BACKGROUND: Multifactor Dimensionality Reduction (MDR) has been widely applied to detect gene-gene (GxG) interactions associated with complex diseases. Existing MDR methods summarize disease risk by a dichotomous predisposing model (high-risk/low-risk) from one optimal GxG interaction, which does not take the accumulated effects from multiple GxG interactions into account.
RESULTS: We propose an Aggregated-Multifactor Dimensionality Reduction (A-MDR) method that exhaustively searches for and detects significant GxG interactions to generate an epistasis enriched gene network. An aggregated epi

BACKGROUND: It is increasingly clear that common human diseases have a complex genetic architecture characterized by both additive and nonadditive genetic effects. The goal of the present study was to determine whether patterns of both additive and nonadditive genetic associations aggregate in specific functional groups as defined by the Gene Ontology (GO).
RESULTS: We first estimated all pairwise additive and nonadditive genetic effects using the multifactor dimensionality reduction (MDR) method that makes few assumptions about the underlying genetic model. Statistical significance was evalu

BACKGROUND: Multifactor Dimensionality Reduction (MDR) is a popular and successful data mining method developed to characterize and detect nonlinear complex gene-gene interactions (epistasis) that are associated with disease susceptibility. Because MDR uses a combinatorial search strategy to detect interaction, several filtration techniques have been developed to remove genes (SNPs) that have no interactive effects prior to analysis. However, the cutoff values implemented for these filtration methods are arbitrary, therefore different choices of cutoff values will lead to different selections …

BACKGROUND: MicroRNAs (miRNAs) mediate posttranscriptional regulation of protein-coding genes by binding to the 3' untranslated region of target mRNAs, leading to translational inhibition, mRNA destabilization or degradation, depending on the degree of sequence complementarity. In general, a single miRNA concurrently downregulates hundreds of target mRNAs. Thus, miRNAs play a key role in fine-tuning of diverse cellular functions, such as development, differentiation, proliferation, apoptosis and metabolism. However, it remains to be fully elucidated whether a set of miRNA target genes regulate

Soil salinity limits rice growth through osmotic stress, ionic imbalance, and oxidative damage. In this study, halotolerant plant growth-promoting bacteria were isolated from Peganum harmala collected at the Khewra Salt Mine, Pakistan, and one of the best isolates, Brucella intermedia PM63, was evaluated for its ability to improve salt tolerance in rice. Ten bacterial isolates were screened for salt tolerance and plant growth-promoting (PGP) traits, and three selected strains were characterized by phenotypic tests, FTIR, SEM, 16S rRNA sequencing, and PCR detection of functional genes. PM63 tol

Pyrite oxidation generates sulfate and acidity in sulfide-bearing mine soils, but how structural carbon suppresses this process remains unresolved. We combined a 56-day pyrite-amended soil microcosm with geochemical measurements, qPCR, metagenomics, DNA stable isotope probing (DNA-SIP), genome-resolved analysis, and apparent kinetic modeling. Cellulose decreased NaOH-extractable sulfate by 72.71% and HCl-extractable Fe(III) by 55.13% at day 56. DNA-SIP showed that cellulose-derived carbon entered a phylogenetically distributed assimilating guild with genomic potential for oxidative-hydrolytic

Otters are characterized by great adaptability, displaying a wide geographic distribution and being a common presence in all continents except for areas such as Australia and some remote islands. Otters inhabit a wide variety of environments, ranging from terrestrial and freshwater ecosystems to the exclusively aquatic habitat of the sea otter (Enhydra lutris). For this reason, otters provide interesting insights on the evolution of adaptations to aquatic lifestyle in living mammals. The taxonomic identification of the material housed at the Naturhistorisches Museum of Basel allowed us to iden

The Histoplasma capsulatum complex clusters cryptic species with genetic diversities linked to their geographic distribution and virulence. The American continent harbours its highest diversity, making this region the main axis for H. capsulatum spread. Species of this complex cause respiratory-systemic mycosis known as histoplasmosis. Infection occurs through the inhalation of fungal propagules that grow in sites such as caves, mines, and abandoned buildings, where environments rich in organic matter containing micronutrients present in bat and bird guano favour the development of these funga

