Multiple instance learning method based on convolutional neural network and self-attention for early cancer detection.

Early cancer detection using T-cell receptor sequencing (TCR-seq) and multiple instances learning methods has shown significant effectiveness. We introduce a multiple instance learning method based on convolutional neural networks and self-attention (MICA). First, MICA preprocesses TCR-seq using word vectors and then extracts features using convolutional neural networks. Second, MICA uses an enhanced self-attention mechanism to extract relational features of instances. Finally, MICA can extract the crucial TCR-seq. After cross-validation, MICA achieves an area under the curve (AUC) of 0.911 an

Deep Learning on Histology Images for Differentiating Fibro-osseous Lesions of the Jaw.

Fibrous dysplasia (FD), cemento-ossifying fibroma (COF), and cemento-osseous dysplasia (COD) are fibro-osseous lesions of the jaw that share histologic features, making their differentiation in routine pathology practice challenging. Distinguishing these conditions is crucial for clinical management due to their varying prognoses. To address these limitations, we developed and validated a deep learning model using 1,218 hematoxylin and eosin whole slide images from 338 cases (FD, n = 130; COF, n = 146; COD, n = 62) across 3 institutions. After digital scanning and image preprocessing, we compa

Predicting ki-67 expression in breast cancer via transformer and multiple instance learning on DCE-MRI.

BACKGROUND: Accurate assessment of Ki-67 expression levels in breast cancer is crucial for determining prognosis and making informed treatment decisions. Current immunohistochemical methods relying on needle biopsy introduce sampling errors due to tumor spatial heterogeneity, making the development of non-invasive, precise preoperative prediction methods of significant clinical importance. This study aims to explore and compare advanced deep learning models based on dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI) for noninvasive assessment of Ki-67 expression. METHODS: This ret

Translational deep learning models for risk stratification to predict prognosis and immunotherapy response in gastric cancer using digital pathology.

BACKGROUND: Gastric cancer (GC) is one of the leading causes of cancer-related deaths globally, with a 5-year survival rate of less than 40%. While immune checkpoint inhibitors have provided promising therapeutic options for advanced GC, only a small proportion of patients benefit. In this study, we developed a deep learning model using whole-slide images to predict prognoses and sensitivity to immune checkpoint inhibitors in GC patients by predicting a novel marker. METHODS: Formalin-fixed, paraffin-embedded whole-slide images from 292 patients in the Cancer Genome Atlas-Stomach Adenocarcinom

[Assessing BRAF status of localized and locally advanced papillary thyroid microcarcinomas using machine learning methods].

UNLABELLED: Papillary thyroid microcarcinomas (PTMCs) account for about 30% of papillary thyroid cancer cases, and the BRAF V600E mutation is one of the driver mutations in the development of papillary thyroid carcinomas. However, traditional molecular diagnostic methods are time-consuming and costly, highlighting the need for alternative approaches, such as machine learning-based analysis of histopathological images. OBJECTIVE: To evaluate the feasibility of using a Multiple-Instance Learning (MIL) model to predict BRAF status in PTMC patients based on histopathological whole-slide images wi

NucFuseRank: Dataset Fusion and Performance Ranking for Nuclei Instance Segmentation.

Nuclei instance segmentation in hematoxylin and eosin (H&E)-stained images plays an important role in automated histological image analysis, with various applications in downstream tasks. While several machine learning and deep learning approaches have been proposed for nuclei instance segmentation, most research in this field focuses on developing new segmentation algorithms and benchmarking them on a limited number of arbitrarily selected public datasets. In this work, rather than focusing on model development, we focused on the datasets used for this task. Based on an extensive literature r

MICLEAR: Intelligent molecular cytology for intraoperative margin assessment of pancreatic ductal adenocarcinoma.

Pancreatic ductal adenocarcinoma (PDAC) is a highly mortal cancer whose only potentially curative treatment is surgical resection. Intraoperative assessment of its surgical margins is vital for patient survival. Frozen section biopsy is routinely performed for this purpose. However, its heavy reliance on pathologists' expertise often leads to diagnostic discrepancies. The inherent invasiveness of PDAC also leads to sampling errors. This study developed an intelligent molecular cytology approach that improves diagnostic objectivity and broadens sampling coverage. Our method, Multi-Instance Cyto

Predicting lymph node metastasis in colorectal cancer using case-level multiple instance learning.

BACKGROUND: The accurate prediction of lymph node metastasis (LNM) is crucial for managing locally advanced (T3/T4) colorectal cancer (CRC). However, both traditional histopathology and standard slide-level deep learning often fail to capture the sparse and diagnostically critical features of metastatic potential. AIM: To develop and validate a case-level multiple-instance learning (MIL) framework mimicking a pathologist's comprehensive review and improve T3/T4 CRC LNM prediction. METHODS: The whole-slide images of 130 patients with T3/T4 CRC were retrospectively collected. A case-level MIL

Deep learning differentiates myeloproliferative neoplasms and predicts JAK2 and CALR mutations from bone marrow smears.

Accurate differentiation of BCR::ABL1-negative myeloproliferative neoplasms (MPNs) based on bone marrow smear morphology remains challenging. While previous artificial intelligence (AI) approaches have primarily focused on bone marrow core biopsies, the diagnostic potential of routine bone marrow smears has remained largely unexplored. Using 460 digitized bone marrow smear whole-slide images, we developed an attention-based multi-instance learning model using features extracted from a self-supervised vision foundation model to classify polycythemia vera (PV), essential thrombocythemia (ET), an

Accurate Screening of COVID-19 Using Attention-Based Deep 3D Multiple Instance Learning.

Automated Screening of COVID-19 from chest CT is of emergency and importance during the outbreak of SARS-CoV-2 worldwide in 2020. However, accurate screening of COVID-19 is still a massive challenge due to the spatial complexity of 3D volumes, the labeling difficulty of infection areas, and the slight discrepancy between COVID-19 and other viral pneumonia in chest CT. While a few pioneering works have made significant progress, they are either demanding manual annotations of infection areas or lack of interpretability. In this paper, we report our attempt towards achieving highly accurate and

Deep learning via pathology-image integration for margin prediction after pancreatoduodenectomy.

INTRODUCTION: R1 margin status after pancreatoduodenectomy (PD) for pancreatic ductal adenocarcinoma (PDAC) remains common and is associated with inferior survival. Preoperative imaging inadequately predicts microscopic margin involvement, particularly at the superior mesenteric artery interface. This study evaluated whether deep learning applied to preoperative CT imaging could predict pathological margin status. METHODS: Patients who underwent PD for PDAC between 2007-2021 were identified from a prospectively maintained database. Preoperative triphasic CT scans were processed into standardi

scTransMIL bridges patient-level disease states and single-cell transcriptomics for cancer screening and heterogeneity inference.

Single-cell sequencing offers profound insights into tumor complexity. However, reliably linking individual cellular profiles to overall sample-level phenotypes remains computationally challenging, particularly when cell-specific annotations are absent. This disconnect limits the technology's utility in studying underlying tumor mechanisms. Here we show how scTransMIL, an artificial intelligence framework, bridges this gap. By conceptualizing a biological sample as a collection of individual cells, scTransMIL employs a transformer-based multi-instance learning approach to directly connect sing
