Rethinking genomics of facioscapulohumeral muscular dystrophy in the telomere-to-telomere era: pitfalls in the hidden landscape of D4Z4 repeats.

Facioscapulohumeral muscular dystrophy (FSHD) is genetically associated with reduction of the D4Z4 macrosatellite array at 4q35 on a permissive 4qA haplotype, a configuration that enables the stable expression of the DUX4 transcription factor. Current diagnostic and mechanistic models, however, rely heavily on the incomplete GRCh38/hg38 reference and assume that D4Z4 repeats are predominantly confined to 4q35 and 10q26 loci. Here we present a systematic re-analysis of the configuration of D4Z4-like repeats in the human genome using the Telomere-to-Telomere human genome assembly (T2T-CHM13 v2.0

Sulcal depth is correlated with phonological encoding during language processing in Broca's Area.

BACKGROUND: Language relies on a left-lateralized fronto-temporal network whose functional organization likely reflects structural factors that emerge early in neurodevelopment. One such factor is sulcal depth, which has been proposed as a key anatomical marker of functional specialization. Here, we investigated potential structure-function relationships with respect to phonological encoding, a core linguistic process linking lexical representations and articulatory planning. METHODS: Thirty-two healthy adults performed a rhyming judgment task, known to be sensitive to phonological coding, du

Improved chromosome-level genome assembly of the American cockroach, Periplaneta americana.

The American cockroach, Periplaneta americana, is a cosmopolitan insect notorious for thriving among humans undeterred by attempts to eliminate it. The traits that contribute to its ubiquity as an opportunistic pest, such as long lifespan, expansive neurosensory capacity, and nutritional flexibility, also make P. americana an excellent invertebrate model organism as evidenced by its long history in neuroscience and physiological research. Current genetic resources available for P. americana highlight its large, complex genome and richly diverse transcriptional capabilities, but fall short of p

Characterizing the ecological niche of insertion sequences within prokaryotic genomes.

Insertion sequences (ISs) are widespread prokaryotic transposable elements, often regarded as genomic parasites that primarily cause deleterious mutations. However, they can also promote adaptive changes. These antagonistic properties make their overall impact on prokaryotic evolution difficult to grasp. Here, we address this challenge by leveraging the framework of transposon ecology to analyze IS occurrences across and within 30 499 prokaryotic genomes. Combining phylogenomics with multi-scale genomic analysis, quantitative ecology, and mathematical modeling, we provide evidence that althoug

Comparative genomics of Bifidobacterium crudilactis NASR_001 - unveiling the tapestry of a putative probiotic.

BACKGROUND: Bifidobacteria are the initial colonizers of the human gastrointestinal tract. Due to an obligate anaerobic character, the isolation and culture of Bifidobacterium spp. is challenging. This bottleneck has led to studies being focused on metagenomic analysis rather than genome sequencing of Bifidobacterium spp. from pure cultures. Our metadata analysis revealed paucity of Bifidobacterium genomes reported from the Indian subcontinent. In this report, we describe the selective isolation and whole genome sequencing (WGS) of Bifidobacterium crudilactis from a pure culture of dairy origi

Delineation of Paraburkholderia tuberum and description of Paraburkholderia lebeckiae sp. nov. isolated from the root nodules of South African Lebeckia ambigua.

Paraburkholderia tuberum is a diverse beta-rhizobial species (i.e. rhizobia bacteria belonging to the class Betaproteobacteria) indigenous to South Africa that associates mostly with indigenous papilionoid legume species. The taxonomic boundary of this species was reviewed in 2022, which indicated that it includes a number of diverse strains. In fact, some of these P. tuberum strains appear to have sufficient genetic heterogeneity to belong to separate species. The absence of publicly available whole-genome sequences for the majority of P. tuberum strains during the last review of their taxono

Integrative analysis of m6A-related genetic variants and single-cell RNA sequencing identifies HLA-DQA1/HLA-DQB1-associated immune signatures in CAR-T-treated diffuse large B-cell lymphoma.

Diffuse large B-cell lymphoma (DLBCL) shows heterogeneous responses to CAR-T therapy, but the links among m6A-related genetic variation, immune-cell states, and treatment response remain incompletely defined. We integrated FinnGen GWAS summary statistics, RMDisease V2.0 m6A-SNP annotations, eQTL annotation, and single-cell RNA-seq data from CAR-T-treated refractory B-cell lymphoma patients. Eleven DLBCL-associated m6A-SNPs were identified using a suggestive association threshold, and nine had eQTL signals in the HaploReg-based annotation. After distinguishing m6A annotation genes from eQTL tar

CRISPR/Cas9-Mediated Generation and Characterization of an Ent2*/CyO Drosophila melanogaster Strain.

In this study, a CRISPR/Cas9-based genome-editing approach was used to introduce mutations in the equilibrative nucleoside transporter 2 (Ent2) gene in Drosophila melanogaster. Guide RNAs targeting the coding region of Ent2 were designed and co-injected with Cas9 mRNA into w1118 embryos. Mutant alleles were identified by Sanger sequencing and maintained as a stable Ent2*/CyO heterozygous line using a balancer chromosome. Subsequently, we evaluated body weight, climbing ability, survival rate, and the activities of superoxide dismutase (SOD) and catalase (CAT) in fruit flies at 22 °C and 25 °C,

Immunocompromised Status Definition in Observational Studies Using Electronic Health Records: A Scoping Review and a Proposal for a Phenotype Identification Algorithm.

