Microsatellite DNA library for Caiman latirostris.

New genetic markers were characterized for the broad-snouted caiman (Caiman latirostris) by constructing libraries enriched for microsatellite DNA. Construction and characterization of these libraries are described in the present study. One microsatellite marker was developed from a (ACC-TGG)(n)enriched microsatellite DNA library, and 12 microsatellite markers were developed from a (AC-TG)(n)enriched microsatellite DNA library. These markers were tested in wild-caught animals, and these tests resulted in ten new polymorphic microsatellites for C. latirostris.

AI-enhanced adaptive virtual screening of large libraries for ligand discovery.

Ultralarge virtual screenings (ULVSs) evaluate billions of molecules for drug discovery but face cost, flexibility and scalability limits. We introduce AdaptiveFlow, an open-source platform that makes ULVSs more accessible, scalable and efficient and supports artificial intelligence (AI) and machine learning (ML) method development. AdaptiveFlow provides a screening-ready version of the Enamine REAL Space, to our knowledge the largest library of ready-to-dock, drug-like molecules, comprising 69 billion compounds, also available in SELFIES format. An 18-dimensional grid of molecular properties

Host-Directed Discovery of Dynamic-Covalent Guests From Dynamic Combinatorial Libraries.

Dynamic covalent chemistry and host-guest recognition are complementary tools for constructing adaptive molecular systems and functional materials, yet their integration has been hindered by the lack of general strategies for efficiently discovering host-compatible dynamic-covalent guests. Here we report a host-directed screening strategy that directly identifies optimal imine guests from dynamic combinatorial libraries. Upon addition of the macrocyclic host, selective host-guest binding drives thermodynamically controlled library redistribution, leading to significant constitutional amplifica

Screening of compound libraries for inhibitors of Toxoplasma growth and invasion.

Toxoplasma gondii can infect virtually all warm-blooded animals, including humans. It can differentiate between rapidly replicating tachyzoites that cause acute infection and slowly growing bradyzoites in tissue cysts. Treatment options for toxoplasmosis are challenging because current therapies cannot eradicate the latent T. gondii infection that is mainly caused by the bradyzoite forms. Accordingly, recurrence of infection is a problem for immunocompromised patients and congenitally infected patients. Protein kinases have been widely studied in eukaryotic cells, and while little is known abo

Polybacterial community analysis in human conjunctiva through 16S rRNA gene libraries.

The conjunctival sac of healthy human harbours a variety of microorganisms. When the eye is compromised, an occasional inadvertent spread happens to the adjacent tissue, resulting in bacterial ocular infections. Microbiological investigation of the conjunctival swab is one of the broadly used modality to study the aetiological agent of conjunctiva. However, most of the time such methods yield unsatisfactory results. Hence, the present study intends to identify the bacterial community in human conjunctiva of pre-operative subjects through 16S rRNA gene libraries. Out of 45 samples collected fro

Cheminformatics-based enumeration and analysis of large libraries of macrolide scaffolds.

We report on the development of a cheminformatics enumeration technology and the analysis of a resulting large dataset of virtual macrolide scaffolds. Although macrolides have been shown to have valuable biological properties, there is no ready-to-screen virtual library of diverse macrolides in the public domain. Conducting molecular modeling (especially virtual screening) of these complex molecules is highly relevant as the organic synthesis of these compounds, when feasible, typically requires many synthetic steps, and thus dramatically slows the discovery of new bioactive macrolides. Herein

Synthesis of Cationic Polymer Libraries for Gene Delivery Using Diglycidyl Ethers.

Gene therapy has the potential to cure many different genetic diseases, if safe and effective gene delivery vectors can be developed. This chapter describes protocols for the synthesis of novel polymers using diglycidyl ether and diamine or polyamine monomers for transgene delivery and expression. The resulting poly (amino ethers) are able to transfect a higher number of cells, with lower cytotoxicity than other commercially available polymers (e.g., Polyethyleneimine, PEI).

Screening of chemical compound libraries identified new anti-Toxoplasma gondii agents.

Toxoplasma gondii is the etiological agent of toxoplasmosis, a common parasitic disease that affects nearly one-third of the human population. The primary infection can be asymptomatic in healthy individuals but may prove fatal in immunocompromised individuals. Available treatment options for toxoplasmosis patients are limited, underscoring the urgent need to identify and develop new therapies. Non-biased screening of libraries of chemical compounds including the repurposing of well-characterized compounds is emerging as viable approach to achieving this goal. In the present investigation, we

Genomic expression libraries for the identification of cross-reactive orthopoxvirus antigens.

Increasing numbers of human cowpox virus infections that are being observed and that particularly affect young non-vaccinated persons have renewed interest in this zoonotic disease. Usually causing a self-limiting local infection, human cowpox can in fact be fatal for immunocompromised individuals. Conventional smallpox vaccination presumably protects an individual from infections with other Orthopoxviruses, including cowpox virus. However, available live vaccines are causing severe adverse reactions especially in individuals with impaired immunity. Because of a decrease in protective immunity

DNA-encoded chemical libraries for the discovery of MMP-3 inhibitors.

Encoded self-assembling chemical (ESAC) libraries are characterized by the covalent display of chemical moieties at the extremity of self-assembling oligonucleotides carrying a unique DNA sequence for the identification of the corresponding chemical moiety. We have used ESAC library technology in a two-step selection procedure for the identification of novel inhibitors of stromelysin-1 (MMP-3), a matrix metalloproteinase involved in both physiological and pathological tissue remodeling processes, yielding novel inhibitors with micromolar potency.

