Comparative genomics of the closely related fungal genera Cryptococcus and Kwoniella reveals karyotype dynamics and suggests evolutionary mechanisms of pathogenesis.

In exploring the evolutionary trajectories of both pathogenesis and karyotype dynamics in fungi, we conducted a large-scale comparative genomic analysis spanning the Cryptococcus genus, encompassing both global human fungal pathogens and nonpathogenic species, and related species from the sister genus Kwoniella. Chromosome-level genome assemblies were generated for multiple species, covering virtually all known diversity within these genera. Although Cryptococcus and Kwoniella have comparable genome sizes (about 19.2 and 22.9 Mb) and similar gene content, hinting at preadaptive pathogenic pote

Characterizing the Pathogenic, Genomic, and Chemical Traits of Aspergillus fischeri, a Close Relative of the Major Human Fungal Pathogen Aspergillus fumigatus.

Aspergillus fischeri is closely related to Aspergillus fumigatus, the major cause of invasive mold infections. Even though A. fischeri is commonly found in diverse environments, including hospitals, it rarely causes invasive disease. Why A. fischeri causes less human disease than A. fumigatus is unclear. A comparison of A. fischeri and A. fumigatus for pathogenic, genomic, and secondary metabolic traits revealed multiple differences in pathogenesis-related phenotypes. We observed that A. fischeri NRRL 181 is less virulent than A. fumigatus strain CEA10 in multiple animal models of disease, gro

A J Domain Protein Functions as a Histone Chaperone to Maintain Genome Integrity and the Response to DNA Damage in a Human Fungal Pathogen.

Histone chaperoning ensures genomic integrity during routine processes such as DNA replication and transcription as well as DNA repair upon damage. Here, we identify a nuclear J domain protein, Dnj4, in the fungal pathogen Cryptococcus neoformans and demonstrate that it interacts with histones 3 and 4, suggesting a role as a histone chaperone. In support of this idea, a dnj4Δ deletion mutant had elevated levels of DNA damage and was hypersensitive to DNA-damaging agents. The transcriptional response to DNA damage was also impaired in the dnj4Δ mutant. Genes related to DNA damage and iron homeo

Fungal Smn and Spf30 homologues are mainly present in filamentous fungi and genomes with many introns: implications for spinal muscular atrophy.

Spinal muscular atrophy is an important rare genetic disease characterized by the loss of motor neurons, where the main gene responsible is smn1. Orthologous genes have only been characterized in a single fungal genome: Schizosaccharomyces pombe. We have searched for putative SMN orthologues in publically available fungal genomes, finding that they are predominately present in filamentous fungi. SMN binding partners and the SPF30 SMN paralogue, which are all involved in mRNA splicing, were found to be present in a similar but non-identical subset of fungal genomes. The Saccharomycces cerevisia

A Draft Genome Assembly for the Neglected Tropical Fungal Disease Pathogen Emarellia grisea and Comparison to Other Pleosporalean Agents Causing Eumycetoma in Humans.

Mycetoma is a neglected tropical disease, characterized by slowly evolving tumorous subcutaneous masses containing either bacteria (e.g., Actinomycetoma) or fungi (e.g., Eumycetoma; Madura foot). The fungal agents of mycetoma, including several genera belonging to the Pleosporales order of Ascomycetes, were designated high-priority pathogens in the WHO Fungal Priority Pathogens List of 2023 to signal the need for additional research and development and public health action. Despite this, many of the fungal causative agents are poorly described, especially in terms of the genomic basis for dise

Draft Genome data including functional annotation of an emerging fungal pathogen Neodothiora populina causing a canker disease of trembling aspen in Interior Alaska.

Neodothiora populina is a black yeast-like fungus in the family of Dothioraceae. It causes an aggressive canker disease of trembling aspen that results in widespread mortality of aspen across the boreal forest of Interior Alaska. Here we report a high-quality draft genome including functional annotation of this emerging fungal pathogen based on Nanopore Technology long-read sequences. Our initial genome assembly totaled 23,960,169 bp and contained 18 contigs and we identified 7,343 genes. This resource announcement provides new genomic data useful long-term to improve our understanding of fore

Towards an Omics-Guided Framework for Microbial Biological Control of Fungal and Oomycete Diseases in Cannabis sativa: Integrating Host and Pathogen Genomics and Microbiomes.

The intensification of Cannabis sativa cultivation has increased the need for effective and sustainable plant-health strategies. Pathogen control is particularly challenging because pesticide residues may compromise product safety and quality, while repeated chemical treatments can favour the emergence of fungicide-resistant populations. Microbial biological control agents (BCAs) represent a promising component of integrated disease management, although their discovery and validation remain largely empirical. This narrative review examines the current literature on the biological control of fu

Chromosome level assemblies of Nakaseomyces (Candida) bracarensis uncover two distinct clades and define its adhesin repertoire.

