Regulatory networks for virulence and persistence of Bacillus anthracis.

Bacillus anthracis, the etiological agent of anthrax, is a Gram-positive sporulating bacterium. Its life-cycle can be divided schematically into two phases: multiplication in the mammalian host and persistence in the soil. A central regulator AtxA interferes with expression of more than 70 genes in vitro and an undefined number ex vivo. The exact molecular mechanism of action of AtxA is unknown, but the involvement of cascades of relay regulators has been described. Other regulators have also been implicated in the regulatory networks; these are mainly transition state regulators, which have b

Regulatory DNA Sequences Controlling Gene Expression in Leaf Phloem Cells.

This chapter discusses the regulatory DNA sequences that enable cell-type-specific gene expression in leaf phloem tissues, focusing on phloem parenchyma, companion cells, and sieve elements. Molecular biology techniques, including reporter gene analysis, single-cell RNA sequencing, and live imaging, especially when combined with bioinformatic analysis, are powerful tools for identifying key promoter regions and/or cis-regulatory elements responsible for targeted expression. However, identifying conserved, cell type-specific promoter sequences across diverse plant species for cell-specific regu

Dysregulation of RNA Mediated Gene Expression in Motor Neuron Diseases.

Recent findings indicate an important role for RNA-mediated gene expression in motor neuron diseases, including ALS (amyotrophic lateral sclerosis) and SMA (spinal muscular atrophy). ALS, also known as Lou Gehrig's disease, is an adult-onset progressive neurodegenerative disorder, whereby SMA or "children's Lou Gehrig's disease" is considered a pediatric neurodevelopmental disorder. Despite the difference in genetic causes, both ALS and SMA share common phenotypes; dysfunction/loss of motor neurons that eventually leads to muscle weakness and atrophy. With advanced techniques in molecular gene

MeCP2 binds to 5hmC enriched within active genes and accessible chromatin in the nervous system.

The high level of 5-hydroxymethylcytosine (5hmC) present in neuronal genomes suggests that mechanisms interpreting 5hmC in the CNS may differ from those present in embryonic stem cells. Here, we present quantitative, genome-wide analysis of 5hmC, 5-methylcytosine (5mC), and gene expression in differentiated CNS cell types in vivo. We report that 5hmC is enriched in active genes and that, surprisingly, strong depletion of 5mC is observed over these regions. The contribution of these epigenetic marks to gene expression depends critically on cell type. We identify methyl-CpG-binding protein 2 (Me

Estradiol targets T cell signaling pathways in human systemic lupus.

The major risk factor for developing systemic lupus erythematosus (SLE) is being female. The present study utilized gene profiles of activated T cells from females with SLE and healthy controls to identify signaling pathways uniquely regulated by estradiol that could contribute to SLE pathogenesis. Selected downstream pathway genes (+/- estradiol) were measured by real time polymerase chain amplification. Estradiol uniquely upregulated six pathways in SLE T cells that control T cell function including interferon-alpha signaling. Measurement of interferon-alpha pathway target gene expression re

Comparative transcriptomic analysis of THP-1-derived macrophages infected with Mycobacterium tuberculosis H37Rv, H37Ra and BCG.

Tuberculosis (TB) remains a worldwide healthcare concern, and the exploration of the host-pathogen interaction is essential to develop therapeutic modalities and strategies to control Mycobacterium tuberculosis (M.tb). In this study, RNA sequencing (transcriptome sequencing) was employed to investigate the global transcriptome changes in the macrophages during the different strains of M.tb infection. THP-1 cells derived from macrophages were exposed to the virulent M.tb strain H37Rv (Rv) or the avirulent M.tb strain H37Ra (Ra), and the M.tb BCG vaccine strain was used as a control. The cDNA li

Human adaptation to ischemia by preconditioning or unstable angina: involvement of nuclear factor kappa B, but not hypoxia-inducible factor 1 alpha in the heart.

