Identification of Core gene expression alterations regulated by gut microbiota in tumor progression and immunotherapy resistance through integrative pan-cancer analysis.

Gut microbiota has been implicated in various diseases, exerting systemic effects on the host by activating or inhibiting gene expression. However, the precise role of gut microbiota and its downstream targets in hepatocellular carcinoma (HCC) progression remains poorly understood. To address this gap, we developed a computational method, termed the microbial-associated signature (MAS) score, to characterize gut microbiota-induced transcriptional alterations across 33 cancer types and 29 normal tissues. MAS scores exhibited cancer type-specific associations with genomic alterations and immune

Transcriptome analysis of HPV16-positive cells expressing intrabodies targeting E6 and E7 oncoproteins to unravel intrabody antitumor activity.

BACKGROUND: Human Papillomavirus-associated cancer remains a global health issue despite the availability of prophylactic vaccination. Two single-chain recombinant antibodies specific for the high-risk HPV16-E6 and E7 oncoproteins were previously developed as intrabodies in HPV16-positive cells. The anti-E6 I7NUC and anti-E7 43M2SD intrabodies demonstrated antiproliferative efficacy in vitro and in mouse tumor models by interfering with p53 and pRb tumor suppressors. This study aimed to explore the mechanism behind this antitumor activity. METHODS: HPV16-positive SiHa cells were electroporated

Integrated analysis of single-cell and bulk RNA-seq reveals MAGEA3/6-associated immune subtypes and key immune genes in gastric cancer.

The immune microenvironment is critical in gastric cancer (GC), yet epithelial-specific genes linked to immune infiltration remain poorly defined. We integrated single-cell RNA-seq (GSE112302) and TCGA-STAD data to identify epithelial-related differentially expressed genes (DEGs). MAGEA3 and MAGEA6 were selected to classify immune subtypes. Immune infiltration was analyzed using ESTIMATE, CIBERSORT, ssGSEA, and Xcell. WGCNA and survival analysis identified prognostic immune-related genes. MAGEA3/6-high tumors showed low immune infiltration, defining an immune-cold subtype, while MAGEA3/6-low t

Strong Association Between Higher Expression of Anillin Actin-binding Protein in Pancreatic Adenocarcinoma Tissues and Patient Survival Analyzed With the UALCAN and GEPIA Platforms Using the TCGA Database.

BACKGROUND/AIM: Pancreatic adenocarcinoma (PAAD) is one of the most lethal cancers worldwide, with more than 95% of PAAD patients not surviving beyond 5 years. Due to its rapid progression, in most cases there is no time for treatment by the time the disease is diagnosed, and metastases have developed in many organs. Therefore, there is currently a need to discover prognostic markers. Anillin actin-binding protein (ANLN) is an actin-binding protein involved in cell division. Its increased expression has been reported in many types of cancer, suggesting that it may be strongly involved in the p

CD40 transcriptomic expression patterns across malignancies: implications for clinical trials of CD40 agonists.

BACKGROUND: CD40 is a T-cell co-stimulatory receptor targeted by next-generation immunotherapies. We conducted a pan-cancer transcriptome analysis of CD40, its ligand, and related immune markers to evaluate co-expression patterns and clinical outcomes. METHODS: We analyzed transcriptome data for CD40, its ligand, and other common checkpoints and co-stimulators (PD-1, PD-L1, PD-L2, CTLA-4, LAG-3, ICOS, CD27, CD28, OX40, and GITR). RNA expression was classified as high (75-100th percentile), moderate (25-74th), or low (0-24th) against a reference population of 735 previously tested solid tumors

Elucidating Pancreatic Ductal Adenocarcinoma Carcinogenesis at Single-Cell Resolution and Identifying Subtype Specific Drug Candidates.

