Microbial architects of cigar fermentation: a critical review of beneficial roles in quality enhancement and detrimental potential for mould spoilage.

Cigar tobacco fermentation is a microbially driven process that transforms raw tobacco leaves into a product with distinctive sensory attributes, yet the current understanding of the microbial roles in this process remains fragmented between descriptive community surveys and isolated mechanistic studies, with beneficial and detrimental microbial functions rarely integrated into a unified risk-benefit assessment. This review critically examines the microbiology of cigar fermentation through a dual-axis framework organized around beneficial metabolic functions and detrimental spoilage potential,

Translating microbial kinetics into quantitative responses and testable hypotheses using Kinbiont.

Challenges such as antibiotic resistance, ecosystem resilience, and bioproduction optimization require quantitative methods to characterize microbial responses to environmental perturbations. However, translating rapidly growing microbial growth datasets into actionable insights remains challenging. To address this issue, we introduce Kinbiont-an open-source tool that integrates dynamic models with machine learning methods for data-driven discovery in microbiology. Kinbiont consists of three sequential yet independent modules: (1) data preprocessing, (2) model-based parameter inference with bo

Assessing high-throughput environmental DNA extraction methods for meta-barcode characterization of aquatic microbial communities.

The characterization of microbial community dynamics using genomic methods is rapidly expanding, impacting many fields including medical, ecological, and environmental research and applications. One of the biggest challenges for such studies is the isolation of environmental DNA (eDNA) from a variety of samples, diverse microbes, and widely variable community compositions. The current study developed environmentally friendly, user safe, economical, and high throughput eDNA extraction methods for mixed aquatic microbial communities and tested them using 16 s rRNA gene meta-barcoding. Five diffe

Incidence of metal and antibiotic resistance in Pseudomonas spp. from the river water, agricultural soil irrigated with wastewater and groundwater.

A total of 144 isolates of Pseudomonas spp. (48 each from the Yamuna River water, wastewater irrigated soil and groundwater irrigated soil) were tested for their resistance against certain heavy metals and antibiotics. Minimum inhibitory concentrations (MICs) of Hg(2+ ), Cd(2+ ), Cu(2+ ), Zn(2+ ), Ni(2+ ), Pb(2+ ), Cr(3+ ) and Cr(6+ ) for each isolate were also determined. A maximum MIC of 200 μg/ml for mercury and 3,200 μg/ml for other metals were observed. The incidences of metal resistance and MICs of metals for Pseudomonas isolates from the Yamuna water and wastewater irrigated soil were s

Burkholderia pseudomallei in a lowland rice paddy: seasonal changes and influence of soil depth and physico-chemical properties.

Melioidosis, a severe infection with the environmental bacterium Burkholderia pseudomallei, is being recognised increasingly frequently. What determines its uneven distribution within endemic areas is poorly understood. We cultured soil from a rice field in Laos for B. pseudomallei at different depths on 4 occasions over a 13-month period. We also measured physical and chemical parameters in order to identify associated characteristics. Overall, 195 of 653 samples (29.7%) yielded B. pseudomallei. A higher prevalence of B. pseudomallei was found at soil depths greater than the 30 cm currently r

Fencing off critical source areas reduces faecal contamination and reshapes microbial communities in agricultural headwater catchments.

Agricultural headwater catchments are critical sources of microbial contamination to surface waters, yet the effectiveness of mitigation practices in these small, dynamic systems is not well defined. A paired-catchment experimental design was used to assess the effects of permanent fencing of critical source areas (CSAs) in ephemeral streams within deer-grazed pastures. Faecal, soil, and freshwater samples were collected over four years, comprising two years of baseline monitoring and two years following mitigation. Viable Escherichia coli concentrations were measured in faeces, soil and water

Global prevalence patterns and distribution of Vibrio cholerae: A systematic review and meta-analysis of 176,740 samples.

This global systematic review and meta-analysis of Vibrio cholerae prevalence, covering environmental, food, animal, and human samples, analysed 111 studies from five databases. The meta-analysis, adhering to standard reporting guidelines, revealed a pooled prevalence of 10.6 % (95 % CI; 8.2 - 13.5; I2 = 99.595 %, p < 0.001) from 176,740 samples, including 27,219 cholera cases. Despite significant publication bias (Egger's test, p = 0.00018), prevalence estimate remained stable in leave-one-out analysis. Subgroup analysis showed prevalence varied by region, with Indonesia highest (55.2 %) and

Systematic Review: Impact of point sources on antibiotic-resistant bacteria in the natural environment.

