TRiC-assisted folding of class I HDAC family proteins regulated by distinct co-chaperone and cofactor networks.

Class I histone deacetylases (HDAC1, HDAC2, HDAC3, and HDAC8) are key chromatin regulators, but how they are activated by chaperonin TRiC remains elusive. Using cryo-electron microscopy, cross-linking mass spectrometry, and biochemistry analyses of tagged HDACs overexpressed in HEK293F cells, we identify class I HDACs as TRiC substrates and elucidate the TRiC-assisted folding pathways of HDAC1 and HDAC3 across ATPase cycle, orchestrated by distinct co-chaperone/cofactor networks. In closed TRiC chamber, both clients adopt near-native conformations and engage similar binding interfaces. In the

Epigenetic regulation in transplant rejection and tolerance: mechanisms and therapeutic prospects.

Epigenetics modulates gene expression and plays a pivotal role in numerous immune disorders. Over the past two decades, increasing evidence has indicated that epigenetic regulation contributes to transplant rejection and immune tolerance. Four primary epigenetic mechanisms-DNA methylation, histone modifications, chromatin remodeling, and non-coding RNAs (ncRNAs)-exert distinct effects on rejection after transplantation. Therefore, understanding the epigenetic mechanisms of rejection provides novel avenues for inducing immune tolerance and developing strategies to prolong graft survival and pat

Single-nucleus multiome shows motor neuron glutamate overactivation in amyotrophic lateral sclerosis.

Amyotrophic lateral sclerosis (ALS) is a neurodegenerative disease that causes motor neuron degeneration. However, the mechanisms underlying the selective vulnerability of motor neurons and the involvement of non-motor neuron cells in ALS remain unclear. To investigate ALS pathology at the cellular level, we performed a single-nucleus multiome analysis, including RNA sequencing and chromatin accessibility profiling, on the motor cortex (75 583 nuclei) and spinal cord (62 711 nuclei) from patients with ALS (n = 6) and controls (n = 6). Our results revealed significant gene expression changes sp

Smad7-based biologic targeting epidermis and stroma promotes healing of diabetic wounds in mice and pigs.

Diabetic wounds have limited effective therapies to restore tissue repair and resolve excessive inflammation. This study aimed to identify mechanisms of diabetic wound healing defects and test a therapeutic intervention using diabetic mouse and pig models. Here, we show that Smad7 transgene expression in mouse epidermis promotes wound healing in diabetic mice. To restrict the therapeutic effects of Smad7 on wounds, we develop a Smad7-based biologic (Tat-PYC-Smad7) that penetrates cells of the wound. Topical Tat-PYC-Smad7 treatment to diabetic pig and mouse wounds accelerates healing. Tat-PYC-S

Fate induction through asymmetric T cell division is modulated by chimeric antigen receptor costimulatory domains.

Chimeric antigen receptor (CAR) T cell therapy can result in impressive remissions in hematological malignancies, but relapse is common because a minority of infused cells acquire a long-lived, memory-like state. All US Food and Drug Administration-approved CAR T cell products incorporate either 4-1BB or CD28 costimulatory domains, each conferring distinct phenotypic outcomes, but how these signals control early fate decisions is incompletely understood. Here we show that costimulatory domains control memory fate acquisition through asymmetric cell division. CD28 CAR T cells have higher CAR su

Youthfulness of marrow Adipoq+ cells maintained by Cbfβ facilitates stem cell-based bone repair.

Exhaustion of skeletal stem and progenitor cells (SSPCs) drives age-related delays in fracture repair, yet the upstream regulators of SSPC maintenance are unclear. We identify that core-binding factor β (Cbfβ) in bone marrow Adipoq+ cells (BMACs) is essential for maintaining SSPC number and function. Cbfβ deletion in BMACs (CKO) leads to SSPC depletion, including periosteal populations, and impairs bicortical fracture healing in mice. Multi-omics (RNA-seq, CUT&Tag-seq, and ATAC-seq) reveal that Cbfβ preserves chromatin accessibility at DNA repair loci, maintaining genomic stability, preventing

Mapping disease loci to biological processes via joint pleiotropic and epigenomic partitioning.

Genome-wide association studies have identified thousands of disease-associated loci, yet their biological interpretation remains limited. We propose joint pleiotropic and epigenomic partitioning (J-PEP), a clustering framework that integrates pleiotropic SNP effects on auxiliary traits and tissue-specific epigenomic data to partition disease-associated loci into biologically distinct clusters. We introduce a metric-pleiotropic and epigenomic prediction accuracy (PEPA)-that evaluates how well the clusters predict SNP-to-trait and SNP-to-tissue associations in off-chromosome data. Analyzing sum

Multi-Omics Integration Reveals Incomplete Reactivation of Developmental Cell-Cycle Programs in Adult Human Infarcted Hearts.

