G-quadruplex as an essential structural element in cytomegalovirus replication origin.

G-quadruplex (G4) structures are found in eukaryotic cell replication origins, but their role in origin function remains unclear. In this study G4 motifs are found in the lytic DNA replication origin (oriLyt) of human cytomegalovirus (HCMV) and recombinant viruses show that a G4 motif in oriLyt essential region I (ER-I) is necessary for viral growth. Replication assays of oriLyt-containing plasmids and biochemical/biophysical analyses show that G4 formation in ER-I is crucial for viral DNA replication. G4 pull-down analysis identifies viral DNA replication factors, such as IE2, UL84, and UL44,

G-quadruplex motifs in Neisseria gonorrhoeae as anti-gonococcal targets.

Neisseria gonorrhoeae is an obligate human pathogen that causes gonorrhea and has shown a vast emergence of multidrug resistance in recent times. It is necessary to develop novel therapeutic strategies to combat this multidrug-resistant pathogen. The non-canonical stable secondary structures of nucleic acids, G-quadruplexes (GQs), are reported to regulate gene expressions in viruses, prokaryotes, and eukaryotes. Herein, we explored the whole genome of N. gonorrhoeae to mine evolutionary conserved GQ motifs. The Ng-GQs were highly enriched in the genes involved in various important biological a

Multicharged Phthalocyanines as Selective Ligands for G-Quadruplex DNA Structures.

The stabilization of G-Quadruplex DNA structures by ligands is a promising strategy for telomerase inhibition in cancer therapy since this enzyme is responsible for the unlimited proliferation of cancer cells. To assess the potential of a compound as a telomerase inhibitor, selectivity for quadruplex over duplex DNA is a fundamental attribute, as the drug must be able to recognize quadruplex DNA in the presence of a large amount of duplex DNA, in the cellular nucleus. By using different spectroscopic techniques, such as ultraviolet-visible, fluorescence and circular dichroism, this work evalua

Combining G-Quadruplex and Non-Quadruplex Aptamers with Distinct Thermodynamic Driving Forces for Highly Selective Pb2+ Detection.

Lead ions (Pb2+) are important contaminants and have also emerged as valuable cofactors in nucleic acid chemistry. Both G-quadruplex (G4)-forming sequences and in vitro selected aptamers have been extensively explored for Pb2+ binding and detection. Here, aptamer selection was conducted using a low Pb2+ concentration (10 μM) and an extended incubation time (10 min), yielding two distinct families of Pb2+-binding aptamers. ITC revealed that the non-G-rich aptamer Pb-13 binds Pb2+ through favorable enthalpic and entropic contributions. In contrast, the G-rich aptamer Pb-2-T forms a hybrid G-quad

C9orf72 hexanucleotide repeat RNA drives transcriptional dysregulation through genome-wide DNA:RNA hybrid G-quadruplexes.

A hexanucleotide repeat expansion in C9orf72 is the most common genetic cause of amyotrophic lateral sclerosis and frontotemporal dementia. While repeat RNAs are implicated in disease pathogenesis, their mechanisms of action remain incompletely understood. Here, we show that GGGGCC repeat RNA engages chromatin genome-wide preferentially at promoter regions in patient cells. This interaction obstructs RNA polymerase II and transcription factors with GC-rich motifs, leading to broad transcriptional repression. Biochemical assays, single-molecule imaging, and native bisulfite sequencing analyses

Formation of multiple G-quadruplexes contributes toward BCR fragility associated with chronic myelogenous leukemia.

The Philadelphia chromosome, the translocation between BCR and ABL genes, is seen in 95% of chronic myeloid leukemia (CML) patients. Although discovered >60 years ago, the molecular mechanism of BCR fragility is unclear. Here, we have identified several G4 DNA motifs at the BCR fragile region of CML patients. Various lines of experimentation revealed that the breakpoint regions could fold into multiple intramolecular G-quadruplex structures. The sodium bisulfite modification assay revealed single strandedness in the fragile region when present on a plasmid and human genome. Circular dichroism

Thermally activated history-dependent homogenization of G-quadruplexes in an ALS/FTD-associated gene.

A significant proportion of familial amyotrophic lateral sclerosis and frontotemporal dementia cases exhibit a substantial copy number expansion of the hexanucleotide GGGGCC/GGCCCC sequence in the C9ORF72 gene. The GGGGCC sequence forms a noncanonical DNA structure called a G-quadruplex (G4), which has been associated with the disease states and with nucleic acid condensate formation. G4s can fold into various topologies, which can differentially impact fidelity of DNA synthesis. However, how G4 conformational heterogeneity and its regulation impact hexanucleotide repeat expansion is unclear,

AND-Logic-Gated Aptamer Switch for Precise Targeting and Regulation of RNA G-Quadruplexes.

RNA G-quadruplexes (rG4s) play critical roles in gene regulation and cancer progression, yet their precise manipulation in tumor cells remains challenging. rG4-targeting L-RNA aptamers are an emerging class of ligands with exceptional affinity for rG4s; however, their lack of cell type-specific delivery hinders their regulatory and therapeutic potential. Herein, we engineer an activatable bispecific aptamer switch, termed the Allosteric RNA G-quadruplex ON-switch (ARGON), which integrates an rG4-targeting L-RNA Apt.4-1c module (masked by a glutathione (GSH)-cleavable lock strand) with a tumor

Multiple myeloma (MM) is a hematological malignancy for which novel therapeutic strategies are urgently needed. Epimedokoreanin B (EKB), an isoprenylated flavonoid compound derived from the medicinal plant Epimedium koreanum, has demonstrated promising antitumor activity. However, its effects on MM have not been previously investigated. This study explores the anti-MM activity and the molecular interaction mechanisms between EKB and G-quadruplexes (G4) through a combination of biological activity assessments and computer-aided methodologies. EKB exhibits potent cytotoxicity against the MM cell

Stabilization of DNA G-quadruplexes on the 5'-flanking region of CYP3A4 promotes transcription.

