Shiga toxin-producing Escherichia coli O104:H4: a new challenge for microbiology.

In 2011, Germany experienced the largest outbreak with a Shiga toxin-producing Escherichia coli (STEC) strain ever recorded. A series of environmental and trace-back and trace-forward investigations linked sprout consumption with the disease, but fecal-oral transmission was also documented. The genome sequences of the pathogen revealed a clonal outbreak with enteroaggregative E. coli (EAEC). Some EAEC virulence factors are carried on the virulence plasmid pAA. From an unknown source, the epidemic strains acquired a lambdoid prophage carrying the gene for the Shiga toxin. The resulting strains

Plague in the genomic area.

With plague being not only a subject of interest for historians, but still a disease of public health concern in several countries, mainly in Africa, there were hopes that analyses of the Yersinia pestis genomes would put an end to this deadly epidemic pathogen. Genomics revealed that Y. pestis isolates evolved from Yersinia pseudotuberculosis in Central Asia some millennia ago, after the acquisition of two Y. pestis-specific plasmids balanced genomic reduction parallel with the expansion of insertion sequences, illustrating the modern concept that, except for the acquisition of plasmid-borne

Molecular genetic anatomy of inter- and intraserotype variation in the human bacterial pathogen group A Streptococcus.

In recent years we have studied the relationship between strain genotypes and patient phenotypes in group A Streptococcus (GAS), a model human bacterial pathogen that causes extensive morbidity and mortality worldwide. We have concentrated our efforts on serotype M3 organisms because these strains are common causes of pharyngeal and invasive infections, produce unusually severe invasive infections, and can exhibit epidemic behavior. Our studies have been hindered by the lack of genome-scale phylogenies of multiple GAS strains and whole-genome sequences of multiple serotype M3 strains recovered

Short-homology-independent illegitimate recombination in Escherichia coli: distinct mechanism from short-homology-dependent illegitimate recombination.

We have shown elsewhere that there is no, or very little, homology at the recombination sites in DNA gyrase-mediated illegitimate recombination in vitro. On the other hand, many reports have indicated that illegitimate recombination takes place between sequences with a short homology. To clarify this contradiction, we analyzed the mechanism of DNA gyrase-mediated illegitimate recombination in vivo, by isolating a temperature-sensitive gyrA mutant (gyrAhr1) that causes spontaneous illegitimate recombination at a higher frequency than that of the wild-type. This mutant also causes spontaneous in

Replication of Vibrio cholerae classical CTX phage.

The toxigenic classical and El Tor biotype Vibrio cholerae serogroup O1 strains are generated by lysogenization of host-type-specific cholera toxin phages (CTX phages). Experimental evidence of the replication and transmission of an El Tor biotype-specific CTX phage, CTX-1, has explained the evolution of V. cholerae El Tor biotype strains. The generation of classical biotype strains has not been demonstrated in the laboratory, and the classical biotype-specific CTX phage, CTX-cla, is considered to be defective with regard to replication. However, the identification of atypical El Tor strains t

Genome sequencing and comparative analysis of an NDM-1-producing Klebsiella pneumoniae ST15 isolated from a refugee patient.

The escalating problem of antibiotic resistance, specifically cabarpenemase and extended-spectrum β-lacatamase (ESBL) producing K. pneumoniae strains, is directly correlated with increased patient morbidity and mortality and prolonged hospitalization and costs. In this study, a comprehensive genomic analysis encompassing the resistomics, virulence repertoire and mobile genetic elements of an NDM-1 positive ESBL-producing K. pneumoniae EA-MEH ST15 isolated from a urine sample collected from a Syrian refugee was conducted. Illumina paired-end libraries were prepared and sequenced resulting in 89

Comparative genomics of Vibrio cholerae from Haiti, Asia, and Africa.

Cholera was absent from the island of Hispaniola at least a century before an outbreak that began in Haiti in the fall of 2010. Pulsed-field gel electrophoresis (PFGE) analysis of clinical isolates from the Haiti outbreak and recent global travelers returning to the United States showed indistinguishable PFGE fingerprints. To better explore the genetic ancestry of the Haiti outbreak strain, we acquired 23 whole-genome Vibrio cholerae sequences: 9 isolates obtained in Haiti or the Dominican Republic, 12 PFGE pattern-matched isolates linked to Asia or Africa, and 2 nonmatched outliers from the W

Levan production and comparative genomic analysis of lichen-associated Bacillus licheniformis strains.

Levan, a fructose homopolymer produced by many bacterial genera, particularly Bacillus, offers exceptional physicochemical properties and broad industrial potential. Lichens represent remarkable yet underexplored microhabitats which harbor many bacterial genera. Therefore, lichens may offer a unique opportunity to discover efficient biopolymer producing strains and bioactive compounds. Lichen-associated bacteria TLs4 and TLs25, isolated from Platismatia sp. and Pseudevernia sp., respectively, were cultivated in sucrose-rich medium and their exopolysaccharides were analyzed. Both strains produc

The genotypic characterization of Streptococcus pluranimalium from aborted bovine fetuses in British Columbia, Canada.

