Insights on the particle-attached riverine archaeal community shifts linked to seasons and to multipollution during a Mediterranean extreme storm event.

Even if Archaea deliver important ecosystem services and are major players in global biogeochemical cycles, they remain poorly understood in freshwater ecosystems. To our knowledge, no studies specifically address the direct impact of xenobiotics on the riverine archaeome. Using environmental DNA metabarcoding of the 16S ribosomal gene, we previously demonstrated bacterial communities significant shifts linked to pollutant mixtures during an extreme flood in a typical Mediterranean coastal watercourse. Here, using the same methodology, we sought to determine whether archaeal community shifts c

Eukaryotic association module in phage WO genomes from Wolbachia.

Viruses are trifurcated into eukaryotic, archaeal and bacterial categories. This domain-specific ecology underscores why eukaryotic viruses typically co-opt eukaryotic genes and bacteriophages commonly harbour bacterial genes. However, the presence of bacteriophages in obligate intracellular bacteria of eukaryotes may promote DNA transfers between eukaryotes and bacteriophages. Here we report a metagenomic analysis of purified bacteriophage WO particles of Wolbachia and uncover a eukaryotic association module in the complete WO genome. It harbours predicted domains, such as the black widow lat

Biochar and drilosphere soil synergistically form a low-cadmium, high-nutrient remediation hotspot: Insights from microbial functional gene and enzymatic stoichiometry analyses.

The drilosphere is a biogeochemical hotspot, but its role in biochar-assisted remediation of cadmium (Cd)-contaminated soil remains unclear. Comparisons were made between fresh (RS) and aged rice straw (ARS) biochar treatments at different Cd contamination levels to assess their effects on the drilosphere microenvironment. The results showed that ARS biochar was more effective in forming a low‑Cd, high‑nutrient hotspot, reducing total Cd in burrow wall soil (BWS) by 13.42% and increased TOC, TN, and TP by 17.89%, 76.16%, and 132.36% (P < 0.05). Enzyme activity followed BWS > lightly disturbed

A universal and constant rate of gene content change traces pangenome flux to LUCA.

Prokaryotic genomes constantly undergo gene flux via lateral gene transfer, generating a pangenome structure consisting of a conserved core genome surrounded by a more variable accessory genome shell. Over time, flux generates change in genome content. Here, we measure and compare the rate of genome flux for 5655 prokaryotic genomes as a function of amino acid sequence divergence in 36 universally distributed proteins of the informational core (IC). We find a clock of gene content change. The long-term average rate of gene content flux is remarkably constant across all higher prokaryotic taxa

Diversity and functional traits of indigenous microbiome in Hilla agricultural soils: implications for biocontrol and bioremediation.

Indigenous bacterial and archaeal communities in agricultural soils were analyzed to provide a basis for biocontrol and bioremediation solutions to be reintroduced in affected areas. Samples from five agricultural soils in Hilla province, Iraq, were analyzed by inductively coupled plasma mass spectrometry for total and bioavailable metals. Bacterial community was identified using 16S rRNA metabarcoding and a cultivable approach. Plant growth-promoting, metal tolerance, and antifungal activities were evaluated on the established culture collection. Chemical analysis revealed elevated levels of

Oxford Nanopore Long-Read Sequencing of Bat Guano and Urine for Microbiome Characterization and Pathogen Detection.

Deoxyribonucleic acid (DNA) sequencing has made possible the study of genetic sequences for taxonomic assignment, mutational analyses, and novel organism discovery. Long-read sequencing methods offer advantages over short-read methods because they can sequence entire DNA molecules without requiring fragmentation. This protocol describes a workflow for microbiome characterization and pathogen detection through the extraction, sequencing, and analysis of DNA from bat environmental samples, including guano and urine, using tailored approaches for each sample type. Pre-processing of guano and urin

Extremely Thermoacidophilic Metallosphaera Species Mediate Mobilization and Oxidation of Vanadium and Molybdenum Oxides.

