Landscape of extrachromosomal circular DNAs, transcriptome, and proteome analysis reveals insights into alcoholic liver cirrhosis.

Alcoholic liver cirrhosis (ALC) is a result of excessive and chronic alcohol consumption. Because alchol can cause DNA damage, extrachromosomal circular DNA (eccDNA) was investigated in ALC liver due to it can be a result of DNA damage. Considering eccDNA has ability to lead to genomic instability as an enhancer of gene transcription, we utilized Circle-Seq to identify differences in eccDNA profiles and gene expression patterns in liver samples obtained from ALC patients (n = 3) and healthy controls (n = 3) to investigate the role of eccDNA in the development of ALC. The abundance of eccDNA in

Targeting WRN Helicase in Microsatellite-Instable Colorectal Cancer Induces Antitumor Immunity through Extrachromosomal Circular DNA Release.

UNLABELLED: Colorectal cancer with microsatellite instability (MSI) is often treated with immune checkpoint inhibitors (ICI), such as anti-PD-1 antibodies. However, a substantial fraction of MSI colorectal cancers do not respond to ICIs. Recent studies have identified the DNA helicase Werner (WRN) as a synthetic lethal target in MSI cancer cells, leading to the development of several small-molecule WRN inhibitors that are currently in clinical trials. In this study, we found that targeting WRN in MSI colorectal cancer cells triggered a robust antitumor immune response. Cell death induced by WR

Tailorable porous collagen hydrogels as a physiologically relevant platform for extrachromosomal DNA-associated colorectal cancer research.

UNLABELLED: A novel 3D porous hydrogel model, mimicking the tumor microenvironment (TME), was developed as a physiologically relevant platform to investigate the role of extrachromosomal DNA (ecDNA) in colorectal cancer. We fabricated a tailorable collagen-based hydrogel that overcomes the limitation of 2D cultures by enabling crucial cell-cell and cell-matrix interactions. METHODS: First, we validated whether the selected COLO320 cell lines were suitable for investigation of ecDNA in 3D tumor model and confirmed that ecDNA structures were stably maintained under 3D culture conditions by whol

Detection of primary cancer types via fragment size selection in circulating cell-free extrachromosomal circular DNA.

BACKGROUND: Extrachromosomal circular DNA has emerged as a pivotal factor in tumor biology, contributing to intratumor heterogeneity, oncogene amplification, and tumor evolution. Despite its relevance, the presence and molecular characteristics of plasma-derived cell-free extrachromosomal circular DNA (eccDNA) in cancer patients remain insufficiently explored. METHODS: In this study, we profiled plasma-derived cell-free eccDNA from a multi-cancer cohort consisting of 413 cancer patients and 239 healthy individuals. We analyzed eccDNA fragment size distributions using a patient-derived xenograf

Enhancer Extrachromosomal Circular DNA ANKRD28 Elicits Drug Resistance via POU2F2-Mediated Transcriptional Network in Multiple Myeloma.

Multiple myeloma (MM) remains an incurable disease primarily due to the emergence of drug resistance, and the underlying mechanisms remain unclear. Extrachromosomal circular DNAs (eccDNAs) are prevalent in cancer genomes of both coding and non-coding regions. However, the role of non-coding eccDNA regions that serve as enhancers has been largely overlooked. Here, genome-wide profiling of serum eccDNAs from donors and MM patients who responded well or poorly to bortezomib-lenalidomide-dexamethasone (VRd) therapy is characterized. A high copy number of eccDNA ANKRD28 (eccANKRD28) predicts poor t

Extrachromosomal DNA Amplification Contributes to Small Cell Lung Cancer Heterogeneity and Is Associated with Worse Outcomes.

UNLABELLED: Small-cell lung cancer (SCLC) is an aggressive neuroendocrine lung cancer. Oncogenic MYC amplifications drive SCLC heterogeneity, but the genetic mechanisms of MYC amplification and phenotypic plasticity, characterized by neuroendocrine and nonneuroendocrine cell states, are not known. Here, we integrate whole-genome sequencing, long-range optical mapping, single-cell DNA sequencing, and fluorescence in situ hybridization to find extrachromosomal DNA (ecDNA) as a primary source of SCLC oncogene amplifications and driver fusions. ecDNAs bring to proximity enhancer elements and oncog

Genome-wide characterization of extrachromosomal circular DNA in SLE and functional analysis reveal their association with apoptosis.

Extrachromosomal circular DNA (eccDNA) derived from linear chromosomes, are showed typical nucleosomal ladder pattern in agarose gel which as a known feature of apoptosis and demonstrated to be immunogenicity. In systemic lupus erythematosus (SLE) patients, elevated levels of cell-free DNA (cfDNA) can be found in either linear forms or circular forms, while circular ones are much less common and harder to detect. The molecular characteristics and function of circular forms in plasma SLE patients remains elusive. Herein, we characterized the hallmarks of plasma eccDNA in SLE patients, including

Methods for the purification and detection of single nucleotide KRAS mutations on extrachromosomal circular DNA in human plasma.

BACKGROUNDS: Despite recent advances, many cancers are still detected too late for curative treatment. There is, therefore, a need for the development of new diagnostic methods and biomarkers. One approach may arise from the detection of extrachromosomal circular DNA (eccDNA), which is part of cell-free DNA in human plasma. AIMS: First, we assessed and compared two methods for the purification of eccDNA from plasma. Second, we tested for an easy diagnostic application of eccDNA liquid biopsy-based assays. MATERIALS & METHODS: For the comparison we tested a solid-phase silica purification met

Extrachromosomal DNA (ecDNA) drives hepatocellular carcinoma malignancy through high-copy amplification of chromosome 1q21-derived PIP5K1A oncogene.

