A lethal ORC ATPase mutation is suppressed by alterations in ORC and RNA Pol II transcription components.

The origin recognition complex (ORC) binds origins of replication and directs the loading of the Mcm2-7 replicative helicase at these sites. Five of the six ORC subunits are related to the AAA+ family of ATPases. Although functions for ATP hydrolysis by Cdc6 and the Mcm2-7 complex have been described, the essential role of ORC ATP hydrolysis remains unclear. We performed a genetic screen in Saccharomyces cerevisiae for suppressors of the lethal phenotype of the orc4-R267A allele, which disrupts ORC ATP hydrolysis in vitro. We identified six causative mutations, five of which are distributed ac

An integrated regulatory network controlling survival and migration in thyroid organogenesis.

The thyroid gland originates from the ventral floor of the foregut as a thickening of the endodermal cell layer. The molecular mechanisms underlying the early steps of thyroid morphogenesis are not known. Gene targeting experiments have contributed to the identification of several transcription factors, in general playing a role in the proliferation, survival, and migration of the thyroid cell precursors. The experiments reported here analyze the expression of the transcription factors Titf1, Hhex, Pax8, and Foxe1 in the thyroid primordium of null mutants of each of them. We found that most of

Knot/Collier and cut control different aspects of dendrite cytoskeleton and synergize to define final arbor shape.

In a complex nervous system, neuronal functional diversity is reflected in the wide variety of dendritic arbor shapes. Different neuronal classes are defined by class-specific transcription factor combinatorial codes. We show that the combination of the transcription factors Knot and Cut is particular to Drosophila class IV dendritic arborization (da) neurons. Knot and Cut control different aspects of the dendrite cytoskeleton, promoting microtubule- and actin-based dendritic arbors, respectively. Knot delineates class IV arbor morphology by simultaneously synergizing with Cut to promote compl

Oxidative stress and gene expression in sepsis.

Dysregulation of the immuno-inflammatory response, as seen in sepsis, may culminate in host cell and organ damage. Lipopolysaccharide from Gram-negative bacterial cell walls induces gene activation and subsequent inflammatory mediator expression. Gene activation is regulated by a number of transcription factors at the nuclear level, of which nuclear factor kappaB appears to have a central role. The redox (reduction-oxidation) cellular balance is important for normal cellular function, including transcription factor regulation. In sepsis, a state of severe oxidative stress is encountered, with

Transcription-coupled repair and the transcriptional response to UV-Irradiation.

Lesions in genes that result in RNA polymerase II (RNAPII) stalling or arrest are particularly toxic as they are a focal point of genome instability and potently block further transcription of the affected gene. Thus, cells have evolved the transcription-coupled nucleotide excision repair (TC-NER) pathway to identify damage-stalled RNAPIIs, so that the lesion can be rapidly repaired and transcription can continue. However, despite the identification of several factors required for TC-NER, how RNAPII is remodelled, modified, removed, or whether this is even necessary for repair remains enigmati

Gene expression inhibitors for the treatment of liver fibrosis: drugs under preclinical and early clinical investigation.

INTRODUCTION: Liver fibrosis represents an unmet medical condition with growing incidence and only limited therapeutic options. Interfering with dysregulated gene expression was considered a specific treatment approach, and we are here reviewing the current options to modulate transcription and translation with small molecule inhibitors of involved enzymes, transcription factors or by using non-coding RNA molecules (RNA interference) or DNA antisense oligonucleotides. Despite promising results in preclinical models, only limited data are available from studies in humans. AREAS COVERED: This e

[Pathogenic genes and adipogenic differentiation transcription factor PPARγ associated with congenital lipodystrophic diabetes].

Congenital lipodystrophic diabetes (CLD) is a rare genetic disease characterized by generalized or topical subcutaneous fat loss combined with various metabolic disorders such as insulin resistance, dyslipidemia, and impaired glucose tolerance. Recent studies have discovered genes underlying the disease. Mutations of such genes are associated with adipogenic anomaly, especially regulational function of peroxisome proliferators-activated receptor γ (γPPAR) for lipid. This paper has provided a review for the main clinical symptoms, classification, pathogenic genes, molecular mechanism and the re

Spatial specificity of MADS-box transcription factors in developing floral organs.

Floral homeotic genes, most of them encoding MADS-box transcription factors, are classically pictured as early specifiers of floral organ identity, as implied by the famous ABC model. Yet, floral homeotic genes remain expressed throughout floral organ development, sometimes with a cell-type-specific expression pattern, and late functions have been firmly established for some of these genes. Here, we review how floral homeotic MADS-box genes are expressed in floral organs during their development, highlighting general trends for their spatial- or temporal-specific expression, in particular for

Virtual immunohistochemistry by conditional generative adversarial networks.

Histopathological diagnosis is crucial for assisting doctors and veterinarians with timely treatment strategy selection and optimal patient management. After the hematoxylin and eosin (H&E) staining process, immunohistochemistry (IHC) staining is often required, resulting in a longer turnaround time but providing more disease-specific information. In this study, we propose a Virtual IHC Generative Adversarial Network (VihcGAN) model to transform the H&E stained images of formalin-fixed sections from canine lymph nodes into CD3 and PAX5 IHC stained images, providing a feasible procedure to obta

Transcription factors underlying photoreceptor diversity.

