Donor-derived Cell-free DNA for Detection of Rejection After Pancreas Transplantation.

BACKGROUND: Donor-derived cell-free DNA (dd-cfDNA) has emerged as a promising noninvasive biomarker for detecting allograft rejection in solid organ transplantation. However, its diagnostic utility in pancreas transplantation, including in multiorgan recipients, remains underexplored. METHODS: We conducted a retrospective analysis of 42 pancreas transplant recipients (38 simultaneous pancreas-kidney, 4 pancreas transplant alone) who underwent for-cause organ biopsy and dd-cfDNA testing between April 2020 and December 2024. dd-cfDNA was measured using the Prospera assay, with a threshold of ≥1

DNA methylation dynamics associated with seasonal wing plasticity of Bicyclus anynana butterflies.

Over the years, multiple studies have linked phenotypic plasticity to changes in gene expression and alternative splicing, but the role of epigenomic regulation, such as DNA methylation, in mediating plastic responses are still poorly understood. DNA methylation has been proposed as a promising regulatory mechanism because of its potential effects on transcriptional activity and pre-mRNA splicing, especially when present within gene bodies in insects. Here, we examined the role of DNA methylation in the developing wings of the Bicyclus anynana butterflies by testing its association with differ

lncRNA LUCAT1 regulates DNA damage response in glioma stem cells under hypoxia.

BACKGROUND: Genomic stability is essential for cell survival, particularly under stress conditions like hypoxia, which disrupt DNA repair. Glioblastoma (GBM) is markedly resistant to DNA-damaging therapies, primarily due to glioma stem cells (GSCs) and the hypoxic tumor microenvironment. Long non-coding RNAs (lncRNAs) play a significant role in maintaining genome integrity, but their involvement in the DNA damage response (DDR) under hypoxic conditions in GSCs remains unclear. We previously identified LUCAT1 as the most highly induced lncRNA in GSCs under hypoxia and a key regulator HIF1α acti

Programming Nonlinear Interfacial Mechanics of Synthetic Cells: Lipid Geometry and DNA Nanostructures.

Soft interfaces formed by lipid membranes are fundamental to living cells, synthetic cells, and membrane-based soft materials. However, a quantitative framework linking molecular organization with nonlinear interfacial mechanics remains elusive. Here, we establish an analytical framework that captures the nonlinear elastic response of lipid-membrane-coated synthetic cells under micropipette aspiration. Incorporating both area stretching and curvature bending enables the model to quantitatively reproduce the complete pressure-displacement response within the small-deformation regime. This appro

DNA Nanostructure-Mediated Bispecific Aptamers Enable Multiepitope Recognition and Robust Viral Neutralization.

Viral evolution through mutation often enhances infectivity and facilitates escape from existing therapeutics, highlighting the urgent need for robust strategies that can neutralize key viral proteins despite sequence variation. Here, we present a bispecific neutralizing aptamer, Aptx2-L, which simultaneously engages two distinct epitopes on the receptor-binding domain (RBD) of SARS-CoV-2. This dual-epitope recognition confers robustness against single-point mutations, reducing the risk of viral escape, while cooperative binding at separate sites synergistically enhances thermodynamic affinity

Minicircle DNA Vaccines: Overcoming Delivery and Expression Barriers in Next-Generation Immunization.

DNA vaccines have emerged as a promising immunization platform, offering key advantages over conventional vaccine approaches, including superior stability, a favorable safety profile, rapid and flexible antigen design, and scalable manufacturing. However, their clinical efficacy has remained limited, primarily due to inefficient cellular uptake, poor endosomal escape, and degradation of the plasmid DNA within host cells. Recent advances have highlighted minicircle DNA (mcDNA) as a next-generation alternative to conventional plasmid vectors. mcDNA constructs are compact, backbone-free episomal

USP18 Impacts Cisplatin Resistance in Ovarian Cancer Cells by Modulating DNA Repair.

