Design and synthesis of novel tacrine-indole hybrids as potential multitarget-directed ligands for the treatment of Alzheimer's disease.

The authors report on the synthesis and biological evaluation of new compounds whose structure combines tacrine and indole moieties. Tacrine-indole heterodimers were designed to inhibit cholinesterases and β-amyloid formation, and to cross the blood-brain barrier. The most potent new acetylcholinesterase inhibitors were compounds 3c and 4d (IC50 = 25 and 39 nM, respectively). Compound 3c displayed considerably higher selectivity for acetylcholinesterase relative to human plasma butyrylcholinesterase in comparison to compound 4d (selectivity index: IC50 [butyrylcholinesterase]/IC50 [acetylcholi

Aliphatic peptides show similar self-assembly to amyloid core sequences, challenging the importance of aromatic interactions in amyloidosis.

The self-assembly of abnormally folded proteins into amyloid fibrils is a hallmark of many debilitating diseases, from Alzheimer's and Parkinson diseases to prion-related disorders and diabetes type II. However, the fundamental mechanism of amyloid aggregation remains poorly understood. Core sequences of four to seven amino acids within natural amyloid proteins that form toxic fibrils have been used to study amyloidogenesis. We recently reported a class of systematically designed ultrasmall peptides that self-assemble in water into cross-β-type fibers. Here we compare the self-assembly of thes

An activity model for novel antidepressants that interact with the serotonin transporter (SERT).

Dysfunction of serotoninergic neurotransmission is known to be involved in the pathophysiology of major depression. The molecules that enhance the level of serotonin either via blocking serotonin reuptake or through inhibition of its metabolism are effective antidepressants. With this as the basis, a group of new molecules that supposedly effect serotoninergic neurotransmission were designed and tested. The new molecular entities (NME-2, NME-5, NME-16 and NME- 24) are active in animal models of behavioral despair. In the present study, the binding of these new NMEs to the serotonin transporter

Peptide T exhibits a well-defined structure in fluorinated solvent at low temperature.

The structure of Peptide T was determined by solution NMR spectroscopy, under strong structure-inducing conditions: 40% hexafluoro-2-propanol aqueous solution at 5 degrees C. Under these conditions it was possible to detect medium-range NOEs for the first time for this peptide. This allowed a much better-defined structure to be determined for Peptide T in comparison with earlier NMR and computational studies. Peptide structures consistent with the experimental restraints were generated using a restrained MD simulation with a full empirical force field. Residues 4-8 of Peptide T take on a well-

A Force-Kernel Reformulation of the Extended-System Adaptive Biasing Force for Free-Energy Calculations.

We introduce force-kernel extended-system adaptive biasing force (FK-eABF), a force-based kernel reformulation of eABF that replaces the histogram-based mean-force accumulator of conventional eABF with a sparse population of Gaussian kernels storing local running-mean forces. Biasing forces are recovered by Nadaraya-Watson regression, yielding smooth estimates from the earliest stages of a simulation without a minimum-count threshold, while the same kernel population also defines an auxiliary, self-attenuating exploration force that requires no prior knowledge of barrier heights. On N-acetyl-N

Exploring the Self-Assembly of Glycolipids into Three-Dimensional Network Phases.

Glycolipids are sugar-based amphiphiles that play crucial roles in many biological processes. Under thermotropic and lyotropic conditions, glycolipids self-assemble into a variety of mesophases, including cocontinuous network phases, such as the double gyroid. In this work, a two-stage molecular dynamics simulation workflow is developed to probe network formation for solvent-free amphiphiles at different temperatures. In the first stage, the structural evolution of systems initiated in lamellar and hexagonally packed cylinder arrangements is examined as an indicator of the likelihood of networ

Simulation Investigation on the Influence Mechanism of Toluene and Heptane on the Aggregation of Asphaltene Molecules.