During development, retinal progenitors navigate a complex landscape of fate decisions to generate the major cell classes necessary for proper vision. Transcriptional regulation is critical to generate diversity within these major cell classes. Here, we aim to provide the resources and techniques required to identify transcription factors necessary to generate and maintain diversity in photoreceptor subtypes, which are critical for vision. First, we generate a key resource: a high-quality and deep transcriptomic profile of each photoreceptor subtype in adult zebrafish. We make this resource op

The YEATS domain of Taf14 in Saccharomyces cerevisiae has a negative impact on cell growth.

The role of a highly conserved YEATS protein motif is explored in the context of the Taf14 protein of Saccharomyces cerevisiae. In S. cerevisiae, Taf14 is a protein physically associated with many critical multisubunit complexes including the general transcription factors TFIID and TFIIF, the chromatin remodeling complexes SWI/SNF, Ino80 and RSC, Mediator and the histone modification enzyme NuA3. Taf14 is a member of the YEATS superfamily, conserved from bacteria to eukaryotes and thought to have a transcription stimulatory activity. However, besides its ubiquitous presence and its links with

Self-amplifying NRF2-EZH2 epigenetic loop converts KRAS-initiated progenitors to invasive pancreatic cancer.

Pancreatic ductal adenocarcinoma (PDAC) emerges from mutant KRAS-harboring but dormant low-grade pancreatic intraepithelial neoplasia (PanIN). To examine the role of oxidative stress, a putative PDAC risk factor, we established an organoid-based transformation system. Although the prototypic oxidant H2O2 induced organoid transformation, its effect was nonmutational and was mediated by the oxidant-responsive transcription factor NRF2, which induced the histone methyltransferase EZH2. Congruently, nonoxidizing NRF2 activators triggered organoid malignant conversion through NRF2 and EZH2, establi

Regulation of iron ion homeostasis in Staphylococcus aureus and its impact on physiology and virulence.

Bacteria use transcription factors and small regulatory RNAs as modulators of transcription and translation to respond effectively to diverse environmental and internal stressors. Nearly all bacteria require iron (Fe), and in host niches, pathogenic bacteria encounter a shortage of available Fe ions; their response to Fe depletion significantly affects their physiology and pathogenesis. Here, we review how the bacterial pathogen Staphylococcus aureus uses the ferric uptake regulator (Fur), Fur protein antagonist (Fpa), AcnA, and iron-sparing response regulator (IsrR) to regulate gene expressio

Regulatory mutations in human lipoprotein disorders and atherosclerosis.

Most known mutations underlying human lipoprotein abnormalities affect the protein coding sequence of the gene involved. Mutations in the regulatory regions-promoters, enhancers, binding sites for transcription factors and other elements-may markedly alter the transcription efficiency of lipid-regulatory genes, and may thus cause an inherited defect of lipoprotein metabolism. Reported examples include mutations of the promoters of the human LDL and lipoprotein lipase genes. Common variation of the DNA sequence in the promoter region, such as that occurring in the human apolipoprotein A-I and p

Delving into the Molecular World of Single Ventricle Congenital Heart Disease.

PURPOSE OF REVIEW: Given a general lack of emphasis on the molecular underpinnings of single ventricle (SV) congenital heart diseases (CHD), our review highlights and summarizes recent advances in uncovering the genetic and molecular mechanisms in SV CHD etiology. RECENT FINDINGS: While common SV-associated genetic mutations were found in key cardiac transcription factors, other mutations were sporadic. With advances in genetic sequencing technologies and animal models, more disease-associated factors have been identified to act in critical cardiac signaling pathways such as NOTCH, Wnt, and T

HelD is a global transcription factor enhancing gene expression in rapidly growing mycobacteria.

HelD protein, also named HelR (encoded by MSMEG_2174 in Mycobacterium smegmatis), interacts with mycobacterial RNA polymerase (RNAP) and affects rifampicin resistance in Mycobacterium abscessus. Here, we provide data on rifampicin resistance and helD presence in the genomes of other clinically relevant nontuberculous mycobacteria. We show that helD is primarily found in rapidly growing mycobacteria, such as M. smegmatis, where we detected HelD at a subset of promoters that can also associate with CarD and RbpA. Transcriptome analysis of a helD deletion strain revealed that HelD has a dual role

Differential association of primary and alternative σ factors with RNA polymerase of Mycobacterium tuberculosis during transcription elongation.

In response to environmental cues, bacteria alter gene expression by switching σ factor(s) that recognize a specific set of promoters. This 'σ-cycle', in which σ binds to RNA polymerase (RNAP) to initiate transcription and is released during transcription elongation, is thought to be an essential step for σ-switching. Studies in Escherichia coli provide evidence that σ70 is stochastically released from the elongation complex. This 'σ-cycle' became a general model for all σ factors of all bacteria. Here, using three distinct groups of σ factors in Mycobacterium tuberculosis, we show that althou

Coping with stress: eIF2 kinases and translational control.

In response to environmental stresses, a family of protein kinases phosphorylate eIF2 (eukaryotic initiation factor 2) to alleviate cellular injury or alternatively induce apoptosis. Phosphorylation of eIF2 reduces global translation, allowing cells to conserve resources and to initiate a reconfiguration of gene expression to effectively manage stress conditions. Accompanying this general protein synthesis control, eIF2 phosphorylation induces translation of specific mRNAs, such as that encoding the bZIP (basic leucine zipper) transcriptional regulator ATF4 (activating transcription factor 4).