Extrachromosomal circular DNA (eccDNA) drives oncogene amplification in multiple malignancies, yet its landscape and clinical relevance in hepatocellular carcinoma (HCC) remain poorly characterized. Here, we performed Circle-seq and RNA-seq on six pairs of HCC tumors and adjacent non-tumor tissues, identifying a 3 Mb extrachromosomal DNA (ecDNA) from chromosome 1q21 in 50 % tumor samples. This ecDNA contained multiple genes, but functional analysis prioritized PIP5K1A due to its central role in PI3K/AKT signaling and association with poor prognosis. The extrachromosomal localization of PIP5K1A

Assessing Reporting Quality and Pre-Analytical Standards in Extrachromosomal Circular DNA Studies in Cancer: A Systematic Review.

Background/Objectives: eccDNA is a promising cancer biomarker in liquid biopsy. However, the reliability and reproducibility of eccDNA studies rely on the standardization of pre-analytical handling and processing of eccDNA, as well as transparent methodological reporting. Although evidence-based guidelines for cell-free DNA handling provide clear recommendations for plasma/serum processing, the extent to which eccDNA studies report and adhere to these key procedures remains uncertain. Methods: We systematically reviewed 14 studies (2017-2025) assessing eccDNA in plasma or serum from cancer pat

Plasma extrachromosomal circular DNA as a biomarker in EGFR-targeted therapy of non-small cell lung cancer.

The genomic instability associated with cancer can result in the formation of extrachromosomal circular DNA (eccDNA), which contributes to tumor heterogeneity, gene amplification, tumor evolution, and drug resistance. However, most studies on eccDNA have been conducted on tumor tissue or cancer cell lines, and limited research has been done on eccDNA in plasma. In this study, we investigated eccDNA in non-small cell lung cancer (NSCLC) by sequencing plasma eccDNA from 32 epidermal growth factor receptor (EGFR)-mutated NSCLC patients before and during treatment with osimertinib, as well as plas

VAV2 exists in extrachromosomal circular DNA and contributes Enzalutamide resistance of prostate cancer via stabilization of AR/ARv7.

Extrachromosomal circular DNAs (eccDNAs) are circular, double-stranded DNA molecules ubiquitously present across various organisms, playing a critical role in tumorigenesis and tumor progression. However, their precise contribution to prostate cancer (PCa) remains incompletely understood. To elucidate the function of eccDNAs in PCa, eccDNA sequencing and annotation were performed in PCa tissues and cell lines using Circle-seq. Amplified genes on eccDNAs were identified by cross-referencing annotated eccDNA-associated genes with those overexpressed in PCa based on TCGA data. Furthermore, eccDNA

Sporadic Breast Angiosarcoma With MYC Amplification on Extrachromosomal Circular DNA Detected Using Nanopore Sequencing in an Adolescent Female.

Angiosarcoma (AS) is a malignant vascular neoplasm comprising neoplastic endothelial cells accounting for 1%-4% of soft tissue sarcomas. While lymphedema-associated and post-irradiation ASs are almost always driven by a high-level amplification of MYC (8q24), sporadic ASs, including those of breast parenchymal origin, typically lack MYC amplification. Here, we report a case of sporadic breast MYC-amplified AS in a 19-year-old female with no history of lymphedema or irradiation, who was referred to our hospital for an enlarging right breast mass. After needle biopsy, the patient underwent right

Extrachromosomal sequences of hepatitis B virus DNA in peripheral blood mononuclear cells of acquired immune deficiency syndrome patients.

The primary etiologic agent of the acquired immune deficiency syndrome (AIDS) is a human T-lymphotropic retrovirus (the AIDS virus). However, the pathogenesis of this virus suggests that other cofactors may contribute to the development of clinically overt disease. The hepatitis B virus (HBV) has been implicated as a potential cofactor because HBV and AIDS virus infections frequently coexist, striking similarities exist in their epidemiologic patterns, and recent data indicate that HBV is lymphotropic. To establish the prevalence of HBV infections in lymphoid cells from individuals with AIDS-r

EZH2 deficiency suppresses colorectal cancer progression by inhibiting the mismatch repair pathway and consequently reducing extrachromosomal circular DNA formation.

The malignant transition of colorectal cancer (CRC) is caused by the combined action of epigenetic dysregulation and genomic instability. It is well known that EZH2-directed H3K27me3 modification is one of the main contributors to tumorigenesis; however, how it affects the DNA mismatch repair (MMR) system and the genesis of extrachromosomal circular DNA (eccDNA) remains unknown. Here, we demonstrate that EZH2 epigenetically represses critical MMR genes, which results in genomic instability and abnormal eccDNA accumulation, ultimately accelerating CRC progression. On the molecular level, the H3

Analysis and characterization of extrachromosomal circular DNA in prostate cancer: Potential biomarker discovery from urine, plasma, and tumor samples.

Extrachromosomal circular DNA (eccDNA) may contribute to genomic rearrangements and tumor heterogeneity, playing a role in cancer development and progression. This study evaluates eccDNA as a biomarker for prostate cancer by characterizing its profiles in urine, plasma, and tumor tissues from patients at different disease stages. We studied 49 prostate cancer patients (23 early-stage; 26 late-stage, including 19 with metastasis), 23 patients with prostatitis, and 21 healthy individuals. EccDNA was extracted from plasma, urine, and tumor tissues using the Circle-Map workflow. We analyzed eccDNA
