Species populations often modify their environment as they grow. When environmental feedback operates more slowly than population growth, the system can undergo boom-bust dynamics, where the population overshoots its carrying capacity and subsequently collapses. In extreme cases, this collapse leads to total extinction. While deterministic models typically fail to capture these finite-time extinction events, we propose a stochastic framework, derived from an individual-based model, to describe boom-bust-extirpation dynamics. We identify a noise-driven, threshold-like behavior where, depending

The hepatitis E virus (HEV) is the most common cause of acute viral hepatitis worldwide. RNA viruses like HEV can establish viral populations with high intra-host variability, enabling them to rapidly adapt to changing immune responses, as observed in chronic infections. This study aimed to investigate how intra-host evolution shapes HEV populations during acute asymptomatic infection. Using a highly sensitive HEV amplicon sequencing approach, we characterized intra-host viral diversity and mutational signatures present in serum samples from a cohort of over 80 asymptomatic blood donors infect

The genomic diversity of a parasite population is shaped by its transmission dynamics but superinfection, cotranmission and recombination make this relationship complex and hard to analyse. This paper aims to simplify the problem by introducing the concept of a genomic transmission graph with three basic parameters: the effective number of hosts, the quantum of transmission and the crossing rate of transmission chains. This enables rapid simulation of coalescence times in a recombining parasite population with superinfection and cotransmission, and it also provides a mathematical framework for

BACKGROUND: Plasmodium falciparum is the most serious, genetically most complex and fastest-evolving malaria parasite. Information on genetic diversity of this parasite would guide policy decision and malaria elimination endeavors. This study explored the temporal dynamics of P. falciparum population in two time points in Metehara, east-central Ethiopia.
METHODS: The participants were quantitative real-time polymerase chain reaction-confirmed patients who were recruited for uncomplicated falciparum malaria therapeutic efficacy test in 2015 and 2019. Dry blood spot samples were analysed by the

Streptococcus pneumoniae serotype 3 remains a significant cause of morbidity and mortality worldwide, despite inclusion in the 13-valent pneumococcal conjugate vaccine (PCV13). Serotype 3 increased in carriage since the implementation of PCV13 in the USA, while invasive disease rates remain unchanged. We investigated the persistence of serotype 3 in carriage and disease, through genomic analyses of a global sample of 301 serotype 3 isolates of the Netherlands3-31 (PMEN31) clone CC180, combined with associated patient data and PCV utilization among countries of isolate collection. We assessed p

Economically important sparid fish species, gilthead (Sparus aurata) and white seabream (Diplodus sargus) (Sparidae) are frequently parasitised by diplectanid monogeneans, known to induce severe losses in farming conditions. We have analysed population dynamic of two diplectanid species, Lamellodiscus echeneis and Lamellodiscus ignoratus (Monogenea: Diplectanidae) collected from two bream species in the Beymelek Lagoon (southwest coast of Turkey), comparing it between different host variables (fish size, age and sex) in order to have insight in parasites' ecology, important for managing parasi

BACKGROUND: Rabies is a serious yet neglected public health threat in resource-limited communities in Africa, where the virus is maintained in populations of owned, free-roaming domestic dogs. Rabies elimination can be achieved through the mass vaccination of dogs, but maintaining the critical threshold of vaccination coverage for herd immunity in these populations is hampered by their rapid turnover. Knowledge of the population dynamics of free-roaming dog populations can inform effective planning and implementation of mass dog vaccination campaigns to control rabies.

The vinegar fly Drosophila suzukii (Matsumura) (Diptera Drosophilidae), spotted wing drosophila, is a new invasive fruit pest that recently became established in Europe. Unlike other fruit flies that typically only infest overripe and rotten fruit, D. suzukii females oviposit in ripe fruit leading to considerable economic losses of fruit during production. In 2011 and 2012 D. suzukii was detected at several places in Belgium. In 2013, a large-scale monitoring in frame of the project "FLY ALERT" (FOD) was executed using traps with liquid attractant (apple cider vinegar) at more than 100 locatio

Reactive microgliosis is characteristic of trauma and stroke as well as inflammatory and chronic neurodegenerative disease. A conspicuous feature of the microglial reaction to acute neural injury is a massive expansion of the microglial cell population which peaks a few days following injury. New data based on the use of radiation bone marrow-chimeric mice suggest this expansion also involves recruitment of bone marrow-derived cells, which migrate into the neural parenchyma and differentiate into microglia. Here, we discuss the contribution of bone marrow-derived cells to the injury-induced ex

The population structure of Staphylococcus aureus carried by healthy humans was determined using a large strain collection of nonclinical origin (n = 829). High-throughput amplified fragment length polymorphism (AFLP) analysis revealed 3 major and 2 minor genetic clusters of S. aureus, which were corroborated by multilocus sequence typing. Major AFLP cluster I comprised 44.4% of the carriage isolates and showed additional heterogeneity whereas major AFLP groups II and III presented 2 homogeneous clusters, including 47.3% of all carriage isolates. Coanalysis of invasive S. aureus strains and ep