Immunocompromised individuals experience an impaired immune function due to conditions that might be either congenital or acquired over the course of their lives. Epidemiological studies often rely on clinical definitions which, in some cases, benefit from being translated into machine-readable algorithms for application to electronic health records (EHRs) databases. The transient nature of certain immunocompromised states and the variability of phenotypes, definitions, coding practices, and data availability entangle this operation. To address these challenges, we conducted a scoping review o

CRISPR/Cas9-Mediated Disruption of Duplicated Sizzled Genes Induces Twin-Tail-like Caudal Bifurcation in Goldfish (Carassius auratus).

The twin-tail phenotype of goldfish represents a striking domestication-associated remodeling of the vertebrate caudal axial system and is classically linked to disruption of Chordin/BMP-mediated dorsal-ventral patterning. Although previous knockdown studies implicated sizzled (szl) in this process, genetic evidence from targeted disruption of endogenous szl loci remains limited. Here, we used CRISPR/Cas9 to mutate conserved coding regions shared by the duplicated goldfish paralogues szlA and szlB in single-tail embryos. Sanger sequencing and ICE analysis showed that szl-sgRNA2 and szl-sgRNA3

Low Prevalence of Zika Virus RNA Among Thai Blood Donors.

BACKGROUND: Zika virus (ZIKV) is primarily transmitted by Aedes mosquitoes, which thrive in tropical regions. However, reports indicate that asymptomatic carriers can inadvertently transmit ZIKV through blood and blood components. METHODS: To evaluate the risk of ZIKV transmission via blood donation, we investigated the prevalence of ZIKV RNA among healthy Thai blood donors over two consecutive rainy seasons. From January 2020 to September 2021, a total of 64,705 blood donations from 56,145 individual donors were screened for ZIKV RNA at Thailand's National and Regional Blood Centers. Testing

Structure and multipartite genome architecture of the mitochondrial genome in the endangered medicinal plant Fritillaria taipaiensis P. Y. Li.

Fritillaria taipaiensis: a medicinal plant of the Liliaceae family endemic to the Qinling Mountains and southern regions of China, is renowned for its therapeutic properties in relieving cough and moistening the lungs. Despite growing interest in the organellar genomes of related species, the mitochondrial genome (mitogenome) of F. taipaiensis has remained uncharacterized. In this study, we successfully assembled and annotated the complete mitogenome of F. taipaiensis using a combination of Illumina and Nanopore technologies. The mitogenome consisted of 23 circular chromosomes with a total len

Lithium ameliorates neural differentiation restoring cell death balance in Cornelia de Lange syndrome 2D and 3D models.

Cornelia de Lange syndrome (CdLS) is a rare genetic disorder that affects almost any organ, including the central nervous system. It leads to a wide range of neurodevelopmental delays, and there are currently no available clinical treatments. CdLS is caused by pathogenic variants in one of the 7 genes coding for the cohesin complex, a multimeric structure responsible for sister chromatid cohesion, or for cohesin ring-interacting proteins. Additionally, altered regulation of molecular pathways during development, including the canonical WNT pathway, can cause CdLS malformations. In our study, w

Optimized Extraction Protocol of Chloroplast DNA from Chenopodium album (Amaranthaceae) Enabling Whole Plastid Genome Sequencing.

Chenopodium is one of the most complex genera in the family Amaranthaceae, exhibiting ploidy levels ranging from diploid to hexaploid. The lack of distinct morphological characters and phenotypic plasticity has complicated species identification in this genus. The advent of next-generation sequencing technology has enabled in-depth genomic studies of Chenopodium species. To date, the chloroplast genomes of six Chenopodium species-Chenopodium acuminatum, C. ficifolium, C. berlandieri, C. petiolare, C. quinoa, and C. album-have been reported using genomic DNA as templates. On the other hand, hig

3D epigenome of glial cell types in developing human cortex.

The human cortex is complex and heterogeneous, undergoing extensive expansion during development1,2. Our prior study of neurogenesis, including radial glia (RG), intermediate progenitor cells, excitatory neurons and interneurons demonstrated that chromatin looping underlies transcriptional regulation for lineage-specific genes, shedding light on how non-coding genetic variants contribute to neuropsychiatric disorders by means of cell-type-specific gene regulation3. RG have a crucial role in generating cellular diversity through both neurogenesis and gliogenesis and can be further classified in

MicroRNA profiling in post-mortem spinal cord of C9ORF72-related ALS patients reveals molecular pathways involved in motor neuron degeneration.

INTRODUCTION: Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disorder causing progressive motor neuron death in cortex, brainstem and spinal cord. The most common genetic cause is the G4C2 hexanucleotide repeat expansion in the non-coding region of exon 1 of C9ORF72, accounting for ~40% of familial and ~7% of sporadic ALS. RNA dysregulation is increasingly recognized as a key contributor to ALS pathogenesis. This study aimed to identify specific microRNAs (miRNAs) involved in motor neuron degeneration in C9ORF72-ALS. METHODS: We profiled 754 miRNAs in human post-mortem spina

Genomic and metabolomics analysis: unlocking the biocontrol mechanism of Trichoderma virilente Z53 against anthracnose in Pleione yunnanensis.

Anthracnose caused by Colletotrichum spp. is harmful to orchidaceous plants including Pleione yunnanensis. The use of microorganisms for biocontrol is considered safe and effective. This study demonstrated that Trichoderma virilente Z53 not only exhibits strong antagonistic activity against 12 phytopathogenic fungal species but also promotes maize seed germination and seedling growth under in vitro conditions and effectively suppresses anthracnose disease in Pleione yunnanensis. Pot studies demonstrated that Z53, when used as a soil inoculant, significantly promoted plant height, root length,
