eRah: A Computational Tool Integrating Spectral Deconvolution and Alignment with Quantification and Identification of Metabolites in GC/MS-Based Metabolomics.

Gas chromatography coupled to mass spectrometry (GC/MS) has been a long-standing approach used for identifying small molecules due to the highly reproducible ionization process of electron impact ionization (EI). However, the use of GC-EI MS in untargeted metabolomics produces large and complex data sets characterized by coeluting compounds and extensive fragmentation of molecular ions caused by the hard electron ionization. In order to identify and extract quantitative information on metabolites across multiple biological samples, integrated computational workflows for data processing are nee

Ascaris lumbricoides β carbonic anhydrase: a potential target enzyme for treatment of ascariasis.

BACKGROUND: A parasitic roundworm, Ascaris lumbricoides, is the causative agent of ascariasis, with approximately 760 million cases around the world. Helminthic infections occur with a high prevalence mostly in tropical and developing xcountries. Therefore, design of affordable broad-spectrum anti-helminthic agents against a variety of pathogens, including not only A. lumbricoides but also hookworms and whipworms, is desirable. Beta carbonic anhydrases (β-CAs) are considered promising targets of novel anthelminthics because these enzymes are present in various parasites, while completely absen

The fibrillin-1 hypomorphic mgR/mgR murine model of Marfan syndrome shows severe elastolysis in all segments of the aorta.

OBJECTIVE: Fibrillin-1 hypomorphic mice (mgR/mgR) are accepted as a model of Marfan syndrome. Phenotypic investigations of this mouse have not previously included quantification of phenotypic features and detailed examinations of the histopathology other than in the ascending aorta. METHODS: We developed a quantitative polymerase chain reaction assay to genotype the mice. Necropsy was performed on 50 male mice after natural death. We then sacrificed 10 mgR/mgR and 10 wild-type mice at 14-19 weeks to perform in vivo computed tomographic scans (n = 3) and microscopic examinations (n = 7). Four

Radiolabelled probes for imaging of atherosclerotic plaques.

Cardiovascular disease is the leading cause of death worldwide. Unstable atherosclerotic plaques are prone to rupture followed by thrombus formation, vessel stenosis, and occlusion and frequently lead to acute myocardial infarction and brain infarction. As such, unstable plaques represent an important diagnostic target in clinical settings and the specific diagnosis of unstable plaques would enable preventive treatments for cardiovascular disease. To date, various imaging methods such as computed tomography (CT), magnetic resonance imaging (MRI), ultrasound (US), and intravascular ultrasound (

Fluorescence in situ hybridization (FISH) signal analysis using automated generated projection images.

Fluorescence in situ hybridization (FISH) tests provide promising molecular imaging biomarkers to more accurately and reliably detect and diagnose cancers and genetic disorders. Since current manual FISH signal analysis is low-efficient and inconsistent, which limits its clinical utility, developing automated FISH image scanning systems and computer-aided detection (CAD) schemes has been attracting research interests. To acquire high-resolution FISH images in a multi-spectral scanning mode, a huge amount of image data with the stack of the multiple three-dimensional (3-D) image slices is gener

Molecular targets for rapid identification of Brucella spp.

BACKGROUND: Brucella is an intracellular pathogen capable of infecting animals and humans. There are six recognized species of Brucella that differ in their host preference. The genomes of the three Brucella species have been recently sequenced. Comparison of the three revealed over 98% sequence similarity at the protein level and enabled computational identification of common and differentiating genes. We validated these computational predictions and examined the expression patterns of the putative unique and differentiating genes, using genomic and reverse transcription PCR. We then screened

Theoretical study of the SNV reaction of trichloroethylene (TCE) and CH3S- as a model for glutathione conjugation of TCE.

Trichloroethylene (TCE), a major environmental pollutant, is activated to mutagenic and nephrotoxic intermediates through a glutathione (GSH) conjugation pathway. Three product isomers of GSH-TCE conjugation, having potentially different toxicities, are theoretically possible: cis- or trans-S-(1, 2-dichlorovinyl)glutathione (cis- or trans-1,2-DCVG, respectively) or 2,2-DCVG. This study involved application of ab initio molecular orbital theory to computing potential energy profiles (PEPs) and predicting product outcome of the reaction of CH3S- with TCE as a model for GSH-TCE conjugation in bio

Manual classification strategies in the ECOD database.

