Characterizing the Human Fetal Perimeiotic 45,X Ovary at Single-Cell Resolution.

CONTEXT: Turner syndrome (TS) is the most common genetic cause of premature (primary) ovarian insufficiency (POI). Human fetal 45,X ovaries demonstrate marked apoptosis by 15 to 20 weeks post conception (wpc), likely partly driven by X-chromosome haploinsufficiency. However, the genomic drivers of ovarian insufficiency in TS remain largely unexplored. OBJECTIVE: We used single-nuclei sequencing (snRNA-seq) and bulk RNA sequencing (RNA-seq) technologies to profile the transcriptome of ovarian insufficiency in TS. METHODS: Using snRNA-seq, we profiled 2 perimeiotic 46,XX and 2 45,X (TS) human

Integrative single-cell analysis uncovers distinct tumour microenvironment ecotypes and immune evasion across skin cancers.

BACKGROUND: Skin cancers, including basal cell carcinoma (BCC), squamous cell carcinoma (SCC), cutaneous melanoma (CM) and acral melanoma (AM), exhibit profound heterogeneity in clinical behaviour and therapeutic response. However, how tumour-immune ecosystems are remodelled across skin cancer types and disease stages, and how these changes influence immune escape and treatment resistance, remain poorly understood. METHODS: Here, we integrate single-cell transcriptomics data from 102 skin cancer samples (including adjacent normal skin, early-stage and advanced-stage tumours), with bulk RNA-se

Smoking-Associated Enrichment of CXCL13+ Tfh Cells and VCAM1+ Fibroblasts Is Linked to Tertiary Lymphoid Structure Formation in Lung Adenocarcinoma.

BACKGROUND: Smoking history is associated with improved immune checkpoint inhibitor treatment responses. We investigated smoking-associated differences in the tumor microenvironment (TME) of lung adenocarcinoma (LUAD) and identified biomarkers associated with tertiary lymphoid structure (TLS) formation. METHODS: Single-cell RNA-sequencing datasets from tumors and matched adjacent normal tissues from five current smokers and five never-smokers with LUAD were integrated, and the T- and NK-cell compartments were analyzed in detail. Key findings were further evaluated using public LUAD scRNA-seq

IFNγ and proinflammatory cytokines cooperatively license astrocytes to support antigen-dependent CD4+ T cell restimulation.

We report that type 2 interferon with proinflammatory cytokines induces astrocytes to express multiple components required for attraction of and antigen presentation to CD4+ T cells via MHC-II molecules. Re-analysis of astrocyte-enriched single-cell sequencing from bacterial mimetic-injected mice revealed a transcriptionally distinct interferon-responsive astrocyte population enriched for antigen-presentation-associated genes 24 hours after peripheral immune challenge. In vivo, we identify MHC-II+GFAP+ astrocytes localized to the surface of the brain across multiple mouse models of neuroinflam

Decoding the Spatiotemporal Dynamics of ENTPD1 in Diabetic Foot Ulcer Through Multi-Omic Profiling.

The global incidence of diabetic foot ulcers (DFUs) has increased in parallel with the global incidence of diabetes mellitus, leading to a range of pathophysiologic conditions and a poor prognosis. ENTPD1, also known as CD39, is an extracellular nucleotidase associated with immunogenic cell death (ICD), but its role in DFUs remains unclear. Through single-cell RNA sequencing, we obtain the genetic, functional, trajectory, and communication differences between DFUs and healthy subjects. Then, we selected vascular endothelial cells (Vasendo) for further re-clustering to identify DFU-healing-prom

Development of Novel Monoclonal Antibodies for Evaluation of Transmembrane Prostate Androgen-Induced Protein 1 (TMEPAI) Expression Patterns in Gastric Cancer.

Transmembrane prostate androgen-induced protein 1 (TMEPAI) is a single-span membrane protein, functionally involved in transforming growth factor beta signaling pathway. The particular protein presented in cells in three isoforms, which differs in the length of the soluble N-terminal extracellular domain, making it challenging for the immunochemical recognition. By using quantitative real-time polymerase chain reaction, we identified significant upregulation of PMEPA1 gene expression in malignant tissues of patients with gastric adenocarcinoma. The main part of commercially available anti-TMEP

Unraveling tumor cell heterogeneity and epithelial-mesenchymal plasticity in gastric adenocarcinoma: an integrative multi-omics framework evaluating PVR/CD155 as a tumor cell-intrinsic EMT-associated target.