Point sources such as wastewater treatment plants and agricultural facilities may have a role in the dissemination of antibiotic-resistant bacteria (ARB) and antibiotic resistance genes (ARG). To analyse the evidence for increases in ARB in the natural environment associated with these point sources of ARB and ARG, we conducted a systematic review. We evaluated 5,247 records retrieved through database searches, including both studies that ascertained ARG and ARB outcomes. All studies were subjected to a screening process to assess relevance to the question and methodology to address our review

Impact of mitigation strategies on acid sulfate soil chemistry and microbial community.

Potential acid sulfate soils contain reduced iron sulfides that if oxidized, can cause significant environmental damage by releasing large amounts of acid and metals. This study examines metal and acid release as well as the microbial community capable of catalyzing metal sulfide oxidation after treating acid sulfate soil with calcium carbonate (CaCO3) or calcium hydroxide (Ca(OH)2). Leaching tests of acid sulfate soil samples were carried out in the laboratory. The pH of the leachate during the initial flushing with water lay between 3.8 and 4.4 suggesting that the jarosite/schwertmannite equ

[The epidemiological surveillance of poliomyelitis in the Ukraine].

Correlation has been revealed between the circulation of polioviruses among the population and environmental objects. A rise in the circulation of polioviruses, type I, was caused by a decrease in collective immunity to this virus type. Water supply and sewage system purification was found ineffective with respect to enteroviral contamination. Vaccinal prophylaxis, carried out for many years, did not lead to the elimination of poliovirus strains, genetically different from vaccine ones.

Microbiologic Testing for 503A Sterile-Compounding Pharmacies.

Compounding pharmacists must ensure that the sterile preparations they dispense are free of microbiologic contamination. Working in a cleanroom under controlled conditions (proper differential air pressure, temperature, and humidity; acceptable levels of viable and nonviable airborne particles and surface counts, etc.) and testing the efficacy of cleaning and disinfecting practices via environmental monitoring (viable-air and surface testing, glove-fingertip-thumb testing, etc.) are essential to preparing contamination-free medications. Sterile-compounding pharmacists must understand how to mo

Diversity of Salmonella enterica isolates from urban river and sewage water in Blantyre, Malawi.

BACKGROUND: Salmonella enterica encompasses over 2,600 serovars, including several commonly associated with severe infection in humans. Salmonella is a major cause of sepsis in Africa; however, diagnosis requires clinical microbiology facilities. Environmental surveillance has the potential to play a role in Salmonella surveillance. METHODS: We undertook water-based environmental surveillance in Blantyre, Malawi, from 2018-2020, taking samples from rivers (87.9%), a sewage plant (8.85%) and other water sources (3.24%), isolating and storing 1,042 non-typhoidal Salmonella (NTS) isolates in thi

Developing an optimized method for biofilm extraction from microplastic surfaces for high-efficiency analysis of adherent bacterial communities.

Microplastics (MiPs, ×5 mm in size) harbor complex biofilms that facilitate pathogen dissemination, yet standardized extraction protocols are lacking. Here, we developed and optimized a method for biofilm extraction from environmentally weathered MiPs. To reflect real-world conditions, the protocol was applied directly to bulk, heterogeneous, field-collected MiP mixtures (size range: 80 µm-5 mm) without prior sorting by polymer type or morphology. By optimizing extraction buffers, mechanical disruption, and MiP quantities (100-150 particles), we established an optimal protocol combining phosph

DURABLE: A Workflow for Determining Corrosion-Driving and Protective Microbial Mechanisms.

Microbiologically influenced corrosion (MIC) threatens global infrastructure, causing billions of dollars in annual losses. Its persistence stems from unresolved mechanisms─particularly the metabolites produced by microorganisms that drive or inhibit corrosion─and the microbial community structures. Progress has been hindered by the absence of systematic workflows to rapidly and accurately identify MIC-relevant microorganisms and their functions. Here, we present DURABLE (Detection of Unique Corrosion Resistant or Accelerating Biologics in a Laboratory Environment), a pipeline that couples hig

Encapsulation-mediated bioformulation of biocrust inoculants: microbial delivery strategies for dryland soil restoration.

Biological soil crusts (biocrusts) are photosynthetic soil-surface consortia that stabilize dryland soils, regulate hydrological fluxes, support nutrient cycling, and promote ecosystem recovery. However, inoculation often performs inconsistently because propagules must withstand desiccation, ultraviolet radiation, erosion, transport stress, and repeated wet-dry cycles before functional cover develops. This review evaluates encapsulated carrier-based bioformulation as a microbial delivery strategy for biocrust inoculants. It compares six platform families: dripping ionic gelation, reverse ionic
