Association of Brain-derived Neurotrophic Factor Polymorphisms With Alcohol Use Disorder: An Updated Meta-Analysis of Genetic Association Studies.

BACKGROUND: Brain-derived neurotrophic factor (BDNF) has been proposed to play a role in chronic alcohol consumption. However, studies investigating the association of single nucleotide polymorphisms (SNPs) in the BDNF gene with alcohol use disorder (AUD), including alcohol dependence, have obtained inconsistent results. This meta-analysis aims to examine the role of BDNF SNPs (rs6265, rs16917204, rs7103411, and rs11030104) in the risk of AUD. MATERIALS AND METHODS: A multidatabase search identified 17 articles (20 studies) for inclusion. Pooled odds ratios (ORs) and 95% confidence intervals

Investigating the Association of Genetic Markers, Previously Identified by Genome-Wide Association Studies, With ACL Rupture in Multiple Cohorts.

Several direct-to-consumer genetic tests claim to predict susceptibility to anterior cruciate ligament (ACL) rupture. Although not independently replicated, polymorphisms identified in a genome-wide association study-rs144051132 (T > A), rs186727643 (C > T), and/or rs188099931 (A > G)-have been incorporated into commercial tests to estimate cruciate ligament injury risk. This study aimed to evaluate whether these polymorphisms are associated with ACL rupture across multiple populations. We genotyped 906 clinically diagnosed ACL rupture cases, including 498 non-contact mechanism of injury ruptu

Dissection of shared genetic architecture and biological association between psoriasis and cardiovascular disease based on genome-wide association studies.

BACKGROUND: The clinical link between psoriasis (PsO) and cardiovascular diseases (CVDs) is well-established, yet the genetic underpinnings of their comorbidity remain unclear. This study aimed to systematically map the shared genetic architecture between PsO and CVDs to identify key risk loci, effector genes, and biological pathways. METHODS: We analyzed large-scale genome-wide association study data for PsO and 11 CVDs to assess their genetic correlation. We then identified pleiotropic loci-variants associated with both PsO and CVDs-and applied colocalization analysis to test whether a sing

Identification of genetic risk factors of aggressive periodontitis using genomewide association studies in association with those of chronic periodontitis.

To identify the genetic risk factors for aggressive periodontitis (AgP), it is important to understand the progression and pathogenesis of AgP. The purpose of this review was to summarize the genetic risk factors for AgP identified through a case-control genomewide association study (GWAS) and replication study. The initial studies to identify novel AgP risk factors were potentially biased because they relied on previous studies. To overcome this kind of issue, an unbiased GWAS strategy was introduced to identify genetic risk factors for various diseases. Currently, three genes glycosyltransfe

Genetic Architecture of Growth Traits in Turbot (Scophthalmus maximus) Revealed by Genome-Wide Association Studies.

Turbot (Scophthalmus maximus) is a key farmed flatfish species in North China, where growth performance directly determines aquaculture profitability. To elucidate the genetic architecture underlying growth traits, we performed whole-genome resequencing of 177 turbot individuals and obtained 5.29 million high-quality single nucleotide polymorphisms (SNPs). Genome-wide association studies (GWAS) were conducted for eleven growth traits-body weight (BW), total length (TL), body length (BL), body depth (BD), trunk length (TUL), head length (HL), snout length (SnL), caudal peduncle depth (CPD), eye

JOINT ANALYSIS OF SNP AND GENE EXPRESSION DATA IN GENETIC ASSOCIATION STUDIES OF COMPLEX DISEASES.

Genetic association studies have been a popular approach for assessing the association between common Single Nucleotide Polymorphisms (SNPs) and complex diseases. However, other genomic data involved in the mechanism from SNPs to disease, e.g., gene expressions, are usually neglected in these association studies. In this paper, we propose to exploit gene expression information to more powerfully test the association between SNPs and diseases by jointly modeling the relations among SNPs, gene expressions and diseases. We propose a variance component test for the total effect of SNPs and a gene

CTLA4 and generalized vitiligo: two genetic association studies and a meta-analysis of published data.

Several lines of evidence have implicated the gene encoding cytotoxic T lymphocyte antigen 4 (CTLA4) in susceptibility to various autoimmune diseases. However, published studies of genetic association between CTLA4 polymorphisms and vitiligo have yielded conflicting results. Here, we describe two new genetic association studies of CTLA4 single-nucleotide polymorphisms (SNPs) and generalized vitiligo in two independent Romanian Caucasian (CEU) case-control cohorts. The first study, of SNPs rs1863800, rs231806, rs231775, rs3087243, rs11571302, rs11571297, and rs10932037, showed no allelic, genot

Unveiling host-genetic drivers of caecal microbial communities in chickens through genome-wide association studies.