Hepatitis B virus (HBV) infection poses a significant challenge to global health, particularly in developing countries such as China, where HBV-related acute liver failure (HBV-ALF) is a prominent cause of acute liver failure. This study investigated the effect of cuproptosis, a recently identified form of cell death, on immune infiltration in HBV-ALF. We mined the gene expression data of HBV-ALF from the Gene Expression Omnibus database. Through enrichment analysis of differentially expressed genes (DEGs), pathways related to the response to metal/copper ions and the acute inflammatory respon

Cross-modal fusion of medical imaging and laboratory data is a key pathway for accurate diagnosis of diseases, yet it is constrained by issues such as the modal heterogeneity gap, accumulation of feature redundancy, and efficiency imbalance. Existing methods struggle to balance precision and clinical adaptability, and some rely on simulated data leading to limited generalization ability. To address these challenges, we propose the Cross-Modal Alignment-Pruning Fusion model (CMAP-Fusion), which achieves optimization through modular collaboration of "encoding alignment → redundant pruning → fusi

With the popularization of various sensors, multimodal Salient Object Detection (SOD) methods including Visual-Depth-Thermal Salient Object Detection (V-D-T SOD) have made remarkable developments. However, most existing V-D-T SOD methods usually achieve accurate detection with expensive computational cost, which limits their development at the edge application. To address this issue, we develop a Lightweight Attention-Aware Fusion Network (LAANet) based on the State Space Model (SSM). Specifically, inspired by the cross-attention mechanism, the Cross Mamba Fusion Module (CMFM) is proposed to r

Pseudogymnoascus destructans (Pd) is a psychrophilic fungus whose genus is commonly found in soils of colder environments, including stable habitats such as caves and mines. The fungus causes the epizootic disease white-nose syndrome, which is responsible for the mortality of millions of bats (Chiroptera) in North America through disruption of the hibernation cycle and of gas/water exchange processes that take place across wing membranes. To understand pathogenicity and fungal ecology with the goal of intervention, cultivation of Pd is essential. However, previous research on the fungus does n

Rare earth elements (REE) are in high demand due to their applications in the medical, green energy and high-tech industries. As a result, new REE mines are being developed with the potential of mobilizing REE and increasing their concentrations in the environment, including in landfills, wastewaters and natural waters. Unfortunately, the concentrations of trivalent REE cations are generally poorly predictive of biological effects, especially when attempting to understand the role of REE complexation within bioavailability models, such as the Biotic Ligand Model (BLM). We investigated the bioa

Based on the US FDA Adverse Event Reporting System, the adverse reaction (AE) signals of vancomycin in pediatric patients were mined, and its safety characteristics and risk association were evaluated. Data from 2004 to 2024 were extracted. The AE reports (n = 20,983) with vancomycin as the primary suspected drug were screened and standardized by MedDRA (version 26.1). Multi-algorithm fusion strategies were used to detect the signal intensity, and the effects of gender, age, and weight on AE distribution were analyzed. Male, 12 to 18 years old, weight ≥45 kg; the US reported the most, and the

Natural and human activities, such as mining for gold, coal-fired power stations, coal burning, and different industrial processes, have contributed to the emission of mercury into the environment. This necessitates regular monitoring of mercury in the environment. The requirement of skilled personnel, high costs, and time-consuming processes make the conventional techniques used in the detection of mercury unsuitable for routine analysis. Colorimetric methods overcome these limitations. In this study, silver nanoparticle (AgNP)-loaded ZnO/Fe3O4 (ZMN) composites (AgZMN) with peroxidase-like ac…

Acidophilic and metallotolerant microalgae represent an indispensable element of strategies to exploit or revive acid mine drainage ponds and similar systems with high levels of dissolved metal ions. The selection of an optimal strain for a specific application depends on the capacity to tolerate selected metal(s) and on the mechanisms of tolerance. Herein we examined the tolerance to manganese by Chlamydomonas acidophila PM01, an extremophilic strain that lives under acidic conditions and high concentrations of iron and other metals in its anthropogenic aquatic habitat. PM01 survived an extre

Auxin is a fundamental phytohormone that orchestrates developmental processes in plants. Flavin monooxygenase (YUCCA) serves as the rate-limiting enzyme in the indole-3-pyruvic acid pathway (IPA) pathway, and its main function is to convert IPA into IAA. In this study, 12 members of the MiYUCCA gene family were mined and identified from the genomic data of mango (Mangifera indica). Phylogenetic tree analysis classified mango YUCCA into five categories. Cis-elements analysis of the promoter indicated that the promoter region contained a large number of hormone response elements and abiotic elem