Seasonality of the epidemic and epizootic processes of tick-borne encephalitis (TBE) depend on the period of activity of ixodid ticks Ixodes persulcatus Schulze and I. ricinus Linnaeus, which are the main reservoirs and vectors of TBE virus, and also on the process of their activation. The period of activity is the period during which the ticks occur in the active state. Activation is the transition into this state of ticks that moulted from the preceding stage and completed post-moulting development. For I. persulcatus, the first adult ticks generally emerge between April 10 and May 9. Under

Studies of host resistance to parasite infection are usually based on experimental designs involving a primary infection and subsequent challenge exposure, resistance being recorded as the percentage reduction in parasite establishment in challenged hosts when compared with that in uninfected animals. Few studies have focused on the dynamic nature of helminth establishment and mortality (and their presumed dependency on the rate of current exposure and past experiences of infection) in hosts repeatedly exposed to low levels of infection. Here, we report the results of population studies on the

Cophylogeny, the study of phylogenetic similarity between interacting organisms, provides insights into the specificity and shared evolutionary history of symbiosis. While the ecological drivers of cophylogeny have been investigated at the macroevolutionary scale, the influence of these processes on microevolution remains unclear. This is due, in part, to the fact that the ancestral relations between individuals within a sexually reproducing eukaryotic host species cannot be well represented with a single phylogenetic tree, since genetic distances between individuals change substantially acros

Although somatosensation is known to be important for precise hand control, how coordinated activity across sensory and motor cortical areas supports hand movements and object interactions is unclear. We simultaneously recorded neural activity from dorsal premotor cortex (PMd) and Area 2 of the primary somatosensory cortex in three rhesus macaques performing a reach-to-grasp task during recovery from a primary motor cortex (M1) lesion. Using dual-area latent factor analysis, we decomposed population activity into cross-area factors (CFs) shared between PMd and Area 2 and within-area factors (W

Hippocampal CA1 neurons modulate their activity with movement variables such as time, distance, and speed, yet it remains unclear how these representations reorganize across behavioral states, from externally driven to self-paced movement and immobility. Here, we investigated how sensory events that initiate or terminate locomotion, structure CA1 population codes and how these codes reorganize across sensory-driven locomotion, spontaneous locomotion, and forced immobility. Using two-photon calcium imaging in head-fixed Thy1-GCaMP mice (n = 5) performing the air-induced running task on a non-mo

Cortical areas involved in self-motion perception process cues from multiple sensory modalities, primarily visual and vestibular, alongside choice-related activity. Neurons in these regions often respond to combinations of these factors-demonstrating a high degree of mixed selectivity. Moreover, self-motion is inherently dynamic, with each cue-visual and vestibular-comprising a mix of distinct motion signals, such as velocity and acceleration, that evolve over time. Here, we developed a time-varying targeted dimensionality reduction method to expose these dynamic motion and choice-related sign

Mosquitoes are important vectors of infectious diseases affecting humans and animals. In North America, Culex mosquitoes transmit West Nile virus and other arboviruses, while their persistence in temperate regions depends strongly on seasonal processes such as diapause. Temperature, rainfall, and photoperiod jointly regulate mosquito development, survival, reproduction, and seasonal activity, yet many climate-driven models do not explicitly represent diapause or interacting environmental drivers. We develop a mechanistic, stage-structured model for temperate Culex populations that includes egg

BACKGROUND: One barrier to intervening in the global tuberculosis pandemic is that it is unknown whether Mycobacterium tuberculosis transmission largely occurs through repeated close exposures among few contacts or many shorter-term contacts. Identifying sources of transmission is particularly urgent in congregate settings like prisons with high incidence of infection. Our aim was to identify the type of contacts associated with M. tuberculosis transmission risk within prisons.
METHODS: We conducted genomic surveillance in a prison system in Central West Brazil. We whole genome sequenced M. t

BACKGROUND: Malaria, whose parasites are transmitted by Anopheles mosquitoes, remains a major public health burden in Madagascar despite the control measures led by the National Malaria Control Program. Understanding the population dynamics of Anopheles mosquitoes is therefore essential to optimize malaria surveillance and control. This study aimed to develop a model incorporating environmental, climatic and agricultural determinants of Anopheles abundance to predict their spatiotemporal distribution.
METHODS: We developed a model of spatiotemporal dynamics for four Anopheles species, vectors

Rodents are major reservoirs of zoonotic pathogens, presenting substantial public health threats in plague-endemic regions. Although chemical rodenticides have been widely used to control populations to reduce the risk of infectious diseases and epidemics, their long-term effectiveness and ecological impacts under diverse environmental conditions remain poorly understood. Here, we conducted a longitudinal field study across eight sites in Jianchuan and Yulong counties (Yunnan Province, China) from April 2023 to April 2024, to evaluate control effects and strategies by comparing rodent populati
