Thermal Analysis of Paraffin-Embedded Tissue Blocks for Anatomic Pathology Processes.

We analyze temperature dynamics in anatomic pathology samples to identify the most efficient refrigeration method and to predict the time available for optimal sectioning before sample heating, thus getting appropriate information for a correct diagnosis by anatomopathologists. A thermal finite element (FE) analysis was carried out with comsolmultiphysics to evaluate temperature variations in paraffin-embedded tissues, i.e., muscle, bone and fat, and the corresponding thermal stresses. Experiments with different tissues and thermocouple-based measurements allowed validating the FE simulations.

A novel evaluation method for Ki-67 immunostaining in paraffin-embedded tissues.

The Ki-67 labeling index is traditionally used to investigate tumor aggressiveness. However, no diagnostic or prognostic value has been associated to the heterogeneous pattern of nuclear positivity. The aims of this study were to develop a classification for the patterns of Ki-67-positive nuclei; to search scientific evidence for the Ki-67 expression and location throughout the cell cycle; and to develop a protocol to apply the classification of patterns of Ki-67-positive nuclei in squamous epithelium with different proliferative activities. Based on empirical observation of paraffin sections

Extraction of RNA from formalin-fixed, paraffin-embedded equine placenta.

Archived formalin-fixed, paraffin-embedded (FFPE) samples represent a valuable resource for the determination of gene expression for physio/pathological conditions. In the present study, we validated a protocol for the extraction of RNA from FFPE samples collected from healthy and diseased equine placenta. The quality and quantity of the extracted RNA from the FFPE and matching RNAlater™-preserved samples and expression levels of common housekeeping genes and reference microRNAs were evaluated. Precision of the expression data was evaluated by comparing relative expression of CYP19A1 and HSD3B

Elastic Staining on Paraffin-embedded Slides of pT3N0M0 Gastric Cancer Tissue.

The elastic lamina, which is usually located in the sub-mesothelial layer, adjacent to the peritoneum mesothelial cells, is amphiphilic on hematoxylin and eosin (H&E) staining but can be visualized through elastic staining. One of the important benefits of elastic staining is that it makes it easy to determine whether tumor cells have invaded beyond the elastic lamina. This helps in examining the extent of peritoneal surface invasion, thereby distinguishing the pT3 and pT4 stages in gastrointestinal cancer. In this study, we present a protocol to identify elastic fibers in the formalin-fixed,

An immunohistochemical method for identifying fibroblasts in formalin-fixed, paraffin-embedded tissue.

Fibroblasts are critical for tissue homeostasis, and their inappropriate proliferation and activation can result in common and debilitating conditions including fibrosis and cancer. We currently have a poor understanding of the mechanisms that control the growth and activation of fibroblasts in vivo, in part because of a lack of suitable fibroblast markers. We have taken advantage of an antibody previously shown to stain stromal cells in frozen tissues (TE-7) and identified conditions in which it can be used to stain fibroblasts and myofibroblasts in the paraffin-embedded tissue samples routin

Proteome analysis of microdissected formalin-fixed and paraffin-embedded tissue specimens.

Targeted proteomics research, based on the enrichment of disease-relevant proteins from isolated cell populations selected from high-quality tissue specimens, offers great potential for the identification of diagnostic, prognostic, and predictive biological markers for use in the clinical setting and during preclinical testing and clinical trials, as well as for the discovery and validation of new protein drug targets. Formalin-fixed and paraffin-embedded (FFPE) tissue collections, with attached clinical and outcome information, are invaluable resources for conducting retrospective protein bio

Immunohistochemical detection of Yersinia pestis in formalin-fixed, paraffin-embedded tissue.

Yersinia pestis infection usually is limited to lymph nodes (bubo); rarely, if bacteria are aerosolized, pneumonic plague occurs. We developed an immunohistochemical assay using a monoclonal anti-fraction 1 Y pestis antibody for formalin-fixed tissues. We studied 6 cases using this technique. Respiratory symptoms were prominent in 2 cases; histologically, one showed intra-alveolar inflammation, and the other had alveolar hemorrhage and edema. By using the immunohistochemical assay, we found intact Yersinia and granular bacterial antigen staining in alveoli, bronchi, and blood vessels. Of the r

Detection of monokines in paraffin-embedded tissues of pigs using polyclonal antibodies.

Monokines are glycoproteins, synthesised by macrophages, which exert various effects on the organism. The most important monokines are interleukin (IL)-1alpha, IL-1beta, tumor necrosis factor (TNF)-alpha and IL-6. This paper reports on immunohistochemical techniques developed for the detection of IL-alpha, IL-1beta, IL-6 and TNF-alpha in fixed and paraffin-embedded pig tissues (spleen, lymph nodes, thymus, liver and kidney). Different fixatives (buffered formalin, acetic formalin, paraformadehyde-lysine-periodate and Bouin solution), and antigen unmasking techniques (permeabilisation with Twee

Detection of c-erbB-2 activation in paraffin-embedded tissue by immunohistochemistry.

