Methyl-2,4-dihydroxybenzoate induces transcriptomic reprogramming in Fusarium oxysporum f. sp. cubense and defense gene responses in Kadali banana.

The emergence of fungicide resistance and environmental concerns with conventional chemicals necessitate the identification of novel antifungal compounds. Methyl-2,4-dihydroxybenzoate (MDHB), a hydroxybenzoate derivative, exhibits potent antifungal activity against Fusarium oxysporum f. sp. cubense, the causative agent of Panama disease in bananas. To uncover its molecular mechanism of action, we performed comprehensive transcriptomic profiling of Foc treated with 100 ppm MDHB using RNA sequencing technology. The analysis revealed 173 differentially expressed genes (DEGs), comprising 121 upreg

Drug resistance mechanisms and their regulation in non-albicans Candida species.

Fungal pathogens use various mechanisms to survive exposure to drugs. Prolonged treatment very often leads to the stepwise acquisition of resistance. The limited number of antifungal therapeutics and their mostly fungistatic rather than fungicidal character facilitates selection of resistant strains. These are able to cope with cytotoxic molecules by acquisition of appropriate mutations, re-wiring gene expression and metabolic adjustments. Recent evidence points to the paramount importance of the permeability barrier and cell wall integrity in the process of adaptation to high drug concentrati

Unravelling the Role of Non-Clustered Polyketide Synthases and Key Metabolites in Ochratoxin a Accumulation by Penicillium nordicum in Salt-Rich Environments.

Ochratoxin A (OTA) accumulation by Penicillium nordicum is enhanced at high salt concentrations. The genes involved in OTA biosynthesis include a polyketide synthase (PKS), although other PKSs outside the cluster could influence OTA production. This study aimed to evaluate a potential new PKS involved in OTA biosynthesis and the metabolites related to this mycotoxin. Optimised protocols were designed for the gene expression analysis of five genes that encoded the previously reported PKS to be overexpressed in dry-cured meat products (n2, n3, n4, n5 and n6). Their expression was tested in two P

Transcriptome-Based WGCNA Reveals Hub Genes Involved in Copper Resistance of Penicillium janthinellum GXCR.

Filamentous fungi exhibit high heavy metal resistance; elucidating their resistance mechanisms is of practical importance for fungal utilization and for engineering other microorganisms. However, the molecular basis of copper tolerance in filamentous fungi remains poorly understood, with few studies addressing this specific trait. Previously, we isolated a copper-hyper-resistant strain, P. janthinellum GXCR, and generated two mutagenized derivatives, EC-6 and UC-8. To investigate copper resistance, wild-type GXCR (WT) and mutants EC-6 and UC-8 were subjected to integrated physiological, bioche

A differential genome-wide transcriptome analysis: impact of cellular copper on complex biological processes like aging and development.

The regulation of cellular copper homeostasis is crucial in biology. Impairments lead to severe dysfunctions and are known to affect aging and development. Previously, a loss-of-function mutation in the gene encoding the copper-sensing and copper-regulated transcription factor GRISEA of the filamentous fungus Podospora anserina was reported to lead to cellular copper depletion and a pleiotropic phenotype with hypopigmentation of the mycelium and the ascospores, affected fertility and increased lifespan by approximately 60% when compared to the wild type. This phenotype is linked to a switch fr

De-repression of CSP-1 activates adaptive responses to antifungal azoles.

Antifungal azoles are the major drugs that are used to treat fungal infections. This study found that in response to antifungal azole stress, Neurospora crassa could activate the transcriptional responses of many genes and increase azole resistance by reducing the level of conidial separation 1 (CSP-1), a global transcription repressor, at azole-responsive genes. The expression of csp-1 was directly activated by the transcription factors WC-1 and WC-2. Upon ketoconazole (KTC) stress, the transcript levels of wc-1 and wc-2 were not changed, but csp-1 transcription rapidly declined. A chromatin

A ceramide synthase is important for filamentous fungal biofilm morphology and antifungal drug susceptibility.

