Large-scale gain-of-function analysis reveals distributed genetic contributions to activity persistence under oxidative stress in Drosophila.

Organismal responses to stress are often assessed by survival, yet the genetic basis of sustained functional performance under stress remains poorly understood. Here, we performed a large-scale gain-of-function analysis in Drosophila melanogaster using 2,838 Gene Search (GS) insertion lines that enable GAL4-dependent activation of nearby loci. Adult flies were exposed to hydrogen peroxide, and spontaneous locomotor activity was monitored at high temporal resolution to quantify activity persistence, defined as the duration of activity until sustained cessation under oxidative challenge. A prima

Emerging roles of SIRT6 and its modulators in kidney diseases.

The global incidence and prevalence of kidney diseases continue to rise, posing a serious public health challenge. SIRT6 is an NAD⁺-dependent histone deacetylase with broad essential regulatory roles across various pathophysiological processes, including DNA repair, chromatin accessibility, telomere stability, and glycolipid metabolism. As an epigenetic regulator specifically expressed in kidney tissues, SIRT6 serves as a central mediator of kidney homeostasis. Notably, accumulating evidence has implicated aberrant SIRT6 expression in the onset and development of various kidney diseases, such

NUPR1 in breast cancer: mechanisms and potential applications.

Breast cancer continues to present formidable clinical challenges, particularly in triple-negative and endocrine-resistant subtypes where adaptive stress mechanisms drive therapeutic failure. Nuclear protein 1 (NUPR1), an intrinsically disordered protein, has emerged as a non-mutational hub that has been implicated in integrating metabolic, transcriptional, and cell-survival signals associated with malignant progression. This Review examines how NUPR1 transduces mitogenic stimuli into anabolic programs, while orchestrating autophagic flux, lysosomal biogenesis, and ferroptosis evasion to maint

Genome-wide DNA methylation profiling of triple-negative breast cancer uncovers epigenetic biomarkers of tumor identity and the immune microenvironment.

DNA methylation deregulation is an essential feature of tumor biology, influencing cancer formation and pathogenesis. Analyses of DNA methylation in bulk cancer specimens are challenging due to the high data dimensionality, noise, and mixture of different cell types. Here, we characterized methylation dynamics in cancer by investigating the variance structure of bulk tumor DNA methylation data through the identification of groups of highly correlated CpGs, termed CpG cassettes. Using triple-negative breast cancer as a model system, our approach identified co-occurring methylation patterns link

β-Elemene Rescues Radiation-Induced Enteritis by Orchestrating a Host-Microbiome Circuit That Fuels Epigenetic DNA Repair.

Radiation-induced enteritis (RIE) is a severe, dose-limiting toxicity of cancer radiotherapy lacking mechanism-based therapies. While the gut microbiome regulates radiation injury, harnessing it therapeutically remains challenging. Here, we show that the natural product β-elemene protects against RIE through a synergistic mechanism coordinating host and microbial responses. β-elemene directly rescues the radiation-disrupted interaction between the lactate transporter MCT1 and its chaperone CD147 in intestinal epithelial cells, priming them for enhanced lactate uptake. Concurrently, β-elemene s

Inhibition of TGM2 enhances cisplatin sensitivity in MSH2-deficient bladder cancer.

MSH2 (mutS homolog 2) gene, a key component of the DNA mismatch repair system, garners significant attention for its influence on cancer progression and prognosis. Loss of MSH2 protein decreases the chemosensitivity of bladder cancer (BCa) to cisplatin (CDDP). However, precision therapeutic strategy based on MSH2 deficiency is not available clinically. Herein, we reported that knockout of MSH2 reduced the sensitivity of BCa to CDDP. Importantly, GK921, a TGM2-specific inhibitor, increased tumor cell killing by CDDP in MSH2-deficient BCa. GK921 also promoted the chemotherapeutic sensitivity of

Lineage plasticity driven by GATA6 loss fuels colorectal cancer metastasis.

Colorectal cancer (CRC) liver metastases are the leading cause of CRC-related mortality, yet the genetic and epigenetic drivers underlying this process remain poorly understood. Here, we established a pro-metastatic CRC organoid library through serial orthotopic transplantation of liver metastasis-derived organoids. Integrative RNA sequencing (RNA-seq) and assay for transposase-accessible chromatin using sequencing (ATAC-seq) analyses identified a pro-metastatic signature characterized by multilineage plasticity, including fetal-like and basal-like/squamous transcriptional programs. Motif and

Mapping functional non-coding variation in individual human genomes through haplotyping, multiomics, and deep learning.

Most genetic variants in the human genome reside in non-coding regions, where they can perturb regulatory element activity to influence gene expression, thereby contributing to various phenotypes and diseases. However, identifying functionally relevant non-coding genetic variation remains challenging. Here we integrate personal genomics, allele-specific gene regulation, and deep learning predictions to map the impact of non-coding variation in its native allelic and regulatory context. Leveraging whole-chromosome haplotypes and allele-specific analyses, we establish regulatory links within ind

Silencer variants are key drivers of gene up-regulation in Alzheimer's disease.

The genetic mechanisms of ~90% of Alzheimer's disease (AD)-associated variants residing in noncoding DNA remain poorly understood. To address this, we developed a deep learning framework that integrates bulk histone modification data with single-cell open chromatin profiles to evaluate the regulatory potential of noncoding variants. This model identified 1457 silencer and 3084 enhancer AD-associated variants in dorsolateral prefrontal cortex, classifying gene loci as silencer-only (SL), enhancer-only (EN), or dual-function (ENSL). EN loci predominantly regulate housekeeping metabolic processes

Genetic architecture of sleep in a genome wide association study of device measured sleep traits.

