A highly contiguous genome assembly of Cyclamen persicum to accelerate functional genomics and breeding.

Cyclamen is an economically important ornamental plant widely cultivated for its diverse floral characteristics and adaptation to cool climates. Despite its horticultural significance, genomic resources for this species remain limited, hindering molecular studies and genomics-assisted breeding. Here, we report the first highly contiguous nuclear genome assembly of C. persicum generated using high-fidelity long-read sequencing. The assembled genome spans 1.48 Gb, consisting of 126 contigs with an N50 length of 52.3 Mb. Telomeric repeat analysis identified 8 contigs containing telomeric sequence

The Complete Chloroplast Genome of Dioscorea hypoglauca: Comparative Genomics and Phylogenetic Insights.

The complete chloroplast genome of Dioscorea hypoglauca-a medicinal plant native to southern China-was assembled and characterized. The genome is circular, 153,219 bp in length, and follows the typical quadripartite organization: a large single-copy (LSC) region of 83,692 bp, a small single-copy (SSC) region of 18,813 bp, and two inverted repeat (IR) regions, each 25,357 bp. In total, 129 genes were annotated, including 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Thirty-five simple sequence repeats (SSRs) were detected; most were mononucleotide A/T repeats. A comparison with

Vibrio alginolyticus: an emerging marine pathogen at the intersection of aquaculture, public health, and antimicrobial resistance.

Vibrio alginolyticus is a halophilic, Gram-negative marine bacterium that has emerged as a significant opportunistic pathogen affecting both marine animals and humans. As one of the most abundant vibrios in coastal and estuarine environments worldwide, V. alginolyticus causes substantial economic losses in aquaculture through vibriosis in fish, shrimp, and shellfish, while also being responsible for wound infections, otitis externa, and occasionally gastroenteritis in humans following seawater exposure or seafood consumption. The pathogenesis of V. alginolyticus is multifactorial, involving an

AI Analysis of a Copy Number Variant Database Identifies a Genetic Factor for a Murine Model of the Metabolic Syndrome.

Copy number variants (CNVs) are a major source of genetic diversity and could contain some of the missing heritability for mouse models of human disease. However, mouse CNVs have not been comprehensively characterized because they are difficult to resolve in repeat-rich, segmentally duplicated or reference sequence-absent regions of the genome. Here we analyzed long range sequence (LRS) data for 40 inbred mouse strains and characterized CNVs using pangenome graph-based (and other) methods and a C57BL/6J telomere to telomere (T2T) genome reference sequence. We resolved 1,594 high-confidence CNV

The retrotransposon LINE-1: a double-edged sword in tumorigenesis.

Transposons, also known as jumping genes, are DNA sequences capable of relocating within or between chromosomes. Long interspersed element-1 (LINE-1), the only autonomously active retrotransposon in the human genome, plays a critical role in maintaining genomic stability through its dynamic regulation. Under normal physiological conditions, the host employs epigenetic and other mechanisms to maintain LINE-1 in a silenced state. However, when this precise regulatory control is disrupted, aberrant LINE-1 activation can lead to insertional mutations, resulting in genomic instability and the devel

Exercise-Induced Exerkines: Multi-Nodal Suppression of the NLRP3 Inflammasome and Translational Potential.

Chronic low-grade inflammation driven by persistent NLRP3 inflammasome activation is a unifying pathophysiological feature of most non-communicable diseases (NCDs). Whereas single-target pharmacological inhibitors exhibit limited breadth and durability, regular moderate-intensity exercise confers robust multi-system protection through a diverse network of exerkines. This narrative review synthesizes evidence that exercise-released myokines (irisin, Metrnl, context-reprogrammed IL-6), hepatokines/adipokines (FGF21, adropin, adiponectin), metabolites (lactate, β-hydroxybutyrate), microbiota-deri

Pharmacogenomic landscape in Thailand: Array-based profiling and EMR-linked medication exposure.

Pharmacogenomic (PGx) data in Thailand remain limited, and genetics-only surveys rarely quantify "realized actionability"-the overlap between actionable PGx phenotypes and real-world medication exposure. We profiled 4,662 Thai adults using SNP-array data and a pre-specified PGx panel (11 genes; 26 markers) with a hybrid required/optional calling policy for diplotype/phenotype assignment. CPIC level A/B gene-drug relationships were linked to hospital electronic medical record (EMR) prescription/dispensation data to quantify drug-specific realized actionability. Overall callability across gene-r

Iron homeostasis and ferroptosis: a converging axis in cancer therapy.

Cancer comprises a diverse group of complex diseases driven by genetic and epigenetic alterations that disrupt cellular signaling, metabolism, and cell death mechanisms. Despite significant advances in therapy, challenges such as tumor heterogeneity, treatment resistance, and escape from regulated cell death continue to impede curative outcomes. Among the various modes of regulated cell death, ferroptosis, an iron-dependent mechanism characterized by excessive lipid peroxidation and oxidative stress, has emerged as a promising therapeutic avenue in oncology. Notably, ferroptosis is intricately

Exosome Engineering for Blocking Gut Dysbiosis and Inducing Cell Death Mechanisms in Glioblastoma Multiforme.