G-quadruplexes (G4s) are higher-order nucleic acid structures in genomic DNA that stack two or more G-quartets formed by Hoogsteen base pairing between four guanines. These structures play a critical regulatory role in transcription. We noticed potential G4-forming sequences in the 5'-flanking region of the gene encoding cytochrome P450 3A4 (CYP3A4), an enzyme that contributes most significantly to drug metabolism in humans. In the present study, we investigated the effects of these G4s on CYP3A4 expression. Using a qPCR stop assay and a chromatin immunoprecipitation (ChIP) assay with a G4-spe

A synthetic lethal approach to drug targeting of G-quadruplexes based on CX-5461.

DNA G-quadruplex (G4) structures are enriched at human genome loci critical for cancer development, such as in oncogene promoters, telomeres, and rDNA. Medicinal chemistry approaches to developing drugs that target G4 structures date back to over 20 years ago. Small-molecule drugs were designed to target and stabilize G4 structures, thereby blocking replication and transcription, resulting in cancer cell death. CX-3543 (Quarfloxin) was the first G4-targeting drug to enter clinical trials in 2005; however, because of the lack of efficacy, it was withdrawn from Phase 2 clinical trials. Efficacy

Massively parallel characterization of RNA G-quadruplex stability and molecular recognition.

RNA G-quadruplexes (rG4s) have been implicated as important regulators of RNA metabolism and are promising targets for RNA-targeted therapeutics. rG4s typically require a canonical (G≥2N1-7)4 motif, but the sequence features that affect rG4 stability and recognition by RNA-binding proteins (RBPs) and rG4-binding ligands are not fully understood. To interrogate sequence-level drivers of rG4 folding, we applied a reverse-transcriptase stop sequencing strategy to a library of ∼3000 synthetic rG4s with varied G-tract lengths, loop lengths, and loop compositions, permitting massively parallel quant

Natural G-Quadruplex Stabilizers: A Targeted Strategy for Breast Cancer Therapy.

G-quadruplexes (G4s) are non-canonical DNA structures that are important in gene regulation, telomere repair, and cancer. The G4s in breast cancer (BC) are enriched in the promoters of important oncogenes, such as c-MYC, KRAS, BCL2, HER2, and ESR1, which are good therapeutic targets. Although synthetic G4 stabilizers are well-researched, natural products are a poorly investigated source of selective ligands with good biocompatibility and multi-target properties. This review systematically collects and analyzes natural compounds, such as flavonoids, alkaloids, polyphenols, terpenoids, and organ

G-Quadruplex to Duplex Conversion: The Role of Guanine Quartet versus Loop.

The structural interconversion between the G-quadruplex (G4) and duplex DNA is central to many biological processes, yet the factors governing this transition remain incompletely understood. Here, we systematically examine the roles of guanine (G)-tract length and loop architecture in modulating the kinetics of the G4-to-duplex transition using circular dichroism (CD), NMR spectroscopy, gel electrophoresis and time-dependent FRET measurements. Our results show that increasing the number of guanines in the G-tract significantly enhances the G4 stability and reduces the propensity for duplex for

Rare genetic diseases associated with G-quadruplex-induced replication stress.

DNA replication stress is incurred by endogenous or environmental challenges to replication fork progression that impede faithful genome duplication. Genomic G-quadruplexes (G4s) are DNA secondary structures that present a substantial barrier for passage of the replisome, and DNA synthesis past these structures requires dynamic remodeling by specialized helicases, translocases, and other G4-binding proteins to facilitate G4 resolution or bypass. Mutations in the genes encoding these auxiliary replication proteins are linked to hereditary disorders presenting with a range of clinical features,

Molecular mechanisms behind BRACO19 and human telomeric G-quadruplex interaction.

Human telomeres (HTs) can form DNA G-quadruplex (G4), an attractive target for anticancer and antiviral drugs. HT-G4s exhibit inherent structural polymorphism, posing challenges for understanding their specific recognition by ligands. Here, we aim to explore the impact of different topologies within a small segment of the HT (Tel22) on its interaction with BRACO19, a rationally designed G4 ligand with high quadruplex affinity, already employed in in-vivo treatments. Our multi-technique approach is based on the combined use of a set of contactless spectroscopic tools. Circular dichroism and UV

Effects of Molecular Crowding on the Structure, Stability, and Interaction with Ligands of G-quadruplexes.

G-quadruplexes (G4s) are widely found in cells and have significant biological functions, which makes them a target for screening antitumor and antiviral drugs. Most of the previous research on G4s has been conducted mainly in diluted solutions. However, cells are filled with organelles and many biomolecules, resulting in a constant state of a crowded molecular environment. The conformation and stability of some G4s were found to change significantly in the molecularly crowded environment, and interactions with ligands were disturbed to some extent. The structure of the G4s and their biologica
