Intrinsic Disorder in the Host Proteins Entrapped in Rabies Virus Particles.

A proteomics analysis of purified rabies virus (RABV) revealed 47 entrapped host proteins within the viral particles. Out of these, 11 proteins were highly disordered. Our study was particularly focused on five of the RABV-entrapped mouse proteins with the highest levels of disorder: Neuromodulin, Chmp4b, DnaJB6, Vps37B, and Wasl. We extensively utilized bioinformatics tools, such as FuzDrop, D2P2, UniProt, RIDAO, STRING, AlphaFold, and ELM, for a comprehensive analysis of the intrinsic disorder propensity of these proteins. Our analysis suggested that these disordered host proteins might play

Bioinformatics analysis of correlation between protein function and intrinsic disorder.

The correlation of molecular function and protein intrinsic disorder is an important aspect of understanding the relationship between function, sequence and structure. This research was inspired by statistical correlation evaluation method described by Xie et al. (J Proteome Res 6 (2007) 1882-1898, reference study), where the authors analyzed the relationship between structure and function of proteins from Swiss-Prot database and where these functions were described with Swiss-Prot function keywords. In this research, we investigated whether the conclusions from the reference study stand for a

Designed Mutations Alter the Binding Pathways of an Intrinsically Disordered Protein.

Many cellular functions, including signaling and regulation, are carried out by intrinsically disordered proteins (IDPs) binding to their targets. Experimental and computational studies have now significantly advanced our understanding of these binding processes. In particular, IDPs that become structured upon binding typically follow a dock-and-coalesce mechanism, whereby the docking of one IDP segment initiates the process, followed by on-target coalescence of remaining IDP segments. Multiple dock-and-coalesce pathways may exist, but one may dominate, by relying on electrostatic attraction a

Flexible nets. The roles of intrinsic disorder in protein interaction networks.

Proteins participate in complex sets of interactions that represent the mechanistic foundation for much of the physiology and function of the cell. These protein-protein interactions are organized into exquisitely complex networks. The architecture of protein-protein interaction networks was recently proposed to be scale-free, with most of the proteins having only one or two connections but with relatively fewer 'hubs' possessing tens, hundreds or more links. The high level of hub connectivity must somehow be reflected in protein structure. What structural quality of hub proteins enables them

Protein Intrinsic Disorder and Adaptation to Extreme Environments: Resilience of Chaos.

Extremophiles are organisms adapted not only to survive in harsh conditions but thrive in environments considered extreme or uninhabitable by most life forms. They serve as a living reflection of a popular motto "What doesn't kill you makes you stronger" and show that life on Earth is spread well outside the human-centric comfort zone. In fact, extremophiles, being found in deep crustal and oceanic depths, outer space, highly acidic and basic conditions, extreme temperatures (+122 °C to -20 °C), and in the presence of toxins and high radiation, demonstrate life's remarkable adaptability. P311, a novel intrinsically disordered protein, regulates adipocyte development.

Adipocyte development and adipose tissue expansion have many implications for human diseases, including obesity. Obesity is a debilitating disorder and a risk factor for metabolic disorders including insulin resistance and diabetes mellitus, due in part to an overabundance of adipocytes and adipocyte dysfunction. In recent years, obesity has become a global pandemic with approximately one-third of US adults classified as obese. Adipose tissue has recently been identified as a major metabolic organ, classified into white adipose tissue (WAT) and brown adipose tissue (BAT). Other than lifestyle

Identification of intrinsic order and disorder in the DNA repair protein XPA.

The DNA-repair protein XPA is required to recognize a wide variety of bulky lesions during nucleotide excision repair. Independent NMR solution structures of a human XPA fragment comprising approximately 40% of the full-length protein, the minimal DNA-binding domain, revealed that one-third of this molecule was disordered. To better characterize structural features of full-length XPA, we performed time-resolved trypsin proteolysis on active recombinant Xenopus XPA (xXPA). The resulting proteolytic fragments were analyzed by electrospray ionization interface coupled to a Fourier transform ion c

Temperature-Triggered Nanoscale Morphological Transitions in a Synthetic Intrinsically Disordered Protein.

