Nearest neighbour interactions between amino acid residues in short peptides and coil libraries.

Intrinsically disordered proteins (IDP) or proteins with intrinsically disordered regions (IDR) perform a plethora of functions mostly in a cellular environment. As unfolded proteins, IDPs can adopt molten globule or coil ensembles of conformations. Regarding the latter, the question arises as to whether they are describable as a self-avoiding random coil. Locally, this requires that amino acid residues sample the entire sterically allowed region of the Ramachandran plot with very similar probabilities and independent of the conformational dynamics of their neighbours. However, various lines o

Screening of peptide libraries against protective antigen of Bacillus anthracis in a disposable microfluidic cartridge.

Bacterial surface peptide display has gained popularity as a method of affinity reagent generation for a wide variety of applications ranging from drug discovery to pathogen detection. In order to isolate the bacterial clones that express peptides with high affinities to the target molecule, multiple rounds of manual magnetic activated cell sorting (MACS) followed by multiple rounds of fluorescence activated cell sorting (FACS) are conventionally used. Although such manual methods are effective, alternative means of library screening which improve the reproducibility, reduce the cost, reduce c

Panning using a phage-displayed random peptide library to identify peptides that antagonize the Helicobacter pylori ArsS acid-sensing domain.

Helicobacter pylori is an important etiological factor involved in chronic gastritis, peptic ulcer, and gastric cancer. There are currently no optimal preventive or therapeutic interventions for H. pylori infection. H. pylori survives in the stomach by sensing and adapting to the highly acidic environment by using the two-component signal transduction system that contains the most widely known gastric acid receptor, ArsRS (which is composed of ArsS and ArsR). This study aimed to identify peptides that antagonize the acid-sensing domain of H. pylori ArsS. These peptides could be used to block t

High affinity mimotope of the polysaccharide capsule of Cryptococcus neoformans identified from an evolutionary phage peptide library.

Cryptococcus neoformans causes a life-threatening meningoencephalitis in a significant percentage of AIDS patients. Mice immunized with a glycoconjugate vaccine composed of the glucuronoxylomannan (GXM) component of the cryptococcal capsular polysaccharide conjugated to tetanus toxoid (TT) produce Abs that, based on the epitope recognized, can be either protective or nonprotective. Since nonprotective Abs block the efficacy of protective Abs, we are interested in developing a vaccine that would focus the immune response specifically to protective epitopes. Previously, we screened a phage displ

Antibody landscapes of arboviral exposure across China revealed by high-throughput seroprofiling from a peptide epitope library.

BACKGROUND: Arboviral infections impose significant public health challenges globally, yet routine surveillance typically captures only symptomatic infections, underestimating the true extent of exposure. Insights into how regional and demographic factors influence population immunity are essential for targeted surveillance and prevention, but such multidimensional insights remain limited. This study aimed to quantify population-level arboviral sero exposure and delineate the effects of regional and demographic factors on immunity to inform targeted surveillance and prevention. METHODS: We ut

Multiple alignment and sorting of peptides derived from phage-displayed random peptide libraries with polyclonal sera allows discrimination of relevant phagotopes.

Biopanning of phage-displayed random peptide libraries is a powerful technique for identifying peptides that mimic epitopes (mimotopes) for monoclonal antibodies (mAbs). However, peptides derived using polyclonal antisera may represent epitopes for a diverse range of antibodies. Hence following screening of phage libraries with polyclonal antisera, including autoimmune disease sera, a procedure is required to distinguish relevant from irrelevant phagotopes. We therefore applied the multiple sequence alignment algorithm PILEUP together with a matrix for scoring amino acid substitutions based on

High-Throughput Screening of Photo-Cross-Linking Peptide Libraries for Site-Specific Conjugation of IgG.