INTRODUCTION: Bovine abortions result in significant economic losses to dairy producers, and bacteria are among the most common causes of these abortions. In 2021, Streptococcus pluranimalium was isolated from a dairy abortion case for the first time in British Columbia (BC), Canada. This bacterium has previously been recovered from the reproductive tracts of dairy cattle and various other species, including humans. METHODS: Between 2021 and 2023, S. pluranimalium was isolated from the placenta, fetal lung, and/or fetal abomasal contents of 10 aborted dairy fetuses submitted for routine abort

Whole genome sequencing reveals recA gene recombination, virulence factors, antibiotic resistance, and emergence of clonal complexes in Vibrio parahaemolyticus associated with acute hepatopancreatic necrosis disease (AHPND) in shrimp.

The AHPN disease, caused by Vibrio parahaemolyticus, is a critical threat to global shrimp aquaculture. In this study, we sequenced and analyzed 5 AHPND-associated V. parahaemolyticus genomes, referred to as CGVP strains (CGVP3, CGVP8, CGVP10, CGVP11, and CGVP18) that were isolated during the 2016 disease outbreak in Korea. These genomes, averaging ∼ 5.3 Mbp, consist of two circular chromosomes (3.3-3.4 Mbp and 1.8-2.0 Mbp) and a 69 kbp plasmid carrying pirABvp toxin genes. Within the genomes, a unique 20.6 kbp insertion in the recA gene, characterized by a lower GC content and 15 open reading

Comparative Genomics of Lactococcus spp. From Global Aquaculture Outbreaks Reveals Virulence Determinants, Antibiotic Resistance, and Phage Defence Mechanisms.

Lactococcosis is a major bacterial disease impacting rainbow trout production in South Africa and Southeast Asia, particularly during summer. In this study, 15 isolates from affected aquaculture facilities were characterised, revealing Lactococcus petauri (n = 12) as the predominant species, rather than the traditionally recognised L. garvieae (n = 3). This indicates a potential shift in the aetiology of lactococcosis with implications for diagnosis and management. Genomic screening identified multiple virulence factors, including adhesins in 14 isolates, capsular polysaccharide biosynthesis g

Genomic analysis of multidrug-resistant Delftia tsuruhatensis isolated from raw bovine milk.

Delftia tsuruhatensis is a gram-negative, aerobic bacterium mostly known as an organic pollutant degrading and growth-promoting microorganism. However, it recently emerged as an opportunistic human pathogen. To date, the source of D. tsuruhatensis infection is not clear. The majority of studies of D. tsuruhatensis have focused on environmental or clinical strains, while investigations of D. tsuruhatensis strains isolated from food sources are limited. In the present study, we report the case of D. tsuruhatensis isolation from raw bovine milk. Classical bacteriology approaches, as well as next-

Deciphering the Virus Signal Within the Marine Dissolved Organic Matter Pool.

Viruses are ubiquitously distributed in the marine environment, influencing microbial population dynamics and biogeochemical cycles on a large scale. Due to their small size, they fall into the oceanographic size-class definition of dissolved organic matter (DOM; <0.7 μm). The purpose of our study was to investigate if there is a detectable imprint of virus particles in natural DOM following standard sample preparation and molecular analysis routines using ultrahigh-resolution mass spectrometry (FT-ICR-MS). Therefore, we tested if a molecular signature deriving from virus particles can be dete

Comparative in silico characterization of Klebsiella pneumoniae hypervirulent plasmids and their antimicrobial resistance genes.

BACKGROUND: The hypervirulent pathotype of Klebsiella pneumoniae (hvKp) is mainly mediated by large virulent plasmids. It seems that these hypervirulent plasmids (HVPs) are accumulating antimicrobial resistance genes (ARGs) and are turning quickly into drug-resistant hypervirulent hybrids. Therefore, molecular mechanisms involved in this convergence needs to be investigated to control their global spread. METHODS: In this study, the complete sequence of 79 non-redundant hypervirulent plasmids were retrieved from GenBank and their genetic features, hypervirulence and antimicrobial resistance p

Comparative genomics of Flavobacterium columnare unveils novel insights in virulence and antimicrobial resistance mechanisms.

This study reports the comparative analyses of four Flavobacterium columnare isolates that have different virulence and antimicrobial resistance patterns. The main research goal was to reveal new insights into possible virulence genes by comparing the genomes of bacterial isolates that could induce tissue damage and mortality versus the genome of a non-virulent isolate. The results indicated that only the genomes of the virulent isolates possessed unique genes encoding amongst others a methyl-accepting chemotaxis protein possibly involved in the initial colonization of tissue, and several VgrG

Comparative genome analysis of Salmonella enterica serovar Gallinarum biovars Pullorum and Gallinarum decodes strain specific genes.

Salmonella enterica serovar Gallinarum biovar Pullorum (bvP) and biovar Gallinarum (bvG) are the etiological agents of pullorum disease (PD) and fowl typhoid (FT) respectively, which cause huge economic losses to poultry industry especially in developing countries including India. Vaccination and biosecurity measures are currently being employed to control and reduce the S. Gallinarum infections. High endemicity, poor implementation of hygiene and lack of effective vaccines pose challenges in prevention and control of disease in intensively maintained poultry flocks.