BACKGROUND: The tumor microenvironment (TME) of gastric adenocarcinoma is exceptionally heterogeneous, and epithelial-mesenchymal transition (EMT) is a central mechanism promoting local invasion and metastatic spread. Even so, how EMT-programmed cells are spatially arranged within tumor tissue, how they interact with neighboring immune populations, and which molecular nodes might be exploited therapeutically remain incompletely defined. METHODS: We built a large-scale, multi-layered analytical pipeline that combined single-cell transcriptomics (approximately 250,000 cells drawn from two indep

Pdia3 deficiency exacerbates intestinal injury by disrupting goblet and Paneth cell function during ischemia/reperfusion.

Intestinal ischemia/reperfusion (I/R) injury is a severe medical condition associated with high mortality rates due to its disruption of intestinal homeostasis and impairment of mucosal defenses. The intestinal epithelium, particularly goblet and Paneth cells, plays a critical role in maintaining gut barrier integrity. Protein disulfide isomerase A3 (PDIA3) is involved in protein folding within intestinal epithelial cells (IECs) and has been linked to the stress response during I/R injury. This study aims to explore the role of PDIA3 in preserving intestinal integrity and immune function durin

Increased epithelial mTORC1 activity in chronic rhinosinusitis with nasal polyps.

BACKGROUND: The airway epithelium plays a central role in the pathogenesis of chronic respiratory diseases such as asthma and chronic rhinosinusitis with nasal polyps (CRSwNP), but the mechanisms by which airway epithelial cells (EpCs) maintain inflammation are poorly understood. OBJECTIVE: We hypothesized that transcriptomic assessment of sorted airway EpCs across the spectrum of differentiation would allow us to define mechanisms by which EpCs perpetuate airway inflammation. METHODS: Ethmoid sinus EpCs from adult patients with CRS were sorted into 3 subsets, bulk RNA sequenced, and analyze

miR-224-5p alleviates oxygen-glucose deprivation/reperfusion injury via regulating FAS.

miR-224-5p is downregulated in patients with cerebral infarction (CI); however, its diagnostic value and underlying mechanisms remain to be fully elucidated. The present investigation sought to explore the potential auxiliary diagnostic value of serum miR-224-5p between CI patients and healthy volunteers, and clarify its regulatory mechanism. Serum levels of miR-224-5p and FAS were quantified in CI patients via qRT-PCR. ROC curve analysis was utilized to evaluate the diagnostic efficacy of miR-224-5p in CI, while a binary logistic regression model was employed to identify variables associated

Systematic Exploration of Potential Toxicity Targets and Molecular Mechanisms of Emerging Short-Chain PFAS Substitutes: PFBA- and PFBS-Induced Hepatocellular Carcinoma Based on Toxicity Network Analysis, Machine Learning, and Biomimetic Calculations.

Perfluorobutanoic acid (PFBA) and perfluorobutanesulfonic acid (PFBS) are short-chain alternatives to traditional perfluoroalkyl and polyfluoroalkyl substances (PFASs). Long-term exposure to these pollutants is closely associated with hepatocellular carcinoma (HCC). However, the toxic targets and mechanisms underlying PFBA- and PFBS-induced HCC remain unclear. To address this knowledge gap, this study employed a multifaceted approach encompassing network toxicology, molecular docking, and molecular dynamic simulation. Thirty-six core targets associated with PFBA- and PFBS-induced HCC were iden

Immunoglobulin diversity gene usage predicts unfavorable outcome in a subset of chronic lymphocytic leukemia patients.

Survival of patients with B cell chronic lymphocytic leukemia (B-CLL) can be predicted by analysis of mutations in the immunoglobulin heavy chain variable gene (IGHV). Patients without mutations (unmutated [UM]) are at greater risk for disease progression and death than patients with mutations (M). Despite this broad prognostic difference, there remains wide intragroup variation in the clinical outcome of UM patients, especially those with low/intermediate Rai risk disease. We evaluated UM B-CLL patients with low/intermediate Rai risk to determine the relationship between IGHV, IGH diversity (

Spectral karyotyping combined with locus-specific FISH simultaneously defines genes and chromosomes involved in chromosomal translocations.

Genes that play roles in malignant transformation have often been found proximate to cancer-associated chromosomal breakpoints. Identifying genes that flank chromosomal reconfigurations is thus essential for cancer cytogenetics. To simplify and expedite this identification, we have developed a novel approach, based on simultaneous spectral karyotyping and fluorescence in situ hybridization (FISH) which, in a single step, can identify gross chromosomal aberrations as well as detect the involvement of specific loci in these rearrangements. Signals for specifically queried genes (FISH probe) were

Molecular basis of clinical heterogeneity in the Ehlers-Danlos syndrome.