Commercially available monoclonal antibodies were tested for their ability to detect increased levels of c-erbB-2 protein in formalin-fixed, paraffin-embedded breast carcinomas. Of five antibodies studied, four (TAB-250, CB11, 3B5, and N3/D10) showed strong cytoplasmic membrane reactivity in 23% (11 of 47) of routinely processed tumors, although interpretation of the immunoreactivity with 3B5 and N3/D10 occasionally was difficult due to cytoplasmic granular staining. Since the c-erbB-2 oncogene is activated by DNA amplification and overexpression of mRNA and protein, the same tumors were analy

[Production of a monoclonal anti-Cryptosporidium sp. antibody for paraffin-embedded sections].

Since the development of acquired immunodeficiency syndrome, human Cryptosporidiosis has received increased attention. A provisional histological diagnosis can be made on gastrointestinal tract biopsy specimens by light microscopy by showing small round organisms of 2-5 microns attached to the epithelial cell apex. The definitive diagnosis of certitude can only be made by electron microscopy with the identification of various developmental stages of the parasites. We have produced a monoclonal antibody specific to Cryptosporidium sp. usable in paraffin-embedded tissue sections. Such a monoclon

Identification of Toxoplasma gondii in paraffin-embedded sections by the polymerase chain reaction.

We used the polymerase chain reaction to amplify DNA fragments specific to Toxoplasma gondii. The sensitivity of the technique allowed for the detection of as few as ten cultured T. gondii tachyzoites. We applied the same amplification technique to deparaffinized ocular sections from two cases of ocular toxoplasmosis. Although toxoplasmic cysts could only be seen in one eye by optical microscopy, polymerase chain reaction allowed the identification of the parasite in both cases. Our study indicates the feasibility of a sensitive DNA-based assay to complement pathologic studies of an ocular par

Detection and typing of papillomavirus DNA in formaldehyde-fixed paraffin-embedded tissue.

Clinical specimens from nine patients with papillomatosis of the vocal cords and three patients with vocal cord polyps were evaluated for the presence of human papillomavirus (HPV) DNA using two complementary molecular hybridization techniques. In one method, involving polymerase chain reaction (PCR) amplification, HPV DNA sequences were replicated in vitro from tissue DNA extracted from paraffin sections prior to hybridization. Polymerase chain reaction amplification was compared with the standard method of Southern blot hybridization. Results of the two techniques for all nine laryngeal papi

Identification of cryptosporidium in paraffin-embedded tissue sections with the use of a monoclonal antibody.

Recently a monoclonal antibody has been developed against the oocyst form of Cryptosporidium species for use in detecting the organism in fecal material. The authors undertook this study to determine if this antibody could be used in identifying Cryptosporidium species in paraffin-embedded tissue sections. Three biopsies showing Cryptosporidiosis as diagnosed by characteristic appearance by light and electron microscopy were selected from the surgical pathology files at the authors' institution. Paraffin sections were examined with the use of both an indirect immunofluorescence and an avidin-b

Good DNA- and sufficient RNA integrity in formalin-free paraffin-embedded tissues.

In recent decades, the field of pathology has been enriched by the development of molecular biology, enabling increased specificity in cancer diagnosis and personalized therapy based on the molecular profile of tumor cells. Traditional tissue embedding techniques, routinely using toxic and even carcinogenic substances, in particular formaldehyde, are still standard practice for the field of pathology and consequently for molecular pathology. Formaldehyde damages DNA and RNA, resulting in suboptimal molecular diagnostics, possibly impacting cancer diagnosis and treatment quality. A novel tissue

Impact of PCR on the diagnosis and management of cutaneous Leishmaniasis from paraffin-embedded samples.

INTRODUCTION: Leishmaniasis is a group of diseases caused by Leishmania spp., transmitted by sandflies, in Europe and surrounding areas. The diagnosis of cutaneous Leishmaniasis (CL) presents challenges both in sample collection and in the accuracy of diagnostic techniques, which hinders its confirmation. The objective of this study is to determine the diagnostic performance of molecular techniques applied to formalinfixed, paraffin-embedded (FFPE) skin biopsy samples, and their value as a complementary tool in the diagnosis of CL, especially in patients for whom other clinical samples are una

The Application of RNAscope Protocol to Detect Dengue Virus in Human Paraffin-Embedded Tissue.

Dengue is an important arthropod-borne viral disease, endemic in over 100 countries and challenging health care systems worldwide São Paulo, Brasil. The disease can be clinically diagnosed by the detection of dengue-specific antibodies, nonstructural 1 antigen, or viral RNA by reverse transcriptase-polymerase chain reaction São Paulo, Brasil. When there is an indication to perform a biopsy or in cases of retrospective studies using material from necropsy, immunohistochemistry is an efficient tool. Recently, RNAscope has emerged as a new generation of in situ hybridization technique, with the a

Spatially exploring RNA biology in archival formalin-fixed paraffin-embedded tissues.

The capability to spatially explore RNA biology in formalin-fixed paraffin-embedded (FFPE) tissues holds transformative potential for histopathology research. Here, we present pathology-compatible deterministic barcoding in tissue (Patho-DBiT) by combining in situ polyadenylation and computational innovation for spatial whole transcriptome sequencing, tailored to probe the diverse RNA species in clinically archived FFPE samples. It permits spatial co-profiling of gene expression and RNA processing, unveiling region-specific splicing isoforms, and high-sensitivity transcriptomic mapping of clin