Asphaltenes are a group of compounds that are soluble in benzene and toluene but insoluble in nonpolar small molecule n-alkanes. The asphaltene aggregation in the asphaltene-heptane-toluene system was studied using molecular dynamics (MD) simulation, and the interaction between asphaltene molecules during this process was also revealed from the evolution of the density field, radial distribution function (RDF), and intermolecular distance of asphaltenes. Three main findings were made: (1) more asphaltene precipitates (heptane) were contained, and more asphaltene dimers or trimers were formed d

Size-Dependent Mechanical Properties of Amorphous SiO2 Nanowires: A Molecular Dynamics Study.

Uniaxial tension tests were performed for amorphous SiO2 nanowires using molecular dynamics simulation to probe the size effect on the mechanical properties and plastic deformation by varying the length of nanowires. The simulation results showed that the Young's modulus of SiO2 nanowires increased with the decrease of nanowires length due to its higher surface stress. The corresponding deformation of SiO2 nanowires during tension exhibited two periods: atomic arrangement at small strain and plastic deformation at large strain. During the atomic arrangement period, the percentage variations of

Multi-omics and machine learning identify neutrophil annexin A3 as a therapeutic target of ginsenoside Rb1 for comorbidity of ischaemic stroke and ulcerative colitis.

BACKGROUND AND PURPOSE: Epidemiological evidence suggests a bidirectional relationship between ischaemic stroke (IS) and ulcerative colitis (UC), yet the underlying molecular mechanisms remain poorly understood. EXPERIMENTAL APPROACH: Four IS and three UC datasets from the gene expression omnibus (GEO) database were analysed to identify key comorbidity genes. Two-sample Mendelian randomisation (MR) was conducted to infer causal relationships. Clinical validations utilised peripheral blood neutrophils from UC-IS patients, assessed via western blotting and quantitative real-time polymerase chai

Discovering TEAD4 modulators for hepatocellular carcinoma: a GAN-enabled generative modelling framework.

INTRODUCTION: Liver diseases continue to impose a major global health burden, and therapeutic progress is constrained by the limited availability of validated small-molecule modulators. TEAD4, a central Hippo-YAP effector, has emerged as a key regulator of hepatic regeneration, survival, and disease progression, yet remains pharmacologically underexplored due to the scarcity of experimentally confirmed inhibitors. Critically, the limited number of known active compounds restricts effective supervised learning, necessitating data augmentation strategies capable of expanding TEAD4 relevant chemi

Betulin supplementation reduces oxidative stress in Alzheimer's disease via the activation of KEAP1/NRF2 pathway.

Betulin (BE) is extracted from pentacyclic triterpenoids of many natural plants and has antioxidation activities. However, the neuroprotective effects and underlying mechanism of Betulin in Alzheimer's disease (AD) have remained limited. Integrate SuperPred, SEA, and Targeted Net databases, as well as KEGG pathway enrichment analysis, to predict and analyze BE-related target genes. Male APP/PS1 mice were treated intragastrically with Betulin for 4 weeks, followed by evaluation of cognitive function and pathological changes, and the levels of ROS, HO‑1, SOD2 and GPX4 were detected. Subsequently

Desmethoxyyangonin, a Potent Cannabinoid Receptor 2 Agonist, Alleviates Bone Loss in Ovariectomized Mice via Dual Regulation of Osteoblast and Osteoclast Function.

Osteoporosis is a prevalent skeletal disorder characterized by imbalanced bone remodeling, leading to excessive bone loss. Cannabinoid receptor 2 (CB2) has emerged as a promising therapeutic target in bone metabolism due to its peripheral expression and dual regulation of osteoblast and osteoclast activity. Desmethoxyyangonin (DMY) has demonstrated CB2 agonist activity, yet its therapeutic efficacy and molecular mechanisms in bone remain incompletely understood. Here, we investigated the anti-osteoporotic effects of DMY and its mechanistic insight on CB2 signaling. An ovariectomized (OVX) mous

Bisphenol A promotes prostatic inflammatory susceptibility via PI3K/AKT-mediated mitochondrial stress and NLRP3 inflammasome sensitization.

