AI in Genomics: From Variant Calling to Multi-Omics Integration.

Artificial intelligence (AI) strategies are revolutionizing genomics by extracting complex patterns that traditional statistical pipelines are likely to miss. This mini-review aims to provide a concise overview of how AI is transforming major genomic technologies including variant calling, gene expression analysis, single-cell transcriptomics, CRISPR-Cas9 optimization, and multi-omics integration. In genome sequencing, machine learning variant callers greatly improve the accuracy and the rate at which single nucleotide and structural variants are called. In bulk RNA-Seq, AI augmented quantific

Single-cell multiome profiling reveals neuronal bias of modulatory role of MeCP2 phosphorylation.

MeCP2 is subject to many post-translational modifications, such as phosphorylation, in response to diverse stimuli. Several MeCP2 phosphorylation sites have been identified and studied individually. However, the combinatorial effect of phosphorylation at multiple sites has not been directly examined. Building on previous studies characterizing single mutations of MeCP2 phosphorylation sites, we created a mouse model carrying two mutations, serine 80 to alanine and serine 421 to glutamic acid (S80A;S421E, or A;E), in which the MeCP2 protein phosphorylation is fixed in a state observed in active

Single-cell RNA sequencing of lung adenocarcinoma reveals heterogeneity of immune response-related genes.

Immunotherapy has emerged as a promising approach to treat cancer. However, partial responses across multiple clinical trials support the significance of characterizing intertumor and intratumor heterogeneity to achieve better clinical results and as potential tools in selecting patients for different types of cancer immunotherapies. Yet, the type of heterogeneity that informs clinical outcome and patient selection has not been fully explored. In particular, the lack of characterization of immune response-related genes in cancer cells hinders the further development of metrics to select and op

KCNQ/M-channels regulate mouse vagal bronchopulmonary C-fiber excitability and cough sensitivity.

Increased airway vagal sensory C-fiber activity contributes to the symptoms of inflammatory airway diseases. The KCNQ/Kv7/M-channel is a well-known determinant of neuronal excitability, yet whether it regulates the activity of vagal bronchopulmonary C-fibers and airway reflex sensitivity remains unknown. Here we addressed this issue using single-cell RT-PCR, patch clamp technique, extracellular recording of single vagal nerve fibers innervating the mouse lungs, and telemetric recording of cough in free-moving mice. Single-cell mRNA analysis and biophysical properties of M-current (IM) suggest

Exploring the Role of HNRNPA3 in Breast Cancer Progression, Immune Microenvironment, and Therapeutic Sensitivity: A Multiomics and Functional Prediction Study.

BACKGROUND: Breast invasive carcinoma (BRCA) remains a leading cause of female cancer mortality, necessitating novel biomarkers and therapeutic targets. Heterogeneous nuclear ribonucleoprotein A3 (HNRNPA3) emerges as a potential regulator in tumor progression and immune modulation, yet its comprehensive role in BRCA remains uncharacterized. METHODS: We conducted an integrated multiomics analysis of HNRNPA3 in BRCA using data from TCGA, GEO datasets, single-cell RNA sequencing, and spatial transcriptomics. Bioinformatics approaches included differential expression analysis, survival analysis,

Optical photothermal infrared (O-PTIR) micro-spectroscopic characterisation of breast cancer cell lines: a comparative molecular profile of MCF7, MDA-MB-231, and SKBR3 cells.

Understanding the biochemical diversity among breast cancer subtypes is essential for developing more precise diagnostic and treatment strategies. In this study, we use optical photothermal infrared (O-PTIR) micro-spectroscopy to characterise three human breast cancer cell lines-MCF7, MDA-MB-231, and SKBR3-without the need for dyes or labels. Unlike conventional FTIR, which is limited by a spatial resolution of ∼5 µm due to the IR wavelength dependent diffraction limits, O-PTIR achieves sub-micron resolution, allowing biochemical analysis at near-single organelle levels. By analysing the spect

[Hypoplastic dysplasia as one of the forms of nephropathy].

