Role of predicted tannic acid deprotonation sites in Cu(II) coordination and human serum albumin interaction: Density functional theory and spectroscopic investigation.

The bioavailability of dietary polyphenols is critically dependent on their interaction with transport proteins like human serum albumin (HSA), yet how this process is modulated by metal ions remains poorly understood. This study elucidates the modulation of tannic acid (TA) binding to HSA by Cu(II) coordination at an atomic level. Integrating DFT calculations, multispectral techniques, and molecular simulations, this work characterizes the complete process: from TA deprotonation and subsequent Cu(II) coordination to its altered protein interaction. TA first undergoes sequential deprotonation

Why does co-stewing shiitake mushrooms (Lentinula edodes) and beef synergistically enhance umami? An exploration from the perspective of umami peptides.

This study investigated the synergistic umami effect of co-stewed shiitake mushroom (Lentinula edodes) and beef (SSB), focusing on umami peptides. Results showed that SSB exhibited significantly higher umami intensity than did the separately stewed and mixed preparation (SS-SB), despite no difference in equivalent umami concentration, suggesting that additional taste-active components might be involved. Five umami peptides (EVRWD, TLYDER, GDLSLPHQ, EEWKLS, and LSVY) were identified exclusively in SSB and traced to shiitake mushroom proteins, supporting the synergistic effect of co-stewing. The

Disordered C-Terminus Plays a Critical Role in the Activity of the Small GTPase Ran.

Ran is a small GTPase of the Ras superfamily that governs nucleocytoplasmic transport, including that of miR-126, a microRNA that supports the homeostasis and expansion of leukemia stem cells (LSCs). Ran binds to Exportin 5 to facilitate the transport of precursor (pre)-miR-126 across the nuclear membrane for its maturation. Our goal is to inhibit Ran to prevent transport of pre-miR-126 to the cytoplasm. Like other Ras family proteins, targeting Ran with small molecules is challenging due to its relatively flat surface and lack of binding cavities. Ran's activity is regulated by a long and dis

Defining essential charged residues in fibril formation of a lysosomal derived N-terminal α-synuclein truncation.

N- and C-terminal α-synuclein (α-syn) truncations are prevalent in Parkinson's disease. Effects of the N- and C-terminal residues on α-syn aggregation and fibril propagation are distinct, where the N-terminus dictates fibril structure. Here, the majority of α-syn truncations are assigned by intact mass spectrometry to lysosomal activity. To delineate essential charged residues in fibril formation, we selected an N-terminal truncation (66-140) that is generated solely from soluble α-syn by asparagine endopeptidase. Ala-substitutions at K80 and E83 impact aggregation kinetics, revealing their vi

Surface chemistry-driven lipase activation: insights from spectroscopy and molecular simulations.

Lipase conformational dynamics at carrier interfaces dictate biocatalytic performance, yet their structural adaptability and molecular underpinnings remain unclear. This study elucidates how reduced graphene oxide (rGO) surface hydrophobicity modulates lipase activation through spectroscopy and molecular dynamics simulations, unveiling enzyme-specific mechanisms. By tuning rGO reduction, we found that rGO-4 h optimally enhanced Candida antarctica lipase B (CALB) activity by 201.4 % through rigidity-driven stabilization, as its non-blocking lid improved structural integrity and substrate affini

Phosphorylation toggles the SARS-CoV-2 nucleocapsid protein between two membrane-associated condensate states.

The Nucleocapsid protein (N) of SARS-CoV-2 plays a critical role in the viral lifecycle by regulating RNA replication and by packaging the viral genome. N and RNA phase separate to form condensates that may be important for these functions. Both functions occur at membrane surfaces, but how N toggles between these two membrane-associated functional states is unclear. Here, we reveal that phosphorylation switches how N condensates interact with membranes, in part by modulating condensate material properties. Our studies also show that phosphorylation alters N's interaction with viral membrane p

S209W mutation enhance π-π interactions in the fourth Greek-key of βA3/A1-crystallin linking with aggregation formation and stress susceptibility.

