A tissue-specific atlas of protein-protein associations enables prioritization of candidate disease genes.

Despite progress in mapping protein-protein interactions, their tissue specificity is understudied. Here, given that protein coabundance is predictive of functional association, we compiled and analyzed protein abundance data of 7,811 proteomic samples from 11 human tissues to produce an atlas of tissue-specific protein associations. We find that this method recapitulates known protein complexes and the larger structural organization of the cell. Interactions of stable protein complexes are well preserved across tissues, while cell-type-specific cellular structures, such as synaptic components

Global Protein Interaction Network for Trypanosoma cruzi.

Trypanosoma cruzi, the causative agent of Chagas disease, poses a significant health challenge due to limited therapeutic options and an incomplete understanding of its biology. Approximately half of the genome encodes hypothetical proteins with unknown functions, underscoring the need for systematic functional annotation. Protein-protein interactions (PPIs) underpin essential cellular processes, yet no large-scale PPI map has been developed for T. cruzi ─a critical gap that impedes both functional annotation of its proteome and drug discovery. This study presents the first comprehensive PPI n

Application of Proximity-Labeling Techniques in Plants: A Review of Successful Cases.

Exploring protein-protein interaction (PPI) networks during cellular processes is critical for understanding the molecular mechanisms underlying these processes. PL (proximity labeling) is an emerging technique with the potential to be a powerful protein interactomics tool. It employs proximity-labeling enzymes, coupled with mass spectrometry, to covalently label, capture, and identify interacting and neighboring proteins of the bait protein. The development of numerous novel PL enzymes and the improvement of biotin ligase-based enzymes have enabled efficient spatiotemporal mapping of PPIs, es

Prediction of protein interactions with function in protein (de-)phosphorylation.

Protein-protein interactions (PPIs) form a complex network called "interactome" that regulates many functions in the cell. In recent years, there is an increasing accumulation of evidence supporting the existence of a hyperbolic geometry underlying the network representation of complex systems such as the interactome. In particular, it has been shown that the embedding of the human Protein-Interaction Network (hPIN) in hyperbolic space (H2) captures biologically relevant information. Here we explore whether this mapping contains information that would allow us to predict the function of PPIs,

AttnSeq-PPI: Enhancing protein-protein interaction network prediction using transfer learning-driven hybrid attention.

Study of protein-protein interaction (PPI) network is fundamental to all cellular processes in living organisms. PPI study based on experimental techniques such as high-throughput assays, mass spectrometry is time-consuming and expensive. Computational techniques like molecular docking are restricted to availability of 3D protein structures and not suitable for large numbers of proteins. On the contrary Sequence-based PPI study is advantageous over the limitations of above techniques. Sequence-based PPI study has gained a broader scope with the help of deep learning techniques and large langua

Mapping a Toxoplasma gondii interactome by crosslinking mass spectrometry and machine learning.

Toxoplasma gondii, a widespread human parasite, persists in hosts through complex molecular interactions. Protein-protein interactions (PPIs) underpin essential biological processes, including parasite-host interactions and cellular invasion. Herein, we utilized advanced crosslinking mass spectrometry (XL-MS) techniques to map a T. gondii tachyzoite cytosolic extract interactome. By integrating MS-cleavable and non-cleavable analysis, we identified a total of 196 unique PPIs at medium confidence (false discovery rate [FDR] < 5%) and 171 at high confidence (FDR < 1%), revealing both known and n

CoPPIs algorithm: a tool to unravel protein cooperative strategies in pathophysiological conditions.

We present here the co-expressed protein-protein interactions algorithm. In addition to minimizing correlation-causality imbalance and contextualizing protein-protein interactions to the investigated systems, it combines protein-protein interactions and protein co-expression networks to identify differentially correlated functional modules. To test the algorithm, we processed a set of proteomic profiles from different brain regions of controls and subjects affected by idiopathic Parkinson's disease or carrying a GBA1 mutation. Its robustness was supported by the extraction of functional module

Hydrogen-Deuterium Exchange and Hydroxyl Radical Footprinting for Mapping Hydrophobic Interactions of Human Bromodomain with a Small Molecule Inhibitor.

