Noncircadian BMAL1-YAP activity amplifies persistent inflammation in aged epidermis.

Aging is characterized by persistent low-grade inflammation linked to impaired tissue homeostasis, yet the underlying molecular mechanisms remain poorly understood. The mammalian skin is a clinically relevant site of aging-driven inflammation associated with compromised barrier function, inefficient wound healing, elevated oxidative stress and DNA damage accumulation. Here we show that, in the murine epidermis, aging engages a previously uncharacterized BMAL1-YAP functional cooperation with enhanced binding at inflammation-related enhancers, amplifying target gene transcription. Profiling maize embryonic leaf development and discovering new genes using high-resolution spatial long-read isoform sequencing.

Profiling transcriptome isoforms in their spatial context is instrumental for deciphering plant embryogenesis. By combining high-throughput full-length isoform sequencing and spatial transcriptomics (spatial MAS-IsoSeq) in maize embryogenesis, we identified 285,639 isoforms, 72.87% of which were previously uncharacterized. Gene models based on these full-length isoforms increased short-read exon mapping by 5.52%. Furthermore, spatial transcription expression detection improved by up to 97.45% in an extreme example. Using these isoforms, we constructed a new gene-model database (MaizeV5_IsoAnn)

Regulatory divergence of homoeologs underlies network optimization for fiber improvement in domesticated cotton.

Polyploidy is prominent in plant evolution and in many of the world's most important crops, yet how domestication reshapes the regulation of duplicated genes (homoeologs) to generate superior agronomic traits remains incompletely understood. Here, we integrate population genomics, stage-resolved transcriptomics, expression quantitative trait locus (eQTL) mapping, and coexpression network analysis across 161 semiwild and 376 cultivated accessions of allotetraploid cotton (Gossypium hirsutum) to dissect the regulatory consequences of domestication. We show that domestication increases both the f

Unraveling the Intertwined Networks of Potato Tuberization: From Epitranscriptomic Signaling to Metabolic Reprogramming.

Potato (Solanum tuberosum L.) tuberization is a complex developmental transition in which a subterranean stolon is converted into a starch-accumulating tuber. This process is governed by long-distance systemic signals, local hormonal dynamics, and extensive metabolic reprogramming. Recent advances have extended our understanding beyond the classical photoperiodic model, revealing the importance of chromatin remodeling, mRNA N6-methyladenosine (m6A) epitranscriptomic modifications, and a developmentally regulated shift in phloem unloading pathways. Here, we synthesize these multilayered regulat

B-Box (BBX) proteins and transcriptional regulation: dynamics, signaling and functions in plants.

Transcriptional regulation is the cornerstone of plant developmental plasticity and environmental resilience. Central to these processes are the B-Box (BBX) proteins, a family of zinc-finger transcription factors that have emerged as pivotal signaling hubs. While their roles were initially defined through light signaling and photoperiodic flowering in Arabidopsis, recent advances have repositioned BBX proteins as integrative nodes across a vast array of physiological processes, including seed germination, thermomorphogenesis, shade avoidance and senescence, as well as responses to both abiotic

Current insights into PHF14: molecular features and functional roles.

Plant Homeodomain Finger Protein 14 (PHF14) is a known epigenetic regulator involved in chromatin-mediated gene regulation. PHF14 belongs to the plant homeodomain (PHD) family, and possesses four PHD zinc-finger domains. The N-terminal PHD1 and PHD2 domain of PHF14 mediate histone recognition through specific PHD1-ZnK-PHD2 (PZP) cassettes and thereby contribute to the regulation of transcriptional activation and gene silencing. PHF14 plays a role in regulating essential cellular processes such as the cell cycle, mesenchymal proliferation, DNA damage response, and B-cell proliferation. Genetic

Quorum sensing and host cell reprogramming.

