcL genes (nuclear and chloroplast DNA markers) and compared against the traditional chlorofo

Temporal transcriptional regulation and genetic adaptation strategies in Nannochloropsis oceanica during long-term CO2 acclimation.

To overcome the limited tolerance of microalgal strains to high CO2 levels and the non-directional nature of traditional physicochemical mutagenesis, long-term multi-cycle acclimation under 10%-100% CO2 was employed to domesticate Nannochloropsis oceanica with the aim of elucidating its temporal transcriptional regulation and genetic adaptation strategies. Under multi-cycle acclimation at 55% CO2, chloroplast-associated genes underwent mutations that promoted accelerated chloroplast development, enhanced photosystem II efficiency, enhanced Calvin cycle activity, and reduced photodamage. The te

Chlorella vulgaris genome assembly and annotation reveals the molecular basis for metabolic acclimation to high light conditions.

Chlorella vulgaris is a fast-growing fresh-water microalga cultivated on the industrial scale for applications ranging from food to biofuel production. To advance our understanding of its biology and to establish genetics tools for biotechnological manipulation, we sequenced the nuclear and organelle genomes of Chlorella vulgaris 211/11P by combining next generation sequencing and optical mapping of isolated DNA molecules. This hybrid approach allowed us to assemble the nuclear genome in 14 pseudo-molecules with an N50 of 2.8 Mb and 98.9% of scaffolded genome. The integration of RNA-seq data o

Development of nucleic acid isolation by non-silica-based nanoparticles and real-time PCR kit for edible vegetable oil traceability.

For efficient extraction of amplifiable DNA from edible vegetable oils, we developed a novel DNA extraction approach based on the non-silica-based dipolar nanocomposites. The nanoparticle comprises a hydrophilic polymethyl methacrylate core with abundant capillaries, hydrophilic vesicles decorated with molecules having DNA affinity and a coating hydrophobic polystyrene layer. The nanoparticles are soluble in oil, adsorb the DNA from the aqueous phase and gave a high DNA recovery ratio. All DNA extracts from fully refined vegetable oil soybean, peanut, rapeseed, and cottonseed oils, including t

[Mini-barcode development based on chloroplast genome of Descurainiae Semen Lepidii Semen and its adulterants and its application in Chinese patent medicine].

Descurainiae Semen Lepidii Semen, also known as Tinglizi, originates from Brassicaceae plants Descurainia sophia or Lepidium apetalum. The former is commonly referred to as "Southern Tinglizi(Descurainiae Semen)", while the latter is known as "Northern Tinglizi(Lepidii Semen)". To scientifically and accurately identify the origin of Tinglizi medicinal materials and traditional Chinese medicine products, this study developed a specific DNA mini-barcode based on chloroplast genome sequences. By combining the DNA mini-barcode with DNA metabarcoding technology, a method for the

Soil eDNA reflects regionally dominant species rather than local composition of tropical tree communities.

Environmental DNA (eDNA) is increasingly used for biodiversity monitoring, but validation of the spatial scale(s) at which eDNA reflects extant communities is scarce, particularly in tropical forests: the terrestrial biome with the most concentrated diversity on earth. We leveraged spatially explicit tree inventory data from the 16-ha Luquillo Forest Dynamics Plot (LFDP) in Puerto Rico to validate soil eDNA as a spatially explicit indicator of tree diversity/composition. Using a comprehensive local chloroplast trnL-P6 reference library, we analyzed soil samples at multiple scales through eDNA

The complete chloroplast genome of Origanum vulgare L. (Lamiaceae) from AL-Madinah, Saudi Arabia, and its phylogenetic relationship.

The genus Origanum is taxonomically complex and often considered an underutilized group despite its economic and medicinal significance. Origanum vulgare L., the most variable species within the genus, is widely utilized as a culinary spice and medicinal herb, exhibiting considerable morphological diversity across its six recognized subspecies. In this study, we assembled and annotated the complete chloroplast (cp) genome of a wilt-resistant Saudi Arabian accession of O. vulgare. The cp genome measures 151,826 bp in length and displays the typical circular quadripartite structure, consisting o

Genes Sufficient for Synthesizing Peptidoglycan are Retained in Gymnosperm Genomes, and MurE from Larix gmelinii can Rescue the Albino Phenotype of Arabidopsis MurE Mutation.

The endosymbiotic theory states that plastids are derived from a single cyanobacterial ancestor that possessed a cell wall. Peptidoglycan (PG), the main component of the bacteria cell wall, gradually degraded during plastid evolution. PG-synthesizing Mur genes have been found to be retained in the genomes of basal streptophyte plants, although many of them have been lost from the genomes of angiosperms. The enzyme encoded by bacterial MurE genes catalyzes the formation of the UDP-N-acetylmuramic acid (UDP-MurNAc) tripeptide in bacterial PG biosynthesis. Knockout of the MurE gene in the moss Ph

Development of species-specific chloroplast markers for the authentication of Gynostemma pentaphyllum and their distribution in the Korean peninsula.