Glioblastoma multiforme (GBM) is the most lethal primary brain tumor in adults. Emerging evidence endorses that gut dysbiosis contributes to GBM progression through the gut-brain axis (GBA), promoting inflammation and therapeutic resistance via abnormal short-chain fatty acid production and cytokine dysregulation. Exosomes, naturally occurring nanovesicles (30-150 nm), offer promising therapeutic potential due to their blood-brain barrier permeability, biocompatibility, and versatile cargo capacity. This review examines exosome engineering strategies for dual targeting: inhibiting alterations

Genomic insights into local adaptation of indigenous chickens.

Indigenous chickens are an essential part of biodiversity and a vital protein resource to humans, yet global warming and environmental changes pose serious threats to their survival and productivity. Therefore, assessing population adaptive capacity under shifting environments is crucial for breeding resilient animals, and guiding conservation strategies. Here, we integrated ecological and whole-genome resequencing data from 1 022 chickens from 44 Chinese indigenous populations to reveal genomic signatures of local adaptation. From 87 agroclimatic variables, we identified eight dominant enviro

A Chromosome-Level Genome Assembly of the Potato Leafhopper Empoasca fabae (Hemiptera: Cicadellidae).

The potato leafhopper, Empoasca fabae (Harris, 1841), is a highly polyphagous, migratory insect pest of eastern North America that feeds on more than 200 herbaceous and woody plant species, causing substantial losses to forage and field crops. Despite its agricultural and ecological importance, no genome has been available for this species. Here, we present the first chromosome-level genome assembly of E. fabae, generated from Oxford Nanopore long reads, Illumina short reads, and Omni-C proximity-ligation data. The final assembly spans 908 Mb across 132 scaffolds, with 99.8% of the assembly ca

Rethinking genomics of facioscapulohumeral muscular dystrophy in the telomere-to-telomere era: pitfalls in the hidden landscape of D4Z4 repeats.

Facioscapulohumeral muscular dystrophy (FSHD) is genetically associated with reduction of the D4Z4 macrosatellite array at 4q35 on a permissive 4qA haplotype, a configuration that enables the stable expression of the DUX4 transcription factor. Current diagnostic and mechanistic models, however, rely heavily on the incomplete GRCh38/hg38 reference and assume that D4Z4 repeats are predominantly confined to 4q35 and 10q26 loci. Here we present a systematic re-analysis of the configuration of D4Z4-like repeats in the human genome using the Telomere-to-Telomere human genome assembly (T2T-CHM13 v2.0

Sulcal depth is correlated with phonological encoding during language processing in Broca's Area.

BACKGROUND: Language relies on a left-lateralized fronto-temporal network whose functional organization likely reflects structural factors that emerge early in neurodevelopment. One such factor is sulcal depth, which has been proposed as a key anatomical marker of functional specialization. Here, we investigated potential structure-function relationships with respect to phonological encoding, a core linguistic process linking lexical representations and articulatory planning. METHODS: Thirty-two healthy adults performed a rhyming judgment task, known to be sensitive to phonological coding, du

Improved chromosome-level genome assembly of the American cockroach, Periplaneta americana.

The American cockroach, Periplaneta americana, is a cosmopolitan insect notorious for thriving among humans undeterred by attempts to eliminate it. The traits that contribute to its ubiquity as an opportunistic pest, such as long lifespan, expansive neurosensory capacity, and nutritional flexibility, also make P. americana an excellent invertebrate model organism as evidenced by its long history in neuroscience and physiological research. Current genetic resources available for P. americana highlight its large, complex genome and richly diverse transcriptional capabilities, but fall short of p

Characterizing the ecological niche of insertion sequences within prokaryotic genomes.

Insertion sequences (ISs) are widespread prokaryotic transposable elements, often regarded as genomic parasites that primarily cause deleterious mutations. However, they can also promote adaptive changes. These antagonistic properties make their overall impact on prokaryotic evolution difficult to grasp. Here, we address this challenge by leveraging the framework of transposon ecology to analyze IS occurrences across and within 30 499 prokaryotic genomes. Combining phylogenomics with multi-scale genomic analysis, quantitative ecology, and mathematical modeling, we provide evidence that althoug

Comparative genomics of Bifidobacterium crudilactis NASR_001 - unveiling the tapestry of a putative probiotic.

BACKGROUND: Bifidobacteria are the initial colonizers of the human gastrointestinal tract. Due to an obligate anaerobic character, the isolation and culture of Bifidobacterium spp. is challenging. This bottleneck has led to studies being focused on metagenomic analysis rather than genome sequencing of Bifidobacterium spp. from pure cultures. Our metadata analysis revealed paucity of Bifidobacterium genomes reported from the Indian subcontinent. In this report, we describe the selective isolation and whole genome sequencing (WGS) of Bifidobacterium crudilactis from a pure culture of dairy origi

Delineation of Paraburkholderia tuberum and description of Paraburkholderia lebeckiae sp. nov. isolated from the root nodules of South African Lebeckia ambigua.

Paraburkholderia tuberum is a diverse beta-rhizobial species (i.e. rhizobia bacteria belonging to the class Betaproteobacteria) indigenous to South Africa that associates mostly with indigenous papilionoid legume species. The taxonomic boundary of this species was reviewed in 2022, which indicated that it includes a number of diverse strains. In fact, some of these P. tuberum strains appear to have sufficient genetic heterogeneity to belong to separate species. The absence of publicly available whole-genome sequences for the majority of P. tuberum strains during the last review of their taxono