OBJECTIVE: Ischemic preconditioning reduces infarct size and improves hemodynamic function. Unstable angina may be a clinical analogue to ischemic preconditioning, and involve activation of gene programs. We hypothesized that preceding unstable angina and/or ischemic preconditioning activated genes regulated by nuclear factor kappa B (NFkappaB) or hypoxia-inducible factor 1 alpha in parallel to improved cardiac function. METHODS: Patients undergoing coronary artery bypass grafting with stable or unstable angina were subjected to ischemic preconditioning or sham treatment (n=10-11 in each grou

Dual Regulatory Functions of Classical Zinc Finger Clusters from Myeloid Zinc Finger-1.

Zinc finger (ZF) proteins constitute a large family of transcriptional regulators that control gene expression through sequence-specific DNA recognition stabilized by Zn2+-coordination. Myeloid zinc finger-1 (MZF1) is a classical ZF protein associated with diverse gene regulation, although the biochemical basis of its promoter recognition remains unclear. MZF1 contains 13 CX2CX12HX3H-type ZF domains organized into two discrete clusters, MZF1(ZF1-4) and MZF1(ZF5-13), suggesting the modular regulation of distinct binding partners. In this study, we investigate the metal-binding properties and pr

Dietary impacts on the human methylome - focus on vitamin intake in context of health and disease risk.

Diet is a key modifiable component of health, and a major risk factor for chronic disease in humans. At the molecular level diet can affect DNA methylation (DNAm), an epigenetic process that is involved in gene expression regulation. Multiple studies have linked DNAm profiles to changes in diet across different layers. Specifically, intake of nutrients such as folate and vitamin B12 has been associated with changes in human DNAm patterns genome-wide, linking dietary intakes to the potential modulation of gene activity. In this review we present a focused overview of recent findings from epigen

THRESHOLD: a comprehensive transcriptomic analysis tool for evaluating gene saturation and impact in disease progression.

Gene expression studies are fundamental in molecular biology, offering insights into development, disease progression, and therapeutic targets. To address the need for precise analysis of large datasets, we developed THRESHOLD, a novel tool that introduces the concept of gene saturation. Unlike traditional methods focused on absolute or binary expression levels, THRESHOLD quantifies the consistency of gene expression across patients, revealing co-regulation patterns critical for understanding disease mechanisms and stratifying patients by molecular signatures. The tool offers several features,

Spatial transcriptomics reveals gene interactions and signaling pathway dynamics in rat embryos with anorectal malformation.

Anorectal malformation (ARM) is a prevalent early pregnancy digestive tract anomaly. The intricate anatomy of the embryonic cloaca region makes it challenging for traditional high-throughput sequencing methods to capture location-specific information. Spatial transcriptomics was used to sequence libraries of frozen sections from embryonic rats at gestational days (GD) 14 to 16, covering both normal and ARM cases. Bioinformatics analyses and predictions were performed using methods such as WGCNA, GSEA, and PROGENy. Immunofluorescence staining was used to verify gene expression levels. Gene expr

Gene module regulation in dilated cardiomyopathy and the role of Na/K-ATPase.

Dilated cardiomyopathy (DCM) is a major cause of cardiac death and heart transplantation. It has been known that black people have a higher incidence of heart failure and related diseases compared to white people. To identify the relationship between gene expression and cardiac function in DCM patients, we performed pathway analysis and weighted gene co-expression network analysis (WGCNA) using RNA-sequencing data (GSE141910) from the NCBI Gene Expression Omnibus (GEO) database and identified several gene modules that were significantly associated with the left ventricle ejection fraction (LVE

Gene expression profiling in treatment-naive schizophrenia patients identifies abnormalities in biological pathways involving AKT1 that are corrected by antipsychotic medication.

Distinct gene expression profiles can be detected in peripheral blood mononuclear cells (PBMCs) in patients with schizophrenia; however, little is known about the effects of antipsychotic medication. This study compared gene expression profiles in PMBCs from treatment-naive patients with schizophrenia before and after antipsychotic drug treatment. PBMCs were obtained from 10 treatment-naive schizophrenia patients before and 6 wk after initiating antipsychotic drug treatment and compared to PMBCs collected from 11 healthy community volunteers.