An affinity-guided photo-cross-linking reaction based on Fc-binding peptide harboring p-benzoyl-l-phenylalanine (PEptide-DIrected Photo-cross-linking; PEDIP) enables site-specific modification of native antibodies but suffers from issues coming from long UV exposure and high peptide concentrations. In this study, we report a bacterial surface-display system of the photo-cross-linking peptide and high-throughput screening of its libraries with FACS for higher photo-cross-linking efficiency. The lead peptide (B1) exhibited a higher conjugation yield than the original peptide (95.5% vs 78.4%) whi

ADAMTS4-specific MR probe to assess aortic aneurysms in vivo using synthetic peptide libraries.

The incidence of abdominal aortic aneurysms (AAAs) has substantially increased during the last 20 years and their rupture remains the third most common cause of sudden death in the cardiovascular field after myocardial infarction and stroke. The only established clinical parameter to assess AAAs is based on the aneurysm size. Novel biomarkers are needed to improve the assessment of the risk of rupture. ADAMTS4 (A Disintegrin And Metalloproteinase with ThromboSpondin motifs 4) is a strongly upregulated proteoglycan cleaving enzyme in the unstable course of AAAs. In the screening of a one-bead-o

The potential peptides against angiotensin-I converting enzyme through a virtual tripeptide-constructing library.

Peptides derived from food proteins are promising bioactive source for inhibiting Angiotensin-I converting enzyme (ACE) activity. Bioactive peptides (BP) have received much attention, particularly from the pharmaceutical industry. As they not only own potent properties but also possess less side-effects than synthetic drugs. In this work, an 8000 possible tripeptides library was constructed to predict the potential ACE inhibitory peptides by using in silico tools. GOLD molecular docking was then applied to determine the binding mode of action between ACE and each of tripeptide from this in-hou

Interaction among proteins and peptide libraries in proteome analysis: pH involvement for a larger capture of species.

When capturing proteins via combinatorial peptide ligand libraries, a method well known for drastically reducing the concentration of high-abundance proteins and substantially magnifying the signal of low-abundance species, thus leading to the discovery of a large number of proteins previously undetected in proteomes, we had constantly noticed that there would be a loss of species initially present in the untreated sample, to the tune of 5%, up to 15% in some cases. Such losses are a nuisance and hamper to some extent the unique performance of the method. In order to verify if such losses coul

Discovery of novel peptidic dopamine transporter ligands by screening a positional scanning combinatorial hexapeptide library.

The acute reinforcing effects of cocaine are thought by some to result from cocaine binding to the dopamine (DA) transporter, which inhibits DA uptake and increases synaptic DA levels in the mesolimbic system. Other data suggest that neurotransmitters other than DA contribute to cocaine reinforcement and addiction. These considerations illustrate the need to have additional research tools with which to test the "DA hypothesis." One strategy is to identify drugs which bind to the DA transporter (DAT ligands) but which do not inhibit DA uptake as effectively as cocaine. The purpose of the presen

[Identification of mimotope peptides which bind to the SARS-CoV spike protein specific monoclonal antibody 2C5 with phage-displayed peptides library].

This article aims to identify the epitope corresponding to SARS-CoV spike protein specific neutralizing monoclonal antibody (MAb) 2C5. The antibody was used as the target and three rounds of bio-panning were conducted with a phage-displayed peptide library. After the third panning, 20 phage-plaque clones were randomly picked and analyzed for the binding ability with the MAb 2C5 by ELISA. The displayed sequence analysis demonstrated that among the 20 phage clones, eight clones displayed the same seven-peptide TPEQQFT. All these eight phage-clones showed strongest binding activity with 2C5 in th

De Novo Discovery of Bioactive Cyclic Peptides via Cellular Selection of Genetically Encoded Libraries.

Cellular selection has emerged as a powerful approach for high throughput de novo discovery of bioactive cyclic peptides (CPs). This strategy coexpresses genetically encoded CP libraries with the target of interest in cells and uses customizable selection systems to link desired CP activities to a selectable phenotype to directly identify functional inhibitors. Cellular selections have yielded many CP inhibitors against a diverse range of therapeutic targets and have been continuously empowered by expansions in the CP diversity and selection repertoire. In this review, we summarize studies on

Discovery and computational characterization of ZIKV envelope-targeted peptides from a subtractive phage display library.