UNLABELLED: The complex structure of fungal biofilms generates microenvironments that impact the fitness of cells within the biofilm community. Contributions to fitness include the development of emergent properties resulting in the tolerance or resistance to external stressors, such as rapid environmental changes and, in the context of an infection, antifungal drug exposure. The biofilm developed by the filamentous fungal pathogen Aspergillus fumigatus develops zones of low oxygen, which contribute to a reduction in antifungal drug susceptibility. The genes and mechanisms involved in driving

A correlative study of the genomic underpinning of virulence traits and drug tolerance of Candida auris.

Candida auris is an opportunistic fungal pathogen with high mortality rates which presents a clear threat to public health. The risk of C. auris infection is high because it can colonize the body, resist antifungal treatment, and evade the immune system. The genetic mechanisms for these traits are not well known. Identifying them could lead to new targets for new treatments. To this end, we present an analysis of the genetics and gene expression patterns of C. auris carbon metabolism, drug resistance, and macrophage interaction. We chose to study two C. auris isolates simultaneously, one drug

Novel insights into iron metabolism by integrating deletome and transcriptome analysis in an iron deficiency model of the yeast Saccharomyces cerevisiae.

BACKGROUND: Iron-deficiency anemia is the most prevalent form of anemia world-wide. The yeast Saccharomyces cerevisiae has been used as a model of cellular iron deficiency, in part because many of its cellular pathways are conserved. To better understand how cells respond to changes in iron availability, we profiled the yeast genome with a parallel analysis of homozygous deletion mutants to identify essential components and cellular processes required for optimal growth under iron-limited conditions. To complement this analysis, we compared those genes identified as important for fitness to th

Wor1-regulated ferroxidases contribute to pigment formation in opaque cells of Candida albicans.

Candida albicans is a harmless commensal resident in the human gut and a prevalent opportunistic pathogen. A key part of its commensalism and pathogenesis is its ability to switch between different morphological forms, including white-to-opaque switching. The Wor1 protein was previously identified as a master regulator of white-to-opaque switching in mating type locus (MTL) homozygous cells. The mechanisms by which the dark color of the opaque colonies is controlled and the pimpled surface of opaque cells is formed remain unknown. Candida albicans produces melanin pigment in vitro and during i

Inferring the presence of aflatoxin-producing Aspergillus flavus strains using RNA sequencing and electronic probes as a transcriptomic screening tool.

E-probe Diagnostic for Nucleic acid Analysis (EDNA) is a bioinformatic tool originally developed to detect plant pathogens in metagenomic databases. However, enhancements made to EDNA increased its capacity to conduct hypothesis directed detection of specific gene targets present in transcriptomic databases. To target specific pathogenicity factors used by the pathogen to infect its host or other targets of interest, e-probes need to be developed for transcripts related to that function. In this study, EDNA transcriptomics (EDNAtran) was developed to detect the expression of genes related to a

Comparative transcriptomics reveals stage-specific regulatory pathways of ear thickening in Auricularia polytricha.

Auricularia polytricha is an economically important edible and medicinal mushroom widely cultivated in China. Ear thickness, as a core commercial trait of this mushroom, directly determines its product quality and economic value. To explore the potential molecular regulatory mechanisms governing ear thickness, we performed comparative transcriptome sequencing on fruiting bodies of the main cultivar 'Zhang'er 4328' and its stable thick-ear mutant 'B2872' at three key developmental stages: primordium stage (PD), young ear stage (IF), and mature stage (MF). Differentially expressed genes (DEGs) w

Carrying the seeds of your crop: fungal genetic networks activated during colonization of the ambrosia beetle symbiotic organ.

BACKGROUND: Myco-cultivation by ambrosia beetles involves unique symbiotic partnerships with select fungi. These beetles grow and tend their fungal gardens as food for larvae and adults. This close association has led to the evolution of specialized structures, termed mycangia, on or within the beetle to house fungal cells as "seeds" for establishing and maintaining their gardens. However, little is known concerning fungal gene networks involved in mediating the symbiotic colonization of the mycangia of their host beetles. Here, we report on global gene expression changes that occur in the fun

Further support for aneuploidy tolerance in wild yeast and effects of dosage compensation on gene copy-number evolution.