Purification of high-throughput organic synthesis libraries by counter-current chromatography.

Experiments were performed to evaluate whether counter-current chromatography (CCC) could function as an alternative purification method to reversed-phase high-performance liquid chromatography (RP-HPLC) and normal-phase supercritical fluid chromatography (SFC). RP-HPLC and SFC are the routine methods currently used in our high-throughput purification (HTP) facility for the purification of high-throughput organic synthesis (HTOS) libraries and medicinal chemistry reaction mixtures. Pre-equilibration of the solvent mixture layers was not mandatory for effective chromatography when hexanes-ethyl

The design of screening libraries targeted at G-protein coupled receptors.

The screening of large libraries in order to obtain hits for receptors of interest has been the mainstay of drug research for some time now. It is increasingly being recognised that this is a relatively inefficient way to achieve this end and the screening of libraries either designed or selected to hit particular targets is rapidly becoming the method of choice. The advantages in terms of success rate to achieve viable lead series are magnified by the cost and time savings achieved by screening more carefully selected groups of compounds. A number of approaches have been used for the design a

Ugi reaction in aqueous solutions: a simple protocol for libraries production.

A reaction between levulinic acid, isocyanides and primary amines has been examined in distilled water and in surfactants solutions. It is demonstrated that the reaction gives good results at the different concentrations including one well above the solubility limit. A simple and eco-friendly protocol for libraries production is described.

Pulsed ultrafiltration mass spectrometry: a new method for screening combinatorial libraries.

In response to the need for rapid screening of combinatorial libraries to identify new lead compounds during drug discovery, we have developed an on-line combination of ultrafiltration and electrospray mass spectrometry, called pulsed ultrafiltration mass spectrometry, which facilitates the identification of solution-phase ligands in library mixtures that bind to solution-phase receptors. After ligands contained in a library mixture were bound to a macromolecular receptor, e.g., human serum albumin or calf intestine adenosine deaminase, the ligand-receptor complexes were purified by ultrafiltr

AI, libraries, and literacy: revisiting the Journal of the Medical Library Association's policy on the use of generative artificial intelligence in submissions.

In the fall of 2023, the Journal of the Medical Library Association (JMLA) introduced its policy on generative artificial intelligence (AI) submissions, predicting that these tools would become embedded within the workflows of clinicians, educators, researchers, and students. Those predictions dramatically underestimated AI's impact. On the three-year anniversary of that editorial, we revisit the issue in light of AI's unprecedentedly rapid adoption across knowledge work. We examine the educational challenges AI poses, arguing that excessive cognitive offloading threatens the deep thinking on

PAIR-Scan: Single-step identification of highly potent TCR-neoantigen pairs through library-on-library screening.

Tumors contain a mixture of T cells with bystander reactivities and reactivities towards different, frequently patient-specific, cancer (neo)antigens. The one-step identification of highly active TCR-antigen pairs in human tumors would be valuable, both as a monitoring tool and to boost T cell reactivities of interest. Here, we develop PAIR-Scan, an HLA-agnostic library-on-library screening technology that identifies functionally active TCR-neoantigen pairs among tens of thousands of candidate pairs in a single step. We demonstrate the value of PAIR-Scan on a range of tumor samples and for the

Screening of Monoclonal Antibodies from Integrated Phage and Mammalian Cell Display Libraries.

Both phage display and mammalian cell display technologies have inherent advantages and limitations in antibody screening. Here, we introduce an innovative methodology integrating these two platforms for simultaneous affinity screening of full-length IgG antibodies. This novel strategy leverages the high-throughput capabilities of phage display, while harnessing mammalian cell display to effectively filter out antibodies with suboptimal affinity or expression. By merging these technologies, this method aims to accelerate the discovery of monoclonal antibodies with improved affinity and reduced

Efficient exploration of peptide libraries using active learning with AlphaFold-based screening.

We previously showed that AlphaFold2 can be used to screen for peptide-binding epitopes targeting the extraterminal (ET) domain of Bromodomain and Extraterminal (BET) proteins from candidate protein partners identified in pull-down experiments. However, such approaches require large numbers of AlphaFold2 calculations, making exhaustive screening impractical for larger datasets, such as viral proteomes that may target the ET domain. In many cases, identifying a substantial fraction of binders-even without exhaustive coverage-would already provide valuable biological insight into these interacti

Programmable Assembly of Higher-Order DNA Nanostructures from Microbial ssDNA Staple Libraries.

Bottom-up manufacturing of structural DNA nanotechnology requires a long single-stranded DNA (ssDNA) scaffold and hundreds of short (∼30 nt) ssDNA staples. However, large-scale production is limited by the high cost and environmental impact of solid-phase chemical staple synthesis. To address these challenges, we developed a phage-free, biological nanomanufacturing platform engineered in Escherichia coli. Two intracellular strategies for producing programmable ssDNA were evaluated: retron-based multicopy ssDNA (msDNA) synthesis via the Ec67 system and plasmid-encoded rolling circle replication

Generation of Diversely Functionalized DNA Libraries Using Ligase-Catalyzed Oligonucleotide Polymerization (LOOPER).

Ligase-catalyzed oligonucleotide polymerization (LOOPER) enables the synthesis of highly modified nucleic acid libraries, which can be used as pools to evolve functional nucleic acids, such as aptamers. Here, we describe the process to generate a LOOPER-derived ssDNA library comprising 16 different chemical modifications installed in a sequence-defined manner. The preparation of the building blocks, their templated polymerization, and strand separation to generate the modified ssDNA library are outlined.
