Digestion of peptidoglycan near the cross-link is necessary for the growth of Bacillus subtilis.

Bacterial cells are covered with peptidoglycan (PG) layer(s), serving as the cellular exoskeleton. The PG sacculus changes its shape during cell growth, and thus both the synthesis and disassembly of PG are important for cell proliferation. In Bacillus subtilis, four dl-endopeptidases (DLEPases; LytE, LytF, CwlO and CwlS) are involved in the maintenance of cell morphology. The lytE cwlO double mutant exhibits synthetic lethality and defective cell elongation, while the lytE lytF cwlS triple mutant exhibits defective cell separation, albeit with septum formation. LytE is involved in both cell s

Explainable/interpretable artificial intelligence and knowledge graph neural network for synthetic lethality prediction: overview, challenges, and future directions.

Synthetic lethality (SL) provides a powerful foundation for targeted oncology by identifying gene pairs whose simultaneous disruption is fatal to cancer cells while sparing healthy tissue. However, mapping these interactions experimentally across the human genome is restricted by massive combinatorial scale and high costs. To address this, computational approaches specifically graph neural networks (GNNs) have become the standard for modeling these complex biological relationships. Hence, by integrating heterogeneous knowledge graph (KG) and multi-omics data, GNNs can effectively capture the t

GiGCN: a network-based framework for uncovering synthetic lethal and viable genetic interactions.

Genetic interactions (GIs) underpin the functional connectivity of genes and pathways, and are important for dissecting genotype-phenotype relationships and identifying therapeutic targets for diseases. However, the scale of the human genome restricts systematic experimental interrogation of GIs. Existing computational tools focus on predicting synthetic lethality (SL) and synthetic viability (SV), the two primary forms of GIs, yet their accuracy and biological interpretability are compromised by inadequate modeling of the molecular mechanisms behind positive and negative interactions, as well

SYK is activated by mutated MYD88 and drives pro-survival signaling in MYD88 driven B-cell lymphomas.

Activating MYD88 mutations promote pro-survival signaling through BTK and HCK, both targets of ibrutinib. Despite high response rates, complete responses to ibrutinib are lacking, and other MYD88 triggered pro-survival pathways may contribute to primary drug resistance. B-cell receptor (BCR) signaling has been observed in lymphomas driven by mutated MYD88, even without activating the BCR pathway mutations. We identified activated SYK (p-SYK), a component of BCR in complex with MYD88 in MYD88-mutated WM and ABC DLBCL lymphoma cells. Confocal microscopy confirmed co-localization of MYD88 with SY

Selective killing of homologous recombination-deficient cancer cell lines by inhibitors of the RPA:RAD52 protein-protein interaction.

Synthetic lethality is a successful strategy employed to develop selective chemotherapeutics against cancer cells. Inactivation of RAD52 is synthetically lethal to homologous recombination (HR) deficient cancer cell lines. Replication protein A (RPA) recruits RAD52 to repair sites, and the formation of this protein-protein complex is critical for RAD52 activity. To discover small molecules that inhibit the RPA:RAD52 protein-protein interaction (PPI), we screened chemical libraries with our newly developed Fluorescence-based protein-protein Interaction Assay (FluorIA). Eleven compounds were ide

Ataxia telangiectasia mutated (ATM) kinase as a predictive biomarker in clinical oncology: implications for a precision treatment approach.

ATM (ataxia telangiectasia mutated) kinase is a central mediator of the DNA damage response (DDR), with established roles in maintaining genomic integrity in response to genotoxic insults. Both germline and somatic alterations in ATM occur frequently in tumors, with pathogenic variants affecting an estimated 1 in 100 individuals worldwide. Emerging evidence has shown its utility as a biomarker for therapeutic sensitivity. ATM-deficient tumors exhibit increased sensitivity to radiotherapy, chemotherapy and present opportunities for synthetic lethality approaches. Notably, ATM loss sensitizes tu

Unifying targeted therapy for leukemia in the era of PARP inhibition.

