LPS-treatment of bovine endometrial epithelial cells causes differential DNA methylation of genes associated with inflammation and endometrial function.

BACKGROUND: Lipopolysaccharide (LPS) endotoxin stimulates pro-inflammatory pathways and is a key player in the pathological mechanisms involved in the development of endometritis. This study aimed to investigate LPS-induced DNA methylation changes in bovine endometrial epithelial cells (bEECs), which may affect endometrial function. Following in vitro culture, bEECs from three cows were either untreated (0) or exposed to 2 and 8 μg/mL LPS for 24 h. RESULTS: DNA samples extracted at 0 h and 24 h were sequenced using reduced representation bisulfite sequencing (RRBS). When comparing DNA methyla

Bioinformatics Analysis and Identification of Underlying Biomarkers Potentially Linking Allergic Rhinitis and Asthma.

BACKGROUND Rhinitis is the most common clinical manifestation of allergy, affecting more than 400 million people around the world. Rhinitis increases the risk of developing bronchial hyper-responsiveness and asthma. Previous studies have shown that rhinitis is closely related with the physiology, pathology, and pathogenesis of asthma. We analyzed co-expressed genes to explore the relationships between rhinitis and asthma and to find biomarkers of comorbid rhinitis and asthma. MATERIAL AND METHODS Asthma- and rhinitis-related differentially-expressed genes (DEGs) were identified by bioinformati

Transcriptomics analysis of sirolimus treatment in lupus nephritis.

Lupus nephritis (LN) is one of the principal causes of mortality and disability in patients with systemic lupus erythematosus. Sirolimus has been used to treat patients with LN; however, the effects and mechanism of sirolimus in these patients remains unclear. The present study aimed to elucidate the therapeutic effects and mechanisms of sirolimus in LN mice using low, medium and high doses of sirolimus (0.1, 0.3 and 1 mg/kg, respectively). The survival probability and kidney index were calculated, and renal fibrosis was determined using Masson's Trichrome staining. The expression levels of E‑

Network‑based gene function inference method to predict optimal gene functions associated with fetal growth restriction.

The guilt by association (GBA) principle has been widely used to predict gene functions, and a network‑based approach may enhance the confidence and stability of the analysis compared with focusing on individual genes. Fetal growth restriction (FGR), is the second primary cause of perinatal mortality. Therefore, the present study aimed to predict the optimal gene functions for FGR using a network‑based GBA method. The method was comprised of four parts: Identification of differentially‑expressed genes (DEGs) between patients with FGR and normal controls based on gene expression data; construct

Copy number abnormalities, MYC activity, and the genetic fingerprint of normal B cells mechanistically define the microRNA profile of diffuse large B-cell lymphoma.

MicroRNA (miRNA) deregulation contributes to cancer pathogenesis. However, analysis of miRNAs in diffuse large B-cell lymphoma (DLBCL) has been hindered by a focus on cell lines, limited number of miRNAs examined, and lack of copy number data. To address these restrictions, we investigated genomewide miRNA expression and copy number data in 86 DLBCLs. Permutation analysis showed that 63 miRNAs were recurrently disrupted in DLBCL, including highly expressed oncomirs not previously linked to chromosomal abnormalities. Further, using training and validation tumor groups, we defined a collection o

Phenobarbital mediates an epigenetic switch at the constitutive androstane receptor (CAR) target gene Cyp2b10 in the liver of B6C3F1 mice.

Evidence suggests that epigenetic perturbations are involved in the adverse effects associated with some drugs and toxicants, including certain classes of non-genotoxic carcinogens. Such epigenetic changes (altered DNA methylation and covalent histone modifications) may take place at the earliest stages of carcinogenesis and their identification holds great promise for biomedical research. Here, we evaluate the sensitivity and specificity of genome-wide epigenomic and transcriptomic profiling in phenobarbital (PB)-treated B6C3F1 mice, a well-characterized rodent model of non-genotoxic liver ca

A novel genome-based approach correlates TMPRSS3 overexpression in ovarian cancer with DNA hypomethylation.

