Seasonal fluctuations strongly shape the physiology of long-lived trees by coordinating growth, dormancy, and stress responses. Increasing evidence points to epigenetic mechanisms, particularly DNA methylation, as regulators of these processes, yet their role in long-lived trees across seasons, developmental stages and generations remains poorly understood. We generated single-base resolution maps of cytosine methylation exploring the epigenetic landscape of 180 year-old mature oak (Quercus robur) trees (genetically homogeneous) along spring, summer and autumn, and in their progeny. Genome-wid

Buried seeds avoid predation ensuring their survival until conditions are suitable for germination. The ability of seedlings to emerge from the soil depends on soil characteristics, burial depth, and the skotomorphogenic program of each species. This process is of interest to agriculture, as deep planting is practiced in wheat, sorghum, oats, and maize crops in certain arid and semi-arid regions of the world. In maize, deep planting can range from 10 to 40 cm, and only certain landraces are competent for this practice. It is known that deep-planting resistant varieties exhibit exaggerated meso

The biological complexity of plants arises from highly coordinated cellular activities. We propose that a "cellular spatiotemporal dogma" governs the zygote's programmed development into a complete plant and its adaptation to various environmental stresses, representing the set of principles describing how gene expression, cell identity, and function are coordinated across physical spatial contexts and temporal developmental progressions. Historically, our understanding of this dogma remains limited because traditional bulk tissue sequencing provides only a homogenized average of gene expressi

In this study, the level of Rubisco protein was reduced in wheat using RNAi, to test the hypothesis that photosynthesis, growth, and grain yield could be maintained whilst improving nitrogen use efficiency. The RNAi Rubisco wheat plants, with a Rubisco activity of less than 70% of wild type (WT) plant levels, had reduced photosynthesis, reductions in leaf and stem biomass and decreased seed yield. Interestingly, in the wheat RNAi Rubisco lines that had a small (<30%) reduction in Rubisco activity, the seed number per ear, total seed weight and harvest index were comparable to that of WT type p

Quantitative pollen viability analysis is a critical but labor-intensive step in plant reproductive biology. Existing deep-learning Segment Anything Models (SAM) fail to reliably segment viable pollen in Alexander-stained anthers. To address this, we fine-tuned an existing Cellpose-SAM model for pollen segmentation. We integrated it into PAT (Pollen Analysis Tool), a cross-platform desktop application. PAT features instance segmentation with interactive quality control, an in-app model retraining module, and publication-ready statistical outputs. We deployed PAT in an EMS suppressor screen of

To evaluate whether root-supplied ABA affects tomato leaf and whole-plant water use efficiency (WUE) and tissue ABA status, wild-type (WT) and ABA-deficient flacca (flc) genotypes were self- and reciprocally-grafted. Root xylem ABA concentration was rootstock-dependent irrespective of sap flow rate, thus ABA delivery to the scion of reciprocal grafts was substantially altered compared to self-grafted plants. However, a flc rootstock had minimal effects on WT leaf and whole plant photosynthesis or stomatal and canopy conductance, as it didn't affect leaf ABA concentration (ABAleaf) and water po

In order to prevent damage by excess light, light harvesting antennae can switch to an energy dissipative mode (termed non-photochemical quenching, NPQ). In higher plants, this switch is facilitated by the presence of Photosystem II subunit S (PsbS) protein, which was discovered 25 years ago. While the role of PsbS in induction of NPQ was soon found to require protonation of key glutamate residues facing the thylakoid lumen, a complete understanding of how NPQ is subsequently initiated is still lacking. Recent work on Norway spruce suggests that reversible phosphorylation at a few conserved re

Ethylene (ET) functions as a central integrator of plant responses to drought and heat stress by linking hormone signaling, metabolism, and chromatin regulation. Its biosynthesis and perception are tightly controlled through ACC synthase/oxidase activity and ER-localized receptors that regulate the ETR-CTR1-EIN2-EIN3 signaling cascade. Under drought, ethylene modulates growth restraint, root architecture, and stomatal behavior, often acting in coordination or opposition with ABA to balance water conservation and carbon assimilation. Soil drying and compaction further influence ethylene diffusi

One of the central goals of plant functional genomics is to uncover regulatory mechanisms that shape agriculturally important traits to inform crop improvement. Recent advances in machine learning (ML) and artificial intelligence (AI), especially Large Language Models (LLMs), have greatly transformed our ability to derive regulatory information from complex genomics data. This review starts with a brief introduction of recent advances in AI and ML. We then present a plant-focused synthesis of emerging applications of AI- and LLM tools to: (i) predict epigenomic features, regulatory DNA element

Clubroot, caused by Plasmodiophora brassicae, poses a serious threat to the rapeseed (Brassica napus) industry. Due to B. napus being an allopolyploid with a complex genome and the current scarcity of available resistance gene resources, the molecular basis of rapeseed resistance to P. brassicae remains poorly understood. Here, we performed a functional characterization of BnEIN2 (ethylene-insensitive protein) to explore the role of ethylene signaling in rapeseed resistance to P. brassicae. The Bnein2 mutants generated through CRISPR/Cas9 technology exhibited enhanced resistance to P. brassica

