Genetic Diversity and Natural Selection of the Plasmodium knowlesi Circumsporozoite Protein Nonrepeat Regions.

BACKGROUND: Plasmodium knowlesi is a simian malaria parasite that has been identified to cause malaria in humans. To date, several thousand cases of human knowlesi malaria have been reported around Southeast Asia. Thus far, there is no detailed study on genetic diversity and natural selection of P. knowlesi circumsporozoite protein (CSP), a prominent surface antigen on the sporozoite of the parasite. In the present study, the genetic diversity and natural selection acting on the nonrepeat regions of the gene encoding P. knowlesi CSP were investigated, focusing on the T-cell epitope regions at

Genome-wide patterns of genetic polymorphism and signatures of selection in Plasmodium vivax.

Plasmodium vivax is the most prevalent human malaria parasite outside of Africa. Yet, studies aimed to identify genes with signatures consistent with natural selection are rare. Here, we present a comparative analysis of the pattern of genetic variation of five sequenced isolates of P. vivax and its divergence with two closely related species, Plasmodium cynomolgi and Plasmodium knowlesi, using a set of orthologous genes. In contrast to Plasmodium falciparum, the parasite that causes the most lethal form of human malaria, we did not find significant constraints on the evolution of synonymous s

Feature selection methods for identifying genetic determinants of host species in RNA viruses.

Despite environmental, social and ecological dependencies, emergence of zoonotic viruses in human populations is clearly also affected by genetic factors which determine cross-species transmission potential. RNA viruses pose an interesting case study given their mutation rates are orders of magnitude higher than any other pathogen--as reflected by the recent emergence of SARS and Influenza for example. Here, we show how feature selection techniques can be used to reliably classify viral sequences by host species, and to identify the crucial minority of host-specific sites in pathogen genomic d

Novel genetic tools for diaminopimelic acid selection in virulence studies of Yersinia pestis.

Molecular studies of bacterial virulence are enhanced by expression of recombinant DNA during infection to allow complementation of mutants and expression of reporter proteins in vivo. For highly pathogenic bacteria, such as Yersinia pestis, these studies are currently limited because deliberate introduction of antibiotic resistance is restricted to those few which are not human treatment options. In this work, we report the development of alternatives to antibiotics as tools for host-pathogen research during Yersinia pestis infections focusing on the diaminopimelic acid (DAP) pathway, a requi

Artificial selection and maintenance of genetic variance in the global dairy cow population.

Genetic improvement of dairy cows, which has increased the milk yield of cows in the UK by 1200 kg per lactation in 12 years, is an excellent example of the application of quantitative genetics to agriculture. The most important traits of dairy cattle are expressed only in females, but the main opportunity for selection is in males. Despite this, genetic improvement was achieved by the invention of a new statistical methodology, called 'best linear unbiased prediction' to estimate the breeding value of bulls. Intense selection of the best bulls, combined with the worldwide use of these bulls t

The Bethlem lines: genetic selection for high and low rearing activity in rats.

A foundation population derived from nine different rat strains was subjected to genetic selection for high and low rearing activity. A rapid response to selection was demonstrated, the two selected lines showing virtually no overlap in scores after 10 generations. Heritability estimates were assessed from parent-offspring regressions in the unselected control line and from comparisons of the achieved response with the selection pressure applied in the selected lines. Overall, the heritability of rearing activity in the rat was assessed to be about 0.25. In addition, a major gene effect was re

Balancing gain and diversity: Optimal contribution selection for sustainable genetic improvement in sugarcane.

Sugarcane (Saccharum spp. hybrids), the source of ∼80% of the worlds sugar, has experienced a plateau in genetic improvement over recent decades. This stagnation is largely due to the crop's complex polyploid genome and long breeding cycles, which limit the efficiency of traditional selection methods. Genomic selection (GS) has been proposed to accelerate breeding progress in sugarcane by enabling faster improvement of key commercial traits such as cane yield, sugar content, and disease resistance. However, especially in clonally propagated outbred crops like sugarcane, intensive GS can reduce

Mother's curse neutralizes natural selection against a human genetic disease over three centuries.

According to evolutionary theory, mitochondria could be poisoned gifts that mothers transmit to their sons. This is because mutations harmful to males are expected to accumulate in the mitochondrial genome, the so-called 'mother's curse'. However, the contribution of the mother's curse to the mutation load in nature remains largely unknown and hard to predict, because compensatory mechanisms could impede the spread of deleterious mitochondria. Here we provide evidence for the mother's curse in action over 290 years in a human population. We studied a mutation causing Leber's hereditary optical

Effect of genetic selection on growth parameters and tonic immobility in Leghorn pullets.

Four genetic stocks of Leghorn pullets were used to evaluate the effects of genetic selection on growth and fearfulness behavior. Three of the stocks were the Ottawa randombred control stocks from 1950 (CS5), 1959 (CS7), and 1972 (CS10). The fourth stock was a 1993 commercial laying stock (CCS) whose ancestors were involved in the formation of the randombred control stocks. Pullets were reared in a brood and grow poultry house with flat deck cages. Each stock was comprised of 840 birds with 21 replicates per strain. Body weight and feed consumption were monitored biweekly. At 16 wk of age, a 2

Genetic selection of a Plasmodium-refractory strain of the malaria vector Anopheles gambiae.

