Whole-genome sequencing reveals the genetic mechanisms of domestication in classical inbred mice.

BACKGROUND: The laboratory mouse was domesticated from the wild house mouse. Understanding the genetics underlying domestication in laboratory mice, especially in the widely used classical inbred mice, is vital for studies using mouse models. However, the genetic mechanism of laboratory mouse domestication remains unknown due to lack of adequate genomic sequences of wild mice. RESULTS: We analyze the genetic relationships by whole-genome resequencing of 36 wild mice and 36 inbred strains. All classical inbred mice cluster together distinctly from wild and wild-derived inbred mice. Using nucle

Programmable Domestication: CRISPR, Pan-Genomics and System Level Engineering for Next-Generation Crops.

Global agriculture is increasingly challenged by climate instability, genetic erosion, emerging pathogens and rising food demands, exposing the limitations of conventional breeding and traditional domestication strategies. Recent advances in CRISPR-based genome editing, pangenomic, synthetic biology, artificial intelligence (AI)-assisted breeding and predictive phenomics are transforming de novo domestication from a slow evolutionary process into a programmable framework for rational crop redesign. This review synthesises recent advances in programmable de novo domestication and highlights how

A domestication-selected CIPK-MYB-HAK module improves salt tolerance in modern maize.

Domestication has profoundly reshaped the maize genome, yet its impact on abiotic stress resilience remains largely unresolved. Here we show that modern maize exhibits markedly greater salt tolerance than its wild progenitor, teosinte. Using a maize-teosinte (W22-T8759) recombinant inbred line population, we identify the transcriptional repressor MYB28 as a major genetic determinant underlying this divergence. MYB28 negatively regulates salt tolerance by impairing shoot Na+ exclusion. In modern maize (W22), however, salt stress activates CIPK20, which phosphorylates MYB28 to relieve its repres

A Graph-based Goat Pangenome Reveals Structural Variations Involved in Domestication and Adaptation.

Pangenomes can facilitate a deeper understanding of genome complexity. Using de novo phased long-read assemblies of eight representative goat breeds, we constructed a graph-based pangenome of goats (Capra hircus) and discovered 113-Mb autosomal novel sequences. Combining this multi-assembly pangenome with low-coverage PacBio HiFi sequences, we constructed a long-read structural variations (SVs) database containing 59,325 SV deletions, 84,910 SV insertions, and 24,954 other complex SV alleles. This resource allowed reliable graph-based genotyping from short reads of 79 wild and 1,148 worldwide

Neural crest cell genes and the domestication syndrome: A comparative analysis of selection.

Neural crest cell genes control the migration of neural crest cells to multiple parts of developing vertebrate embryos. A recent hypothesis posits that the "domestication syndrome" characteristic of domesticated animals is driven by selection for tameness acting on neural crest cell genes, particularly those affecting cell migration. This is posited to explain why this syndrome involves many disparate phenotypic effects. These effects can be connected to deficits in neural crest cell migration. This hypothesis predicts that patterns of selection on these neural crest cell genes will differ bet

Cranial shape variation in domestication: A pilot study on the case of rabbits.

Domestication leads to phenotypic characteristics that have been described to be similar across species. However, this "domestication syndrome" has been subject to debate, related to a lack of evidence for certain characteristics in many species. Here we review diverse literature and provide new data on cranial shape changes due to domestication in the European rabbit (Oryctolagus cuniculus) as a preliminary case study, thus contributing novel evidence to the debate. We quantified cranial shape of 30 wild and domestic rabbits using micro-computed tomography scans and three-dimensional geometri

A striking example of developmental bias in an evolutionary process: The "domestication syndrome".

The question of whether "developmental bias" can influence evolution is still controversial, despite much circumstantial evidence and a good theoretical argument. Here, I will argue that the domestication of mammalian species, which took place independently more than two dozen times, provides a particularly convincing example of developmental bias in evolution. The singular finding that underlies this claim is the repeated occurrence in domesticated mammals of a set of distinctive traits, none of which were deliberately selected. This phenomenon has been termed "the domestication syndrome". In

Language Impairments in ASD Resulting from a Failed Domestication of the Human Brain.

Autism spectrum disorders (ASD) are pervasive neurodevelopmental disorders entailing social and cognitive deficits, including marked problems with language. Numerous genes have been associated with ASD, but it is unclear how language deficits arise from gene mutation or dysregulation. It is also unclear why ASD shows such high prevalence within human populations. Interestingly, the emergence of a modern faculty of language has been hypothesized to be linked to changes in the human brain/skull, but also to the process of self-domestication of the human species. It is our intention to show that

The genomic signature of dog domestication reveals adaptation to a starch-rich diet.

The domestication of dogs was an important episode in the development of human civilization. The precise timing and location of this event is debated and little is known about the genetic changes that accompanied the transformation of ancient wolves into domestic dogs. Here we conduct whole-genome resequencing of dogs and wolves to identify 3.8 million genetic variants used to identify 36 genomic regions that probably represent targets for selection during dog domestication. Nineteen of these regions contain genes important in brain function, eight of which belong to nervous system development

Uncovering Hidden Genetic Diversity in Ancient Palestinian Olive Rootstocks and Insights into Levantine Domestication.

