Hybrid model integrating immunohistochemistry and expression profiling for the classification of carcinomas of unknown primary site.

Identification of the site of origin for 'malignancy with unknown primary' remains a challenge for modern pathology. Correct diagnosis is critical to defining the most beneficial treatment for the patient. Standard pathological approaches combine morphology and immunohistochemical (IHC) studies to first subclassify cytokeratin-positive carcinomas into adenocarcinoma, squamous cell carcinoma, neuroendocrine carcinoma, and urothelial carcinoma. Subsequently, organ-specific IHC-markers, if available, are used to assign the tumor's primary site of origin. Previous gene expression classifiers have

The paradox of miR-107 in oncology: dual roles as a tumor suppressor and oncomiR.

MicroRNAs (miRNAs) are central post-transcriptional regulators that shape oncogenic and tumor-suppressive networks through RNA-induced silencing complex (RISC)-mediated repression of target mRNAs. Among these, hsa-miR-107-a member of the miR-16 family encoded within an intron of the PANK1 gene-has emerged as a particularly paradoxical regulator in cancer. Accumulating evidence indicates that miR-107 cannot be classified as a single-function miRNA; instead, it behaves as a context-dependent "molecular switch" whose impact is dictated by tissue-specific target availability, tumor stage, and the

Role of solute carrier family 7 member 7 in cancer: opportunities for tumor microenvironment research.

Cancer poses serious health risks to humans. The solute carrier (SLC) family is crucial for cancer development regulation. As a member of this family, SLC7A7 forms a heterodimer with SLC3A2 to transport cationic and neutral amino acids (AA) across the membrane, thereby maintaining cellular AA homeostasis. A recent study resolved the crystal structure of SLC7A7 and identified the key residues involved in substrate binding of SLC7A7, providing important experimental evidence for the future development of small-molecule inhibitors of SLC7A7. In addition, multiple studies have revealed the express

Integrative interpretable learning reveals shared patterns of epitranscriptomic regulation across multiple cancer types.

BACKGROUND: Cancer is a complex set of diseases caused by the dysregulation of cell proliferation, differentiation, and apoptosis, ultimately leading to malignant tumor development and metastasis. Recent studies have revealed that dysregulation of N4-acetylcytidine (ac4C) acetylation is associated with enhanced metastatic potential and tumor progression in various cancer types. However, it remains unclear whether diverse cancer types share common epitranscriptomic regulatory patterns or engage in interconnected networks. RESULTS: In this study, leveraging an extensive collection of 88 ac4C ep

The role of alternative splicing in gastric cancer.

Gastric cancer (GC) remains a major cause of cancer incidence and mortality worldwide. Alternative splicing (AS), a post-transcriptional mechanism that expands transcript diversity from a single pre-mRNA, plays critical regulatory roles in GC. This review summarizes the current knowledge of AS in GC. Accumulating evidence shows that aberrant AS contributes to the oncogenesis, progression, invasion, metastasis and drug resistance of GC. In addition, AS-related biomarkers like RBM4 and prognostic models for subtype prediction have been reported. However, most existing studies have focused on bas

Identification of E3 Ubiquitin Ligases Associated with Survival in Soft Tissue Sarcomas.

Proteasome inhibitors are approved to treat multiple myeloma and mantle cell lymphoma. Recent reports suggest sarcomas also display proteasome addiction. Mechanistic explanations cite proteotoxic stress. In sarcoma patients, we analyzed the impacts of 377 human E3 ubiquitin ligases on sarcoma patient overall survival (OS) and recurrence-free survival (RFS), identified substrates of E3 ligases with the most significant and robust effects, and performed enrichment analyses. High expression of 102 E3 ligases was associated with shortened OS. Thirteen of these shortened OS by >40 months, six with

Microplastic-Mediated Gene Expression Alterations and Cancer Risk: Insights from Toxicogenomic Analysis.

Micro- and nanoplastics (MNPs) are pervasive environmental contaminants that pose significant threats to ecosystems and the health of humans and other organisms. Increasing evidence indicates that MNP exposure can induce various biological disturbances, including cytotoxicity, chronic inflammation, endocrine disruption, oxidative stress, metabolic dysfunction, and cellular impairment. Many of these processes are closely associated with cancer initiation and progression. However, the molecular mechanisms underlying the relationship between MNP exposure and carcinogenesis remain unclear. This re

MicroRNAs' Significance in Retinoblastoma Diagnosis and Treatment: The Little Heroes.

One in 16, 000 live births is affected by the retinal tumor RB (retinoblastoma), which is frequently found in a child's early years. Both of the RB1 alleles that have been locally mutated in the affected retina are present in 60 percent of cases. Retinoblastoma (RB) can be detected using a variety of techniques, including imaging of the brain and orbits, eye examinations under anesthesia (EUAs), and the discovery of cell-free tumor DNA in samples of aqueous humor or plasma. In addition to the conventional surgical, chemotherapy, and radiotherapy approaches to treating retinoblastoma, new appro

[Epigenetic dysregulation driving multiple myeloma].

