Characterisation of Staphylococcus aureus Strains and Their Prophages That Carry Horse-Specific Leukocidin Genes lukP/Q.

Leukocidins of Staphylococcus (S.) aureus are bicomponent toxins that form polymeric pores in host leukocyte membranes, leading to cell death and/or triggering apoptosis. Some of these toxin genes are located on prophages and are associated with specific hosts. The genes lukP/Q have been described from equine S. aureus isolates. We examined the genomes, including the lukP/Q prophages, of S. aureus strains belonging to clonal complexes CC1, CC350, CC816, and CC8115. In addition to sequencing, phages were characterised by mitomycin C induction and transmission electron microscopy (TEM). All lukP

A universe of human gut-derived bacterial prophages: unveiling the hidden viral players in intestinal microecology.

Prophages, which are an existing form of temperate phages that integrate into host genomes, have been found extensively present in diverse bacterial species. The human gut microbiome, characterized by its complexity, dynamism, and interconnectivity among multiple species, remains inadequately understood in terms of the global landscape of bacterial prophages. Here, we analyzed 43,942 human gut-derived bacterial genomes (439 species of 12 phyla) and identified 105,613 prophage regions in ~ 92% of them. 16254 complete prophages were distributed in ~ 24% of bacteria, indicating an extremely uneve

Transposable Prophages in Leptospira: An Ancient, Now Diverse, Group Predominant in Causative Agents of Weil's Disease.

The virome associated with the corkscrew shaped bacterium Leptospira, responsible for Weil's disease, is scarcely known, and genetic tools available for these bacteria remain limited. To reduce these two issues, potential transposable prophages were searched in Leptospiraceae genomes. The 236 predicted transposable prophages were particularly abundant in the most pathogenic leptospiral clade, being potentially involved in the acquisition of virulent traits. According to genomic similarities and phylogenies, these prophages are distantly related to known transposable phages and are organized in

Global Diversity of Helicobacter pylori Prophages Reveals Genetic Drivers of Virulence and Associations With Gastric Cancer.

BACKGROUND: Helicobacter pylori is a globally prevalent gastric pathogen, and chronic infection accounts for most gastric cancer (GC) cases worldwide. Major oncogenic determinants, including CagA, VacA, and the type IV secretion system, show marked geographic heterogeneity, yet the evolutionary forces shaping this uneven distribution remain unclear. Prophages can mediate horizontal gene transfer and modulate bacterial fitness and virulence, but their contribution to H. pylori carcinogenicity has not been systematically evaluated. METHODS: We characterized prophage diversity, population struct

Genomic diversity and clade clustering of Burkholderia pseudomallei and B. thailandensis prophages with soil-derived phages.

Most studies on bacteriophages (phages) of the Gram-negative bacterium Burkholderia pseudomallei rely on in silico predictions and thus underestimate the true diversity of phages. Analysis of the whole genome sequences of culturable prophages induced from B. pseudomallei and B. thailandensis, along with their free Burkholderia phages isolated from soils in Thailand, identified six novel groups of Burkholderia phages, surpassing in silico expectations. The analysis also indicated that soil-dwelling phages may have originated from lysogenic B. pseudomallei strains. Free phages isolated from soil

A prophage-encoded sRNA limits phage infection of adherent-invasive E. coli.

Prophages are prevalent features of bacterial genomes that can reduce susceptibility to infection by competing phages, yet the mechanisms involved are often elusive. Here, we identify a small RNA (svsR) encoded by the lambdoid prophage NC-SV in adherent-invasive Escherichia coli strain NC101 that limits infection by virulent coliphages. Comparative genomics revealed that NC-SV-like prophages and svsR homologs are broadly conserved across Enterobacteriaceae. Transcriptomic analyses show that svsR represses maltodextrin transport genes, including lamB, which encodes the outer membrane maltoporin

Prophage ΦESI promotes competitive dominance in the emergent Salmonella serovar Infantis lineage.