Certain species from the extremely thermoacidophilic genus Metallosphaera directly oxidize Fe(II) to Fe(III), which in turn catalyzes abiotic solubilization of copper from chalcopyrite to facilitate recovery of this valuable metal. In this process, the redox status of copper does not change as it is mobilized. Metallosphaera species can also catalyze the release of metals from ores with a change in the metal's redox state. For example, Metallosphaera sedula catalyzes the mobilization of uranium from the solid oxide U3O8, concomitant with the generation of soluble U(VI). Here, the mobilization

Proteomic analysis of Haloferax volcanii reveals salinity-mediated regulation of the stress response protein PspA.

A proteomic survey of the halophilic archaeon Haloferax volcanii was performed by comparative two-dimensional gel electrophoresis in order to determine the molecular effects of salt stress on the organism. Cells were grown under optimal (2.1 M) and high (3.5 M) NaCl conditions. From this analysis, over 44 protein spots responsive to these conditions were detected. These spots were excised, digested in-gel with trypsin, subjected to QSTAR tandem mass spectrometry (LC/MS/MS) analysis, and identified by comparing the MS/MS-derived peptide sequence to that deduced from the H. volcanii genome. Diversity and seasonal distribution of ammonia-oxidizing archaea in the water column of a tropical estuary along the southeast Arabian Sea.

Diversity and distribution pattern of ammonia-oxidizing archaea (AOA) were studied across a salinity gradient in the water column of Cochin Estuary (CE), a tropical monsoonal estuary along the southeast Arabian Sea. The water column of CE was found to be nutrient rich with high bacterial (3.7-6.7 × 108 cells L-1) and archaeal abundance (1.9-4.5 × 108 cells L-1). Diversity and seasonal variation in the distribution pattern of AOA were studied using clone library analysis and Denaturing gradient gel electrophoresis (DGGE). Clone library analysis of both the amoA and 16S rRNA gene sequences showe

A new family of rolling-circle replication endonucleases widespread in archaeal viruses and plasmids.

Archaea possess a remarkably diverse mobilome, but for many archaeal viruses and plasmids, even the basic processes, such as genome replication, remain poorly understood. Here, we characterize a previously uncharacterized family of putative rolling-circle replication endonucleases, termed Rep-Arvir, widespread among viruses and plasmids associated with phylogenetically diverse archaea, including halophiles, methanogens, and hyperthermophiles. We show that RepSNJ2, encoded by the temperate pleomorphic virus SNJ2, a model member of the Pleolipoviridae family, is essential for driving autonomous

ENcyclopedia of TRAnscription Factors in Bacteria and Archaea genomes (ENTRAF) version 2.0.

DNA-binding transcription factors (TFs) have a central role in regulation of gene expression at the transcription initiation level. These proteins have been experimentally described in multiple bacterial and archaeal genomes. These descriptions have allowed their prediction in complete genomes. In this work, we collected 1784 experimentally validated TFs across 25 bacterial and seven archaeal phyla, including Gammaproteobacteria, Bacillota, and Actinomycetota in bacteria and Thermoproteota and Thermococci in archaea. The collection of regulatory proteins was organized into a relational databas

Characteristics of archaea and bacteria in rice rhizosphere along a mercury gradient.

Several strains of archaea have the ability to methylate or resist mercury (Hg), and the paddy field is regarded to be conducive to Hg methylation. However, our knowledge of Hg-methylating or Hg-resistant archaea in paddy soils is very limited so far. Therefore, the distribution of archaea and bacteria in the rhizosphere (RS) and bulk soil (BS) of the rice growing in Xiushan Hg-mining area of southwest China was investigated. Bacterial and archaeal 16S rRNA gene amplicon sequencing of the rice rhizosphere along the Hg gradient was conducted. THg concentrations in RS were significantly higher t

Microbial community profiling of the Chinoike Jigoku ("Blood Pond Hell") hot spring in Beppu, Japan: isolation and characterization of Fe(III)-reducing Sulfolobus sp. strain GA1.

Chinoike Jigoku ("Blood Pond Hell") is located in the hot spring town of Beppu on the southern island of Kyushu in Japan, and is the site of a red-colored acidic geothermal pond. This study aimed to investigate the microbial population composition in this extremely acidic environment and to isolate/characterize acidophilic microorganism with metal-reducing ability. Initially, PCR (using bacteria- and archaea-specific primers) of environmental DNA samples detected the presence of bacteria, but not archaea. This was followed by random sequencing analysis, confirming the presence of wide bacteria

First insight into the faecal microbiota of the high Arctic muskoxen (Ovibos moschatus).