OBJECTIVE: In an attempt to analyze more profoundly aberrant DNA hypomethylation in epithelial ovarian cancer (EOC), we applied a novel genome-based approach which includes expression profiling following pharmacologic stimulation of DNA methylation with the methyl donor S-adenosyl-l-methionine (SAM). METHODS: Four different EOC cell lines (OVCAR3, SKOV3, TOV21 and TOV112) were treated with SAM, and gene expression profiling was performed in SAM-treated and control EOC cells. Genes, downregulated upon SAM treatment were considered as potentially hypomethylated in EOC. DNA hypomethylation was i

Predicting outcome in follicular lymphoma by using interactive gene pairs.

PURPOSE: Follicular lymphoma is a common lymphoma of adults. Although its course is often indolent, a substantial proportion of patients have a poor prognosis, often due to rapid progression or transformation to a more aggressive lymphoma. Currently available clinical prognostic scores, such as the follicular lymphoma international prognostic index, are not able to optimally predict transformation or poor outcome. EXPERIMENTAL DESIGN: Gene expression profiling was done on primary lymphoma biopsy samples. RESULTS: Using a statistically conservative approach, predictive interaction analysis, w

The global regulator CodY regulates toxin gene expression in Bacillus anthracis and is required for full virulence.

In gram-positive bacteria, CodY is an important regulator of genes whose expression changes upon nutrient limitation and acts as a repressor of virulence gene expression in some pathogenic species. Here, we report the role of CodY in Bacillus anthracis, the etiologic agent of anthrax. Disruption of codY completely abolished virulence in a toxinogenic, noncapsulated strain, indicating that the activity of CodY is required for full virulence of B. anthracis. Global transcriptome analysis of a codY mutant and the parental strain revealed extensive differences. These differences could reflect dire

TACI expression is associated with a mature bone marrow plasma cell signature and C-MAF overexpression in human myeloma cell lines.

BACKGROUND AND OBJECTIVES: BAFF and APRIL stimulate the growth of multiple myeloma (MM) cells. BAFF and APRIL share two receptors--TACI and BCMA--and BAFF binds to a third receptor, BAFF-R. We previously reported that TACI gene expression is bimodal in 18 human MM cell lines (HMCL), being either present or absent, unlike BCMA that is expressed on all HMCL. BAFF-R is lacking. TACI expression is a good indicator of a BAFF-binding receptor in HMCL. In primary MM cells, the level of TACI expression correlates with a characteristic phenotypic pattern: TACIhighMM cells resemble bone marrow plasma ce

A transcriptomic atlas of macrophage polarization induced by inflammatory and reparative cytokines reveals cytokine-specific and synergistic polarization programs.

Macrophages are highly plastic immune cells derived from bone marrow progenitors that respond dynamically to environmental cues and coordinate inflammation, debris clearance, tissue remodeling, wound repair, and regeneration. Although traditionally classified into pro-inflammatory (M1) and anti-inflammatory (M2) phenotypes, macrophage activation is now recognized as a continuum of overlapping states shaped by complex signaling environments. However, how diverse microenvironmental cues shape macrophage states and functions remains incompletely defined. Here, we performed a systematic transcript

Impaired Brain Astrocytic Glycolysis in Neuropathic Pain: Insights from Transcriptomic Profiling to Metabolic Intervention.

Neuropathic pain is a chronic disorder marked by sensory hypersensitivity and affective disturbances, yet current treatments often provide limited relief. Research on astrocytes in pain has focused largely on spinal mechanisms. Whether chronic peripheral nerve injury alters brain astrocytic metabolism remains unclear. Here, we isolated astrocytes from whole-brain preparations of adult mice after spared nerve injury (SNI) for transcriptomic profiling and identified coordinated suppression of astrocytic glycolysis, characterized by downregulation of genes (Aldoc, Pfkp, Pfkm, Slc2a12, and Slc2a13

Digestive tract morphology and metallocarboxypeptidase M14 gene family divergence associated with trophic niche differentiation in Odontodactylus japonicus, Lysiosquilla sulcirostris and Oratosquilla oratoria.

