S-glutathionylation of cryptic cysteines enhances titin elasticity by blocking protein folding.

The giant elastic protein titin is a determinant factor in how much blood fills the left ventricle during diastole and thus in the etiology of heart disease. Titin has been identified as a target of S-glutathionylation, an end product of the nitric-oxide-signaling cascade that increases cardiac muscle elasticity. However, it is unknown how S-glutathionylation may regulate the elasticity of titin and cardiac tissue. Here, we show that mechanical unfolding of titin immunoglobulin (Ig) domains exposes buried cysteine residues, which then can be S-glutathionylated. S-glutathionylation of cryptic c

Insights into protein folding mechanisms from large scale analysis of mutational effects.

Protein folding mechanisms are probed experimentally using single-point mutant perturbations. The relative effects on the folding (phi-values) and unfolding (1 - phi) rates are used to infer the detailed structure of the transition-state ensemble (TSE). Here we analyze kinetic data on > 800 mutations carried out for 24 proteins with simple kinetic behavior. We find two surprising results: (i) all mutant effects are described by the equation: DeltaDeltaG(double dagger)(unfold)=0.76DeltaDeltaG(eq) +/- 1.8kJ/mol. Therefore all data are consistent with a single phi-value (0.24) with accuracy compa

A phage display system for studying the sequence determinants of protein folding.

We have developed a phage display system that provides a means to select variants of the IgG binding domain of peptostreptococcal protein L that fold from large combinatorial libraries. The premise underlying the selection scheme is that binding of protein L to IgG requires that the protein be properly folded. Using a combination of molecular biological and biophysical methods, we show that this assumption is valid. First, the phage selection procedure strongly selects against a point mutation in protein L that disrupts folding but is not in the IgG binding interface. Second, variants recovere

The reaction cycle of GroEL and GroES in chaperonin-assisted protein folding.

The reaction mechanism of protein folding by the chaperonin GroEL and its regulator GroES has been defined. GroES and substrate protein counteract each other's effects on GroEL: whereas GroES stabilizes GroEL in the ADP-bound state, binding of unfolded polypeptide within the cavity of the GroEL cylinder triggers ADP and GroES release. Upon ADP-ATP exchange, GroES reassociates with GroEL and ATP hydrolysis discharges the bound protein for folding. Partially folded protein rebinds to the chaperonin, thus perpetuating the cycle until folding is complete.

Proteins Inside the HSP60/HSP10 Fold Under a Constant Electric Field: Potential Implications for the Protein Folding Problem.

For a protein to perform its biological functions, it must adopt a specific three-dimensional conformation. In addition, many proteins require the assistance of other protein complexes known as chaperonins to fold -i.e., to acquire such a specific conformation-, although the exact mechanisms whereby the chaperonins act and assist the folding process have not been completely determined. In this work, we characterize the physical environment at the interior of the chaperonin HSP60/HSP10 via Molecular Dynamics Simulations. We found that, inside the cavity of the chaperonin (within a region coveri

Cockayne Syndrome-Associated CSA and CSB Mutations Impair Ribosome Biogenesis, Ribosomal Protein Stability, and Global Protein Folding.

Cockayne syndrome (CS) is a developmental disorder with symptoms that are typical for the aging body, including subcutaneous fat loss, alopecia, and cataracts. Here, we show that in the cells of CS patients, RNA polymerase I transcription and the processing of the pre-rRNA are disturbed, leading to an accumulation of the 18S-E intermediate. The mature 18S rRNA level is reduced, and isolated ribosomes lack specific ribosomal proteins of the small 40S subunit. Ribosomal proteins are susceptible to unfolding and the CS cell proteome is heat-sensitive, indicating misfolded proteins and an error-pr

Cruentaren A binds F1F0 ATP synthase to modulate the Hsp90 protein folding machinery.

The molecular chaperone Hsp90 requires the assistance of immunophilins, co-chaperones, and partner proteins for the conformational maturation of client proteins. Hsp90 inhibition represents a promising anticancer strategy due to the dependence of numerous oncogenic signaling pathways upon Hsp90 function. Historically, small molecules have been designed to inhibit ATPase activity at the Hsp90 N-terminus; however, these molecules also induce the pro-survival heat shock response (HSR). Therefore, inhibitors that exhibit alternative mechanisms of action that do not elicit the HSR are actively soug

The intermediate domain defines broad nucleotide selectivity for protein folding in Chlamydophila GroEL1.

The chaperonin GroEL assists protein folding in the presence of ATP and magnesium through substrate protein capsulation in combination with the cofactor GroES. Recent studies have revealed the details of folding cycles of GroEL from Escherichia coli, yet little is known about the GroEL-assisted protein folding mechanisms in other bacterial species. Using three model enzyme assays, we have found that GroEL1 from Chlamydophila pneumoniae, an obligate human pathogen, has a broader selectivity for nucleotides in the refolding reaction. To elucidate structural factors involved in such nucleotide se

Selection for Folding Stability Predicts Observed Covariation Between Protein Positions in the PDB.

Statistical couplings between protein sites have been enormously useful for protein structure prediction, but there is still debate on the selective forces that generate them. Here we explicitly predict the couplings considering selection for protein folding stability, both against unfolding and misfolding, which we model through the Stability constrained model of protein evolution (SCPE). The SCPE is based on contact interactions, and it predicts stability against misfolding through the Random Energy Model in the space of contact matrices. We adopt the minimum selection principle, assuming th

Enhanced folding capacity of green fluorescent protein facilitates vacuolar trafficking of carboxypeptidase Y.