Hereditary and congenital nephropathies constitute a substantial proportion among diseases of the urinary system. Renal biopsies from 3 patients showing clinical symptoms of chronic glomerulonephritis were examined. Morphological studies were made of semithin and serial ultrathin sections of the biopsy specimens. This revealed the racemosely arranged glomeruli with single capillary loops, abundant rounded cells freely lying in the cavity of a capsule; single mesangial cells; irregular enlargement, loosening, and thinning of the basement membrane. The analysis of the findings makes it possible

Integrated analysis of cell-in-cell related genes and immune microenvironment in heart failure.

BACKGROUND: Heart failure (HF) is a major global public health challenge, and its pathogenesis involves the regulation of a complex immune microenvironment (IME). Cell-in-cell (CIC), as a non-classical form of cell-cell interaction, has been extensively studied in fields like oncology, but its role in HF remains unclear. This study aimed to systematically analyze the expression patterns and functions of CIC-related genes (CRGs) within the HF immune microenvironment. METHODS: Based on transcriptomic data from public databases, CIC-related differentially expressed genes (DEGs) between HF and he

Endothelial cells as early therapeutic targets in chronic obstructive pulmonary disease: Insights into Tongxinluo's multiple protective mechanisms against cigarette smoke-induced lung injury.

BACKGROUND: Effective clinical treatments for Chronic Obstructive Pulmonary Disease (COPD) remain elusive, highlighting the urgent need to understand the underlying mechanisms and identify novel therapeutic targets. While endothelial cells play a pivotal role in maintaining vascular homeostasis, modulating inflammation, and regulating immune responses, their potential as therapeutic targets in COPD has been largely neglected, partly due to the complexity of their functional heterogeneity and the historical focus on epithelial and immune cell-driven mechanisms. PURPOSE: Our research aimed to a

Resident cell lineages are preserved in pulmonary vascular remodeling.

Pulmonary vascular remodeling is the main pathological hallmark of pulmonary hypertension disease. We undertook a comprehensive and multilevel approach to investigate the origin of smooth muscle actin-expressing cells in remodeled vessels. Transgenic mice that allow for specific, inducible, and permanent labeling of endothelial (Cdh5-tdTomato), smooth muscle (Acta2-, Myh11-tdTomato), pericyte (Cspg4-tdTomato), and fibroblast (Pdgfra-tdTomato) lineages were used to delineate the cellular origins of pulmonary vascular remodeling. Mapping the fate of major lung resident cell types revealed smooth

Integrative Single-Cell and Bulk Transcriptomic Profiling Reveals Ferroptosis-Driven Heterogeneity of Ovarian Cancer Epithelial Cells.

PURPOSE: Ovarian cancer (OC) is a highly lethal gynecological malignancy characterized by insidious onset and poor prognosis, with limited validated prognostic biomarkers and therapeutic targets. Ferroptosis has been implicated in OC progression. However, most existing ferroptosis-related OC studies are based on bulk transcriptomic data, which fail to resolve the heterogeneity of OC epithelial cells. The relationship between ferroptosis-associated heterogeneity of epithelial cells and the tumor immune microenvironment remains insufficiently characterized at single-cell resolution. MATERIALS A

Single-Cell Transcriptomic Profiling of Vascular Smooth Muscle Cell Phenotype Modulation in Marfan Syndrome Aortic Aneurysm.

OBJECTIVE: To delineate temporal and spatial dynamics of vascular smooth muscle cell (SMC) transcriptomic changes during aortic aneurysm development in Marfan syndrome (MFS). Approach and Results: We performed single-cell RNA sequencing to study aortic root/ascending aneurysm tissue from Fbn1C1041G/+ (MFS) mice and healthy controls, identifying all aortic cell types. A distinct cluster of transcriptomically modulated SMCs (modSMCs) was identified in adult Fbn1C1041G/+ mouse aortic aneurysm tissue only. Comparison with atherosclerotic aortic data (ApoE-/- mice) revealed similar patterns of SMC

Single Dose Preemptive Plerixafor for Stem Cell Mobilization for ASCT After Lenalidomide Based Therapy in Multiple Myeloma: Impact in Resource Limited Setting.