The global emergence of multidrug-resistant Salmonella enterica serovar Infantis has been largely attributed to the pESI megaplasmid; however, additional factors contributing to the ecological success of this lineage remain poorly understood. Here, we characterize a phage of emergent Salmonella Infantis (ΦESI), a temperate bacteriophage discovered during coculture of an emergent pESI-positive strain (PM57) and a non-emergent strain (DR006). Phage ΦESI shows a siphovirus morphotype with a long tail and an elongated head, with a genome of 46,490 bp, which is integrated as a prophage at the 3'-en

Genomic analysis of prophage prevalence and diversity in the bovine mastitis pathogen Streptococcus uberis.

The prevalence and diversity of prophages carried by the major global bovine mastitis pathogen, Streptococcus uberis, are poorly characterized. Bacteriophages (phages) are viruses which can infect and kill bacteria. Prophages, phages that have integrated into the bacterial genome, can have a profound impact on the fitness of their host cell. Here, we analysed the prophage content of 661 S. uberis genomes, including 345 newly sequenced isolates. Using PhiSpy, we identified 766 prophages, which formed 2 distinct clades postulated to correspond to full-length and satellite prophages, respectively

Glucose-induced active lysogeny of prophage ΦSa3XN promotes Staphylococcus aureus virulence.

BACKGROUND: Active lysogeny is a newly characterized mechanism that the dynamic integration and excision of prophages serve as molecular switches to coordinately regulate bacterial gene expression without generating progeny virions. The Sa3int family phages, the most prevalent prophages in Staphylococcus aureus, specifically integrate into the β-toxin-coding gene hlb. While infection conditions favor the loss of Sa3int phages and the emergence of Hlb-producing variants, highlighting their potential for active lysogeny, the environmental cues and underlying mechanisms controlling the peculiar l

Isolation of vB_AsaM_LPM4 reveals the dynamics of Prophage 3 in Aeromonas salmonicida subsp. salmonicida.

Aeromonas salmonicida subsp. salmonicida causes furunculosis, a major infection that affects fish farms worldwide. We isolated phage vB_AsaM_LPM4 (LPM4) from a diseased fish. Based on its DNA sequence, LPM4 is identical to the uncharacterized Prophage 3, a prophage present mostly in North American A. salmonicida subsp. salmonicida isolates that bear the genomic island AsaGEI2a. Prophage 3 and AsaGEI2a are inserted side by side in the bacterial chromosome. The LPM4/Prophage 3 sequence is similar to that of other prophages found in various members of the genus Aeromonas. LPM4 specifically infect

Elevated enterotoxin A expression and formation in Staphylococcus aureus and its association with prophage induction.

Staphylococcus aureus strains producing the bacteriophage-encoded staphylococcal enterotoxin A (SEA) were divided into two groups, high- and low-SEA-producing strains, based on the amount of SEA produced. After growth under favorable conditions in batch cultures, 10 of the 21 strains tested produced more than 1,000 ng/ml SEA, and 9 strains produced less than 10 ng/ml SEA; two enterotoxigenic strains, MRSA252 and Newman, produced intermediate levels of SEA (around 450 ng/ml). The differences in the production of SEA were found to be associated with the expression level of sea and whether the st

Intragenomic conflict between transformation and prophage explains taxon-specific DNA acquisition.

The activation of many chromosomally integrated mobile genetic elements by RecA-DNA nucleoprotein filaments may represent an adaptation to evading deletion through homologous recombination. Consistent with bacterial transformation facilitating such eliminations of inserted viral DNA, cross-taxa comparisons found isolates' prophage content was negatively associated with homologous recombination rates. Assaying the effect of the composition of the extracellular DNA pool on transformation of a lysogen demonstrated that DNA from conspecific donors drove both prophage activation and deletion, where

The metal-uptake-deficient Escherichia coli strain GR536 contains the ϕ80 prophage.

We report the genome sequence of Escherichia coli GR536, a previously constructed metal-uptake-deficient strain derived from E. coli W3110. Growth of GR536 in an iron-restricted liquid medium resulted in apparent lysis during the early exponential growth phase. This effect was exacerbated in cells transformed with pBAD30, a commonly used arabinose-inducible expression vector. Whole-genome sequencing confirmed the expected gene disruptions (entC, feoABC, mntH, zupT::cat and fecABCDE::kan). However, comparison to E. coli W3110 identified the presence of the ϕ80 prophage (46.16 kbp) and cryptic p

Prophage induction and acetate availability are associated with distinct Lactiplantibacillus plantarum electrode responses.