In our prior work by Hose et al., we performed a genome-sequencing survey and reported that aneuploidy was frequently observed in wild strains of S. cerevisiae. We also profiled transcriptome abundance in naturally aneuploid isolates compared to isogenic euploid controls and found that 10-30% of amplified genes, depending on the strain and affected chromosome, show lower-than-expected expression compared to gene copy number. In Hose et al., we argued that this gene group is enriched for genes subject to one or more modes of dosage compensation, where mRNA abundance is decreased in response to

Nucleoside diphosphate kinase-1 regulates hyphal development via the transcriptional regulation of catalase in Neurospora crassa.

A nucleoside diphosphate kinase-1-disrupted (ndk-1(RIP-1)) mutant was observed to be defective in aerial hyphal and conidial development. In this study, two types of hyphae, fine and thick, were observed in wild-type (Wt) strains. However, only fine-type hyphae were observed in the ndk-1(RIP-1) mutants. The ndk-1(RIP-1) mutants were stimulated by oxidative stress and constitutively expressed an antioxidant enzyme catalase (CAT)-3. Furthermore the ndk-1(RIP-1) mutants could form thick hyphae by oxidative stress and a disruption of cat-3. These results suggest that the loss of thick hyphae in th

Genetic basis for coordination of meiosis and sexual structure maturation in Cryptococcus neoformans.

In the human fungal pathogen Cryptococcus neoformans, sex can benefit its pathogenicity through production of meiospores, which are believed to offer both physical and meiosis-created lineage advantages for its infections. Cryptococcus sporulation occurs following two parallel events, meiosis and differentiation of the basidium, the characteristic sexual structure of the basidiomycetes. However, the circuit integrating these events to ensure subsequent sporulation is unclear. Here, we show the spatiotemporal coordination of meiosis and basidial maturation by visualizing event-specific molecule

Cryptococcus neoformans gene expression during experimental cryptococcal meningitis.

Cryptococcus neoformans, an encapsulated basidiomycete fungus of medical importance, is capable of crossing the blood-brain barrier and causing meningitis in both immunocompetent and immunocompromised individuals. To gain insight into the adaptation of the fungus to the host central nervous system (CNS), serial analysis of gene expression (SAGE) was used to characterize the gene expression profile of C. neoformans cells recovered from the CNS of infected rabbits. A SAGE library was constructed, and 49,048 tags were sequenced; 16,207 of these tags were found to represent unique sequences or tag

Light restores sporulation in Rhizopus microsporus cured of its endosymbionts, unveiling their role in fitness and virulence.

Rhizopus microsporus is a major cause of mucormycosis, an infection caused by Mucorales that increasingly affects immunocompromised individuals. Certain isolates of R. microsporus harbor bacterial endosymbionts that regulate key fungal functions, particularly asexual and sexual reproduction, but these effects have been explored exclusively in environmental isolates. Although some clinical isolates contain Mycetohabitans endosymbionts, their influence on fungal reproduction remains unknown. This dependence on endosymbionts for asexual spore formation in environmental isolates has established th

Action mechanism of a novel agrichemical quinofumelin against Fusarium graminearum.

Modern fungicides have made significant contributions to crop disease management, but the development of resistant fungal strains has caused their failure in disease control. Therefore, developing fungicides with novel action mechanisms is the most effective measure to manage resistance. Quinofumelin, a novel quinoline fungicide, exhibits exceptional antifungal activity against phytopathogens. However, there is currently no available information on its mechanism of action. Here, we used transcriptome and metabolome analysis to observe a co-enrichment pattern of differentially expressed genes (

Transcriptome and metabolome analyses reveal insights into the response of Morchella sextelata mycelia to lethal heat stress.

Driven by a vast consumer market worldwide, Morchella has become a highly popular species for commercial cultivation. In recent years, the scale of their facility-based cultivation has expanded significantly in China. As is known, high temperature is a pivotal environmental factor infecting mycelia activity and fruiting, and severe heat stress may be lethal to Morchella. To excavate the molecular events of Morchella mycelia responding to lethal heat, we analyzed the metabolome and transcriptome of M. sextelata mycelia treated at 40 ℃ for 6 h compared to 23 ℃. Some heat-responsive metabolites r