Mass spectrometry (MS)-based protein footprinting, a valuable structural tool in mapping protein-ligand interaction, has been extensively applied to protein-protein complexes, showing success in mapping large interfaces. Here, we utilized an integrated footprinting strategy incorporating both hydrogen-deuterium exchange (HDX) and hydroxyl radical footprinting (i.e., fast photochemical oxidation of proteins (FPOP)) for molecular-level characterization of the interaction of human bromodomain-containing protein 4 (BRD4) with a hydrophobic benzodiazepine inhibitor. HDX does not provide strong evid

Amyloid precursor protein interaction network in human testis: sentinel proteins for male reproduction.

BACKGROUND: Amyloid precursor protein (APP) is widely recognized for playing a central role in Alzheimer's disease pathogenesis. Although APP is expressed in several tissues outside the human central nervous system, the functions of APP and its family members in other tissues are still poorly understood. APP is involved in several biological functions which might be potentially important for male fertility, such as cell adhesion, cell motility, signaling, and apoptosis. Furthermore, APP superfamily members are known to be associated with fertility. Knowledge on the protein networks of APP in h

Untangling the Complexity of Binding Across Biomolecular Interfaces with Interaction Network Models.

The biological functions of large biomolecules such as proteins are often realized through very specific interactions with partner molecules by forming complex protein-protein interaction interfaces. There is a vast amount of pairwise interactions between residues of two proteins as well as water. Residue interaction network (RIN) models are very useful in analyzing the complexity of binding, in particular, when hotspots responsible for molecular recognition are identified with the singular value centrality ( C SV ) technique, that delivers a single score value per residue quantifying its imp

Pooled PPIseq: Screening the SARS-CoV-2 and human interface with a scalable multiplexed protein-protein interaction assay platform.

Protein-Protein Interactions (PPIs) are a key interface between virus and host, and these interactions are important to both viral reprogramming of the host and to host restriction of viral infection. In particular, viral-host PPI networks can be used to further our understanding of the molecular mechanisms of tissue specificity, host range, and virulence. At higher scales, viral-host PPI screening could also be used to screen for small-molecule antivirals that interfere with essential viral-host interactions, or to explore how the PPI networks between interacting viral and host genomes co-evo

Peroxisomal interactome mapping enables network-based modelling of function and disease.

Peroxisomal dysfunction contributes to a broad spectrum of multisystem disorders, yet mechanistic understanding and therapeutic options remain limited, posing significant challenges for clinical management. Network-based computational strategies support hypothesis generation, biomarker discovery, and drug repurposing, but their usage is constrained by incomplete human interactome coverage-especially by scarcity of high-confidence protein-protein interaction (PPI) data for peroxisomal proteins. We present the first comprehensive map of the peroxisomal interactome, generated using an automated,

Mapping the Protein Phosphatase 1 Interactome in Human Cytomegalovirus Infection.

Protein phosphorylation is a crucial regulatory mechanism in cellular homeostasis. The human cytomegalovirus (HCMV) incorporates protein phosphatase 1 (PP1) into its tegument, yet the biological relevance and mechanisms of this incorporation remain unclear. Our study offers the first characterization of the PP1 interactome during HCMV infection and its alterations. Using co-immunoprecipitation, mass spectrometry, and quantitative proteomics, we identified 159 high-confidence interacting proteins (HCIPs) in the PP1 interactome, consisting of 126 human and 33 viral proteins. We observed signific

IID 2025: Physical protein interaction data with detection types, co-purified protein sets, molecular docking, and immune cell networks.