The Zika virus (ZIKV) poses a significant public health threat, and developing highly specific diagnostic and therapeutic agents that can distinguish it from other flaviviruses remains a critical challenge. To address this, we utilized a phage display library with a strategic subtractive panning approach against the ZIKV envelope protein (ZIKV-pE). This method identified eight linear peptides with high binding ability for ZIKV-pE. Enzyme-linked immunosorbent assay (ELISA) confirmed that these peptides recognized ZIKV-pE with statistical significance compared to a bovine serum albumin (BSA) con

Mimotope identification from monoclonal antibodies of Burkholderia pseudomallei using random peptide phage libraries.

This study used random peptide libraries, displayed by bacteriophage T7 and M13, to identify mimotopes from four monoclonal antibodies (mAbs) specific to Burkholderia pseudomallei. Bound phages, selected from fourth-round panning with each mAb, were tested for binding specificity with each mAb using ELISA, before being further amplified and checked for phage peptide sequence using PCR and DNA sequencing. Overall, 75 of 90 phages (83.3%) were ELISA-positive with each mAb. Mimotopes from all 75 phages (100%) were found to match protein sequences of Burkholderia spp. from GenBank. The predominant

New approaches for cell-specific targeting: identification of cell-selective peptides from combinatorial libraries.

Peptides that recognize specific cell types promise to be valuable tools both in research and clinical applications. Cell-specific peptides can be useful as drug delivery vehicles, diagnostic agents, affinity reagents for cell purification, gene therapy delivery agents, and research tools to probe the nature of a cell's surface. Recently, cell-specific targeting-peptides have been identified by phage-display selections against purified cell-surface markers, whole cells in tissue culture, and even tissues within live animals. These methods for identifying cell-targeting peptides will certainly

Exploring the hidden honeybee (Apis mellifera) venom proteome by integrating a combinatorial peptide ligand library approach with FTMS.

UNLABELLED: At present, 30 compounds have been described in the venom of the honeybee, and 16 of them were confirmed by mass spectrometry. Previous studies typically combined 2-D PAGE with MALDI-TOF/TOF MS, a technology which now appears to lack sensitivity to detect additional venom compounds. Here, we report an in-depth study of the honeybee venom proteome using a combinatorial peptide ligand library sample pretreatment to enrich for minor components followed by shotgun LC-FT-ICR MS analysis. This strategy revealed an unexpectedly rich venom composition: in total 102 proteins and peptides we

Screening a phage display library for a novel FGF8b-binding peptide with anti-tumor effect on prostate cancer.

Fibroblast growth factor 8b (FGF8b) is the major isoform of FGF8 expressed in prostate cancer and it correlates with the stage and grade of the disease. FGF8b has been considered as a potential target for prostate cancer therapy. Here we isolated 12 specific FGF8b-binding phage clones by screening a phage display heptapeptide library with FGF8b. The peptide (HSQAAVP, named as P12) corresponding to one of these clones showed high homology to the immunoglobulin-like (Ig-like) domain II(D2) of high-affinity FGF8b receptor (FGFR3c), contained 3 identical amino acids (AVP) to the authentic FGFR3 D2

Stable formyl peptide receptor agonists that activate the neutrophil NADPH-oxidase identified through screening of a compound library.

The neutrophil formyl peptide receptors (FPR1 and FPR2) are G-protein coupled receptors that can induce pro-inflammatory as well as anti-inflammatory activities when activated. Accordingly, these receptors may become therapeutic targets for the development of novel drugs to be used for reducing the inflammation induced injuries in asthma, rheumatoid arthritis, Alzheimer's disease, cardiovascular diseases and traumatic shock. We screened a library of more then 50K small compounds for an ability of the compounds to induce a transient rise in intracellular Ca(2+) in cells transfected to express F