Efficient transport of secretory proteins through the endoplasmic reticulum (ER) is essential for their correct localization and cellular function. Misfolded proteins are retained in the ER and eliminated via ER-associated degradation (ERAD), but whether enhanced folding efficiency promotes ER exit and subsequent trafficking remains unclear. To address this question,Arabidopsis carboxypeptidase Y (CPY), a vacuolar protein that passes through the ER, Golgi apparatus, and prevacuolar compartment en route to the vacuole, was used. CPY was fused to three green fluorescent protein (GFP) variants di

The pentose phosphate pathway controls oxidative protein folding and prevents ferroptosis in chondrocytes.

Bone lengthening and fracture repair depend on the anabolic properties of chondrocytes that function in an avascular milieu. The limited supply of oxygen and nutrients calls into question how biosynthesis and redox homeostasis are guaranteed. Here we show that glucose metabolism by the pentose phosphate pathway (PPP) is essential for endochondral ossification. Loss of glucose-6-phosphate dehydrogenase in chondrocytes does not affect cell proliferation because reversal of the non-oxidative PPP produces ribose-5-phosphate. However, the decreased NADPH production reduces glutathione recycling, re

Intrinsically semi-disordered state and its role in induced folding and protein aggregation.

Intrinsically disordered proteins (IDPs) refer to those proteins without fixed three-dimensional structures under physiological conditions. Although experiments suggest that the conformations of IDPs can vary from random coils, semi-compact globules, to compact globules with different contents of secondary structures, computational efforts to separate IDPs into different states are not yet successful. Recently, we developed a neural-network-based disorder prediction technique SPINE-D that was ranked as one of the top performing techniques for disorder prediction in the biannual meeting of crit

Incorrect folding of steroidogenic acute regulatory protein (StAR) in congenital lipoid adrenal hyperplasia.

Steroidogenic acute regulatory protein (StAR) rapidly stimulates the movement of cholesterol into adrenal and gonadal mitochondria to mediate the acute steroidogenic response; StAR mutations cause potentially lethal congenital lipoid adrenal hyperplasia (lipoid CAH). Bacterially expressed wild-type StAR and four amino acid replacement/deletion mutants that cause lipoid CAH were purified to apparent homogeneity. Sedimentation equilibrium ultracentrifugation showed that all five proteins were monomeric and fit a globular protein model of the correct molecular mass. Circular dichroism (CD) spectr

Deletional protein engineering based on stable fold.

Diversification of protein sequence-structure space is a major concern in protein engineering. Deletion mutagenesis can generate a protein sequence-structure space different from substitution mutagenesis mediated space, but it has not been widely used in protein engineering compared to substitution mutagenesis, because it causes a relatively huge range of structural perturbations of target proteins which often inactivates the proteins. In this study, we demonstrate that, using green fluorescent protein (GFP) as a model system, the drawback of the deletional protein engineering can be overcome

Engineering ecotin for identifying proteins with a trypsin fold.

Ecotin is a bidentate, fold-specific inhibitor of mammalian serine-proteases produced by Escherichia coli. This molecule may be engineered to increase and/or change its affinity and specificity providing significant biotechnological potential. Since ecotin binds tightly to serine proteases of the trypsin fold, it may help to identify the role of these enzymes in different biological processes. In this work, we tested ecotin variants as an affinity purification reagent for identifying enzymes in samples of tumor progression and mammary gland involution. Initially, we used a commercial source of

Fold and function predictions for Mycoplasma genitalium proteins.

BACKGROUND: Uncharacterized proteins from newly sequenced genomes provide perfect targets for fold and function prediction. RESULTS: For 38% of the entire genome of Mycoplasma genitalium, sequence similarity to a protein with a known structure can be recognized using a new sequence alignment algorithm. When comparing genomes of M. genitalium and Escherichia coli, > 80% of M. genitalium proteins have a significant sequence similarity to a protein in E. coli and there are > 40 examples that have not been recognized before. For all cases of proteins with significant profile similarities, there a

Molecular docking versus co-folding for protein-peptide pose prediction: effects of protein flexibility and training set overlap.

Synthetic peptides are increasingly important as therapeutic and diagnostic agents due to their high specificity, ease in synthesis, and suitability for targeting protein interfaces. However, accurate prediction of peptide binding poses remains a major challenge, particularly for conformationally flexible protein targets and de novo designed peptides. Deep learning-based co-folding methods, including AlphaFold-Multimer (AFM), AlphaFold3 (AF3), and Boltz-2, offer an alternative to conventional peptide docking by simultaneously predicting protein-peptide complex structures without requiring pred

Chemical Protein Engineering: Backbone Cyclization Rescues Folding of a 183-Residue Truncated Domain of Malaria Parasite Protein PfAMA1.

The interaction between apical membrane antigen 1 (PfAMA1) and rhoptry neck protein 2 (PfRON2) is crucial for Plasmodium falciparum red blood cell invasion, making it a key target for anti-malarial drug development strategies. Here, we report the chemical synthesis of PfAMA1 domain I (PfAMA1-DI) in both linear and backbone-circularized forms, employing a six-segment convergent synthesis approach exploiting one-pot chemistries and solubilizing tags. The chemically synthesized linear PfAMA1-DI construct exhibited incomplete disulfide bond formation during folding, likely due to increased termina

Conserved protein folds underpin the diversification of secreted proteins in a fungal pathogen.

BACKGROUND: During host colonization, fungal plant pathogens secrete effector-like proteins that alter host cell physiology and target plant-associated microbes. However, rapid evolution and low sequence conservation hinder the study and characterization of these proteins. The fungus Zymoseptoria passerinii infects Hordeum spp. and includes lineages adapted to wild and domesticated barley. To date, the evolution of effector-like proteins in this species has not been addressed. RESULTS: We combined multiple structure-based and network analyses to unravel the secretome of Z. passerinii.