Although single-cell analyses have advanced our understanding of pancreatic ductal adenocarcinoma (PDAC), most studies to date have focused on primary and metastatic tumors. Here, we map cell composition, phenotypic plasticity, and microenvironmental remodeling from human normal pancreas through preneoplastic lesions to PDAC, with the preneoplastic phase recognized as a critical window for carcinogenesis. We pinpoint genes that are persistently dysregulated throughout malignant transformation and are associated with a poor prognosis. Focusing on ductal and acinar cells as the principal origins

Transcriptional reprogramming in oral squamous cell carcinoma.

Oral squamous cell carcinoma (OSCC) is a prevalent form of cancer globally. This disease is characterized by its complex genetic underpinnings, involving the intricate regulation of multiple genes. Genetic factors influence cellular processes such as growth, differentiation, and apoptosis of oral mucosal cells, thereby promoting or inhibiting tumor formation and progression. Furthermore, environmental factors-including smoking, alcohol consumption, and human papillomavirus (HPV) infection-can significantly increase the risk of developing OSCC. These external influences can impact the disease i

Circulating MicroRNAs do not provide a diagnostic benefit over tissue biopsy in patients with brain metastases.

Brain metastases (BMs) are frequent and devastating complications of systemic malignancies, necessitating accurate diagnosis and origin identification for effective treatment strategies. Invasive biopsies are currently required for definitive diagnosis, highlighting the need for less invasive diagnostic approaches and robust biomarkers. Circulating microRNAs (miRNAs) have demonstrated potential as sensitive and specific diagnostic biomarkers in various cancers. Thus, our objective was to identify and compare miRNA profiles in BM tissue, cerebrospinal fluid (CSF), and plasma, with a specific fo

Identification of biomarkers and potential therapeutic targets of breast cancer using bioinformatics analysis.

Breast cancer (BRCA) is one of the most common neoplastic diseases among the female population. There were 43,780 BRCA-related deaths, with a mortality rate of 15% in the United States in 2022. Therefore, it is necessary to screen and validate potential diagnostic and prognostic biomarkers related to BRCA through bioinformatics technology. The GSE42568 and GSE5364 datasets were obtained from the Gene Expression Omnibus database, and the Cancer Genome Atlas BRCA dataset was sourced from the Xena functional genomics platform. Differentially expressed genes were identified across these 3 BRCA dat

Extracellular vesicle-associated transcriptomic and proteomic biomarkers show in vitro potential for vandetanib treatment monitoring in anaplastic thyroid cancer.

Anaplastic thyroid cancer (ATC) is an aggressive and rare disease. Rapid metastasis and limited treatments call for additional therapeutic options, including drug repurposing. The early spreading of ATC highlights the importance of rapid therapy success assessment, which could be achieved by measurement of extracellular vesicle (EV)-associated cell-free RNA in liquid biopsy samples. Recent studies have discovered the potential of the receptor tyrosine kinase inhibitor vandetanib for ATC treatment in vitro and in vivo. Given the rarity of ATC patients receiving off-label vandetanib treatment, a

Expression analysis of androglobin and its influence on the transcriptome in cancer.

Androglobin (ADGB) is a phylogenetically ancient multi-domain protein with an embedded globin domain, which binds heme and may therefore interact with gaseous molecules. Other globins like neuroglobin, cytoglobin and myoglobin have shown tumor-suppressor or oncogenic roles in a tissue-dependent way, and also ADGB has been suggested as being oncogenic in prostate and brain cancer models. However, ADGB expression in human tumor entities in vivo has not been investigated systematically so far. Here we mined transcriptome data from various cancer types and reveal that ADGB is typically downregulat

Transcriptomics and network pharmacology analysis reveal key genes in alkaloid biosynthesis in Zephyranthes candida and therapeutic targets for LIHC.

This study identified key enzyme-encoding genes involved in the biosynthesis of lycorine and galanthamine in Zephyranthes candida, and predicted four critical therapeutic targets of lycorine for liver hepatocellular carcinoma (LIHC). Amaryllidaceae alkaloids (AAs) comprise a unique class of isoquinoline alkaloids mainly found in plants of the Amaryllidaceae family. Zephyranthes candida (Lindl.) Herb., a bulbous geophyte within this family, produces lycorine and galanthamine as its characteristic isoquinoline alkaloids. In this study, an in-depth analysis of the biosynthesis of these compounds

Characterization of Differential GPX4 Essentiality Between Intrahepatic and Extrahepatic Cholangiocarcinoma via Leveraging of a Large-Scale Functional Genomic Screen.