The Levant is a primary cradle of olive (Olea europaea L.) domestication. While canopy diversity is well-documented, historical grafting obscures an untapped genetic reservoir within ancient rootstocks. This study utilized a dual-sampling approach, genotyping 142 canopy and rootstock samples across the West Bank using 10 SSR loci, benchmarked against 695 global cultivars. Molecular analysis uncovered 41 distinct grafting events among 49 paired trees, indicating a historical grafting practice where 'Baladi' canopies were combined with 45 unique rootstock genotypes and in five cases with the 'Sa

Genomic and phenotypic polymorphism of Clostridium botulinum Group II strain Beluga through laboratory domestication.

Laboratory domestication is the result of genetic and physiological changes of organisms acquired during numerous passages in vitro. This phenomenon has been observed in bacteria as well as in higher organisms. In an effort to understand the impact of laboratory domestication on the foodborne pathogen Clostridium botulinum and related microbial food safety research, we investigated multiple spore stocks of C. botulinum Group II Beluga from our collection, as that is a widely applied model strain used in laboratories over decades. An acquired nutrient auxotrophy was confirmed as thymidine depen

Candidate genes and signatures of directional selection on fruit quality traits during apple domestication.

PREMISE: During plant domestication, traits can be subject to a variety of types of selection, ranging from strong directional selection for traits such as seed or fruit size to diversifying selection for traits like color or flavor. These types of selection interact with other evolutionary processes including genetic bottlenecks and interspecific gene flow to generate different levels of genetic diversity across the genome and at target genes in domesticated lineages, but little is known about the impacts of these processes in perennial fruit crops. METHODS: We used sequence capture by hybri

[Influence of methane and trichloroethylene domestication on bacterial community structure in landfill cover soil.].

The biological oxidation capacity and change of microbial community structure of typical landfill cover soil cultured in situ by methane and trichloroethylene (TCE) were studied. The rates of CH4 oxidation and TCE degradation were 0.20-0.87 Μmol·g-1 soil·h-1 and 0.009-0.013 mg·L-1·h-1 among these landfill cover soils, respectively. The activity of CH4 oxidation in Shandong landfill cover soil was higher than that in landfill cover soils sampled from Guangdong, Shanghai and Chongqing. The α-diversity and microbial community structure before and after co-metabolism degradation were then investig

A microRNA allele that emerged prior to apple domestication may underlie fruit size evolution.

The molecular genetic mechanisms underlying fruit size remain poorly understood in perennial crops, despite size being an important agronomic trait. Here we show that the expression level of a microRNA gene (miRNA172) influences fruit size in apple. A transposon insertional allele of miRNA172 showing reduced expression associates with large fruit in an apple breeding population, whereas over-expression of miRNA172 in transgenic apple significantly reduces fruit size. The transposon insertional allele was found to be co-located with a major fruit size quantitative trait locus, fixed in cultivat

A positive domestic violence screen predicts future domestic violence.

The objective of this study was to determine if a brief screen for domestic violence (DV) predicts future violence. We conducted a cohort study of adult women who presented to an inner-city emergency department during an 8-week study period. Participants were screened for DV using the Partner Violence Screen (PVS). At 4 months, follow-up telephone interviews were conducted: rates of verbal and physical violence were measured using the modified Conflict Tactics Scale. Relative risks of violent events (physical and verbal) were calculated. Of the 215 women who enrolled, 36 (16%) had an initial s

Phenotypic Plasticity Beyond Domestication: Trait- and Accession-Dependent Responses to Light in Capsicum annuum.

Domestication may modify phenotypic plasticity by shifting plants from heterogeneous natural habitats to more uniform agricultural environments, potentially reducing environmental responsiveness. However, whether domestication consistently alters plasticity across traits, populations, and varieties remains unresolved. Here, we evaluated phenotypic plasticity to light availability in a crop-wild system of Capsicum annuum by comparing three wild populations and three domesticated accessions grown under full, moderate, and low light conditions (~1000, 565, and 160 µmol m-2 s-1, respectively). Two telomere-to-telomere Nelumbo genome assemblies reveal domestication history and empower precision breeding.

Lotus (Nelumbo) is an ancient aquatic plant of major ecological, economic, and cultural importance, yet its genomic architecture and domestication history remain incompletely resolved. Here, we generate telomere-to-telomere reference genomes for the two extant species, Asian lotus (N. nucifera) and American lotus (N. lutea). Comparative genomics analysis reveals divergence in centromeric regions and chromosomal structural variation between the two species. Population analysis of 832 globally distributed lotus accessions supports tropical Asia as the primary dispersal cradle of Asian lotus. We

Global population genomics redefines domestication and clinical diversity in the Aspergillus flavus-oryzae complex.

Aspergillus flavus is a globally important human pathogen and agricultural contaminant, while its domesticated relative A. oryzae is widely used in food fermentation and biotechnology. Despite their importance, the evolutionary relationship, population structure and domestication history of these fungi remain unresolved. Here, we present the first global population genomic analysis of 639 A. flavus and A. oryzae isolates from clinical, environmental and food-fermentation sources across multiple continents. Our analyses reveal a complex evolutionary landscape comprising well-separated clades in