The faecal microbiota of muskoxen (n=3) pasturing on Ryøya (69° 33' N 18° 43' E), Norway, in late September was characterized using high-throughput sequencing of partial 16S rRNA gene regions. A total of 16 209 high-quality sequence reads from bacterial domains and 19 462 from archaea were generated. Preliminary taxonomic classifications of 806 bacterial operational taxonomic units (OTUs) resulted in 53.7-59.3 % of the total sequences being without designations beyond the family level. Firmicutes (70.7-81.1 % of the total sequences) and Bacteroidetes (16.8-25.3 %) constituted the two major bac

Robust Mercury Methylation across Diverse Methanogenic Archaea.

Methylmercury (MeHg) production was compared among nine cultured methanogenic archaea that contain hgcAB, a gene pair that codes for mercury (Hg) methylation. The methanogens tested produced MeHg at inherently different rates, even when normalized to growth rate and Hg availability. Eight of the nine tested were capable of MeHg production greater than that of spent- and uninoculated-medium controls during batch culture growth. Methanococcoides methylutens, an hgcAB+ strain with a fused gene pair, was unable to produce more MeHg than controls. Maximal conversion of Hg to MeHg through a full bat

HMG-CoA reductase is regulated by salinity at the level of transcription in Haloferax volcanii.

The moderately halophilic archaeon Haloferax volcanii was surveyed for protein profile changes correlated with growth at high and low salinity. A single polypeptide with an approximate mass of 46 kDa was conspicuously more abundant during growth at high salinity. This protein was identified as HMG-CoA reductase (HMGR), encoded by the hmgR gene. HMGR is a key enzyme in the mevalonate pathway of isoprenoid biosynthesis, the sole route in haloarchaea for lipid and carotenoid production. Enzymatic assays confirmed that HMGR activity is more abundant in cells grown at high salinity. Low salt cultur

UPGG: expanding the taxonomic and functional diversity of the pig gut microbiome with an enhanced genome catalog.

The porcine gut microbiome is crucial for pig health and key to its production performance. However, genome-level analysis across multiple kingdoms remains limited. Here, we reconstructed the unified pig gastrointestinal genome (UPGG), including bacterial, archaeal, and annotated over 78 million non-redundant protein-coding genes using 5784 metagenome samples. We identified antibiotic resistance genes (ARGs) and mobile genetic elements (MGEs), and the distribution of 72,056 metabolic gene clusters within existing populations. We have constructed pan-genomes of 436 high-quality microbial specie

A hidden archaeal lineage with an ultra-reduced genome retaining only its replicative core.

Host-associated prokaryotes can undergo extreme genome reduction, but the most reduced genomes belong to mutualistic endosymbionts whose hosts compensate for lost functions, eroding the symbiont's identity as an autonomous cell. Whether comparable reduction can occur while preserving the informational autonomy of a cell remains unclear. Here, we report the discovery of Candidatus Sukunaarchaeum mirabile, an archaeon with a genome of only 238 kbp (less than half the size of the smallest known archaeal genome) obtained by single-cell genomics from a dinoflagellate cell. Phylogenetic analyses rev

A promoter-RBS library for fine-tuning gene expression in Methanosarcina acetivorans.

UNLABELLED: Methanogens are the main biological producers of methane on Earth. Methanosarcina acetivorans is one of the best characterized methanogens that has powerful genetic tools for genome editing. To study the physiology of this methanogen in further detail as well as to effectively balance the flux of their engineered metabolic pathways in expansive project undertakings, there is the need for controlled gene expression, which then requires the availability of well-characterized promoters and ribosome-binding sites (RBS). In this study, we constructed a library of 33 promoter-RBS combina

Assessing transporter systems of methanogens to boost archaea biotechnology.

Methanogenic archaea (methanogens) are key drivers of global carbon cycling and biomethane production, thriving in diverse anaerobic environments through specialized metabolic and transport systems. While methanogenesis is well understood, transport mechanisms underlying nutrient uptake, ion homeostasis, and macromolecule translocation remain poorly understood. This review compiles current knowledge on transporter proteins and substrate uptake in methanogens. It also highlights fundamental knowledge gaps and outlines experimental procedures for identifying new transporters experimentally and b
