Reverse transcription-polymerase chain reaction in the diagnosis of Helicobacter pylori infection in Finnish children.

BACKGROUND: The purpose of this study was to design a simplified polymerase chain reaction (PCR) technique for the detection of Helicobacter pylori and to compare it with conventional diagnostic methods-culture and histology of gastric biopsy specimens. In addition, the capability of this technique to detect H. pylori in the gastric mucosal biopsies of originally H. pylori-negative children with gastritis or recurrent abdominal pain was investigated. METHODS: Reverse transcriptase polymerase chain reaction (RT-PCR) using polymerase from Thermus thermophilus was applied to detect H. pylori 16S

Sarecycline interferes with tRNA accommodation and tethers mRNA to the 70S ribosome.

Sarecycline is a new narrow-spectrum tetracycline-class antibiotic approved for the treatment of acne vulgaris. Tetracyclines share a common four-ring naphthacene core and inhibit protein synthesis by interacting with the 70S bacterial ribosome. Sarecycline is distinguished chemically from other tetracyclines because it has a 7-[[methoxy(methyl)amino]methyl] group attached at the C7 position of ring D. To investigate the functional role of this C7 moiety, we determined the X-ray crystal structure of sarecycline bound to the Thermus thermophilus 70S ribosome. Our 2.8-Å resolution structure reve

Multigram-Scale Asymmetric Alkene Reduction Catalyzed by a Thermostable Flavin Ene-Reductase.

Chiral-substituted carbonyl compounds can be sustainably obtained via asymmetric alkene reduction catalyzed by ene-reductases from the Old Yellow Enzyme (OYE) family. Yet OYEs are seldom implemented in scale-up reactions due to low turnover numbers (TONs). Herein, we demonstrate multigram 150 g/L scale reactions with the thermostable OYE from Thermus scotoductus (0.2 wt %) for the asymmetric reduction of monoterpenes. Best results were achieved with (S)-carvone (7.5 g), affording a record TON of 123,000, with 90% isolated yield and >99% enantiomeric excess of (2R,5S)-dihydrocarvone, and an env

Circular permutation engineering improves amplification efficiency of Bst DNA polymerase.

Previously, a chimeric Bst DNA polymerase (HpStBL) with high inhibitor tolerance and reverse transcriptase activity, was constructed by introducing Hp47-Sto7d domain. However, the complex primer design and the possibility of nonspecific amplification in loop-mediated isothermal amplification (LAMP) partly restricted the broader application of HpStBL in nucleic acid detection. In order to explore the polymerase with better performance for LAMP and reverse-transcription LAMP (RT-LAMP), four CP-Bst DNA polymerase mutants were generated by circular permutation of Hp47-Sto7d domain of HpStBL. The r

Modeling of phosphomethyl pyrimidine kinase from Leptospira interrogans serovar lai strain 56601.

Many microorganisms, as well as plants and fungi, synthesize thiamin, but vertebrates do not produce it. Phosphomethyl pyrimidine kinase is an enzyme involved in an intermediary step of thiamin biosynthesis from purine molecules. This enzyme is absent in humans. Thus, it is a potential chemotherapeutic target for antileptospiral treatment. Structure of this enzyme from Leptospira interrogans serovar lai strain 56601 has not yet been elucidated. We used the structural template of phosphomethyl pyrimidine kinase from Thermus thermophilus HB8 for modeling the phosphomethyl pyrimidine kinase struc

Molecular characterization and T-cell-stimulatory capacity of Mycobacterium leprae antigen T5.

A Mycobacterium leprae lambda gt11 clone designated T5 has previously been selected with sera from tuberculoid leprosy patients. Sequence analysis of this clone revealed the presence of two overlapping open reading frames (ORFs) present on the two cDNA strands. The first ORF codes for the serologically recognized antigen, which was fused with the lacZ gene in the lambda gt11 clone. The second ORF, present on the complementary strand, displays strong sequence homology with the aspartyl-tRNA synthetase genes of Escherichia coli and Thermus thermophilus. Here we show that the purified T5-derived

Exploration of extremophilic microorganisms for production and applications of exopolysaccharides.