The anopheline mosquito is the target in most malaria control programs, primarily through the use of residual insecticides. A mosquito was studied that is refractory to most species of malaria through a genetically controlled mechanism. A strain of Anopheles gambiae, which was selected for complete refractoriness to the simian malaria parasite Plasmodium cynomolgi, also has varying degrees of refractoriness to most other malaria species examined, including the human parasites P. falciparum, P. ovale, and P. vivax for which this mosquito is the principal African vector. Furthermore, the refract

Selecting barrenness: the use of preimplantation genetic diagnosis by congenitally infertile women to select for infertility.

Congenitally infertile women such as those with Turner syndrome or Mayer Rokitansky-Kuster-Hauser syndrome have available the technologies of oocyte harvesting, cryropreservation, in-vitro fertilization, and gestational surrogacy in order to have genetically related offspring. Since congenital infertility results in a variety of experiences that impacts on nearly every aspect of a person's life, in the future it is possible that these women might desire a congenitally infertile child through the use of preimplantation genetic diagnosis so as to share this common bond. While infertility results

Extreme Genetic Diversity and Signatures of Balancing Selection in Plasmodium vivax Blood-Stage Antigens.

BACKGROUND: Knowledge of the genetic diversity of Plasmodium vivax antigen vaccine candidates can offer valuable insights into antigens targeted by host immunity and their utility as vaccine candidates. We previously catalogued the genetic diversity of DBP, MSP1, and members of the RBP family. Here we report the diversity of 14 additional P vivax vaccine candidates to identify polymorphic domains and immune selection, to guide selection of alleles for vaccine development. METHODS: A total of 289 of 353 publicly available P vivax whole genome sequences from Asia, the Americas, and Oceania pass

HPV16 genetic variation provides evidence of positive natural selection driven by HLA class I.

Human papillomavirus type 16 (HPV16) causes more cancer than any other virus. However, most HPV16 infections are controlled by the host's immune system and it remains unclear how viral and host genetic variation contribute to infection outcomes. Here, we analyze 4704 HPV16 whole genomes to identify 56 viral codons putatively under positive natural selection to change their amino acids, with evidence including dN/dS > 1, evolutionary convergence, and structural importance in the protein. We find that codons under positive selection disproportionately overlap known HPV16 immune epitopes recogniz

Genetic diversity and natural selection of circumsporozoite surface protein in Vietnam Plasmodium falciparum isolates.

BACKGROUND: Plasmodium falciparum circumsporozoite surface protein (PfCSP) serves as a prime candidate for malaria vaccine; however, its substantial genetic diversity presents significant challenges in development of universal vaccines. This study investigated the genetic diversity and natural selection of the pfcsp in P. falciparum isolates from Vietnam. Comparative analysis of 836 global pfcsp sequences from different geographical regions was also performed. METHODS: Blood samples were obtained from individuals infected with P. falciparum in five malaria-endemic provinces in Central Vietnam

[Use of molecular genetic diagnosis of malignant hyperthermic syndrome (MHS) in selection of pigs].

Recently, a mutation has been discovered in the ryanodine-receptor gene causing malignant hyperthermic syndrome (MHS) in pigs. Taking advantage of the RCR analysis of tissue samples from pigs of the Deutch Landeras breed we could have demonstrated that the gene-diagnostics MHS analysis is a simple, reliable and significant way of gene-typing for the stress resistance. Employing this test with sufficient reliability and effectively will make it possible to create homozygous stress resistant lines and to produce heterozygous stress resistant animals having both good meat quality tending to impro

Genetic diversity, recombination, and codon-level selection of feline calicivirus ORF2 in Hokkaido (Japan).

To date, the genetic characteristics of feline caliciviruses (FCVs) in Hokkaido (Japan) have not been investigated. Here, 28 FCVs obtained in 2022-2023 from the Hidaka and Tokachi Districts were phylogenetically analyzed. Recombination breakpoints within open reading frame 2 (ORF2) were detected using the Genetic Algorithm for Recombination Detection (GARD) and the Recombination Detection Program v5.5 (RDP5). In addition, recombination was independently verified using permutation-based statistics in SimPlot++. Codon-level selection analyses were performed using the Hypothesis Testing using Phy

Sexual selection purges mutation load, but not overall genetic diversity, decreasing vulnerability to extinction.

Theory suggests sexual selection will enhance population viability by purging deleterious alleles. However, direct genomic evidence for this fundamental idea is scarce and contradictory. We combined long-term experimental evolution with whole-genome resequencing to directly test how sexual selection affects mutation load, genomic divergence, and extinction risk in small populations (maximum Ne = 40) of Tribolium castaneum. After 156 generations, populations evolving under strong sexual selection carried substantially fewer deleterious alleles than populations under weak sexual selection, based

Advancing Gene Feature Selection: A Synergistic Approach with Co-expression Networks and Genetic Algorithms.

INTRODUCTION: Gene feature selection is essential in bioinformatics and medical research, as it identifies gene subsets closely associated with specific diseases or biological traits from high-dimensional gene datasets. High-dimensional gene data causes the curse of dimensionality, leading to sparsity, complex inter-feature relationships, and significant noise. These issues undermine the reliability of conventional statistical methods in capturing underlying biological information. While gene feature selection can enhance classification model accuracy and reduce computational complexity, exist

Striking a Balance in Reproductive Genetic Counseling: Directiveness for Testing, Non-Directiveness About Selection.

In this paper, I defend two claims about best practices for genetic counselors advising patients in the reproductive context. The first claim is that defenders of non-directiveness about selection against disability traits should support directiveness in favor of testing for disability traits. The second claim is that genetic counselors can be non-directive about selection against disability traits yet directive about testing for those traits-there is no tension between these two positions. So, it is open to defenders of non-directiveness about selection to be in favor of directiveness about t