Gynostemma pentaphyllum is a traditional oriental medicinal herb used as tea since ancient time. Among Gynostemma species, G. pentaphyllum has more active chemical components and better therapeutic effect. It is used to cure depression, diabetes, anxiety, hyperlipidemia, fatigue, immunity, cancer, and oxidative stress. Overexploitation of G. pentaphyllum for its medicinal benefits has been on a rise, due to which they are adulterated or mistakenly identified with other members of Gynostemma species. Hence, we used chloroplast universal regions such as ycf3, accD, petD, psbB and their polymorph

Thrixspermumtaeniophyllum (Orchidaceae, Epidendroideae), a new species from southwest China, based on molecular and morphological evidence.

Thrixspermumtaeniophyllum is described as a new orchid species from Wenchuan County, Sichuan Province of southwest China. It is morphologically similar to T.japonicum, but it differs from the latter in having branched stems, slightly fleshy strap-shaped leaves, longer inflorescences with 3-6 flowers and a capitate gynandrium with a lip-shaped mouth opening. Its species status is also supported by molecular phylogenetic analyses, based on nuclear ribosome internal transcribed spacer (nrITS) and three chloroplast DNA fragments (matK, psbA-trnH and trnL-F), which showed distinct systematic bounda

Identification of four genes of the Brucella melitensis ATP synthase operon F0 sector: relationship with the Rhodospirillaceae family.

We have determined the nucleotide sequence of a cloned DNA fragment from the human and animal pathogen Brucella melitensis. Four genes were identified from a 4069 bp fragment, corresponding to the B. melitensis a, c, b', and b subunits of the ATP synthase F0 sector operon. A duplicated and divergent copy of the b-subunit gene was observed. This feature has been found only in photosynthetic bacteria and chloroplasts. In addition, the gene cluster was separated from the F1 sector, a characteristic described only for the Rhodospirillaceae family.

Preliminary phylogenetic insights into Japanese willows (Salix) using low-copy nuclear genes, with emphasis on endemic species.

In this study, we aimed to reveal the phylogenetic relationships of Salix species in Japan, with particular emphasis on the speciation process of endemic species. We performed molecular phylogenetic analyses of all available native species using multilocus datasets of low-copy nuclear genes and chloroplast sequences. Although gene-tree incongruence and basal reticulation were evident-implying the need for future genome-scale analyses-our analyses still provided sufficient resolution to clarify the phylogenetic structure of the Japanese Salix flora and to offer meaningful insights into its dive

Exploring animal food microbiomes and resistomes via 16S rRNA gene amplicon sequencing and shotgun metagenomics.

As a diverse and complex food matrix, the animal food microbiota and repertoire of antimicrobial resistance (AMR) genes remain to be better understood. In this study, 16S rRNA gene amplicon sequencing and shotgun metagenomics were applied to three types of animal food samples (cattle feed, dry dog food, and poultry feed). ZymoBIOMICS mock microbial community was used for workflow optimization including DNA extraction kits and bead-beating conditions. The four DNA extraction kits (AllPrep PowerViral DNA/RNA Kit, DNeasy Blood & Tissue Kit, DNeasy PowerSoil Kit, and ZymoBIOMICS DNA Miniprep Kit)

Replication and maintenance of the Plasmodium falciparum apicoplast genome.

Members of the phylum Apicomplexa are responsible for many devastating diseases including malaria (Plasmodium spp.), toxoplasmosis (Toxoplasma gondii), babesiosis (Babesia bovis), and cyclosporiasis (Cyclospora cayetanensis). Most Apicomplexans contain a unique and essential organelle called the apicoplast. Derived from an ancient chloroplast, the apicoplast replicates and maintains a 35 kilobase (kb) circular genome. Due to its essential nature within the parasite, drugs targeted to proteins involved in DNA replication and repair of the apicoplast should be potent and specific. This review su

Efficient recovery and DNA extraction for algae-associated microbial communities.

The extraction of high-quality microbial DNA from environmental samples is critical for many downstream applications, including short- and long-read metagenomic sequencing. However, environmental DNA is prone to low recovery, degradation, and contamination by enzymatic inhibitors, with the extent of these issues largely dependent on the DNA purification method. The embedding of bacterial cells in a mucoid matrix within biofilms further complicates the process, making the study of algal symbionts particularly challenging. This study benchmarked five methods to recover microbial cells from biofi

Phylogenetic analysis of the Critically Endangered Aquilaria khasiana (Thymelaeaceae) using barcode markers and chloroplast genome, with updated conservation status.

The species of Aquilaria and Gyrinops are renowned for being the primary sources of Agarwood, a valued resin, produced by these trees in response to fungal infections or physical damage. The major derivatives of Agarwood are wood chips and oil which are used in perfumes, incenses, cosmetics, and medicines. Due to high international trade and exploitation in the wild, the members of both genera are listed under Appendix II of the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES). Aquilaria khasiana, endemic to the Indian state of Meghalaya, is a less-studie

Genetic diversities in wild and cultivated populations of the two closely-related medical plants species, Tripterygium Wilfordii and T. Hypoglaucum (Celastraceae).

BACKGROUND: The sustainable supply of medicinal plants is important, and cultivating and domesticating them has been suggested as an optimal strategy. However, this can lead to a loss of genetic diversity. Tripterygium wilfordii Hook. f. is a medicinal plant commonly used in traditional Chinese medicine, but its wild populations are dwindling due to excessive harvesting. To protect the species and meet the increasing demand, it is urgent to cultivate it on a large scale. However, distinguishing between T. wilfordii and T. hypoglaucum, two similar species with different medicinal properties, is