PARP inhibitors (PARPi) represent a novel class of targeted therapies that have conventionally been used for the treatment of BRCA1/2-mutated solid tumors. PARP1 being an indispensable component of the DNA repair machinery is essential for maintaining genomic integrity. Germline mutations or expression changes in genes compromising homologous recombination (HR)-mediated repair increases dependency on PARP1 and sensitizes these cells to PARP inhibition. Unlike solid tumors, hematologic malignancies do not frequently harbor BRCA1/2 mutations. PARP inhibition as a therapeutic strategy in blood di

The transposable element-PARP axis underpins synthetic lethality and immunogenic vulnerability in blood cancer.

PURPOSE: This study aimed to identify key risk factors and develop an explainable machine learning (ML) model for predicting early dysphagia in patients with acute ischemic stroke (AIS). PATIENTS AND METHODS: In this cross-sectional study, 1041 patients with AIS were recruited from two tertiary hospitals. Participants were classified into a non-dysphagia group (n = 736) and a dysphagia group (n = 305). Feature selection was carried out using the Boruta algorithm and logistic regression. The dataset was randomly partitioned into a training set (n = 728) and a test set (n = 313) in a 7:3 ratio.

Transcriptomic buffering detection: a computational approach to identifying essential gene dependencies in pancreatic cancer.

MOTIVATION: Loss-of-function (LOF) mutations in essential genes (Goners) should be lethal, yet some tumours survive through compensatory buffering mechanisms. Existing computational methods for identifying synthetic lethal (SL) interactions focus on known tumour suppressor losses, missing essential gene dependencies. We developed a computational pipeline to identify SL buffering mechanisms by correlating Goner LOF burden with transcriptomic compensation. RESULTS: Applying our pipeline to pancreatic adenocarcinoma (PAAD), we integrated CRISPR essentiality screens (DepMap), mutation data, and R

Targeting the DNA damage response in cancer.

DNA damage response (DDR) pathway is the coordinated cellular network dealing with the identification, signaling, and repair of DNA damage. It tightly regulates cell cycle progression and promotes DNA repair to minimize DNA damage to daughter cells. Key proteins involved in DDR are frequently mutated/inactivated in human cancers and promote genomic instability, a recognized hallmark of cancer. Besides being an intrinsic property of tumors, DDR also represents a unique therapeutic opportunity. Indeed, inhibition of DDR is expected to delay repair, causing persistent unrepaired breaks, to interf

MRTX1719 Is an MTA-Cooperative PRMT5 Inhibitor That Exhibits Synthetic Lethality in Preclinical Models and Patients with MTAP-Deleted Cancer.

UNLABELLED: Previous studies implicated protein arginine methyltransferase 5 (PRMT5) as a synthetic lethal target for MTAP-deleted (MTAP del) cancers; however, the pharmacologic characterization of small-molecule inhibitors that recapitulate the synthetic lethal phenotype has not been described. MRTX1719 selectively inhibited PRMT5 in the presence of MTA, which is elevated in MTAP del cancers, and inhibited PRMT5-dependent activity and cell viability with >70-fold selecti-vity in HCT116 MTAP del compared with HCT116 MTAP wild-type (WT) cells. A Possibility of Synthetic Lethality: Wee1 Kinase as a Promising Treating Target for Cancer.

Wee kinases, including Wee1, Myt1 (PKMYT1) and Wee2, serve as critical regulators of the DNA damage response by inhibiting the G2/M transition and have attracted increasing attention as a targetable vulnerability in TP53-deficient cancers. Wee1 is the fastest progressing member in clinical research, and its inhibitors such as AZD-1775 and ZN-c3 are under clinical evaluation. Because toxicity and resistance persist with existing agents, research is moving toward newer strategies such as protein degradation technologies. Proceeding from sequence and structure, we, for the first time, use chemoin

Conditional Covalent Lethality Driven by Oncometabolite Accumulation.

Hereditary leiomyomatosis and renal cell carcinoma (HLRCC) is a cancer predisposition syndrome driven by mutation of the tumor suppressor fumarate hydratase (FH). Inactivation of FH causes accumulation of the electrophilic oncometabolite fumarate. In the absence of methods for reactivation, tumor suppressors can be targeted via identification of synthetic lethal interactions using genetic screens. Inspired by recent advances in chemoproteomic target identification, here, we test the hypothesis that the electrophilicity of the HLRCC metabolome may produce unique susceptibilities to covalent sma

Attenuating the emergence of anti-fungal drug resistance by harnessing synthetic lethal interactions in a model organism.