Enteric microbiota plays a crucial role in the health and productivity of poultry, including influences on nutrient absorption, immune function, and pathogen resistance. In this study, we conducted a genome-wide association study (GWAS) to identify host genetic variants associated with selected bacterial genera found in chickens. We used high-density 600K SNP Affymetrix DNA arrays for genotyping, alongside 16S rRNA gene sequencing to profile caecal microbiota from the same individual chickens. A commercial broiler line (Cobb400, n = 300) and an indigenous (Kadaknath, n = 300) chicken breed fro

Genetic loci associated with ideal cardiovascular health: A meta-analysis of genome-wide association studies.

BACKGROUND: Multiple genetic loci are associated with clinical cardiovascular (CV) disease and individual CV risk factors. Individuals with ideal levels of all major CV risk factors have very low risk for CV disease morbidity or mortality. Ideal levels of risk factors can be attained by lifestyle modifications; however, little is known about gene variants associated with ideal CV health. Our objective was to carry out a genome-wide association study on the trait. METHODS AND RESULTS: We examined 2 dichotomous phenotypes of ideal CV health-clinical (untreated cholesterol <200 mg/dL, untreated

Impact of the method of G6PD deficiency assessment on genetic association studies of malaria susceptibility.

BACKGROUND: Clinical association studies have yielded varied results regarding the impact of glucose-6-phosphate dehydrogenase (G6PD) deficiency upon susceptibility to malaria. Analyses have been complicated by varied methods used to diagnose G6PD deficiency. METHODOLOGY/PRINCIPAL FINDINGS: We compared the association between uncomplicated malaria incidence and G6PD deficiency in a cohort of 601 Ugandan children using two different diagnostic methods, enzyme activity and G6PD genotype (G202A, the predominant East African allele). Although roughly the same percentage of males were identified a

SNPinfo: integrating GWAS and candidate gene information into functional SNP selection for genetic association studies.

We have developed a set of web-based SNP selection tools (freely available at http://www.niehs.nih.gov/snpinfo) where investigators can specify genes or linkage regions and select SNPs based on GWAS results, linkage disequilibrium (LD), and predicted functional characteristics of both coding and non-coding SNPs. The algorithm uses GWAS SNP P-value data and finds all SNPs in high LD with GWAS SNPs, so that selection is from a much larger set of SNPs than the GWAS itself. The program can also identify and choose tag SNPs for SNPs not in high LD with any GWAS SNP. We incorporate functional predic

Application of two machine learning algorithms to genetic association studies in the presence of covariates.

BACKGROUND: Population-based investigations aimed at uncovering genotype-trait associations often involve high-dimensional genetic polymorphism data as well as information on multiple environmental and clinical parameters. Machine learning (ML) algorithms offer a straightforward analytic approach for selecting subsets of these inputs that are most predictive of a pre-defined trait. The performance of these algorithms, however, in the presence of covariates is not well characterized. METHODS AND RESULTS: In this manuscript, we investigate two approaches: Random Forests (RFs) and Multivariate A

Genetic variations and risk of placental abruption: A genome-wide association study and meta-analysis of genome-wide association studies.

INTRODUCTION: Accumulating epidemiological evidence points to strong genetic susceptibility to placental abruption (PA). However, characterization of genes associated with PA remains incomplete. We conducted a genome-wide association study (GWAS) of PA and a meta-analysis of GWAS. METHODS: Participants of the Placental Abruption Genetic Epidemiology (PAGE) study, a population based case-control study of PA conducted in Lima, Peru, were genotyped using the Illumina HumanCore-24 BeadChip platform. Genotypes were imputed using the 1000 genomes reference panel, and >4.9 million SNPs that passed q

Multitrait analysis of genome-wide association studies expands eosinophilic esophagitis genetic susceptibility and polygenic risk scores.

BACKGROUND: Eosinophilic esophagitis (EoE) is an atopic disease driven in part by genetic susceptibility, but single-trait genome-wide association study (GWAS) has identified a limited number of genome-wide significant risk loci. OBJECTIVE: We sought to expand discovery of EoE genetic risk loci by leveraging shared genetic architecture with other atopic diseases and to develop a polygenic risk score (PRS) for EoE. METHODS: We performed a GWAS of 1,757 individuals with EoE and 14,467 population controls. We then applied multitrait analysis of GWAS (MTAG), integrating EoE with other atopic dis

Genetic Variants Specific to Critical COVID-19: Insights From Genome-Wide Association Studies and Structural Analysis.

Genome-wide association studies (GWAS) have identified numerous genetic loci associated with COVID-19 susceptibility and severity. However, it remains unclear which variants specifically contribute to the progression from hospitalization to critical illness. To address this, we identified 394 symptom-differentiating SNPs (sdSNPs) by directly comparing GWAS summary statistics between critical and hospitalized COVID-19 cases. Among these, 13 were missense variants that may trigger phenotype conversion. To investigate their functional consequences, we performed structural modeling to evaluate the
