A phosphatidic acid-based retrograde signaling pathway responsive to abiotic stress in Arabidopsis.

Due to their sessile nature, plants are constantly exposed to the environment and must cope with sometimes extreme changes in conditions during the day or growing season. Plants depend on photosynthesis as their primary means to generate energy and building blocks, and adverse environmental conditions can stress the photosynthetic apparatus leading to the production of toxic byproducts. In the long term, stress experienced by the chloroplast must be communicated to the nucleus to adjust the expression of genes providing robust abiotic stress resilience in a process called retrograde signaling.

The mitochondrial genome of pequi tree (Caryocar brasiliense Cambess.): genome structure, gene transfers, and evolutionary insights within Malpighiales.

The complete mitochondrial genome of Caryocar brasiliense (Caryocaraceae), an ecologically and economically important species native to the Brazilian savannas, was assembled and annotated. Using a hybrid assembly approach combining Oxford Nanopore and Illumina sequencing data, we assembled a 533 641 bp bipartite mitogenome organized into two circular chromosomes. A high density of dispersed repeats and simple sequence repeats was detected, along with extensive DNA transfers from the chloroplast and nuclear genomes (MTPTs and NUMTs). The variation of mitogenome size is positively correlated wit

OsMYBR17 enhances thermotolerance in rice by activating OsLEA4 and reinforcing antioxidant defense.

Heat stress (HS) severely threatens rice (Oryza sativa) growth, development and yield formation; elucidating regulatory mechanisms underlying rice thermotolerance is essential. Here, we dissected the role of OsMYBR17, a previously uncharacterized R2R3-MYB transcription factor, in the heat-stress responses of rice using gain- and loss-of-function approaches combined with DNA affinity purification sequencing (DAP-seq) and RNA sequencing (RNA-seq). The results indicated that OsMYBR17 was induced by HS. Overexpression of OsMYBR17 markedly enhanced seedling thermotolerance, whereas CRISPR/Cas9-medi

Characterization of the complete chloroplast genome of Wolffia arrhiza and comparative genomic analysis with relative Wolffia species.

Lemnoideae, commonly referred to as the duckweed, are aquatic plants found worldwide. Wolffia species are known for their extreme reduction in size and complexity, lacking both roots and leaves, and they hold the distinction of being the smallest plants among angiosperms. Interestingly, it belongs to the Araceae family, despite its apparent morphological differences from land plants in the same family. Traditional morphological methods have limitations in classifying these plants, making molecular-level information essential. The chloroplast genome of Wolffia arrhiza is revealed that a total l

Rapid degradation of apoplastocyanin in Cu(II)-deficient cells of Chlamydomonas reinhardtii.

Although plastocyanin is not detected in Cu(II)-deficient cells of Chlamydomonas reinhardtii, accumulation of messenger RNA for pre-apoplastocyanin is independent of the concentration of Cu(II) in the medium (Merchant, S., and Bogorad, L. (1986) Mol. Cell. Biol. 6, 462-469). This work shows that the synthesis, transport, and processing of pre-apoplastocyanin also appear to be unaffected in cells grown in Cu(II)-deficient medium. However, the mature protein, presumably formed after import of the precursor into the chloroplast, is rapidly degraded in Cu(II)-deficient cells. The half-life of the

Chlorella vulgaris genome assembly and annotation reveals the molecular basis for metabolic acclimation to high light conditions.

Chlorella vulgaris is a fast-growing fresh-water microalga cultivated on the industrial scale for applications ranging from food to biofuel production. To advance our understanding of its biology and to establish genetics tools for biotechnological manipulation, we sequenced the nuclear and organelle genomes of Chlorella vulgaris 211/11P by combining next generation sequencing and optical mapping of isolated DNA molecules. This hybrid approach allowed us to assemble the nuclear genome in 14 pseudo-molecules with an N50 of 2.8 Mb and 98.9% of scaffolded genome. The integration of RNA-seq data o

Organelles in the ointment: improved detection of cryptic mitochondrial reads resolves many unknown sequences in cross-species microbiome analyses.

The genomes of mitochondria and chloroplasts contain ribosomal RNA (rRNA) genes, reflecting their ancestry as free-living bacteria. These organellar rRNAs are often amplified in microbiome studies of animals and plants. If identified, they can be discarded, merely reducing sequencing depth. However, we identify certain high-abundance organeller RNAs not identified by common pipelines, which may compromise statistical analysis of microbiome structure and diversity. We quantified this by reanalyzing 7459 samples from seven 16S rRNA studies, including microbiomes from 927 unique animal genera. We

Iron deficiency and the loss of chloroplast iron-sulfur cluster assembly trigger distinct transcriptome changes in Arabidopsis rosettes.

Regulation of mRNA abundance revealed a genetic program for plant leaf acclimation to iron (Fe) limitation. The transcript for SUFB, a key component of the plastid iron-sulfur (Fe-S) assembly pathway is down-regulated early after Fe deficiency, and prior to down-regulation of mRNAs encoding abundant chloroplast Fe containing proteins, which should economize the use of Fe. What controls this system is unclear. We utilized RNA-seq. aimed to identify differentially expressed transcripts that are co-regulated with SUFB after Fe deficiency in leaves. To distinguish if lack of Fe or lack of Fe-S cof

Natural thermometers: chloroplasts as heat sensors.