Drug resistance is a rapidly emerging concern, thus prompting the development of novel therapeutics or combinatorial therapy. Currently, combinatorial therapy targets are based on knowledge of drug mode of action and/or resistance mechanisms, constraining the number of target proteins. Unbiased genome-wide screens could reveal novel genetic components within interaction networks as potential targets in combination therapies. Testing this, in the context of antimicrobial resistance, we implemented an unbiased genome-wide screen, performed in Saccharomyces cerevisiae expressing a Candida glabrat

Genetic mutations and inhibitors of p300 and CBP.

The p300 and CBP highly homologous acetyltransferases, are linked to malignant transformation and cancer progression. The longstanding attempts to find small molecules to block these enzymes in cancer have led to the identification of two inhibitor classes that target the acetyltransferase catalytic domain (HAT) or acetylated protein recognizing bromodomain (BRD), and related pharmacological agents such as dual BRD/BET inhibitors and PROTAC degraders. Although p300 and CBP behave as a synthetic lethal pair and their inhibition emerged promising in anticancer in vitro and in vivo studies, clini

An inactivated West Nile Virus vaccine derived from a chemically synthesized cDNA system.

A cDNA comprising the complete genome of West Nile Virus (WNV) was generated by chemical synthesis using published sequence data, independent of any preformed viral components. The synthetic WNV, produced by transfection of in vitro transcribed RNA into cell culture, exhibited undistinguishable biological properties compared to the corresponding animal-derived wild-type virus. No differences were found concerning viral growth in mammalian and insect cell lines and concerning expression of viral proteins in cells. There were also no significant differences in virulence in mice following intrana

ATM safeguards DNA replication by restraining pathological repriming at endogenous base lesions.

Poly(ADP-ribose) polymerase inhibitors (PARPi) exploit homologous recombination (HR) deficiency in BRCA1/2-mutant cancers to induce synthetic lethality. PARPi also kill ataxia telangiectasia-mutated (ATM)-deficient cells, but the underlying mechanism has remained unclear. Here, we define the mechanism of PARPi cytotoxicity in mammalian ATM-deficient cells, uncovering a critical role for ATM in DNA replication. In the absence of ATM, unrestrained PRIMPOL-dependent repriming at oxidative base lesions generates post-replicative DNA gaps that activate PARP. This defect is driven by aberrant BRCA1-

Pro-ATO/Allicin Liposomes for Dual-Pathway Targeting of p53-Mutant Tumors.

Mutations in the tumor suppressor p53 disrupt DNA damage response (DDR) and drive therapeutic resistance in lung cancer. Although arsenic trioxide (ATO) can restore transcriptional activity of structural p53 mutants, its clinical application is limited by subtype selectivity and systemic toxicity. In parallel, p53 deficiency creates dependence on S/G2 checkpoints, rendering ATR a synthetic lethal target; however, allicin, a natural ATR inhibitor and hydrogen sulfide (H2S) donor, suffers from poor stability and bioavailability. Here, we developed a liposomal nanomedicine co-delivering pro-ATO (

Nuclear proteasomes buffer cytoplasmic proteins during autophagy compromise.

Autophagy is a conserved pathway where cytoplasmic contents are engulfed by autophagosomes, which then fuse with lysosomes enabling their degradation. Mutations in core autophagy genes cause neurological conditions, and autophagy defects are seen in neurodegenerative diseases such as Parkinson's disease and Huntington's disease. Thus, we have sought to understand the cellular pathway perturbations that autophagy-perturbed cells are vulnerable to by seeking negative genetic interactions such as synthetic lethality in autophagy-null human cells using available data from yeast screens. These reve

SWI/SNF complexes in hematological malignancies: biological implications and therapeutic opportunities.

Hematological malignancies are a highly heterogeneous group of diseases with varied molecular and phenotypical characteristics. SWI/SNF (SWItch/Sucrose Non-Fermentable) chromatin remodeling complexes play significant roles in the regulation of gene expression, being essential for processes such as cell maintenance and differentiation in hematopoietic stem cells. Furthermore, alterations in SWI/SNF complex subunits, especially in ARID1A/1B/2, SMARCA2/4, and BCL7A, are highly recurrent across a wide variety of lymphoid and myeloid malignancies. Most genetic alterations cause a loss of function o
