Recombinant SpTrf proteins illustrate putative functions of native SpTrf proteins: from immune response to resolution in sea urchins.

The complex and sophisticated sea urchin innate immune system relies on conserved immune receptor and effector molecules plus the euechinoid-specific Transformer family. Native SpTransformer (natSpTrf) proteins in Strongylocentrotus purpuratus respond to immune challenge by augmenting phagocytosis of microbes. These proteins show significant sequence diversity both within and among sea urchins with the predicted benefit of host protection through the recognition of a broad range of pathogens. Prior reports show that 6 recombinant (r)SpTrf proteins from insect cells induce phagocytosis when cro

Ubiquitin Ligases in pro-atrophic and antiatrophic signaling cascades in muscles.

Skeletal muscle (SkM) atrophy is an associated disorder of cachexia, sarcopenia, immobilization, and denervation and is responsible for increased mortality and morbidity. SkM atrophy is often characterized by increased protein degradation and decreased protein synthesis in skeletal muscle. Increased protein catabolism is firmly associated with protein ubiquitination, an associated post-transcriptional modification of proteins that mediate diverse cellular functions like cell growth, cell death, DNA damage repair, and protein degradation. During the SkM atrophy, the extents of ubiquitination de

Mild hypothermia: Insights and implications for productivity in mammalian and insect cell cultures.

Mammalian cells are the preferred expression system for obtaining recombinant proteins (r-proteins) due to their ability to generate human-like glycosylation patterns. However, their slow growth and lower productivity compared to prokaryotic host cells, coupled with the rising demand for complex therapeutic proteins in the biopharmaceutical market, have driven the search for alternatives to boost productivity. In this context, mild hypothermia (MH) has emerged as a valuable tool for enhancing both the viability and productivity of r-proteins in mammalian as well as some insect-derived cell lin

Solubilization of Membrane Proteins using designed protein WRAPS.

The development of therapies and vaccines targeting integral membrane proteins has been complicated by their extensive hydrophobic surfaces, which can make production and structural characterization difficult. Here we describe a general deep learning-based design approach for solubilizing native membrane proteins while preserving their sequence, fold, and function using genetically encoded de novo protein WRAPs (Water-soluble RFdiffused Amphipathic Proteins) that surround the lipid-interacting hydrophobic surfaces, rendering them stable and water-soluble without the need for detergents. We des

Molecular switch from MYC to MYCN expression in MYC protein negative Burkitt lymphoma cases.

MYC is the most altered oncogene in human cancer, and belongs to a large family of genes, including MYCN and MYCL. Recently, while assessing the degree of correlation between MYC gene rearrangement and MYC protein expression in aggressive B-cell lymphomas, we observed few Burkitt lymphoma (BL) cases lacking MYC protein expression despite the translocation involving the MYC gene. Therefore, in the present study we aimed to better characterize such cases. Our results identified two sub-groups of MYC protein negative BL: one lacking detectable MYC protein expression but presenting MYCN mRNA and p

Effect of denaturants and stabilisers on protein adsorption at solid-liquid interfaces.

The adsorption isotherms of different proteins from aqueous solution to the surface of different solids have been compared in the presence of additives such as urea, surfactants and high concentration of various neutral salts. The adsorption isotherms of lysozyme on alumina are not affected much in the presence of 8 M urea showing the rigid structure of lysozyme whereas isotherms of hemoglobin show surface coagulation even in presence of 2 M urea. In presence of 8 M urea, adsorption isotherms of BSA on alumina show two distinct steps. The extent of protein adsorption in the presence of surfact

Structural and Energetic Determinants of Sweet Protein Recognition: Mechanistic Insights into Thaumatin Binding to the Human T1R2/T1R3 Receptor.

Excessive sugar intake remains a major health challenge, motivating the development of safe and effective alternatives. Thaumatin, a natural high-intensity sweet protein, elicits sweetness through activation of the sweet taste receptor (T1R2/T1R3), yet its molecular recognition mechanism remains understudied. An integrated computational strategy combining comparative modeling, protein-protein docking, and 500 ns molecular dynamics simulations (triplicates) was employed to elucidate the thaumatin-receptor binding. Structural modeling identified the closed conformation of the Venus flytrap domai

Riboregulation: a non-canonical tau function.

Almost since its discovery, tau protein has perplexed scientists and clinicians with its varied roles in physiology as well as its appearance as phosphorylated protein aggregates of various structures in many neurodegenerative diseases. Tau plays a role in microtubule stabilization, but from the earliest of studies, tau has also been observed to bind to RNA, with recent research suggesting tau has a higher affinity for some RNA species compared to microtubules. In the context of disease, tau dysfunction potentiates disruptions to RNA metabolism, including the perturbation of mRNA splicing, imp

High-throughput ligand diversification to discover chemical inducers of proximity.

Chemical inducers of proximity (CIPs) stabilize biomolecular interactions, often causing an emergent rewiring of cellular biochemistry. While the discovery of heterobifunctional CIPs is expedited by rational design strategies, molecular glues have relied predominantly on serendipity. We hypothesized that preexisting ligands could be systematically decorated with chemical modifications to discover compounds that recruit proteins to a composite protein-ligand interface. Using sulfur(VI) fluoride exchange-based high-throughput chemistry (HTC) to install 3,163 structurally diverse building blocks

Structure and Function of Somatostatin and Its Receptors in Endocrinology.