UNLABELLED: Lactic acid bacteria can use an electron transport system to pass reducing equivalents to extracellular mediators. This redox flexibility decouples carbon and electron balances and presents the opportunity to use electrodes to engineer fermentations. We show that growth with an anode may be a two-edged sword for the fitness of the model lactic acid bacterium Lactiplantibacillus plantarum grown in a chemically defined medium supplemented with quinones, depending on substrate and cultivation regime. In batch culture on glucose, the anode slows growth despite yielding an over four-fol

Prophage ϕSA169 Enhances Vancomycin Persistence in Methicillin-Resistant Staphylococcus aureus (MRSA).

Background: Persistent methicillin-resistant Staphylococcus aureus (MRSA) endovascular infections present a significant clinical therapeutic challenge. Prophages are increasingly recognized as important genetic factors influencing the pathogenicity of S. aureus, yet their role in antibiotic persistence in MRSA remains underexplored. Our previous work demonstrated that prophage ϕSA169 promotes vancomycin (VAN) persistence in an experimental model of endocarditis caused by MRSA strains with a clonal complex (CC) 45 genetic background. However, it is unknown whether this persistence-promoting eff

Characterization of two glycosyl hydrolases, putative prophage endolysins, that target Clostridium perfringens.

Clostridium perfringens, a spore-forming anaerobic bacterium, causes food poisoning and gas gangrene in humans and is an agent of necrotizing enteritis in poultry, swine and cattle. Endolysins are peptidoglycan hydrolases from bacteriophage that degrade the bacterial host cell wall causing lysis and thus harbor antimicrobial therapy potential. The genes for the PlyCP10 and PlyCP41 endolysins were found in prophage regions of the genomes from C. perfringens strains Cp10 and Cp41, respectively. The gene for PlyCP10 encodes a protein of 351 amino acids, while the gene for PlyCP41 encodes a protei

Design and Construction of Vibrio cholerae Strains That Harbor Various CTX Prophage Arrays.

Toxigenic Vibrio cholerae strains arise upon infection and integration of the lysogenic cholera toxin phage, the CTX phage, into bacterial chromosomes. The V. cholerae serogroup O1 strains identified to date can be broadly categorized into three main groups: the classical biotype strains, which harbor CTX-cla; the prototype El Tor strains (Wave 1 strains), which harbor CTX-1; and the atypical El Tor strains, which harbor CTX-2 (Wave 2 strains) or CTX-3~6 (Wave 3 strains). The efficiencies of replication and transmission of CTX phages are similar, suggesting the possibility of existence of more

Wolbachia prophage DNA adenine methyltransferase genes in different Drosophila-Wolbachia associations.

Wolbachia is an obligatory intracellular bacterium which often manipulates the reproduction of its insect and isopod hosts. In contrast, Wolbachia is an essential symbiont in filarial nematodes. Lately, Wolbachia has been implicated in genomic imprinting of host DNA through cytosine methylation. The importance of DNA methylation in cell fate and biology calls for in depth studying of putative methylation-related genes. We present a molecular and phylogenetic analysis of a putative DNA adenine methyltransferase encoded by a prophage in the Wolbachia genome. Two slightly different copies of the

Pseudomonas aeruginosa maintains an inducible array of novel and diverse prophages over lengthy persistence in cystic fibrosis lungs.

Pseudomonas aeruginosa has increasing clinical relevance and commonly occupies the cystic fibrosis (CF) airways. Its ability to colonize and persist in diverse niches is attributed to its large accessory genome, where prophages represent a common feature and may contribute to its fitness and persistence. We focused on the CF airways niche and used 197 longitudinal isolates from 12 patients persistently infected by P. aeruginosa. We computationally predicted intact prophages for each longitudinal group and scored their long-term persistence. We then confirmed prophage inducibility and mapped th