Peptide self-assembly and liquid-liquid phase separation (LLPS), often mediated by intrinsically disordered regions (IDRs), are natural mechanisms that translate protein molecular features into complex nano- and mesoscale architectures. Although the thermodynamics and kinetics of these processes are well understood, synthetic materials integrating both functionalities remain rare. Inspired by the conserved IDR-assembly domain (AD) architecture of amyloidogenic proteins, we hypothesized that modular recombinant constructs combining LLPS-capable IDRs with β-sheet-forming ADs could generate mater

Nanoplatforms Targeting Intrinsically Disordered Protein Aggregation for Translational Neuroscience Applications.

Intrinsically disordered proteins (IDPs), such as tau, beta-amyloid (Aβ), and alpha-synuclein (αSyn), are prone to misfolding, resulting in pathological aggregation and propagation that drive neurodegenerative diseases, including Alzheimer's disease (AD), frontotemporal dementia (FTD), and Parkinson's disease (PD). Misfolded IDPs are prone to aggregate into oligomers and fibrils, exacerbating disease progression by disrupting cellular functions in the central nervous system, triggering neuroinflammation and neurodegeneration. Furthermore, aggregated IDPs exhibit prion-like behavior, acting as

Identification of a Drug Targeting an Intrinsically Disordered Protein Involved in Pancreatic Adenocarcinoma.

Intrinsically disordered proteins (IDPs) are prevalent in eukaryotes, performing signaling and regulatory functions. Often associated with human diseases, they constitute drug-development targets. NUPR1 is a multifunctional IDP, over-expressed and involved in pancreatic ductal adenocarcinoma (PDAC) development. By screening 1120 FDA-approved compounds, fifteen candidates were selected, and their interactions with NUPR1 were characterized by experimental and simulation techniques. The protein remained disordered upon binding to all fifteen candidates. These compounds were tested in PDAC-derived

The peroxisomal importomer can accommodate an intrinsically disordered protein of 1247 residues.

Peroxisomal matrix proteins are nuclear encoded and synthesized in the cytosol. It is well established that folded, cofactor-containing, and even oligomeric matrix proteins can pass the peroxisomal membrane. Here, we studied whether relatively long unfolded proteins can be imported into peroxisomes using the yeast Hansenula polymorpha as a model organism. First, we designed fusion proteins containing parts of the intrinsically disordered N-terminal region of 630 residues of Saccharomyces cerevisiae nucleoporin 1 (Nsp1). These included fusion proteins containing the first N-terminal 301 or 601

How intrinsically disordered regions shape the function of CREB-binding protein.

CREB-binding protein (CBP) is a histone acetyltransferase and transcriptional co-activator that operates across the genome at cis-regulatory elements (CREs) to regulate gene expression. Comprising the majority of the protein, CBP has intrinsically disordered regions (IDRs) that separate its folded domains. Whilst previously regarded as passive linkers, active roles for these IDRs within CBP are beginning to be uncovered. Firstly, the flexibility afforded by these regions and the presence of binding motifs within them establish CBP as an interaction specialist that is able to interact with many

Mapping the Conformational Landscape of the Cold-Regulated Intrinsically Disordered Protein COR15A.

Cold regulated protein 15A (COR15A) is a late embryogenesis abundant (LEA) protein from Arabidopsis thaliana that is expressed in response to low temperatures and dehydration. Here, we use a combination of ion mobility-mass spectrometry (IM-MS) and molecular dynamics (MD) simulations at elevated temperatures for enhanced sampling to explore the conformational landscape of COR15A. The IM-MS data display charge states from +5 to +12, and collision cross section (CCS) distributions indicative of two dominant coexisting conformational families centered on approximately 1200 and 1800 Å2, with subco

Insights into the Molecular Mechanisms of Alzheimer's and Parkinson's Diseases with Molecular Simulations: Understanding the Roles of Artificial and Pathological Missense Mutations in Intrinsically Disordered Proteins Related to Pathology.