Extremophilic microorganisms live in extreme environmental conditions such as high or low temperature, high or low pH, high concentration of salt and accordingly are classified as thermophilic, psychrophilic, alkaliphilic, acidophilic and halophilic respectively. They adapt themselves to the extreme conditions by producing novel biomolecules like heat shock proteins, cold active enzymes, compatible solutes and exopolysaccharides. Extremophilic microorganisms maintain their cellular integrity with the help of exopolysaccharide (EPS) which constitutes slime or a hydrated matrix that keeps the ce

The catalytic property of 3-hydroxyisobutyrate dehydrogenase from Bacillus cereus on 3-hydroxypropionate.

The MmsB gene product from Bacillus cereus ATCC14579 exhibits 3-hydroxypropionate dehydrogenase activity. It encodes the 32-kDa enzyme protein composed of 292 amino acids. Recombinant 3-hydroxyisobutyrate dehydrogenase (3-HIBADH) was purified 100-fold from cell extract by ammonium sulfate fractionation and column chromatography. The enzyme catalyzed oxidation of 3-hydroxypropionate (3-HP) between pH 7.0 and 10.0 with optimal activity between 8.8 and 9.0. A Km of 16.8 mM for 3-HP was calculated from a Lineweaver-Burk plot. The semialdehyde as products has been proven by spectrophotometric deter

Eurythermalism and the temperature dependence of enzyme activity.

The "Equilibrium Model" has provided new tools for describing and investigating enzyme thermal adaptation. It has been shown that the effect of temperature on enzyme activity is not only governed by deltaG(double dagger)(cat) and deltaG(double dagger)(inact) but also by two new intrinsic parameters, deltaH(eq) and T(eq), which describe the enthalpy and midpoint, respectively, of a reversible equilibrium between active and inactive (but not denatured) forms of enzyme. Twenty-one enzymes from organisms with a wide range of growth temperatures were characterized using the Equilibrium Model. Stati

Peptide synthesis in neat organic solvents with novel thermostable proteases.

Biocatalytic peptide synthesis will benefit from enzymes that are active at low water levels in organic solvent compositions that allow good substrate and product solubility. To explore the use of proteases from thermophiles for peptide synthesis under such conditions, putative protease genes of the subtilase class were cloned from Thermus aquaticus and Deinococcus geothermalis and expressed in Escherichia coli. The purified enzymes were highly thermostable and catalyzed efficient peptide bond synthesis at 80°C and 60°C in neat acetonitrile with excellent conversion (>90%). The enzymes tolerat

Distinct tRNA Accommodation Intermediates Observed on the Ribosome with the Antibiotics Hygromycin A and A201A.

The increase in multi-drug-resistant bacteria is limiting the effectiveness of currently approved antibiotics, leading to a renewed interest in antibiotics with distinct chemical scaffolds. We have solved the structures of the Thermus thermophilus 70S ribosome with A-, P-, and E-site tRNAs bound and in complex with either the aminocyclitol-containing antibiotic hygromycin A (HygA) or the nucleoside antibiotic A201A. Both antibiotics bind at the peptidyl transferase center and sterically occlude the CCA-end of the A-tRNA from entering the A site of the peptidyl transferase center. Single-molecu

Role of Gut-Liver Axis in Non-Alcoholic Fatty Liver Disease.

Non-alcoholic fatty liver disease (NAFLD) has emerged as a significant global health problem, mainly due to the increasing prevalence of obesity and metabolic syndrome. The gut microbiota plays an essential role in the development of NAFLD through the gut-liver axis. Dysbiosis of. the gut microbiota (GM) is associated with the pathogenesis of NAFLD. Dietary choices and other lifestyle factors influence the composition of the GM and contribute to the development of NAFLD. At the phylum level, individuals with NAFLD show an increased level in Actinobacteria and Firmicutes, while Verrucomicrobia,

Enhancing glioma therapy via intranasal administration of FOF1-ATPase motor-embedded chromatophore nanorockets.