ECOD (Evolutionary Classification Of protein Domains) is a comprehensive and up-to-date protein structure classification database. The majority of new structures released from the PDB (Protein Data Bank) each week already have close homologs in the ECOD hierarchy and thus can be reliably partitioned into domains and classified by software without manual intervention. However, those proteins that lack confidently detectable homologs require careful analysis by experts. Although many bioinformatics resources rely on expert curation to some degree, specific examples of how this curation occurs an

Detailed molecular epidemiologic characterization of HIV-1 infection in Bulgaria reveals broad diversity and evolving phylodynamics.

Limited information is available to describe the molecular epidemiology of HIV-1 in Bulgaria. To better understand the genetic diversity and the epidemiologic dynamics of HIV-1 we analyzed 125 new polymerase (pol) sequences from Bulgarians diagnosed through 2009 and 77 pol sequences available from our previous study from persons infected prior to 2007. Epidemiologic and demographic information was obtained from each participant and phylogenetic analysis was used to infer HIV-1 evolutionary histories. 120 (59.5%) persons were infected with one of five different HIV-1 subtypes (A1, B, C, F1 and

Model of full-length HIV-1 integrase complexed with viral DNA as template for anti-HIV drug design.

We report structural models of the full-length integrase enzyme (IN) of the human immunodeficiency virus type 1 (HIV-1) and its complex with viral and human DNA. These were developed by means of molecular modeling techniques using all available experimental evidence, including X-ray crystallographic and NMR structures of portions of the full-length protein. Special emphasis was placed on obtaining a model of the enzyme's active site with the viral DNA apposed to it, based on the hypothesis that such a model would allow structure-based design of inhibitors that retain activity in vivo. This was

Primary synovial sarcoma of the pericardium diagnosed after multiple biopsies following recurrent episodes of haemorrhagic pericardial effusion following infection: a case report.

BACKGROUND: Primary malignant pericardial tumours are extremely rare, and synovial sarcoma arising from the pericardium is an exceptionally uncommon entity with poor survival. Diagnosis is often delayed because initial pericardial biopsies can be non-diagnostic, and distinguishing between inflammatory disease and malignancy may be challenging. CASE SUMMARY: An 11-year-old boy developed recurrent fever and chest pain 15 days after Coronavirus disease 2019 infection. Echocardiography demonstrated pericardial effusion, and pericarditis was suspected. Despite drainage of haemorrhagic effusion, pe

Mechanistic insights into the photosensitizing activity of Eosin Y and Rose Bengal: a comparative computational and experimental study.

Photosensitizing activity, including Type I radical pathways and Type II singlet oxygen (1O2) generation, is central to photodynamic therapy, redox biology, and biosensing technologies, yet the mechanistic factors controlling photosensitizer performance are often inferred from bulk reactive oxygen species (ROS) measurements. In this study, we introduce a state-resolved computational framework to describe the excited state evolution of two xanthene-based dyes and widely used photosensitizers, Eosin Y (EY) and Rose Bengal (RB). The approach explicitly analyzes intersystem crossing (ISC) pathways

Discovery of [1,2,4]triazolo[1,5-a]pyrimidine-based disruptors of the Skp2-Cks1 protein-protein interaction through integrated computational and experimental analysis.

The Skp2-Cks1 protein-protein interaction is essential for SCFSkp2/Cks1-mediated recognition and ubiquitination of cell-cycle regulators, making this interface an attractive target for anticancer drug discovery. In this study, we identified new small-molecule Skp2-Cks1 disruptors from a focused [1,2,4]triazolo[1,5-a]pyrimidine library using an integrated computational and experimental workflow. A scaffold-based set of 40 compounds was filtered by diversity, purchasability, and drug-likeness, followed by docking into the Skp2-Cks1 interfacial pocket. Five hits (C1-C5) were prioritized and furth