All organisms need to sense their surroundings and respond. This is especially true for plants, which are rooted to the ground and must contend with daily fluctuations of both above- and belowground environments. Of these, temperature is perhaps the most variable, with shifts throughout the day and microenvironments that affect one part of the plant differently from another (e.g., a leaf in the canopy vs. one in the shade). Heat stress is of particular concern and negatively affects basic cellular processes including protein folding and function, membrane fluidity, and cytoskeletal organizatio

Proteomic analysis of young leaves at three developmental stages in an albino tea cultivar.

BACKGROUND: White leaf No.1 is a typical albino tea cultivar grown in China and it has received increased attention in recent years due to the fact that white leaves containing a high level of amino acids, which are very important components affecting the quality of tea drink. According to the color of its leaves, the development of this tea cultivar is divided into three stages: the pre-albinistic stage, the albinistic stage and the regreening stage. To understand the intricate mechanism of periodic albinism, a comparative proteomic approach based on two-dimensional electrophoresis (2-DE) and

Chloroplast-Associated ROS Signaling Shapes Tissue-Specific Pathogenicity Mechanisms of Candidatus Liberibacter asiaticus in Leaf and Root.

The phloem-colonizing bacterial pathogen Candidatus Liberibacter asiaticus (CLas) causes the devastating citrus Huanglongbing (HLB). Despite the important roles of roots, how CLas affects roots remains largely unknown. Here we dissected host responses in leaf and root at different time points after CLas inoculation. Our data showed that CLas triggers less reactive oxygen species (ROS) accumulation and phloem callose deposition, which are known to contribute to HLB symptom development in leaves, in roots than leaves. Increased chloroplastic ROS accumulation was detected in CLas-infected leaf co

The PPR protein RARE1-mediated editing of chloroplast accD transcripts is required for fatty acid biosynthesis and heat tolerance in Arabidopsis.

It has been reported that Arabidopsis chloroplast accD transcripts undergo RNA editing and that loss of accD-C794 RNA editing does not affect plant growth under normal conditions. To date, the exact biological role of accD-C794 editing has remained elusive. Here, we reveal an unexpected role for accD-C794 editing in response to heat stress. Loss of accD-C794 editing results in a yellow and dwarf phenotype with decreased chloroplast gene expression under heat stress, and artificial improvement of C794-edited accD gene expression enhances heat tolerance in Arabidopsis. These data suggest that ac

Limited Responsiveness of Chloroplast Gene Expression during Acclimation to High Light in Tobacco.

Acclimation to changing light intensities poses major challenges to plant metabolism and has been shown to involve regulatory adjustments in chloroplast gene expression. However, this regulation has not been examined at a plastid genome-wide level and for many genes, it is unknown whether their expression responds to altered light intensities. Here, we applied comparative ribosome profiling and transcriptomic experiments to analyze changes in chloroplast transcript accumulation and translation in leaves of tobacco (Nicotiana tabacum) seedlings after transfer from moderate light to physiologica

Exploring leaf variegation in Arabidopsis yellow variegated2 by single-cell RNA sequencing.

Deficiency in the chloroplast metalloprotease FtsH2 causes the Arabidopsis leaf-variegated mutant yellow variegated2 (var2) to develop leaves with irregular green sectors and white sectors. This raises an intriguing question: why do genetically identical cells exhibit such dramatic phenotypic differences? The phenomenon highlights the probabilistic fates of chloroplasts in var2. Previous studies proposed that patchy expression of FtsH8-a functionally redundant gene of FtsH2-explains this variegation. Here, we employed single-cell RNA sequencing (scRNA-seq) to investigate leaf variegation for t

Integrated transcriptomic and hormonomic insights into cadmium tolerance of a Euglena mutabilis fungal-algal-bacterial consortium.

Acidic, metal-contaminated environments harbour specialized microbial consortia adapted to extreme stress. We examined an environmental Euglena mutabilis culture naturally associated with Talaromyces and Acidiphilium acidophilum and exposed it to cadmium (Cd). Integrated transcriptomic, hormonal, structural and taxonomic analyses revealed a coordinated Cd-tolerance strategy. RNA sequencing showed differential regulation of metal transporters consistent with a shift from Cd uptake to intracellular sequestration. Transmission electron microscopy confirmed Cd compartmentalization within chloropla

The apicoplast: now you see it, now you don't.

Parasites such as Plasmodium and Toxoplasma possess a vestigial plastid homologous to the chloroplasts of algae and plants. The plastid (known as the apicoplast; for apicomplexan plastid) is non-photosynthetic and very much reduced, but has clear endosymbiotic ancestry including a circular genome that encodes RNAs and proteins and a suite of bacterial biosynthetic pathways. Here we review the initial discovery of the apicoplast, and recount the major new insights into apicoplast origin, biogenesis and function. We conclude by examining how the apicoplast can be removed from malaria parasites i

Defence-mediated phloem restriction of a plant virus facilitates insect transmission.

Plant viruses are causal agents of devastating diseases in crops and pose a threat to food security. Viruses transmitted by phloem-feeding insects are frequently restricted to the phloem; the mechanism determining this tissue tropism and its consequences for the viral cycle have remained elusive. Here we show that phloem restriction of tobacco curly shoot virus (TbCSV) depends on the allele of the C4 gene it carries. The Y35 allele produces a plasma membrane-associated C4 protein; TbCSV(Y35) is phloem-limited. The Y41 allele, however, produces two C4 variants, targeted to the plasma membrane a