Deubiquitinases (DUBs) are proteases with emerging roles in cancer, yet their contribution to drug resistance in ovarian cancer remains underexplored. Ovarian cancer patients often fail to benefit from platinum-based therapy, highlighting the need to identify novel factors driving drug resistance. Thus, we performed a CRISPR/Cas9 screen targeting the DUB family to identify genes essential for cisplatin-resistant ovarian carcinoma cell survival. CRISPR/Cas9 DUB knockout screens, preclinical pharmacology approaches, RNA sequencing, proteomic analyses, computational tools, surface plasma resonanc

Flexible reading of single-primer extension microhaplotypes improves degraded DNA mixture interpretation.

Microhaplotypes (MHs) are informative forensic markers for degraded and mixed DNA because they combine short target regions, haplotypic diversity and stutter-free allele detection. However, degraded templates often generate reads that cover only part of an MH target. Discarding these partial reads may reduce the information available for mixture interpretation. We evaluated a single-primer extension-based MH massively parallel sequencing system (SPE-MH-MPS) for low-template DNA, simulated degraded DNA, two-person mixtures and degraded two-person mixtures. A DNA-Based Image Encryption Scheme Using Optimized Lorenz-Sprott Hyperchaotic System.

Chaotic systems have been widely investigated for color image encryption because of their nonlinear dynamics, initial-condition sensitivity, and pseudorandom behavior. However, locating numerically robust parameter regions in high-dimensional hyperchaotic systems remains difficult, while many DNA-based schemes employ fixed or weakly varying rules. This study proposes a color image encryption scheme combining a 6D Lorenz-Sprott system optimized by particle swarm optimization (PSO), symbol-level feedback-dependent DNA transformation, and bidirectional cross-channel chained diffusion. The second-

Decoding the sequence determinants of locus-specific DNA methylation across human tissues.

DNA methylation is a fundamental epigenetic modification that plays crucial roles in transcriptional regulation, cellular differentiation, and genome stability. However, how locus-specific DNA methylation is determined by intrinsic DNA sequence remains poorly understood. Here, we introduce Melody, a deep learning framework that predicts DNA methylation from 10-kb genomic sequences, enabling the integration of both local and long-range sequence signals. Across 39 human tissues, Melody accurately predicts methylation profiles and consistently outperforms existing state-of-the-art methods in whol

DNA polymerase characteristics influence noise levels in sequencing of short tandem repeats.

BACKGROUND: Polymerase chain reaction (PCR) applications including sequencing rely on thermostable DNA polymerases and their ability to generate accurate amplicons. Polymerization errors may hinder the detection of low-level DNA variants such as mutations in clinical samples or DNA from minor contributors in crime scene traces with DNA from multiple individuals. Short Tandem Repeat (STR) markers are affected by both random base substitutions and stutter, i.e., products which have lost or gained repeat units. The mechanisms leading to stutter formation have not yet been fully elucidated. RESUL

Balanced DNA interpolation improves learning of genetic distance-informed embeddings in plants.

In taxonomic research, traditional phylogenetic tree and structure analyses of genetic data are increasingly complemented by machine-learning-based identification and representation learning. Although the amount of DNA data needed to train state-of-the-art machine learning models often exceeds what can realistically be collected and sequenced in biological studies, the number of samples can be extended artificially through data augmentation. Genetic data augmentation usually refers to the introduction of random base variations, translocations, and reverse complementing. These augmentations do

A DNA triangular prism scaffold-guided directionally-controlled derailment-free DNAzyme walker.

INTRODUCTION: Deoxyribozyme (DNAzyme) with RNA cleavage activity, including a DNAzyme walker, has been extensively explored as the tool for cancer diagnosis and therapy due to its excellent programmability, stability, and activity. However, the precise control over the directionality and progressivity of molecular movement towards its predetermined destination remains a formidable challenge. OBJECTIVES: We aim to construct a three-dimensional DNA walker capable of addressing the uncertainty of motion direction because of the deviation from the predesignated track in uniform solutions. Characterizing ARID1B-related disorders and variants of uncertain significance using DNA methylation.