Adult human hearts show limited regeneration after acute myocardial infarction (AMI) despite a small subpopulation (~5%) of cardiomyocytes re-entering the cell cycle. We integrated public single-nucleus RNA-seq, spatial transcriptomics, bulk RNA-seq and ATAC-seq datasets from human fetal hearts and adult infarcted hearts to investigate why cell-cycle-active cardiomyocytes fail to complete division. These cells were enriched in the infarct zone (IZ) and activated early cell-cycle programs, but showed insufficient reactivation of late mitotic and cytokinesis execution machinery, particularly ANL

ZATELLITE: a toolkit to visualize and manipulate human centromeres in live cells using synthetic zinc fingers.

Changes in the number of chromosomes or their spatial organization within the nucleus have critical consequences for cell fate. Yet capturing the karyotype or three-dimensional architecture of chromatin in living cells remains limited by the difficulty in labeling endogenous loci non-invasively. The most widely used tools rely on dCas9, a bulky protein whose persistent DNA binding interferes with DNA and RNA metabolism, causes DNA damage, and is hard to multiplex. We developed ZATELLITE , an AI-enabled tool to target endogenous repetitive sequences with fluorescently-tagged synthetic zinc fing

Synergistic intragenic epigenetic deregulation by IDH2 and SRSF2 mutations causes mis-splicing of key transcriptional regulators.

Genes affecting DNA methylation (DNAme) are frequently comutated with splicing factors in acute myeloid leukemia (AML) and associate with more aggressive phenotypes. To elucidate the underlying molecular mechanisms, we deeply profiled wild-type and IDH2R140Q/SRSF2P95 single- or double-mutant AMLs. We find a unique set of mis-spliced genes and differentially methylated CpGs in double mutants. Mis-spliced exons are enriched in CCNG splicing enhancers and in the corresponding DNAme changes. Using a machine learning model, we can accurately predict exon inclusion levels from proximal CpGs. These C

ERα maintains the junctional function of testicular Sertoli cells by activating the PKR pathway via upregulation of c-Fos.

Estrogen receptor α (ERα) is a ligand-regulated transcription factor essential for spermatogenesis and Sertoli cell junctional function. However, the molecular mechanisms underlying its regulatory role remain incompletely defined. In this study, we investigated the role of ERα in maintaining Sertoli cell barrier integrity using both in vivo and in vitro models. ERα inhibition impaired spermatogenesis in vivo, as evidenced by reduced sperm viability and disrupted seminiferous tubule architecture. In both models, ERα inhibition compromised blood-testis barrier (BTB) integrity, accompanied by dec

Arginine methyltransferase PRMT1 equipoises trophoblast development to prevent early pregnancy loss.

Idiopathic recurrent pregnancy loss (RPL) affects 1-2% of human pregnancies, yet the underlying molecular causes are poorly understood. Here we identify defective Protein Arginine Methyltransferase 1 (PRMT1) function in trophoblast progenitors as a cause of early pregnancy failure. PRMT1 is highly conserved in mammalian trophoblast progenitors, and conditional deletion of Prmt1 in mouse trophoblast progenitors arrests placental and embryonic development, resulting in lethality at ~E7.5. In humans, a subset of idiopathic RPL cases exhibits loss of PRMT1 in cytotrophoblast progenitors (CTBs). Hu

TAL1 is indispensable in ETV2-primed human endothelial cell fate determination.

ETS variant transcription factor 2 (ETV2) serves as a foundational transcription factor for endothelial lineage specification. However, the lineage-specific cofactors that orchestrate with ETV2 during endothelial fate commitment remain elusive. Here, we demonstrate that ETV2 drives the rapid forward programming of human pluripotent stem cells (hPSCs) into endothelial cells (ECs) by direct remodeling of endothelial-specific enhancers. Crucially, we identify T cell acute lymphocytic leukemia protein 1 (TAL1), which is traditionally characterized as a hematopoietic regulator, as an indispensable

Single-cell multiomic mapping of genetic predisposition to childhood B-cell acute lymphoblastic leukemia.