BACKGROUND: The Nakaseomyces clade is formed by at least nine described species among which three can be pathogenic to humans, namely Nakaseomyces glabratus (Candida glabrata), the second most-common cause of candidiasis worldwide, and two rarer emerging pathogens: Nakaseomyces (Candida) nivarensis and Nakaseomyces (Candida) bracarensis. Early comparative genomics analyses identified parallel expansions of subtelomeric adhesin genes in N. glabratus and N. nivarensis/bracarensis, and suggested possible links with the emergence of the virulence potential in these species. However, as shown for N

Chromosomal-level assembly of Magnusiomyces clavatus: novel genetic insights on an emerging fungal pathogen.

Magnusiomyces clavatus is an emerging opportunistic fungal pathogen associated with severe systemic infections in immunocompromised patients, mostly among those suffering from hematological malignancies. Despite the increasing clinical significance, genomic data for M. clavatus remain limited. In this study, we report the first chromosomal-level genome assembly of M. clavatus using hybrid sequencing with Illumina and Oxford Nanopore Technologies. Three clinical isolates obtained from ICU patients in Verona (Italy) were sequenced and analyzed. The M. clavatus genome was resolved into 4 nuclear

Chromosome-scale genome assembly and characterization of Saccharomycopsis schoenii, a necrotrophic predatory yeast.

The necrotrophic predatory yeast Saccharomycopsis schoenii preys on diverse fungal species including multidrug-resistant Candida auris, making it a promising candidate for fungal biocontrol. Despite growing interest in its predation mechanisms, a high-quality reference genome is lacking. We constructed a chromosome-scale genome assembly of S. schoenii using a hybrid approach combining Pacific Biosciences HiFi long-read sequencing with Hi-C chromatin conformation capture. The 14.3 Mb genome is resolved into 6 nuclear and 1 mitochondrial chromosome, demonstrating high contiguity and near-complet

Comparative genomics suggests primary homothallism of Pneumocystis species.

UNLABELLED: Pneumocystis species are fungal parasites of mammal lungs showing host specificity. Pneumocystis jirovecii colonizes humans and causes severe pneumonia in immunosuppressed individuals. In the absence of in vitro cultures, the life cycle of these fungi remains poorly known. Sexual reproduction probably occurs, but the system of this process and the mating type (MAT) genes involved are not characterized. In the present study, we used comparative genomics to investigate the issue in P. jirovecii and Pneumocystis carinii, the species infecting rats, as well as in their relative Taphrin

Construction of a complete URA5 deletion strain of a human pathogenic yeast Cryptococcus neoformans.

Cryptococcus neoformans is an opportunistic human pathogen, which infects the central nervous system causing the fatal disease, meningitis. In order to understand the genetic background of this human pathogen, the basic molecular manipulation techniques of deletion, overexpression, and so on have been developed. URA5, a gene encoding orotate phosphoribosyltransferase, has frequently been used to introduce foreign gene fragments by complementing ura5 mutant strains, which are not, however, stable; reversion to uracil prototroph is thus frequently observed on selective condition. The high possib

Telomere-to-telomere assemblies of Paracoccidioides genomes.

Paracoccidioides is a genus of dimorphic fungal pathogens endemic to Latin America. We generated long-read de novo assemblies for 11 isolates representing 4 species of the brasiliensis complex (Paracoccidioides brasiliensis, Paracoccidioides americana, Paracoccidioides restrepiensis, Paracoccidioides venezuelensis) and Paracoccidioides lutzii. These include the first complete telomere-to-telomere assemblies for P. brasiliensis (Pb18) and P. americana (Pb03), each with 5 chromosomes. Comparative analyses revealed chromosomal fusion and fission events distinguishing P. brasiliensis and P. americ

Functional genomic analysis of genes important for Candida albicans fitness in diverse environmental conditions.

Fungal pathogens such as Candida albicans pose a significant threat to human health with limited treatment options available. One strategy to expand the therapeutic target space is to identify genes important for pathogen growth in host-relevant environments. Here, we leverage a pooled functional genomic screening strategy to identify genes important for fitness of C. albicans in diverse conditions. We identify an essential gene with no known Saccharomyces cerevisiae homolog, C1_09670C, and demonstrate that it encodes subunit 3 of replication factor A (Rfa3). Furthermore, we apply computationa

Population genomic analysis of the rice blast fungus reveals specific events associated with expansion of three main clades.

We examined the genomes of 100 isolates of Magnaporthe oryzae (Pyricularia oryzae), the causal agent of rice blast disease. We grouped current field populations of M. oryzae into three major globally distributed groups. A genetically diverse group, clade 1, which may represent a group of closely related lineages, contains isolates of both mating types. Two well-separated clades, clades 2 and 3, appear to have arisen as clonal lineages distinct from the genetically diverse clade. Examination of genes involved in mating pathways identified clade-specific diversification of several genes with ort

Genomic pathways to antifungal discovery.

The limitations of the therapeutic antifungals are becoming increasingly apparent in the clinic due to their modest efficacy against life-threatening systemic fungal infections. These antifungals belong to only a few structural classes that affect a small range of targets, some are quite toxic in humans while the use of others, particularly the azole drugs, has encouraged the emergence of resistant clinical isolates and the selection of innately resistant fungal pathogens. Only a few new drugs based on novel targets are in clinical development, and these may be insufficient to overcome the cha