BACKGROUND: Stomatopods may have evolved divergent trophic niches during adaptive radiation, yet the morphological and molecular bases underlying this diversification remain poorly understood. Here, we integrated multi-level microscopic observations with full-length (FL) transcriptome data to compare digestive-tract morphology and metallocarboxypeptidase M14 (MCP M14) characteristics among Odontodactylus japonicus, Lysiosquilla sulcirostris and Oratosquilla oratoria. The FL transcriptome of L. sulcirostris was newly generated in this study, whereas those of O. japonicus and O. oratoria were ob

Plasma cell-free transcriptome profiling in blood plasma from chronic liver disease patients.

Chronic liver disease (CLD) encompasses a wide range of hepatic disorders that progressively compromise liver function. To support the development of non-invasive diagnostic tools and improve patient stratification, we generated a high-throughput extracellular RNA sequencing dataset from blood plasma samples collected from patients at various stages of liver disease. Samples were obtained from two independent cohorts of 112 (cohort 1) and 489 (cohort 2) patients, and profiled using total RNA sequencing, resulting in 112 and 820 extracellular transcriptomic profiles for cohort 1 and 2, respecti

Peripheral leukocyte transcriptomic changes in preweaned Holstein heifer calves with varying stages of Bovine Respiratory Disease.

Reduction of morbidity and mortality attributable to Bovine Respiratory Disease (BRD) requires a nuanced approach rooted in understanding associated pathophysiological transcriptomic changes. This study aimed to identify 1) transcriptomic changes in peripheral leukocytes indicative of the onset and duration of BRD in preweaned Holstein dairy calves, and 2) potential predictive features (i.e., genes) associated with the progression or resolution of BRD underlying disease susceptibility and animal robustness. Neonatal Holstein dairy calves were enrolled across two years (May 2021: n = 60; May 20

Advances in the diagnosis and classification of B-ALL: comparative insights from updated guidelines.

Accurate molecular classification is essential for diagnosis, risk stratification, and treatment selection in B-cell lymphoblastic leukemia (B-ALL). In this study, we performed a comprehensive, real-world reclassification of 1015 consecutively diagnosed B-ALL patients using the fifth edition of the World Health Organization Classification of Haematolymphoid Tumours (WHO-HAEM5) and the International Consensus Classification (ICC). An integrative genomic strategy that combined whole transcriptome sequencing, fusion detection, mutational analysis, and cytogenetics enabled reclassification accordi

Comparative analysis of the transcriptome and methylome in distinct trophoblast populations at the time of embryo implantation in mares.

BACKGROUND: During equine implantation, two distinct trophoblast subpopulations are identified: the invasive chorionic girdle (CG) and the non-invasive allantochorion. The invasive CG trophoblast is believed to modulate the maternal immune response and facilitates embryo attachment to the endometrium, while the allantochorion contributes to placental development without breaching the endometrium. However, the mechanisms underlying differential adhesion and immune modulation by these two lineages remain poorly understood. This study aimed to investigate the regulation of biological processes un

Metatranscriptomic analysis of viral sequences associated with Culex nigripalpus at an Alabama aquaculture site.

Mosquitoes associated with aquaculture habitats can harbor diverse viruses, yet the viromes of many locally abundant species remain poorly characterized. At an aquaculture-associated site in Auburn, Alabama, we surveyed mosquito populations and found Culex nigripalpus to be the dominant species collected. To characterize viruses associated with this mosquito, we performed RNA-seq on pooled female Cx. nigripalpus and compared complementary bioinformatic workflows for viral detection and genome recovery. One workflow removed host-associated reads by mapping to the closest available mosquito refe
