Stable Isotopic Labeling and Nontarget Identification of Nanogram/Liter Amino Contaminants in Water.

We report a new combinatorial approach of stable isotopic labeling (SIL)-solid phase extraction (SPE)-liquid chromatography-tandem high-resolution mass spectrometry (LC-HRMS/MS) for identification of amino-containing contaminants at trace levels in source water. The new SIL method requires small amounts of formaldehyde (CH2O) and deuterated formaldehyde (CD2O) to efficiently label ng/L amino compounds in 1 L of water and improves SPE recovery, enabling environmental analysis of trace amino-compounds. Isotopically methylated components were confirmed using LC-MS/MS based on their retention time

Segmental Isotope Labelling of an Individual Bromodomain of a Tandem Domain BRD4 Using Sortase A.

Bromodomain and extra-terminal (BET) family of proteins are one of the major readers of epigenetic marks and an important target class in oncology and other disease areas. The importance of the BET family of proteins is manifested by the explosion in the number of inhibitors against these targets that have successfully entered clinical trials. One important BET family member is bromodomain containing protein 4 (BRD4). Structural and biophysical studies of BRD4 are complicated by its tertiary-structure consisting of two bromodomains connected by a flexible inter-domain linker of approximately 1

NMR investigation of isotopically labeled cyanide derivatives of lignin peroxidase and manganese peroxidase.

The 1H NMR spectroscopy was used to study lignin peroxidase (LiP) and manganese peroxidase (MnP) containing deuterated histidines. LiP and MnP were obtained from a histidine auxotroph of the fungus Phanerochaete chrysosporium grown in the presence of deuterated histidines. The derivatives with deuterated histidines have allowed a firm assignment of the protons of the distal and proximal histidines. We have also found that the LiP from this strain exhibits different orientations of the 2-vinyl group compared to the LiP from the strain previously studied. Mobility of the group has also been dete

Distinguishing islet amyloid polypeptide fibril structures with infrared isotope-label spectroscopy.

Here, we performed spectral simulations of the amide-I vibrational spectra for three proposed fibril structures of the human islet amyloid polypeptide, which is involved in type II diabetes. We modeled both the overall absorption and two-dimensional infrared spectra for these structures. We further analyzed the isotope-labeled spectra, including the variation between structures. The analysis suggests that the infrared spectra of the cryo-electron microscopy structure provide the best match with experimental data. We further simulated isotope-labeled dilution spectroscopy investigating the corr

Human studies using isotope labeled fatty acids: answered and unanswered questions.

Human studies using deuterium-labeled fatty acids have answered many questions related to the metabolism and health effects of dietary fats. These studies also raised a number of unanswered questions and unresolved issues. For example, studies with cis and trans positional isomers dispelled concerns and allegations that the isomers in partially hydrogenated fats were poorly absorbed, accumulate in undesirable phospholipid acyl positions, mimic stearic acid and competed with oleic acid. Trans 18:1 isomers were metabolically intermediate between 16:0 and 18:0, so the unanswered question is why a

Preparation of stable isotope-labeled peripheral cannabinoid receptor CB2 by bacterial fermentation.

We developed a bacterial fermentation protocol for production of a stable isotope-labeled cannabinoid receptor CB2 for subsequent structural studies of this protein by nuclear magnetic resonance spectroscopy. The human peripheral cannabinoid receptor was expressed in Escherichia coli as a fusion with maltose binding protein and two affinity tags. The fermentation was performed in defined media comprised of mineral salts, glucose and (15)N(2)-L-tryptophan to afford incorporation of the labeled amino acid into the protein. Medium, growth and expression conditions were optimized so that the ferme

Dynamic labeling strategy with 204Hg-isotopic methylmercurithiosalicylate for absolute peptide and protein quantification.

The methylmercury ion (CH(3)Hg(+)) demonstrated a high efficiency for directly labeling peptide/protein based on its specific and strong interaction with the sulfhydryl(s) in the peptide/protein and because of its smallest size among monofunctional organic mercurials studied, including methylmercury, ethylmercury, 4-(hydroxymercuric)benzoic acid, and 2,7-dibromo-4-hydroxymercurifluoresceine disodium. Effect of reversible reactions on isotope label redistribution--analysis of the pentose phosphate pathway.

The pentose phosphate pathway plays several key roles in metabolism including supply of biosynthetic carbon skeletons and reducing power. Previous research has focused on determining the fluxes through the reactions of this pathway using carbon-labeled substrates and models that make certain assumptions about the reversibility of the transketolase and transaldolase reactions in the nonoxidative pathway. These assumptions, however, have resulted in inconsistencies between the predicted carbon label distributions using these models and those determined experimentally. A general metabolic reactio

Variation of dissolved organic nitrogen in full-scale wastewater treatment revealed by HRMS coupled with hydrogen/deuterium isotope labeling.

Dissolved organic nitrogen (DON) is an important nitrogenous fraction of wastewater effluent dissolved organic matter (DOM), with implications for eutrophication and nitrogenous disinfection byproduct formation. However, the molecular variation of DON, including amino-containing compounds, remains insufficiently elucidated across treatment trains. Herein, DOM and DON were characterized along a full-scale domestic wastewater treatment train using high-resolution mass spectrometry (HRMS). At the same time, amino-containing compounds were analyzed using HRMS coupled with hydrogen/deuterium isotop

Integrating Ex Vivo Isotope Labeling with Mass Spectrometry Imaging to Spatially Trace Heterogeneous Metabolic Activity in Rat Kidney Tissue.