Inherited genetic variation substantially increases the risk for developing childhood B-cell acute lymphoblastic leukemia (B-ALL), the most common cancer in children, yet the underlying mechanisms remain poorly understood. To address this limitation, we employ a single-cell multiomic framework to functionally dissect common regulatory variants associated with B-ALL risk. Coupling this multiomic analysis with assessment of allelic skews in chromatin accessibility, we reveal the impact of risk alleles and disruptions in transcription factor networks specific to B-cell progenitors, thereby provid

Cross-species variant-to-function analyses implicate MEIS1 in conferring sleep abnormalities and impaired cerebellar development.

Genome-wide association studies (GWAS) have identified numerous loci for insomnia, yet functional validation of effector genes remains limited because most risk variants lie in noncoding regions, and the true causal gene is not known. Here, we use prior human cell-based variant-to-gene mapping to nominate six insomnia effector genes and test them in zebrafish, a tractable diurnal vertebrate model well suited for sleep phenotyping. Our CRISPR-based behavioral screening identifies the MEIS1 ortholog, meis1b, as a regulator of sleep maintenance, with crispants displaying impaired nighttime-specif

Ocular adnexa follicular lymphoma: clinicopathological study of 23 patients.

Follicular lymphoma (FL) spans both nodal and extranodal sites, with molecular characteristics that may vary by anatomical location. While nodal FL typically shows BCL2 rearrangement and frequent chromatin-modifying gene mutations (CREBBP, KMT2D), some extranodal FLs lack t(14;18)(q32:q21) and harbour distinct alterations, such as TNFRSF14 mutations. In our retrospective series of 23 ocular adnexal FL (OA FL) cases that include both primary and secondary involvement, an approximately equal distribution of BCL2-rearranged and non-rearranged cases was observed, underlining that the ocular locali

Multi-omics reveals ferroptosis as a key mechanism in PM2.5-exacerbated periodontitis via gingival fibroblast damage.

PM2.5, a ubiquitous air pollutant, exacerbates periodontitis progression through mechanisms previously unclear. This study employed cytological and integrated transcriptomic-metabolomic analyses to investigate PM2.5's toxic effects on gingival fibroblasts. Results demonstrated that PM2.5 exposure decreased gingival fibroblasts viability, adhesion, and migration, while increased inflammation and disrupted mitochondrial homeostasis. Transcriptomics identified 7034 differentially expressed genes (DEGs) with 3834 upregulated and 3200 downregulated. KEGG enrichment revealed upregulated DEGs primari

Single-Cell and Spatial Omics Uncover Disease-Specific Synovial Landscapes in Rheumatoid and Psoriatic Arthritis.

At the Group for Research and Assessment of Psoriasis and Psoriatic Arthritis (GRAPPA) 2025 annual meeting in Bogotá, Columbia, Alexandra Khmelevskaya and Dr. Christopher Ritchlin presented a basic symposium on synovial immunopathology. They presented a comparative analysis between rheumatoid arthritis (RA) and psoriatic arthritis (PsA). Their multiomic studies revealed that RA is characterized by heightened intercellular signaling, particularly involving secreted phosphoprotein 1-positive (SPP1+) macrophages, chitinase-3-like protein 1-positive (CHI3L1+) fibroblasts, and fatty acid binding pr

MECP2 mutations rewire human ESC fate and bias cortical lineage commitment.

Rett syndrome arises from loss-of-function mutations in the X-linked chromatin regulator MECP2, yet the earliest molecular derailments in development are poorly defined. Using isogenic human embryonic stem cell (hESC) models carrying three patient-derived MECP2 mutations, we followed the transcriptome from pluripotency through neuroectoderm, neural stem/progenitor stages. Developmental stage dominated transcriptional variance, but mutants shared a secondary program enriched for synaptic-membrane and extracellular matrix genes. Single-cell/bulk profiling at the embryonic stem cell (ESC) stage r

Prolymphocytic Progression in Chronic Lymphocytic Leukemia Without Richter Transformation: An Eighteen-Year Clinical-Diagnostic Correlation.

Chronic lymphocytic leukemia (CLL) is an indolent neoplasm of small, mature B lymphocytes characterized by clumped chromatin and scant cytoplasm. A minor subset of neoplastic cells may exhibit prolymphocytic morphology, with prominent nucleoli and moderate cytoplasm. An increased proportion of prolymphocytes in peripheral blood often correlates with an accelerated or aggressive disease course, distinct from Richter transformation (RT), which more commonly manifests as diffuse large B-cell lymphoma and requires intensified therapy. We report an 18-year clinical course of CLL in a 57-year-old ma