Mutations which give rise to the many different phenotypes of the Ehlers-Danlos syndrome affect both collagen and noncollagen genes but, ultimately, affect the function of the major collagens in tissues. The precise phenotypic findings depend on the nature of the defect, and the phenotypic changes attributable to a single mutation have a relatively limited extent of variability. Analyses of these mutants have led to an increased understanding of the role of lysyl hydroxylation in collagen function, of the role of type III collagen in tissue integrity, and have emphasized the role of trace meta

Dissecting clonal hematopoiesis in the myeloid compartment of chronic lymphocytic leukemia and Richter transformation.

The clinical and biological significance of clonal hematopoiesis (CH) has not been investigated in the myeloid compartment of chronic lymphocytic leukemia (CLL). By studying 488 newly diagnosed CLL through CAPP-seq using a 28-gene panel on granulocyte genomic DNA (gDNA), CH occurred in 231 (47.3%) patients. Cell sorting of cases that never developed Richter transformation (RT) confirmed that CH mutations, including CH-related TP53 mutations, were restricted to the myelomonocytic compartment and absent in CLL cells, as also documented by single-cell DNA sequencing. CH associated with shorter ov

Osteopontin from monocyte-derived dendritic cells mediates ozone-induced pulmonary responses in mice.

INTRODUCTION: Asthma is a heterogeneous disease characterized by airway inflammation and hyperresponsiveness (AHR). Ozone, a common air pollutant, induces a neutrophilic phenotype of asthma that is resistant to corticosteroids. Osteopontin has been implicated in airway inflammation, but its role in ozone-induced pulmonary responses remains unclear. We hypothesized that osteopontin contributes to neutrophilic airway inflammation and AHR through dendritic cell (DC)-neutrophil interactions. METHODS: Male BALB/c mice were exposed to ozone (2 ppm, 3 hours) or ambient air. AHR and bronchoalveolar l

Mitochondria-related genes and metabolic profiles of innate and adaptive immune cells in primary Sjögren's syndrome.

BACKGROUND: Primary Sjogren's syndrome (pSS) is a prototypical systemic autoimmune disease characterised by lymphocyte infiltration and immune-complex deposition in multiple organs. The specific distribution of immune cell populations and their relationship with mitochondria remain unknown. METHODS: Histological analysis was performed to assess the specific distribution of innate and adaptive immune cell populations in labial salivary gland (LSG) samples from 30 patients with pSS and 13 patients with non-pSS. The ultrastructural morphometric features of mitochondria within immune cells were o

Bioinformatics insights into mitochondrial and immune gene regulation in Alzheimer's disease.

BACKGROUND: There is growing evidence that the pathogenesis of Alzheimer's disease is closely linked to the resident innate immune cells of the central nervous system, including microglia and astrocytes. Mitochondrial dysfunction in microglia has also been reported to play an essential role in the pathogenesis of AD and other neurological diseases. Therefore, finding the mitochondrial and immune-related gene (MIRG) signatures in AD can be significant in diagnosing and treating AD. METHODS: In this study, the intersection of the differentially expressed genes (DEGs) from the GSE109887 cohort,

Systems Approach to Integrating Preclinical Apolipoprotein E-Knockout Investigations Reveals Novel Etiologic Pathways and Master Atherosclerosis Network in Humans.

OBJECTIVE: Animal models of atherosclerosis are used extensively to interrogate molecular mechanisms in serial fashion. We tested whether a novel systems biology approach to integration of preclinical data identifies novel pathways and regulators in human disease. Approach and Results: Of 716 articles published in ATVB from 1995 to 2019 using the apolipoprotein E knockout mouse to study atherosclerosis, data were extracted from 360 unique studies in which a gene was experimentally perturbed to impact plaque size or composition and analyzed using Ingenuity Pathway Analysis software. Bulk and single-cell RNA-sequencing analyses along with abundant machine learning methods identify a novel monocyte signature in SKCM.

BACKGROUND: Global patterns of immune cell communications in the immune microenvironment of skin cutaneous melanoma (SKCM) haven't been well understood. Here we recognized signaling roles of immune cell populations and main contributive signals. We explored how multiple immune cells and signal paths coordinate with each other and established a prognosis signature based on the key specific biomarkers with cellular communication. METHODS: The single-cell RNA sequencing (scRNA-seq) dataset was downloaded from the Gene Expression Omnibus (GEO) database, in which various immune cells were extracte