Quorum sensing (QS) is a mechanism that allows bacteria to coordinate their behavior based on population density through the production and detection of small signaling molecules. This process regulates several important functions, including virulence, biofilm formation, and metabolic adaptation. In recent years, it has become clear that QS signals are not limited to communication among bacteria but can also influence host cells during infection. At the same time, host cells respond to microbial invasion by undergoing coordinated changes in gene expression, chromatin structure, and metabolism,

Common Signatures of Altered Gene Regulation and Invasiveness of Different Breast Cancer Cell Lines after Matrix Interface Crossing.

Interfaces between dense tumor tissue and surrounding more porous healthy tissue have been shown to trigger aggressive phenotypes in transmigrating MDA-MB-231 breast cancer cells, promoting directional migration, proliferation, and chemoresistance. Here, we show that such interface-instructed phenotype switching represents a common feature across triple-negative breast cancer (TNBC) cell lines, highlighting the potential for targeting these matrix interfaces in therapeutic approaches. Using a biomimetic collagen I interface model, we compared the different breast cancer cell lines, namely, MDA

A 3D morphogenetic blueprint for metastatic outgrowth in breast cancer.

The tissue-level processes underpinning metastatic outgrowth remain unclear. We combined single-cell RNA sequencing, spatial transcriptomics, and AI-supported 3D imaging in human breast cancer with functional investigations in mice to uncover a 3D morphogenetic process essential for macrometastatic expansion. Macrometastases pervasively activate a metastatic trabecular morphogenesis (MTM) gene-expression program that redeploys developmental branching morphogenesis to build macrometastases as a 3D trabecular lattice of epithelial cords. MTMHIGH cells pre-exist in primary tumors destined to meta

Environmental and external stressors of postejaculatory sperm function.

Mature mammalian spermatozoa are one of the most specialized cell types in the animal kingdom with discrete distinctions from testicular sperm. The highly condensed chromatin structure, compartmentalization and lack of organelles contribute to this unique cell that lacks active transcription and translation thereby limiting cell function primarily to posttranslational modifications. Acute and transient postejaculatory sperm exposure to environmental stressors may elicit subtle phenotypes that go undetected during routine analyses, but manifest as paternal idiopathic subfertility. Until recentl

Brassinosteroid-regulated transcription factors confer epigenetic changes that repress plant immunity.

When organisms encounter pathogens, they rapidly activate complex defense programs to ensure survival. While these immune responses are vital, they often also incur trade-offs, such as reduced growth and development and must therefore be tightly controlled. In this study, we reveal that the steroid hormones brassinosteroids (BRs) contribute to this control in Arabidopsis thaliana by repressing immunity-related genes. We provide evidence that the BR-regulated basic helix-loop-helix (bHLH) transcription factor CESTA (CES), along with its homologs BR ENHANCED EXPRESSION (BEE)1-3, mediate DNA meth

E2F1-driven cholesterol synthesis via the SND1/ACLY axis potentiates malignant progression in prostate cancer.

AIM: This study aimed to clarify the mechanisms of E2F transcription factor 1 (E2F1) in the Cholesterol (CHOL) synthesis of Prostate cancer (PCa). METHODS: CHOL component content was detected using a commercial test kit. The interaction between E2F1 and staphylococcal nuclease domain-containing protein 1 (SND1) promoter was confirmed employing dual luciferase and chromatin immunoprecipitation assay. RNA immunoprecipitation and RNA pull-down analysis were utilized to validate the interaction between SND1 and ATP citrate lyase (ACLY) mRNA. A xenograft tumor model was used to confirm these mecha

Vitamin D receptor signaling in inflammatory senescence-associated skin aging: Mechanisms and therapeutic potentials.

Vitamin D receptor (VDR) signaling plays a crucial role in skin homeostasis and represents a promising therapeutic target for inflammatory senescence-associated skin aging. This review examines the roles of VDR signaling in inflammatory senescence-associated skin aging. We summarize the actions of VDR through chromatin modification, transcriptional regulation, and coregulator recruitment, which collectively modulate inflammation and cellular senescence in aging skin. Recent findings highlight the protective role of VDR against inflammatory responses and aging processes through multiple pathway

Dose-dependent hormone actions at estrogen receptor enhancers specify distinct molecular and biological outcomes.