Amyloid-β and α-synuclein are intrinsically disordered proteins (IDPs), which are at the center of Alzheimer's and Parkinson's disease pathologies, respectively. These IDPs are extremely flexible and do not adopt stable structures. Furthermore, both amyloid-β and α-synuclein can form toxic oligomers, amyloid fibrils and other type of aggregates in Alzheimer's and Parkinson's diseases. Experimentalists face challenges in investigating the structures and thermodynamic properties of these IDPs in their monomeric and oligomeric forms due to the rapid conformational changes, fast aggregation proces

Missense mutations in intrinsically disordered protein regions link pathogenicity and phase separation.

The impact of missense genetic variations on protein function is often enigmatic, especially for mutations that map to intrinsically disordered regions (IDRs). Given the functional importance of phase separation of IDRs, it has been proposed that mutations that modulate phase separation might preferentially lead to disease. To examine this idea, we used the robust predictability of phase-separating (PS) IDRs and annotation of disease-associated proteins and mutations to map the correlation between disease and phase separation. Consistent with previous work linking phase separation to cancer an

The role of intrinsically disordered domains in regulating G protein coupled receptor signaling.

The α2A adrenergic receptor (α2AAR) is a clinically important target for various diseases including hypertension, diabetes and chronic pain. Here, using single-molecule fluorescence resonance energy transfer imaging, we show how agonist-specific activation dynamics in both structured transmembrane domain (TMD) and intrinsically disorders regions (IDRs) of α2AAR lead to diverse signaling profiles. Through seven pairs of strategically designed fluorophore labels, we systematically investigate the real-time conformational changes of α2AAR. Our study reveals unique TM6 dynamics in α2AAR, featured

Carboxyl Terminus of HOATZ is Intrinsically Disordered and Interacts with Heat Shock Protein A Families.

BACKGROUND: Hoatz is a vertebrate-specific gene, the defects of which result in hydrocephalus and oligo-astheno-teratozoospermia in mice. It encodes a 19-kDa protein lacking any domains of known function. METHODS: To understand the protein activity, we purified the carboxyl-terminal fragment that is conserved among different species, and analyzed its structure and potential binding proteins. A soluble 9.9-kDa HOATZ fragment, including a poly-histidine tag (designated HOATZ-C), was purified to homogeneity. RESULTS: The gel filtration profile and circular dichroism spectra collectively indicat

The Conserved Yeast Protein Knr4 Involved in Cell Wall Integrity Is a Multi-domain Intrinsically Disordered Protein.

Knr4/Smi1 proteins are specific to the fungal kingdom and their deletion in the model yeast Saccharomyces cerevisiae and the human pathogen Candida albicans results in hypersensitivity to specific antifungal agents and a wide range of parietal stresses. In S. cerevisiae, Knr4 is located at the crossroads of several signalling pathways, including the conserved cell wall integrity and calcineurin pathways. Knr4 interacts genetically and physically with several protein members of those pathways. Its sequence suggests that it contains large intrinsically disordered regions. Here, a combination of

A biophysical hypothesis for compartment-specific conformational states of the IQSEC2 intrinsically disordered protein.

The postsynaptic density (PSD) of neuronal synapses is a crowded, viscous, membraneless compartment consisting of densely packed protein mixtures formed and maintained through liquid-liquid phase separation. A key regulator of synaptic function within the PSD is IQSEC2, an intrinsically disordered protein (IDP), which functions as a guanine nucleotide exchange factor, promoting the activation of the small GTPase ARF6 by catalyzing the exchange of ARF6-bound GDP for GTP. Experiments have shown that IQSEC2 is inactive in a folded state in the dendritic cytosol but can transiently adopt a catalyt