Biomedical research benefits from the rapid growth and diversity of experimentally detected protein-protein interactions (PPIs) by gaining important biological insights. However, increasingly dense PPI networks can be challenging to interpret and apply. The 2025 update of the Integrated Interactions Database (IID) enhances accessibility and utility through several new features. We identify and incorporate network structural components from co-purified protein sets, as well as curated and predicted complexes, enabling users to explore network organization beyond binary interactions. Fuzzy topological analysis of fuzzy Helm graphs with applications to protein interaction networks.

In biological and chemical networks, in which the strength of interactions is often not absolute, uncertainty is an inherent feature of many real-world networks. A fuzzy graph consists of vertices with fuzzy memberships and fuzzy relationships among vertices and edges; therefore, fuzzy graph theory is a natural approach for modelling systems in which the connections between the vertices are fuzzy or not precisely known. Helm graphs are constructed by adding pendant vertices to the outer cycle of a wheel graph and have a layered hierarchy similar to that found in hub-and-spoke networks, such as

An Integrative Computational Approach for the Prediction of Human-Plasmodium Protein-Protein Interactions.

Host-pathogen molecular cross-talks are critical in determining the pathophysiology of a specific infection. Most of these cross-talks are mediated via protein-protein interactions between the host and the pathogen (HP-PPI). Thus, it is essential to know how some pathogens interact with their hosts to understand the mechanism of infections. Malaria is a life-threatening disease caused by an obligate intracellular parasite belonging to the Plasmodium genus, of which P. falciparum is the most prevalent. Several previous studies predicted human-plasmodium protein-protein interactions using comput

Intrinsic Disorder Status in Human Proteins Interacting With SARS-CoV-2 Proteins: Insights From Five Years of Translational Research.

SARS-CoV-2 infection is driven by extensive interactions between viral proteins and host cellular factors, yet the structural properties of host proteins within these interaction networks remain incompletely understood. Intrinsically disordered proteins and regions are key contributors to protein-protein interaction networks due to their conformational flexibility and associated with it multifunctionality, binding promiscuity, and regulatory versatility. In this study, we performed a systematic, proteome-wide analysis of intrinsic disorder in human proteins interacting with SARS-CoV-2 by integ

A tensor-based bi-random walks model for protein function prediction.

BACKGROUND: The accurate characterization of protein functions is critical to understanding life at the molecular level and has a huge impact on biomedicine and pharmaceuticals. Computationally predicting protein function has been studied in the past decades. Plagued by noise and errors in protein-protein interaction (PPI) networks, researchers have undertaken to focus on the fusion of multi-omics data in recent years. A data model that appropriately integrates network topologies with biological data and preserves their intrinsic characteristics is still a bottleneck and an aspirational goal f

Trioxane-based MS-cleavable cross-linking mass spectrometry for profiling multimeric interactions of cellular networks.

Cross-linking mass spectrometry (XL-MS) is a powerful technology for mapping protein-protein interactions (PPIs) at the systems level. While bivalent cross-links are effective for defining protein interactions and structures, multivalent cross-links offer enhanced spatial resolution to facilitate characterization of heterogeneous protein complexes. However, their identification remains challenging due to fragmentation complexity and the vast expansion of database search space. Here, we present tris-succinimidyl trioxane (TSTO), a novel trioxane-based, MS-cleavable homotrifunctional cross-linke

Prediction of Molecular Signature, Potential Biomarkers, and Molecular Pathways Associated with Membranous Nephropathy Based on Protein Protein Interactions.

BACKGROUND: Membranous nephropathy (MN) is one of the causes of nephrotic syndrome in adults that lead to end-stage renal disease with an unknown molecular signature. The current diagnosis is based on renal biopsy, which is an invasive method and has several complications and challenges. Thus, identification of the novel biomarker candidates, as well as impaired pathways, will be helpful for non-invasive molecular-based diagnosis. OBJECTIVES: We aimed to study the molecular signature of MN and facilitate the systematic discovery of diagnostic candidate biomarkers, molecular pathway, and poten