Adult women are typically exposed to 17β-estradiol (E2) concentrations of ~100 to 200 pM, yet most cell-based studies use 100 nM. We determined the molecular effects of E2 concentrations spanning six orders of magnitude (1 pM to 100 nM) in breast cancer cells. Estrogen receptor α (ERα) enhancers formed at low physiological doses of E2 (1 to 100 pM) are mechanistically distinct from those that form at high pharmacological doses (10 to 100 nM). They (i) form in open chromatin bound by FOXA1, (ii) are clustered within topologically associated domains, (iii) produce enhancer RNAs enriched with fun

The Semantics and Mechanisms of Enhancers and Promoters: "What Is True for E. coli Is True for the Elephant, Only More So".

Three fundamental classes of gene regulatory elements were identified in Escherichia coli in the 1960s: operators bound by repressor proteins, promoters bound by the basic transcription machinery, and enhancers bound by activator proteins. Promoters mediate constitutive gene expression, whereas operators and enhancers regulate expression in response to physiological conditions. As discovered in the 1980s, interactions between proteins associated with spatially separated elements can loop out the intervening DNA and regulate transcription. Eukaryotic gene regulation is mediated by the same thre

NFYB-lncRNA axis resets the tumor microenvironment to promote HCC aggressive progression by a positive feedback loop.

Metastases are a primary cause of cancer-associated mortality; however, the mechanisms underlying aggressive progression have not been clearly elucidated. Genome-wide features of chromatin accessibility through ATAC-seq from HCC primary and metastatic tumors revealed that many distal regulatory elements spreading the genome become accessible during aggressive progression, the changes of which are associated with NFY-family. And NFYB is frequently upregulated in tumor with metastasis. Mechanistically, LINC01137 recruits SMYD3 to enhance H3K4me3 occupancy at IL-1β, CXCL2 and CCL20 promoters by i

Aging-dependent microglial heterogeneity worsens outcomes in models of traumatic brain injury.

Traumatic brain injury (TBI) disproportionately affects the elderly, yet the underlying mechanisms remain unclear. Here, we demonstrate that aged TBI brains predominantly harbor proinflammatory NLRP3+ microglia, in stark contrast to the neuroprotective Lysozyme+ microglia prevalent in young TBI brains. This age-dependent microglial dichotomy correlates with elevated mortality and impaired recovery in aged TBI mice. By leveraging an integrative multiomics approach combined with metabolomics and epigenome analysis, we identified a previously unrecognized link between enhanced glycolysis and the

FOXF2 regulates pericyte-endothelial signaling required for vascular homeostasis after neonatal hyperoxic lung injury.

Pulmonary vascular development is essential for alveolarization, and disruption of this process contributes to pathogenesis of bronchopulmonary dysplasia (BPD). Proper vascular development requires an orchestration of many cell types within the lung. However, the transcriptional mechanisms by which pericytes support the endothelium in the postnatal lung remain poorly understood. Herein, we identify FOXF2 as a critical transcription factor that governs pericyte maturation and function during postnatal lung development and regeneration. FOXF2 expression in pericytes increases postnatally and is

Regulation of immune signal integration and memory by inflammation-induced chromosome conformation.

Three-dimensional (3D) genome conformation is central to gene expression regulation, yet our understanding of its contribution to rapid transcriptional responses, signal integration, and memory in immune cells is limited. Here, we study the molecular regulation of the inflammatory response in primary macrophages using integrated transcriptomic, epigenomic, and chromosome conformation data, including base pair-resolution Micro Capture-C. We demonstrate that interleukin-4 (IL-4) primes the inflammatory response in macrophages by stably rewiring 3D genome conformation, juxtaposing endotoxin-, int
