Spatially coordinated heterochromatinization of long synaptic genes in fragile X syndrome.

Short tandem repeat (STR) instability causes transcriptional silencing in several repeat expansion disorders. In fragile X syndrome (FXS), mutation-length expansion of a CGG STR represses FMR1 via local DNA methylation. Here, we find megabase-scale H3K9me3 domains on autosomes and encompassing FMR1 on the X chromosome in FXS patient-derived iPSCs, iPSC-derived neural progenitors, EBV-transformed lymphoblasts, and brain tissue with mutation-length CGG expansion. H3K9me3 domains connect via inter-chromosomal interactions and demarcate severe misfolding of TADs and loops. They harbor long synapti

Identification of ZBTB24 protein domains and motifs for heterochromatin localization and transcriptional activation.

Immunodeficiency, centromeric instability, facial anomalies (ICF) syndrome is a rare autosomal recessive disorder caused by mutations in either DNMT3B, ZBTB24, CDCA7, HELLS or an unknown gene(s). Among the known causative genes, ZBTB24 encodes a member of the BTB-zinc finger (ZF) transcription factor family. The protein possesses a BTB domain, an AT-hook and eight C2H2 ZF motifs. All ZBTB24 mutations reported in ICF patients are predicted to disrupt at least one ZF motif. Here, we show that both AT-hook and distinct ZF motifs, particularly the 6th motif, of human and mouse ZBTB24 proteins are

Zfp296 negatively regulates H3K9 methylation in embryonic development as a component of heterochromatin.

The Cys2/His2-type zinc finger protein Zfp296 has been implicated in stem cell pluripotency and tumor pathogenesis. However, its mechanisms remain elusive. Here, we demonstrated that a Zfp296 deficiency in mice impairs germ-cell development and embryonic growth. Zfp296 was intracellularly localized to heterochromatin in embryos. A GST-Zfp296 pull-down experiment using ES cell nuclear extract followed by LC-MS/MS showed that Zfp296 interacts with component proteins of heterochromatin (such as HP1, Dnmt1, Dnmt3b, and ATRX) and the NuRD complex. We focused on H3K9 methylation as a hallmark of het

On the Genetic Control of Genes Located in the Sex-Chromosome Heterochromatin of DROSOPHILA MELANOGASTER.

The genetic properties of a recessive autosomal point mutant, "daughterless" (symbol: da), are described. They are: (1) da maps in the euchromatin of 2L at about position 39 on the genetic map and between 27D and 31E on the salivary map; (2) when homozygous in females, da causes the production of unisexual male progenies owing to sex differential zygote mortality in the egg stage; (3) da has no effect on the progeny of mutant males; (4) female zygotes die, while at least some male zygotes survive, irrespective of the number of Y chromosomes or the amount of X-chromosome heterochromatin carried

L-2-hydroxyglutarate regulates centromere and heterochromatin conformation in the male germline.

Germ cell differentiation in the male testis involves extensive phenotypic, transcriptional, and epigenetic modifications, which are essential for producing functional spermatozoa. Among all organs, the testis exhibits the highest baseline physiological levels of L-2-hydroxyglutarate (L-2HG), yet its role in male germ cell development remains unknown. Here, we reveal that L-2HG is synthesized during the pachytene and diplotene stages of meiosis by the testis-specific enzyme lactate dehydrogenase C (LDHC). Surprisingly, LDHC translocates into the nucleus, localizing along the synaptonemal compl

GTP-dependent regulation of heterochromatin fluctuations at subtelomeric regions in Saccharomyces cerevisiae.

In eukaryotes, single cells in a population display different transcriptional profiles. One of the factors regulating this heterogeneity is the chromatin state in each cell. However, the mechanisms of epigenetic chromatin regulation of specific chromosomal regions remain unclear. Therefore, we used single-cell tracking system to analyze IMD2. IMD2 is located at the subtelomeric region of budding yeast, and its expression is epigenetically regulated by heterochromatin fluctuations. Treatment with mycophenolic acid, an inhibitor of de novo GTP biosynthesis, triggered a decrease in GTP, which cau

Stabilization of heterochromatin by CLOCK promotes stem cell rejuvenation and cartilage regeneration.

Accumulating evidence indicates an association between the circadian clock and the aging process. However, it remains elusive whether the deregulation of circadian clock proteins underlies stem cell aging and whether they are targetable for the alleviation of aging-associated syndromes. Here, we identified a transcription factor-independent role of CLOCK, a core component of the molecular circadian clock machinery, in counteracting human mesenchymal stem cell (hMSC) decay. CLOCK expression was decreased during hMSC aging. In addition, CLOCK deficiency accelerated hMSC senescence, whereas the o

Alteration of terminal heterochromatin and chromosome rearrangements in derivatives of wheat-rye hybrids.

Wheat-rye addition and substitution lines and their self progenies revealed variations in telomeric heterochromatin and centromeres. Furthermore, a mitotically unstable dicentric chromosome and stable multicentric chromosomes were observed in the progeny of a Chinese Spring-Imperial rye 3R addition line. An unstable multicentric chromosome was found in the progeny of a 6R/6D substitution line. Drastic variation of terminal heterochromatin including movement and disappearance of terminal heterochromatin occurred in the progeny of wheat-rye addition line 3R, and the 5RS ditelosomic addition line

The Polycomb protein shares a homologous domain with a heterochromatin-associated protein of Drosophila.