Chronic prostatitis/chronic pelvic pain syndrome (CP/CPPS) is a frequently encountered and distressing disorder of the urinary system, yet the contribution of ubiquitous environmental contaminants such as bisphenol A (BPA) remains poorly understood. In this study, we integrated network toxicology, molecular docking and molecular dynamics simulations, and experimental validation to investigate this association. In RWPE-1 cells, BPA pretreatment markedly enhanced subsequent lipopolysaccharide (LPS)-induced inflammatory responses, indicating that BPA acts not as a potent direct pro-inflammatory s

Identification of potential diagnostic markers and molecular mechanisms of asthma and ulcerative colitis based on bioinformatics and machine learning.

BACKGROUNDS: Asthma and ulcerative colitis (UC) are chronic inflammatory diseases linked through the "gut-lung axis," but their shared mechanisms remain unclear. This study aims to identify common biomarkers and pathways between asthma and UC using bioinformatics. METHODS: Gene expression data for asthma and UC were retrieved from the GEO database, and differentially expressed genes (DEGs) were analyzed. Weighted Gene Coexpression Network Analysis (WGCNA) identified UC-associated gene modules. Shared genes between asthma and UC were derived by intersecting DEGs with UC-associated modules, fol

Small-Molecule Inhibitors of Amyloid Beta: Insights from Molecular Dynamics-Part B: Natural Compounds.

Alzheimer's disease (AD) is the most common form of dementia, characterized by progressive memory loss and cognitive decline. Its key pathological hallmarks include extracellular amyloid plaques composed of amyloid beta (Aβ) peptides and intracellular neurofibrillary tangles formed by hyperphosphorylated tau protein. Although numerous studies have investigated the complex pathology of AD, its underlying mechanisms remain incompletely understood. The amyloid cascade hypothesis continues to be the leading model of AD pathogenesis. It suggests that Aβ aggregation is the initial trigger of neuroto

Probing Self-Diffusion of Guest Molecules in a Covalent Organic Framework: Simulation and Experiment.

Covalent organic frameworks (COFs) are a class of porous materials whose sorption properties have so far been studied primarily by physisorption. Quantifying the self-diffusion of guest molecules inside their nanometer-sized pores allows for a better understanding of confinement effects or transport limitations and is thus essential for various applications ranging from molecular separation to catalysis. Using a combination of pulsed field gradient nuclear magnetic resonance measurements and molecular dynamics simulations, we have studied the self-diffusion of acetonitrile and chloroform in th

ATP conformations and ion binding modes in the active site of anthrax edema factor: a computational analysis.

The Edema Factor (EF), one of the virulence factors of anthrax, is an adenylyl cyclase that promotes the overproduction of cyclic-AMP (cAMP) from ATP, and therefore perturbs cell signaling. Crystallographic structures of EF bound to ATP analogs and reaction products, cyclic-AMP, and Pyrophosphate (PPi), revealed different substrate conformations and catalytic-cation binding modes, one or two cations being observed in the active site. To shed light into the biological significance of these crystallographic structures, the energetics, geometry, and dynamics of the active site are analyzed using

Identification of phillyrin as a PPAR-γ ligand through network pharmacology and molecular modeling.

Insulin resistance is a core pathological hallmark of metabolic syndromes like type 2 diabetes mellitus. Peroxisome proliferator-activated receptor gamma (PPAR-γ) is a classical therapeutic target for improving insulin sensitivity, yet the clinical utility of its synthetic agonists faces diverse adverse reactions. We previously showed that phillyrin, an important component of Forsythia suspensa, could improve insulin resistance in obesity. However, its direct molecular targets remain not fully understood. Herein, we adopted a combined in silico and experimental approach to determine whether ph