Sleep is essential for health and regulated by genetic and environmental factors. We perform genome-wide association studies of device-measured sleep duration, efficiency, and accelerometer-derived rapid eye movement (REM) and non-rapid eye movement (NREM) sleep in 80,013 UK Biobank participants. We identify 20 autosomal loci, 12 of which have not been previously reported, including genome-wide significant associations for REM and NREM sleep duration. MEIS1 shows strong opposing effects on REM and NREM durations and is intolerant to loss-of-function mutations, suggesting an essential role in t

Discovery of an Endonuclease G-inhibitory Ku80-peptide protecting against leukemogenic rearrangements at the MLL breakpoint cluster.

Endonuclease G (EndoG) is an evolutionarily conserved enzyme that cleaves the Mixed Lineage Leukemia breakpoint cluster region (MLLbcr) under sublethal chemotherapeutic treatment conditions, causing leukemogenic chromosomal rearrangements. While endogenous inhibitors (EndoGI) control EndoG in lower organisms, no such EndoGI has been identified in mammalian cells. Due to the structural similarity of EndoGI from Drosophila melanogaster to the C-terminus (Ct) of human Ku80, we perform immunoprecipitation, surface plasmon resonance analysis and 3D molecular modeling, revealing binding of human End

Chromosome-scale genome assembly and characterization of Saccharomycopsis schoenii, a necrotrophic predatory yeast.

The necrotrophic predatory yeast Saccharomycopsis schoenii preys on diverse fungal species including multidrug-resistant Candida auris, making it a promising candidate for fungal biocontrol. Despite growing interest in its predation mechanisms, a high-quality reference genome is lacking. We constructed a chromosome-scale genome assembly of S. schoenii using a hybrid approach combining Pacific Biosciences HiFi long-read sequencing with Hi-C chromatin conformation capture. The 14.3 Mb genome is resolved into 6 nuclear and 1 mitochondrial chromosome, demonstrating high contiguity and near-complet

Genome-wide association study reveals genetic architecture and evolution of human retinal pigmentation.

Pigmentation varies widely across humans and is shaped by melanin quantity, type, and spatial distribution. Retinal pigmentation protects against light-induced damage, yet its genetic and evolutionary bases remain unclear. We developed a deep learning framework (DeepGRP) to quantify retinal pigmentation from high-resolution fundus images and conducted a genome-wide association study (GWAS), identifying 42 signals, including 26 previously unidentified loci, with single-nucleotide polymorphism-based heritability of 21.4%. Menin Inhibition in Acute Myeloid Leukemia: Rewiring Leukemic Transcriptional Networks.

Among the transcriptional dependencies that sustain leukemic identity in acute myeloid leukemia (AML), the menin-KMT2A chromatin complex has emerged as a central regulatory node. The scaffold protein menin, encoded by MEN1, facilitates transcriptional activation of HOX and MEIS family genes during normal hematopoietic development. In AML, this physiologic and developmentally regulated role is co-opted to sustain constitutive HOX/MEIS-driven programs that block differentiation and maintain leukemic potential. Although dependency on menin is most clearly established in KMT2A-rearranged and NPM1-

Proteomic Signatures of Regeneration: Uncovering Extracellular Matrix-Associated Cues in Goldfish Spinal Cord Repair.

Spinal cord injury (SCI) in mammals leads to inflammation, glial scarring, and extracellular matrix (ECM) remodeling that hinder regeneration. In contrast, certain teleosts, such as zebrafish and goldfish (Carassius auratus), exhibit remarkable spinal cord regenerative capabilities and substantial functional recovery following injury. To uncover the molecular basis of this regenerative ability, we performed a proteomic analysis of goldfish spinal cord ECM-enriched post-injury and compared it to literature on mammalian models. We identified a distinct regenerative signature in goldfish, marked

SPINDOC functions as a mitotic molecular counter to coordinate spatiotemporal CENP-A assembly.

Cell cycle-dependent maintenance of centromere protein A (CENP-A) levels and its spatiotemporal assembly are essential for centromere propagation. CENP-A synthesis peaks in late G2, while its assembly occurs during late telophase/early G1. We have previously shown that phosphorylation of CENP-A at Ser68 by CDK1-cyclin B during mitosis impairs its binding to holiday junction recognition protein (HJURP) and facilitates DCAF11-dependent polyubiquitination and degradation. However, the mechanisms governing CENP-ApS68 stability remain elusive. Here, we demonstrate that spindlin interactor and repre

Sleep and circadian regulation of DNA repair and retrotransposons in neuronal genome stability and neurodegenerative disease mechanisms.

Sleep and wake are fundamental brain states that coordinate diverse physiological processes required for long-term health and survival. Recent research in molecular neuroscience and chronobiology has begun to clarify how sleep-wake cycles and circadian timing intersect with genomic maintenance mechanisms in the nervous system. In this Review, we summarize current evidence that sleep and circadian rhythms temporally regulate neuronal genome stability, with a particular focus on how they modulate neuronal retrotransposon activity. We discuss circadian clock-dependent regulation of DNA repair pat

Dysregulated adult hippocampal neurogenesis in major depressive disorder.

Major depressive disorder (MDD) is associated with reduced hippocampal volume, altered connectivity and negative memory bias, suggesting disrupted hippocampal plasticity. Dysregulated adult hippocampal neurogenesis is a potential contributor, but its relevance in humans and role in MDD remain unclear. Here we investigated the molecular basis of hippocampal dysfunction in nonmedicated individuals with MDD by integrating analyses of neurogenic trajectories, cell-type- and subfield-specific gene expression, chromatin accessibility and protein expression. We identify a neurogenic lineage in the ad