Peripheral blood stem cell mobilization with cytokines for autologous stem cell transplant in multiple myeloma is adversely affected by initial induction therapy consisting of either Lenalidomide or cytotoxic drugs, with failure rates of up to 45%. The use of Plerixafor with G-CSF for PBSC mobilisation significantly improves the chances of a successful mobilization. Plerixafor is a costly therapy and increases the overall costs of ASCT which can affect the number of patients being taken up for ASCT in resource limited settings. We prospectively studied the impact of single dose preemptive Pler

Impact of premature stop codons on mRNA levels in infantile Sandhoff disease.

Sandhoff disease is an autosomal recessive lysosomal storage disease resulting from mutations of the HEXB gene encoding the beta subunit of beta-hexosaminidase A. Fibroblast lines from four patients with the infantile form of the disease were investigated for mutations by single strand conformation polymorphism analysis and direct sequencing of PCR products. Two of the cell lines were homozygous for a common, 16 kb deletion of the 5' end of HEXB gene. The two other cell lines contained the 16 kb deletion along with a second mutant allele generating a stop codon: in one case a nonsense mutation

SCID-hu mice as a model to study tolerance after fetal stem cell transplantation.

SCID-hu mice were constructed with human fetal liver and human fetal thymus, obtained from the same or from different donors. Hematopoietic cells originating from the fetal liver migrate to the fetal thymus and give rise to medullary and cortico-medullary macrophages and dendritic cells. Thymic epithelial cells remain of thymic donor origin. The fetal liver donor derived stem cells differentiate in this environment into double positive and finally single positive CD4 or CD8 expressing T cells. The TCR V beta repertoire generated at the double positive stage is identical to that generated in th

CD38, CD81 and BAFFR combined expression by transitional B cells distinguishes active from inactive systemic lupus erythematosus.

In view of its heterogeneous presentation and unpredictable course, clinical management of systemic lupus erythematosus (SLE) is difficult. There is a need for biomarkers and diagnostic aids to monitor SLE disease activity and severity prior to, during and after treatment. We undertook this study to search for unique phenotypic patterns in each peripheral blood (PB) B cell subset, capable of distinguishing SLE patients with inactive disease versus SLE patients with active disease versus controls by using an automated population separator (APS) visualization strategy. PB was collected from 41 S

Identification of IL-6 as a potential mediator of the myocardial fibrosis that occurs in response to surgery with cardiopulmonary bypass in children with Tetralogy of Fallot.

BACKGROUND: Tetralogy of Fallot is a common CHD. Studies have shown a close link between heart failure and myocardial fibrosis. Interleukin-6 has been suggested to be a post-independent factor of heart failure. This study aimed to explore the relationship between IL-6 and myocardial fibrosis during cardiopulmonary bypass. MATERIAL AND METHODS: We downloaded the expression profile dataset GSE132176 from Gene Expression Omnibus. After normalising the raw data, Gene Set Enrichment Analysis and differential gene expression analysis were performed using R. Further, a weighted gene correlation netw

Deciphering lung cancer at high resolution: a narrative review of applications of single-cell and spatial transcriptomics sequencing.

BACKGROUND AND OBJECTIVE: Lung cancer remains the leading cause of cancer-related death worldwide. Many patients are still facing limited treatment benefit or therapeutic resistance. Single-cell RNA sequencing (scRNA-seq) enables high-resolution characterization of cellular states, whereas spatial transcriptomics (ST) preserves tissue architecture and maps gene expression within the tumor microenvironment (TME). This review summarizes recent advances in scRNA-seq and ST in lung cancer and discusses how these technologies have improved our understanding of tumor biology and therapeutic response

Spatially-resolved pharmaco-ecology of immunotherapy resistance in lung adenocarcinoma: Single-cell and spatial transcriptomics for mechanism-matched combination therapies.

Immune checkpoint inhibitors have reshaped the treatment landscape of lung adenocarcinoma, but primary, adaptive and acquired resistance are still the main clinical obstacles. This review integrates LUAD-specific evidence with broader NSCLC single-cell and spatial-omics studies, emphasizing lung adenocarcinoma where subtype-specific data are available. We discuss how therapeutic stress can select or induce malignant epithelial states that manifest as impaired antigen presentation, altered interferon signaling, partial epithelial-mesenchymal transition, stress tolerance, and hypoxia-related met