Multiple myeloma (MM) is triggered and promoted by the accumulation of genetic alterations. However, MM is highly dependent on the bone marrow microenvironment, which suggests that epigenetic deregulation plays a significant role in the pathogenesis of MM. Indeed, recent studies using next-generation sequencing have revealed epigenetic alterations in MM. Epigenetic regulation involved in the development of cancers, including MM, can either be observed across multiple cancer types or be specific to a single cancer type. The former type of regulation is associated with driver events common to mu

The impact of microRNAs on the resistance of breast cancer subtypes to chemotherapy.

Breast cancer (BC) formation is primarily influenced by genetics, epigenetics and environmental factors. Aberrant Genetics and epigenetics leads to a condition known as heterogeneity. The heterogeneity of BC can be divided into several subtypes. Among the epigenetic factors, microRNAs (miRNAs) have been shown to play a crucial role in the development and progression of malignancies. These small non-coding RNAs regulate gene expression through a variety of mechanisms, resulting in either mRNA degradation or translation repression. As miRNAs directly control many proteins, genetic anomalies affe

Investigating the role of transcription factors of pancreas development in pancreatic cancer.

Pancreatic cancer (PC) is the seventh most common cause of cancer-related deaths worldwide that kills more than 300,000 people every year. Prognosis of PC is very poor with a five-year survival rate about 5%. The most common and highly observed type of PC is pancreatic ductal adenocarcinoma (PDAC). It is preceded by the progression of precursor lesions such as Pancreatic Intraepithelial Neoplasia (PanIN), Intraductal Papillary Neoplasm (IPMN) and Mucinous Cystic Neoplasm (MCN). PanIN is the most common among these premalignant lesions. Genes orchestrating the origin and differentiation of cell

Transcriptomic meta-analysis identifies dysregulated pathways and potential therapeutic targets in Vestibular Schwannoma.

Vestibular schwannoma (VS) is a benign Schwann cell-derived tumor that frequently causes progressive hearing loss and vestibulocochlear dysfunction, substantially impacting quality of life. The molecular mechanisms underlying VS pathobiology remain poorly defined, and reliable biomarkers or targeted therapies are lacking. This study aimed to delineate the molecular landscape of VS through a transcriptome-wide meta-analysis. We performed a genome-wide random-effects meta-analysis of four independent Affymetrix microarray datasets from the Gene Expression Omnibus (GEO) database. Differential exp

Analysis of gene expression during myc oncogene-induced lymphomagenesis in the bursa of Fabricius.

The transcriptional effects of deregulated myc gene overexpression are implicated in tumorigenesis in a spectrum of experimental and naturally occurring neoplasms. In follicles of the chicken bursa of Fabricius, myc induction of B-cell neoplasia requires a target cell population present during early bursal development and progresses through preneoplastic transformed follicles to metastatic lymphomas. We developed a chicken immune system cDNA microarray to analyze broad changes in gene expression that occur during normal embryonic B-cell development and during myc-induced neoplastic transformat

p53 expression in the carcinogenesis in the oral mucosa.

Hyperplastic lesions of the oral mucosa such as leukoplakia and oral lichen planus can eventually develop into squamous cell carcinomas. In the clinical treatment of these lesions it would be very important to be able to predict the biological behaviour of an individual lesion. In 64 hyperplastic lesions and 85 squamous cell carcinomas of the oral mucosa, the expression of the mutant tumor suppressor gene p53 was investigated. A positive correlation was seen between the expression of the mutant tumor suppressor gene p53 and the grade of dysplasia of the lesions.

Integrating DNA Mutations and RNA Expression of Cancer Driver Genes in Asian Rare Cancers: A Pan-Cancer Analysis.

PURPOSE: Rare cancers are molecularly heterogeneous and lack robust clinical evidence to guide treatment. Whether cancer driver gene expression is governed by tumor lineage or specific somatic alterations-and whether this distinction carries clinical relevance-remains poorly characterized, particularly in Asian populations. This study aimed to determine the relative contributions of tumor lineage and DNA mutations to RNA expression of cancer driver genes and to evaluate the clinical implications of genomic alteration status in Asian patients with rare cancers. METHODS: DNA and RNA were extrac

MicroRNAs in myeloproliferative neoplasms.

The chronic myeloproliferative neoplasms (MPN), including polycythaemia vera (PV), essential thrombocythaemia (ET) and primary myelofibrosis (PMF), are clonal stem cell disorders characterized by dysregulated haematopoietic stem cell expansion and production of red cells, white cells and platelets alone or in combination. An acquired mutation JAK2(V617F) can be found in all three disorders and shows many of the phenotypic abnormalities of the diseases in murine models. The disease phenotype is also influenced by other unknown genetic or epigenetic factors. MicroRNAs (miRNA) are 18-24 nucleotid

The impact of disease and species differences on the intestinal CLCA4 gene expression.

The human chloride channel regulator, calcium-activated (CLCA) 4 is discussed as a driver of epithelial-to-mesenchymal transition as well as a biomarker for colorectal cancer (CRC) and ulcerative colitis. In contrast to humans, the Clca4 gene is duplicated in the mouse, a common model species to study gene functions. However, the relevance of the functional murine Clca4 variants in healthy and diseased intestine is largely unknown. Here, we characterized the spatiotemporal expression patterns of the murine Clca4a and Clca4b genes in the healthy intestinal tract as well as in dextran sulfate so