Spatially resolved isotope tracing provides a powerful means for achieving deeper and more accurate characterization of metabolic activities in biological tissues. However, its application in mammals remains limited by several key technical challenges, including complex surgical procedures, the need for high tracer doses, and poor suitability by clinical tissue samples. In this study, we developed a novel spatially resolved isotope tracing method by integrating ex vivo tissue labeling with airflow-assisted desorption electrospray ionization mass spectrometry imaging (AFADESI-MSI). Using liquid

Discovery and Identification of Scarce Terminal Alkyne-Containing Natural Products by Chemical Isotope Labeling-Assisted MALDI-TOF Mass Spectrometry.

Terminal alkyne-containing natural products (TANPs) are pharmacologically valuable but remain underexplored due to their low abundance, instability, and inefficient isolation methodologies. Herein, we employed a structure-guided screening and isolation strategy integrating chemical isotope labeling (CIL) and matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) for TANPs discovery. Parallel plant extracts were labeled via copper(I)-catalyzed azide-alkyne cycloaddition (CuAAC) reaction using isotope labeling reagents ABI/d5-ABI, followed by MALDI-TOF MS ana

Quantitative method for intestinal short chain fatty acids based on stable isotope labeling combined with liquid chromatography-mass spectrometry.

Short chain fatty acids (SCFAs) are produced from the breakdown of dietary proteins and fiber by gut microbes, and they have a close relationship with the health and diseases of the host. However, due to the similar structures of SCFAs, the abundance of active molecules, the wide concentration range in biological samples, and the characteristics such as high polarity, poor chromatographic separation, and ionization performance, it is challenging to comprehensively and accurately quantify SCFAs. This study utilized a stable isotope-labeled carboxyl derivatization reagent d0-/d6-2,4-dimethoxy-6-

Quantitative detection of RAS and KKS peptides in COVID-19 patient serum by stable isotope dimethyl labeling LC-MS.

Angiotensin and kinin metabolic pathways are reported to be altered by many diseases, including COVID-19. Monitoring levels of these peptide metabolites is important for understanding mechanisms of disease processes. In this paper, we report dimethyl labeling of amines in peptides by addition of formaldehyde to samples and deutero-formaldehyde to internal standards to generate nearly identical isotopic standards with 4 m/z units larger per amine group than the corresponding analyte. We apply this approach to rapid, multiplexed, absolute LC-MS/MS quantitation of renin angiotensin system (RAS) a

Development of Chemical Isotope Labeling LC-MS for Milk Metabolomics: Comprehensive and Quantitative Profiling of the Amine/Phenol Submetabolome.

Milk is a complex sample containing a variety of proteins, lipids, and metabolites. Studying the milk metabolome represents an important application of metabolomics in the general area of nutritional research. However, comprehensive and quantitative analysis of milk metabolites is a challenging task due to the wide range of variations in chemical/physical properties and concentrations of these metabolites. We report an analytical workflow for in-depth profiling of the milk metabolome based on chemical isotope labeling (CIL) and liquid chromatography mass spectrometry (LC-MS) with a focus of us

Labeling of Collagen in Human Musculoskeletal Connective Tissues with Stable Isotope Tracers and Preparation of Amino Acids for Mass Spectrometry.

Collagen-rich musculoskeletal connective tissues are in constant turnover, reflecting a balance between synthesis and breakdown, which is crucial for tissue remodeling and regeneration. Stable isotopes, particularly 15N-proline and 2H2O, offer a precise method for tracing collagen turnover. This chapter details the use of these isotopes to study collagen dynamics in response to various interventions. The protocol includes the administration of stable isotope tracers, tissue sampling, collagen isolation, and derivatization of amino acids for analysis by mass spectrometry.

Impact of Cystinosin Glycosylation on Protein Stability by Differential Dynamic Stable Isotope Labeling by Amino Acids in Cell Culture (SILAC).

Cystinosis is a rare autosomal recessive lysosomal storage disorder characterized by intralysosomal accumulation of cystine. The causative gene for cystinosis is CTNS, which encodes the protein cystinosin, a lysosomal proton-driven cystine transporter. Over 100 mutations have been reported, leading to varying disease severity, often in correlation with residual cystinosin activity as a transporter and with maintenance of its protein-protein interactions. In this study, we focus on the ΔITILELP mutation, the only mutation reported that sometimes leads to severe forms, inconsistent with its resi

Secondary Amine-Based Chemical Isotope Labeling Coupled with Mass Spectrometry for Simultaneous Quantification of Carboxylic Compounds during Hepatocellular Carcinoma Progression.

Carboxylic metabolites and drugs play essential roles in biological regulation and disease progression. Their simultaneous quantification remains analytically challenging due to their low ionization efficiency and poor chromatographic retention. Here, we synthesized a pair of secondary amine-based chemical isotope labeling reagents, N-(piperidin-4-ylmethyl)benzamide (PMBA) and d5-N-(piperidin-4-ylmethyl)benzamide (d5-PMBA), for the simultaneous labeling of carboxylic metabolites and drugs. The secondary amine moiety on PMBA/d5-PMBA can efficiently react with carboxyl groups on carboxylic compo