Congenital cataracts are genetically heterogeneous disorders that result in childhood visual impairment. The S209W mutation in the CRYΒA1/ΒA3 gene, located in the fourth Greek-key motif, has been associated with nuclear cataracts, but its pathogenic mechanism remains unclear. In this study, we investigated the effects of the S209W mutation on βA3/A1-crystallin stability and function. The S209W variant was generated via site-directed mutagenesis and analyzed under both physiological and stress conditions. The mutation caused increased protein aggregation, reduced solubility, and decreased struc

Multimodal Structural Characterization of SARS-CoV-2 Spike Variants: Spectroscopic and Computational Insights.

The SARS-CoV-2 pandemic has driven the emergence of many viral variants carrying multiple mutations, particularly in the spike glycoprotein, which enhance viral adaptability and may alter the structure and functionality of the protein. Here, we present, to the best of our knowledge, the first systematic and comparative structural analysis of monomeric spike protein subunit 1 from three distinct SARS-CoV-2 variants at physiological pH (7.4). A multimodal approach was employed, integrating experimental techniques, including Attenuated Total Reflection Infrared and circular dichroism spectroscopi

Unlocking the Conformational Secrets of DYRK1A Kinase With Computational Microscope: Exploring Phosphorylation-Driven Structural Dynamics.

The intricate world of cellular processes relies significantly on the dual-specificity tyrosine-phosphorylation-regulated kinase (DYRK) family of kinases, governing vital functions like brain development, splicing regulation, and apoptosis. DYRK1A, in particular, stands at the center of attention due to its pivotal role. Disruptions in its activity, whether through upregulation or downregulation, have profound implications, notably in neurological disorders and cancer progression. Understanding the impact of phosphorylation, a fundamental post-translational modification, on DYRK1A is paramount

Discovery of Sennidin B as a Potent Multitarget Inhibitor of Insect Chitinolytic Enzymes.

Natural products with multitarget inhibitory activity against insect chitinolytic enzymes offer the potential for developing environmentally friendly insecticides. However, most inhibitors show limited efficacy, hindering their practical application. In this study, inspired by the dimeric structure of phlegmacin B1, sennidin B, a rhein analogue, was identified as an effective inhibitor of insect chitinolytic enzymes. Sennidin B exhibited a nanomolar Ki value (80 nM) against OfChi-h from Ostrinia furnacalis, showing at least a 600-fold improvement in potency compared to rhein. Molecular dynamic

N-Branched Tricyclic Guanidines as Novel Melanocortin-3 Receptor Agonists and Melanocortin-4 Receptor Antagonists.

The melanocortin receptors are a class of centrally and peripherally expressed G protein-coupled receptors, of which the MC3R and MC4R subtypes are implicated in the regulation of appetite and energy homeostasis and can serve as potential therapeutic targets for disorders such as obesity and cachexia. An unbiased high-throughput mixture-based library screen was implemented to identify novel ligands with an emphasis on the identification of nanomolar-potent agonists of the mouse melanocortin-3 receptor. This screen yielded the discovery of an N-branched tricyclic guanidine scaffold (TPI2408) th

Initiator and elongator tRNA recognition mechanism in Mycobacterium tuberculosis methionyl-tRNA synthetase.

Protein synthesis is an essential target for anti-tubercular drug design. Methionyl-tRNA synthetase (MetRS) plays a crucial role in both the initiation and elongation phases of protein synthesis. Molecular recognition of the CAU anticodon of tRNA by MetRS during these two processes is a key step. To date, no experimental structures from Mycobacterium tuberculosis (Mtb) have revealed this binding. Therefore, we modeled the Mtb MetRS complexes with initiator and elongator tRNAs to find their differential binding mechanisms during molecular dynamics simulations of 9 microseconds. We found that th

Molecular Dynamics Study of α-Synuclein Domain Deletion Mutant Monomers.

Aggregates of misfolded α-synuclein proteins are key markers of Parkinson's disease. The protein α-synuclein (aSyn) is an intrinsically disordered protein (IDP) and therefore lacks a single stable 3D structure, instead sampling multiple conformations in solution. It is primarily located in presynaptic terminals and is thought to help regulate synaptic vesicle trafficking and neurotransmitter release. ASyn proteins have three domains: an N-terminal domain, a hydrophobic non-amyloid-β component (NAC) core implicated in aggregation, and a proline-rich C-terminal domain. Asyn proteins with truncat

Unveiling the unusual i-motif-derived architecture of a DNA aptamer exhibiting high affinity for influenza A virus.