Brain-targeted drug delivery is crucial both for achieving highly efficient treatment of brain-related diseases and for avoiding severe side effects of systemic drug distribution. However, such obstacles from the administration site to the brain as mucus clearance and blood brain barrier challenge the practical applications. Herein we propose dual drug-loaded chromatophore nanorockets (CNs) driven by FOF1-ATPase motors to promote brain targetability for orthotopic glioma therapy. The FOF1-ATPase motor-embedded CNs were obtained from Thermus thermophilus, after which two drugs (temozolomide and

Structures and functions of enzymes involved in primary and secondary metabolite biosynthesis mediated by amino-group carrier protein.

Thermus thermophilus, an extremely thermophilic bacterium, synthesizes lysine through a novel type of 2-aminoadipate (AAA) pathway. The pathway starts from the synthesis of homocitrate using 2-oxoglutarate and acetyl-CoA. Homocitrate is converted to 2-oxoadipate by sequential reactions similar to the corresponding reactions in the tricarboxylic acid cycle. AAA formed by the transamination of 2-oxoadipate is loaded on amino-group carrier protein (AmCP) via isopeptide bond linkage. AAA is successively converted to lysine on AmCP by several reactions, and lysine is finally released from the carri

Antibiotic streptolydigin requires noncatalytic Mg2+ for binding to RNA polymerase.

Multisubunit RNA polymerase, an enzyme that accomplishes transcription in all living organisms, is a potent target for antibiotics. The antibiotic streptolydigin inhibits RNA polymerase by sequestering the active center in a catalytically inactive conformation. Here, we show that binding of streptolydigin to RNA polymerase strictly depends on a noncatalytic magnesium ion which is likely chelated by the aspartate of the bridge helix of the active center. Substitutions of this aspartate may explain different sensitivities of bacterial RNA polymerases to streptolydigin. These results provide the

Allosteric modulation of the RNA polymerase catalytic reaction is an essential component of transcription control by rifamycins.

Rifamycins, the clinically important antibiotics, target bacterial RNA polymerase (RNAP). A proposed mechanism in which rifamycins sterically block the extension of nascent RNA beyond three nucleotides does not alone explain why certain RNAP mutations confer resistance to some but not other rifamycins. Here we show that unlike rifampicin and rifapentin, and contradictory to the steric model, rifabutin inhibits formation of the first and second phosphodiester bonds. We report 2.5 A resolution structures of rifabutin and rifapentin complexed with the Thermus thermophilus RNAP holoenzyme. The str

Enzymatic gene amplification: qualitative and quantitative methods for detecting proviral DNA amplified in vitro.

We evaluated various detection methods to identify amplified human retroviral sequences after Thermus aquaticus-directed polymerase chain reaction (PCR). A combination of hybridization formats and direct incorporation assays provided the most information. This multiphasic approach enabled us to detect specific human T cell leukemia virus type I (HTLV-I)-homologous regions in several HTLV-I-seronegative patients with T cell lymphoma, as well as variants of HTLV-I and human immunodeficiency virus type 1 in patients with prototype disease. In all diagnostic assays designed to detect a particular

Moderate-temperature DNA cleavage activity of TtAgo activated by dCTP/TthSSB for one-step isothermal microRNAs detection.

Thermus thermophilus Argonaute (TtAgo) is a DNA-guided endonuclease promising for gene editing and molecular diagnostics. However, its high-temperature dependence (65-85 °C) restricts its utility in moderate-temperature scenarios. Here we show that combining deoxycytidine triphosphate (dCTP) with the single-stranded DNA-binding protein from T. thermophilus (TthSSB) enables robust TtAgo activity within 37-60 °C. Mechanistic studies reveal that dCTP increases TtAgo's conformational flexibility, while TthSSB promotes substrate recruitment, synergistically driving efficient DNA cleavage. Leveragin

Mode of Action of Kanglemycin A, an Ansamycin Natural Product that Is Active against Rifampicin-Resistant Mycobacterium tuberculosis.

Antibiotic-resistant bacterial pathogens pose an urgent healthcare threat, prompting a demand for new medicines. We report the mode of action of the natural ansamycin antibiotic kanglemycin A (KglA). KglA binds bacterial RNA polymerase at the rifampicin-binding pocket but maintains potency against RNA polymerases containing rifampicin-resistant mutations. KglA has antibiotic activity against rifampicin-resistant Gram-positive bacteria and multidrug-resistant Mycobacterium tuberculosis (MDR-M. tuberculosis).