Ferroptosis has emerged as a promising therapeutic vulnerability of diverse malignancies, yet the regulatory circuits adopted by each in cholangiocarcinoma (CCA) subtypes remain incompletely understood. We integrated the genome-wide CRISPR-Cas9 loss-of-function screens and transcriptomic profiles of the Cancer Dependency Map and then systematically assessed the essentiality of ferroptosis suppressor genes (FSGs) in the intrahepatic (iCCA) and extrahepatic (eCCA) subtypes. Nineteen and 16 essential FSGs were identified in iCCA and eCCA, respectively, among which GPX4 exhibited a significantly h

Prognostic impact of a senescence gene signature in multiple myeloma.

Multiple myeloma (MM), an incurable malignancy of plasma cells, is predominantly an age-related disease, with the majority of cases occurring in patients over the age of 60. Cellular senescence, a fundamental biological process underlying aging, has been increasingly recognized for its critical role in developing age-related malignancies. In this study, we aimed to investigate the prognostic significance of genes implicated in the molecular mechanisms of senescence within a large cohort of MM patients. Gene expression and clinical data from 1416 MM patients were obtained from four GEO datasets

The 3D genome of plasma cells in multiple myeloma.

Multiple myeloma (MM) is a hematological malignancy characterized by expanding clonal plasma cells in the bone marrow (BM) that produce monoclonal immunoglobulin. It is an incurable disease, accounting for about 10% of blood malignancies and the second most common hematologic malignancy. Therefore, in-depth research into the molecular mechanisms and therapeutic targets of the disease is crucial. For the first time, we performed high-throughput chromosome conformation capture (Hi-C) analysis of plasma cells in five multiple myeloma patients, and integrated it with genome resequencing and transc

Striatal transcriptomic alterations immediately after short-term abstinence from methamphetamine self-administration in rats.

Substance use disorders, particularly drug addiction, are complex neurophysiological conditions characterized by cycles of compulsive drug use, withdrawal symptoms, and relapses. Methamphetamine (MA) addiction evolves through repeated exposure, altering brain circuits related to reward and neuroplasticity. The need for reliable biomarkers to diagnose and monitor MA addiction has become increasingly critical in clinical practice. In this study, we explored the time-dependent transcriptomic changes in the rat striatum immediately after short-term abstinence following MA self-administration. Usin

α-Ketoglutarate enhances bovine oocyte maturation and embryo development: insights from metabolomic and transcriptomic profiling.

Oocyte quality, governed by metabolic and epigenetic regulation, is essential for fertilization and embryogenesis. This study aimed to elucidate the dose-dependent and multifaceted roles of α-ketoglutarate (α-KG) in modulating the molecular and metabolic dynamics of cumulus-oocyte complexes (COCs) during in vitro maturation (IVM). Notably, supplementation with 100 μM α-KG resulted in the most pronounced improvement in maturation and developmental outcomes. α-KG remolds energy metabolism in both oocytes and their cumulus cells (CCs) during maturation via suppression of the citric cycle (TCA cyc

EMP1 + hepatic stellate cells drive hepatic fibrosis progression to hepatocellular carcinoma and predict prognosis.

BACKGROUND: Hepatic fibrosis is a pathological response to chronic liver injury that results in accumulation of extracellular matrix proteins leading to fibrous scarring, which can further lead to hepatocellular carcinoma (HCC). Although several clinical approaches have been applied to the diagnosis and treatment of hepatic fibrosis and HCC, the clinical prognosis and precision of targeted therapies still face great challenges. METHODS: In this study, we integrated multi-omics data to identify functional subpopulations of hepatic stellate cells (HSCs) closely associated with hepatic fibrosis