Non-canonical nucleic acid structures play significant roles in cellular processes through selective interactions with proteins. While both natural and artificial G-quadruplexes have been extensively studied, the functions of i-motifs remain less understood. This study investigates the artificial aptamer BV42, which binds strongly to influenza A virus hemagglutinin and unexpectedly retains its i-motif structure even at neutral pH. However, BV42 conformational heterogeneity hinders detailed structural analysis. Molecular dynamics simulations and chemical modifications of BV42 helped us to ident

Structure-based identification of salvianolic acid B as an inhibitor targeting Salmonella InvC ATPase.

Multidrug-resistant (MDR) Salmonella poses a significant global health threat. The Type III Secretion System 1 (T3SS-1) and its ATPase InvC are crucial for virulence and promising drug targets. Through structure-based virtual screening, we identified Salvianolic acid B (SA-B) as an inhibitor of InvC. To rigorously characterize its interaction, we performed extensive molecular dynamics simulations, which revealed a 'dynamic yet stable' binding mode within the ATP-binding pocket. Subsequent experimental validation confirmed that SA-B directly binds the InvC ATP pocket and inhibits its ATPase act

Saloplastics based on protein-peptides complexes immobilizing organic molecules in gastrointestinal drug delivery for ulcerative colitis treatment.

Ulcerative colitis (UC) stands as a chronic inflammatory intestinal disease. This study aimed to explore a sustained-release strategy to alleviate DSS-induced colitis in mice using polyelectrolyte complexes (PECs) encapsulating an alkaloid, isoliensinine (ISO). The drug delivery platform, termed "Saloplastics (SAL)", was prepared by fabrication of PECs through the solid-liquid phase separation of sodium caseinate (SC) and ε-polylysine (EPL), followed by centrifugation to yield compact structures. Coarse-grained molecular dynamics simulations demonstrated that SAL had a nanorod-like structure f

Alzheimer's Disease Immunotherapy and Mimetic Peptide Design for Drug Development: Mutation Screening, Molecular Dynamics, and a Quantum Biochemistry Approach Focusing on Aducanumab::Aβ2-7 Binding Affinity.

Seven treatments are approved for Alzheimer's disease, but five of them only relieve symptoms and do not alter the course of the disease. Aducanumab (Adu) and lecanemab are novel disease-modifying antiamyloid-β (Aβ) human monoclonal antibodies that specifically target the pathophysiology of Alzheimer's disease (AD) and were recently approved for its treatment. However, their administration is associated with serious side effects, and their use is limited to early stages of the disease. Therefore, drug discovery remains of great importance in AD research. Contrasting the effect of hinge region insertions and non-active site mutations on HIV protease-inhibitor interactions: Insights from altered flap dynamics.

HIV-1 protease (PR) enzyme is a viable antiretroviral drug target due to its crucial role in HIV maturation. Over many decades, the HIV-1 PR enzyme has exhibited mutations brought on by drug pressure and error-prone nature of HIV-1 reverse transcriptase. Non-active site mutations have played a pivotal role in drug resistance; however, their mechanism of action has not been fully elucidated. We investigated how non-active site mutations affect the conformational stability and drug binding ability of HIV-1 PR. In light of this, we studied a novel HIV-1 subtype C protease variant containing an in

Understanding Aβ Peptide Binding to Lipid Membranes: A Biophysical Perspective.

Aβ peptides are known to bind neural plasma membranes in a process leading to the deposit of Aβ-enriched plaques. These extracellular structures are characteristic of Alzheimer's disease, the major cause of late-age dementia. The mechanisms of Aβ plaque formation and deposition are far from being understood. A vast number of studies in the literature describe the efforts to analyze those mechanisms using a variety of tools. The present review focuses on biophysical studies mostly carried out with model membranes or with computational tools. This review starts by describing basic physical aspec