Somatostatin analogs, such as octreotide, lanreotide, and pasireotide, which function as somatostatin receptor ligands (SRLs), are the main drugs used for the treatment of acromegaly. These ligands are also used as important molecules for radiation therapy and imaging of neuroendocrine tumors. Somatostatin receptors (SSTRs) are canonical G protein-coupled proteins that play a role in metabolism, growth, and pathological conditions such as hormone disorders, neurological diseases, and cancers. Cryogenic electron microscopy combined with the protein structure prediction platform AlphaFold has be

ATM/ATR-Mediated DNA Damage Response Facilitates SARS-CoV-2 Spike Protein-Induced Syncytium Formation.

Multinucleated cells are present in lung tissues of patients infected by SARS-CoV-2. Although the spike protein can cause the fusion of infected cells and ACE2-expressing cells to form syncytia and induce damage, how host cell responses to this damage and the role of DNA damage response (DDR) signals in cell fusion are still unclear. Therefore, we investigated the effect of SARS-CoV-2 spike protein on the fusion of homologous and heterologous cells expressing ACE2 in vitro models, focusing on the protein levels of ATR and ATM, the major kinases responding to DNA damage, and their substrates CH

The Regulatory Roles of Cerebellar Glycosphingolipid Microdomains/Lipid Rafts.

Lipid rafts are dynamic assemblies of glycosphingolipids, sphingomyelin, cholesterol, and specific proteins which are stabilized into platforms involved in the regulation of vital cellular processes. Cerebellar lipid rafts are cell surface ganglioside microdomains for the attachment of GPI-anchored neural adhesion molecules and downstream signaling molecules such as Src-family kinases and heterotrimeric G proteins. In this review, we summarize our recent findings on signaling in ganglioside GD3 rafts of cerebellar granule cells and several findings by other groups on the roles of lipid rafts i

Structural effects of spike protein D614G mutation in SARS-CoV-2.

A single mutation from aspartate to glycine at position 614 has dominated all circulating variants of the severe acute respiratory syndrome coronavirus 2. D614G mutation induces structural changes in the spike (S) protein that strengthen the virus infectivity. Here, we use molecular dynamics simulations to dissect the effects of mutation and 630-loop rigidification on S-protein structure. The introduction of the mutation orders the 630-loop structure and thereby induces global structural changes toward the cryoelectron microscopy structure of the D614G S-protein. The ordered 630-loop weakens l

Effects of Different Concentrations of BSA on In Vitro Corrosion Behavior of Pure Zinc in Artificial Plasma.

When medical metallic materials are implanted in the body and come into contact with the body fluid environment, proteins will be rapidly adsorbed on the surface and affect the corrosion process of the material. Currently, there is no uniform understanding of the effect of protein adsorption on the corrosion behavior of materials due to the limitations of the nature of metal materials, protein concentrations, and different media environments. The effect of various bovine serum albumin (BSA) concentrations in artificial plasma (AP) on the corrosion behavior of pure Zn during 14 days of immersio

Structural Organization and Protein-Protein Interactions in Human Adenovirus Capsid.

Human adenoviruses (HAdVs) are large (150 MDa), complex, nonenveloped dsDNA viruses that cause self-limiting respiratory, ocular and enteric infections. They are significant health hazard in young, elderly and immuno-compromised populations. Moreover, various adenoviruses (AdVs) of mammalian origin are being used as vectors in gene, vaccine and cancer therapies. Multiple copies of at least 13 different proteins, all in all ~2800 protein molecules, come together to form an adenovirus virion packaging the ~36 Kbp geome. The details of structural organization of the adenovirus capsid and underlyi

Mechanisms of amyloid fibril formation.

Amyloid and amyloid-like aggregates are elongated unbranched fibrils consisting of β-structures of separate monomers positioned perpendicular to the fibril axis and stacked strictly above each other. In their physicochemical properties, amyloid fibrils are reminiscent of synthetic polymers rather than usual proteins because they are stable to the action of denaturing agents and proteases. Their mechanical stability can be compared to a spider's web, that in spite of its ability to stretch, is stronger than steel. It is not surprising that a large number of diseases are accompanied with amyloid

Spinal muscular atrophy: the role of SMN in axonal mRNA regulation.

Spinal muscular atrophy (SMA) is a neurodegenerative disease caused by homozygous mutations or deletions in the survival of motor neuron (SMN1) gene, encoding the ubiquitously expressed SMN protein. SMN associates with different proteins (Gemins 2-8, Unrip) to form a multimeric complex involved in the assembly of small nuclear ribonucleoprotein complexes (snRNPs). Since this activity is essential for the survival of all cell types, it still remains unclear why motor neurons are selectively vulnerable to low levels of SMN protein. Aside from its housekeeping role in the assembly of snRNPs, addi

Biochemical characterization of fluorescent-labeled recombinant human alpha-L-iduronidase in vitro.

In vivo tracking of the delivery of therapeutic proteins is a useful tool for preclinical studies. However, many labels are too large to use without disrupting the normal uptake, function, or other properties of the protein. Low-molecular-weight fluorescent labels allow in vivo and ex vivo tracking of the distribution of therapeutic proteins, and should not alter the protein's characteristics. We tested the in vitro properties of fluorescent-labeled recombinant human alpha-l-iduronidase (rhIDU, the enzyme deficient in Hurler syndrome) and compared labeled to unlabeled proteins. Labeled rhIDU r

Recent insights into cerebral cavernous malformations: a complex jigsaw puzzle under construction.

Cerebral cavernous malformations (CCM) are common vascular malformations with an unpredictable risk of hemorrhage, the consequences of which range from headache to stroke or death. Three genes, CCM1, CCM2 and CCM3, have been linked to the disease. The encoded CCM proteins interact with each other within a large protein complex. Within the past 2 years, a plethora of new data has emerged on the signaling pathways in which CCM proteins are involved. CCM proteins regulate diverse aspects of endothelial cell morphogenesis and blood vessel stability such as cell-cell junctions, cell shape and polar