Sequence variants in ARID1B, a subunit of the BRG1 (BRM)-associated factors (BAF) complex, are often challenging to classify clinically due to the broad phenotypic spectrum of ARID1B-related disorders (ARID1B-RD). Our previous work has shown that pathogenic variants in epigenetic regulatory genes are associated with DNA methylation (DNAm) signatures, which have proven diagnostic utility for variant classification. Given the role of ARID1B in chromatin remodeling, we profiled whole-blood DNAm for 22 individuals with ARID1B variants and 240 typically developing individuals using Illumina's Infin

Circulating tumor DNA in breast cancer: From technological foundation to clinical implementation.

Circulating tumor DNA (ctDNA)-based liquid-biopsy has emerged as a transformative tool in breast cancer management, offering non-invasive, real-time insights across the clinical continuum. By capturing tumor-specific genetic and epigenetic alterations-such as mutations, copy number variations, and methylation patterns-ctDNA enables applications in early screening, evaluation of treatment response, minimal residual disease monitoring, and tracking of resistance mechanisms. Technological advances in PCR-based methods, next-generation sequencing, and biosensor-based profiling have significantly e

Redox-driven ADAR1 activation promotes Okazaki fragment maturation and DNA replication integrity.

Okazaki fragment maturation requires efficient removal of RNA primers to form a continuous lagging strand, yet how mismatched primers introduced by error-prone primase are corrected remains unresolved. Here, we show that physiological levels of reactive oxygen species (ROS) initiate a redox-dependent mechanism that drives ADAR1-mediated adenosine-to-inosine (A-to-I) editing. Oxidation triggers ADAR1 dimerization at replication forks, enhancing RNA editing of mismatched primers-particularly those caused by ATP misincorporation on d(T+C)-rich centromeric DNA. This A-to-I editing step facilitates

Assembled DNA Nanostructure to Precisely Induced cGAS-STING Activation for Cancer Immunotherapy.

Triple-negative breast cancer (TNBC) has emerged as a major challenge in cancer therapy due to its aggressive nature and lack of effective targeted treatments. Activating the cyclic GMP-AMP synthase-stimulator of interferon genes (cGAS-STING) pathway to stimulate innate immunity is considered a promising strategy for TNBC treatment. However, current STING agonists are limited by several severe drawbacks that hinder their further application. Herein, a cross-shaped DNA skeleton was rationally engineered by leveraging programmable DNA assembly and AS1411 aptamer-mediated tumor targeting to achie

Conserved DNA architect couples chloroplast development to cell cycle in developing cotyledons.

Light orchestrates cotyledon greening and growth by coordinating chloroplast development with cell division and expansion, yet the molecular integrator of these processes remains unknown. Here we identify RDE (REGULATOR OF DG1 EXPRESSION), a conserved DNA architectural factor that synchronizes thylakoid protein complex biogenesis during chloroplast development with the G1-S transition of cell cycle progression in Arabidopsis thaliana. RDE mediates promoter DNA bending to sequester DPa in stable nucleoprotein complexes, precluding DPa-E2Fa heterodimer formation. This repression mechanism contro

Amplification-free attomolar sensing of autism biomarkers with MINT-DNA dendrimer hybrids.

Optimizing nano-bio interfaces to successfully combine the extreme sensitivity characteristic of SWCNT sensors with the ultimate selectivity provided by bio-molecules remains a major challenge, since covalent approaches can disrupt the SWCNT lattice and noncovalent chemistry yields kinetically unstable adducts. In this work, we address this challenge by connecting the macrocycles of mechanically interlocked SWCNTs (MINTs) to high-density DNA dendrimers, via thiol-ene covalent chemistry. This nanoscale design leverages the mechanical bond as a stable yet harmless connection between the SWCNTs a