PREMISE: Given the threats of climate change, we investigated the impact of high temperatures separately and in combination with reduced soil water on leaf heat tolerance for five oaks (Fagaceae) with overlapping ranges in southern California, USA: Quercus agrifolia and Q. chrysolepis (evergreen species), Q. douglasii and Q. lobata (winter-deciduous), and Q. engelmannii (drought-deciduous).
METHODS: Leaf heat tolerance was measured in two seasons for Q. agrifolia and Q. engelmannii at the Huntington Botanical Gardens, San Marino, California and for container-grown saplings of three other oak

PREMISE: The evolutionary history of morphologically variable plant groups is often obscured by cryptic diversity, morphological convergence, and limited genetic data. Arisaema, a diverse genus within Araceae, exemplifies these challenges. Although some taxonomic treatments recognize only two species of North American Arisaema (A. dracontium and A. triphyllum), other studies have identified morphologically distinct groups within both taxa. Here, we reconstructed evolutionary relationships in North American Arisaema, assessed genetic structure and admixture, and tested the monophyly of proposed

Calcium (Ca) deficiency can impair fruit development even under optimal soil Ca levels due to its transpiration-dependent transport. Because fruits exhibit significantly lower transpiration rates than leaves, any further reduction in fruit transpiration during development can limit Ca delivery, leading to lower fruit Ca content and diminished quality. Foliar application of Ca offers a potential strategy to mitigate these effects; however, its low mobility in the phloem often limits treatment efficacy. To better understand this phenomenon, we employed X-ray fluorescence spectroscopy (XRF) to in

Drought coordinates hormonal, transcriptional, and metabolic reprogramming, but how abscisic acid (ABA) and 1-aminocyclopropane-1-carboxylic acid (ACC) jointly shape cereal dehydration responses remains unclear. We integrated hormone profiling, transcriptome and promoter analyses, synthetic promoter assays, and metabolite profiling in rice. ABA and ACC contents increased markedly in rice shoots under moderate soil water deficit. Combined ABA + ACC treatment showed larger absolute overlaps with dehydration-responsive genes than either ABA or ACC treatment alone in shoots; in roots, this pattern

PREMISE: Our knowledge of bird-flower interactions in Asia is limited. Here, we investigated the pollination ecology of three Phlogacanthus species that differ substantially in floral tube length. The floral tubes of bird-pollinated flowers may either correspond to the bill length of the primary bird pollinator, or relatively short-tubed flowers may be pollinated by both short- and relatively long-billed birds. The pollination systems of the three Phlogacanthus species may differ in traits other than floral tube length, reflecting their association with different bird groups.
METHODS: We obse

Plants are rarely exposed to ultraviolet C (UV-C) radiation because it is absorbed by the ozone layer. Nevertheless, low doses of UV-C can induce physiological and developmental responses, although the underlying hormonal mechanisms are not well understood. We show that a single one-minute UV-C pulse (20 W/m2) is associated with temporally distinct differences in gibberellin (GA) homeostasis in Arabidopsis. At early sampling times, levels of GA12, a precursor of bioactive GAs, are lower in UV-C-treated plants compared with controls. This is accompanied by lower transcript levels of KS and KAO2

Jasmonic acid (JA) and its derivatives are lipid-derived phytohormones that coordinate plant growth, development, and stress responses through the bioactive conjugate jasmonoyl-isoleucine (JA-Ile). Their role in reproductive development is well established, particularly in stamen maturation through the R2R3-MYB transcription factor MYB21, which has been considered largely flower-specific. Here, we reveal a previously unrecognized role of MYB21 in vegetative tissues of Arabidopsis thaliana. Although basal MYB21 transcript levels in leaves are extremely low and spatially restricted, wounding and

Key components of targeted breeding for drought-prone environments are discussed. The "Breeder's Equation" provides a framework to operationalise technologies that improve predictive breeding and accelerate genetic gain. Multi-Environment Trials (METs) are used to evaluate genotypes and construct training data sets for genomic prediction. However, to ensure the success of targeted breeding, they must include the high frequency agricultural drought environments that occur within the on-farm Target Population of Environments (TPEs). Enviromics and Phenomics technologies have advanced and can be

Quantitative studies of plant growth and environmental responses increasingly rely on time-series imaging, yet automated segmentation remains challenging due to continuous growth, large non-rigid morphological change, and frequent self-occlusion. Traditional image-processing pipelines and task-specific deep learning models often require extensive annotated datasets and retraining, limiting portability across species, developmental stages, and imaging conditions. Here we present SAP (Segment Any Plant), a plant-focused framework that leverages the pretrained Segment Anything Model 2 (SAM2) to e