The Polycomb (Pc) gene of Drosophila melanogaster is a member of a large class of genes (Pc group) required for the segment-specific repression of homeotic selector genes. Mutations in Pc-group genes show strong posterior transformations in homozygous embryos resulting from an ectopic expression of homeotic genes in segments where they are not supposed to be active. Genetic evidence suggests that Pc is part of a cellular memory mechanism responsible for the transmission of the homeotic expression pattern through developmental time. We have determined the nucleotide sequence for the genomic DNA

Sequence of centromere separation: differential replication of pericentric heterochromatin in multicentric chromosomes.

The dicentric and multicentric chromosomes in L cells and a brain tumor cell line of mouse display only one site of kinetochore formation associated with the 'active' centromere. The accessory or 'inactive' centromeres show premature separation. These cell lines were treated with 10(-6) M 5-bromodeoxyuridine (BrdUrd) followed by anti-BrdUrd antibody to study the pattern of replication of pericentric heterochromatin flanking the active vs inactive centromeres. Regardless of its quantity, heterochromatin around the inactive centromere replicates earlier than that associated with the active centr

[Molecular cytogenetic research on the polymorphism of segments of the constitutive heterochromatin in human chromosomes].

Cloned alpha-satellite DNA sequences were used to evaluate the specificity and possible variability of repetitive DNA in constitutive heterochromatin of human chromosomes. Five probes of high specificity to individual chromosomes (chromosomes 3, 11, 17, 18 and X) were hybridized in situ to metaphase chromosomes of different individuals. The stable position of alpha-satellite DNA sequences in definite heterochromatic regions of particular chromosomes was found. Therefore, the chromosome-specific alpha-satellite DNA sequences may be used as molecular markers for heterochromatic regions of certai

Chromocentres in polymorphs as interphase markers for chromosomes having increased constitutive heterochromatin.

After staining with the BSG technique for constitutive heterochromatin, human polymorphs exhibit chromocentres which are presumably derived from these chromosomal regions. In five individuals having an extended centromeric heterochromatin region on one No. 1 chromosome, a particularly large chromocentre was seen in the majority of polymorphs. Thus, prominent chromocentres in polymorphs may indicate the presence of constitutive heterochromatin variants.

A near-complete quail genome identifies heterochromatin expansion and chromosome architecture remodeling.

Avian genomes are typically compact, with limited repetitive content, but the Japanese quail (Coturnix japonica) represents an exception. Here, we report a near-complete chromosome-level quail genome assembly (1.33 Gb), up to 43% larger than previous quail assemblies. The assembly reveals extensive repeat accumulation and heterochromatin expansion, particularly in the pericentromeric regions of micro- and dot chromosomes, and identifies a conserved centromeric repeat shared across chromosomes. Comparative analyses show that transposable element accumulation reshaped chromatin architecture, his

Proteasome-dependent truncation of the negative heterochromatin regulator Epe1 mediates antifungal resistance.

Epe1 histone demethylase restricts H3K9-methylation-dependent heterochromatin, preventing it from spreading over, and silencing, gene-containing regions in fission yeast. External stress induces an adaptive response allowing heterochromatin island formation that confers resistance on surviving wild-type lineages. Here we investigate the mechanism by which Epe1 is regulated in response to stress. Exposure to caffeine or antifungals results in Epe1 ubiquitylation and proteasome-dependent removal of the N-terminal 150 residues from Epe1, generating truncated Epe1 (tEpe1) which accumulates in the

Depletion of SAM leading to loss of heterochromatin drives muscle stem cell ageing.

The global loss of heterochromatin during ageing has been observed in eukaryotes from yeast to humans, and this has been proposed as one of the causes of ageing. However, the cause of this age-associated loss of heterochromatin has remained enigmatic. Here we show that heterochromatin markers, including histone H3K9 di/tri-methylation and HP1, decrease with age in muscle stem cells (MuSCs) as a consequence of the depletion of the methyl donor S-adenosylmethionine (SAM). We find that restoration of intracellular SAM in aged MuSCs restores heterochromatin content to youthful levels and rejuvenat

Variations in centromeric heterochromatin among patients with pre-malignant and malignant oral diseases.

Polymorphism of heterochromatic regions of chromosomes 1, 9 and 16 was studied in 60 oral cancer patients, in 40 patients with oral submucous fibrosis (OSMF) and in 60 normal healthy subjects. The size heteromorphism was significantly greater (p less than 0.001) in chromosome I of the patients. Localization variants were also significantly more frequent among the patients (p less than 0.05 for OSMF and less than 0.001 for oral cancer patients). The C-band heteromorphism patterns remained comparable in OSMF and in oral cancer patients, with chromosome I being the most frequently involved. On co

Heterochromatin associated with active versus inactive centromeres of mouse replicates at different times.

A subline of mouse L-cells carries a dicentric chromosome in which one centromere always separates prematurely. This centromere is not involved in the dynamics of chromosome migration and is considered inactive. By use of anti-BRdU antibody binding to BRdU-treated chromosomes it is shown that the pericentric constitutive heterochromatin associated with the prematurely separating centromere replicates earlier than its counterpart associated with the active centromere and even before several euchromatic regions in the genome. These results point to a possible mechanism by which dicentric chromos

Outside-in progression of heterochromatin replication and exclusion of CDC45 from the PCH domain in Drosophila.

Heterochromatin replication isn't random or uniform, but occurs in a characteristic spatial and temporal pattern. Previous studies produced conflicting models for pericentric heterochromatin (PCH) replication, suggesting either that heterochromatic sequences translocate to the domain surface for replication, or that replication can also occur internally through localized decondensation. To distinguish true overlap from peripheral enrichment around an irregular PCH domain, we developed FOC-Map, a colocalization analysis approach that combines segmentation of one channel with binning of the othe
