In addition to its coverage of the noncoding genome, whole-genome sequencing (WGS) may better capture the coding genome than exome sequencing. Here we sought to exploit this and identify new rare, protein-coding variants associated with metabolic health in WGS data (n = 708,956) from the UK Biobank and All of Us studies. Identified genes highlight new biological mechanisms, including protein-truncating variants (PTVs) in the DNA double-strand break repair gene RIF1 that have a substantial effect on body mass index (2.66 kg m-2, s.e. 0.43, P = 3.7 × 10-10). UBR3 is an intriguing example where P

Drug resistance diagnostics that rely on the detection of resistance-related mutations could expedite patient care and TB eradication. We perform minimum inhibitory concentration testing for 12 anti-TB drugs together with Illumina whole-genome sequencing on 1452 clinical Mycobacterium tuberculosis (MTB) isolates. We evaluate genome-wide associations between mutations in MTB genes or non-coding regions and resistance, followed by validation in an independent data set of 792 patient isolates. We confirm associations at 13 non-canonical loci, with two involving non-coding regions. Promoter mutati

Although there has been much success in identifying genetic variants associated with common diseases using genome-wide association studies (GWAS), it has been difficult to demonstrate which variants are causal and what role they have in disease. Moreover, the modest contribution that these variants make to disease risk has raised questions regarding their medical relevance. Here we have investigated a single nucleotide polymorphism (SNP) in the TNFRSF1A gene, that encodes tumour necrosis factor receptor 1 (TNFR1), which was discovered through GWAS to be associated with multiple sclerosis (MS),

BACKGROUND: Progressive spastic ataxia is a heterogeneous disorder characterized by cerebellar ataxia and limb spasticity associated with other severe neurological complications. Spastic ataxia is classified into pure and complex types, inherited in both an autosomal recessive and autosomal dominant manner. It is caused by pathogenic variants in at least eight different genes, including NKX6-2 (MIM 607063) located on chromosome 10q26.3. The present study aimed to identify the genetic variant(s) underlying progressive spastic ataxia and to establish the genotype-phenotype correlation.

Roughly one in three individuals is highly susceptible to motion sickness and yet the underlying causes of this condition are not well understood. Despite high heritability, no associated genetic factors have been discovered. Here, we conducted the first genome-wide association study on motion sickness in 80 494 individuals from the 23andMe database who were surveyed about car sickness. Thirty-five single-nucleotide polymorphisms (SNPs) were associated with motion sickness at a genome-wide-significant level (P < 5 × 10(-8)). Many of these SNPs are near genes involved in balance, and eye, ear a

Timothy syndrome is a rare multiorgan disorder with prolonged QTc interval, congenital heart defects, syndactyly, typical facial features and neurodevelopmental problems. Ventricular tachyarrhythmia is the leading cause of death at early age. Classical Timothy syndrome type 1 (TS1) results from a recurrent de novo CACNA1C mutation, G406R in exon 8 A. An atypical form of Timothy syndrome type 2 (TS2) is caused by mutations in G406R and G402S in the alternatively spliced exon 8. Only one individual for each exon 8 mutations has been described. In contrast to multiorgan disease caused by the muta

Large-scale genome-wide association studies of schizophrenia have uncovered hundreds of associated loci but with extremely limited representation of African diaspora populations. We surveyed electronic health records of 200,000 individuals of African ancestry in the Million Veteran and All of Us Research Programs, and, coupled with genotype-level data from four case-control studies, realized a combined sample size of 13,012 affected and 54,266 unaffected persons. Three genome-wide significant signals - near PLXNA4, PMAIP1, and TRPA1 - are the first to be independently identified in populations

Tau deposition is a key biological feature of Alzheimer's disease that is closely related to cognitive impairment. However, it remains poorly understood why certain individuals may be more susceptible to tau deposition while others are more resistant. The recent availability of in vivo assessment of tau burden through positron emission tomography provides an opportunity to test the hypothesis that common genetic variants may influence tau deposition. We performed a genome-wide association study of tau-positron emission tomography on a sample of 754 individuals over age 50 (mean age 72.4 years,

OBJECTIVE: Increasing evidence suggests epidemiological and pathological links between Alzheimer's disease (AD) and Ischaemic Stroke (IS). We investigated the evidence that shared genetic factors underpin the two diseases.
METHODS: Using genome wide association study (GWAS) data from METASTROKE+ (15,916 IS cases and 68,826 controls) and IGAP (17,008 AD cases and 37,154 controls), we evaluated known associations with AD and IS. On the subset of data for which we could obtain compatible genotype-level data (4,610 IS cases, 1,281 AD cases and 14,320 controls), we estimated the genome-wide geneti

To investigate the genetic basis of hereditary lens opacities we analyzed 31 cases of bilateral congenital cataract in Red Holstein Friesian cattle. A genome-wide association study revealed a significant association on bovine chromosome 7 at positions 6,166,179 and 12,429,691. Whole genome re-sequencing of one case and four relatives showed a nonsense mutation (g.5995966C>T) in the PZP-like, alpha-2-macroglobulin domain containing 8 (CPAMD8) gene leading to a premature stop codon (CPAMD8 p.Gln74*) associated with cataract development in cattle. With immunohistochemistry we confirmed a physiolo

GWAS and inheritance testing uncovered known and potentially new genetic sources of leaf rust resistance in barley, mapping the dominant locus RphCaspian (RphCas) to chromosome 4HL in close physical proximity to Rph21. This study has unravelled the genetic architecture of leaf rust in barley and also provides closely linked SNP markers on the 40k Infinium wheat barley array suitable for marker assisted selection. Barley leaf rust (BLR) is a damaging foliar disease affecting grain yield and quality. Genetic resistance offers a sustainable solution, but often succumbs to breakdown in the absence

Cerebral small vessel disease (CSVD) is genetically heterogeneous, and translating regional association signals into biologically plausible effector-gene hypotheses remains challenging. We performed a cross-phenotype and cross-species integrative genomic analysis of the FOXF2-centered proximal chromosome 6 region using publicly available genome-wide association study summary statistics for lacunar stroke, small-vessel disease ischemic stroke subtype and white matter hyperintensity volume. The chr6:0-2.5 Mb interval was treated as the primary regional analysis, whereas FOXF2 ± 1 Mb and FOXF2 ±

BACKGROUND: Transcriptome-wide association studies (TWAS) integrate gene expression and genome-wide association studies (GWAS) to identify disease susceptibility genes. Because gene expression varies substantially across cell types within tissues, cell type-specific prediction models may enhance the power of TWAS.
METHODS: We conducted cell type-specific TWAS leveraging single-cell RNA sequencing data from the OneK1K cohort (14 immune cell types, 1.27 million cells) and GWAS summary statistics for 7 cancers (>290 000 cases in total). To improve prediction accuracy, we developed a modeling fra

Insulin resistance (IR) is a crucial driver of numerous metabolic and non-metabolic diseases, yet the associations between the triglyceride-glucose (TyG) index-a marker for IR-and a broad spectrum of health conditions remain poorly understood. A large-scale genome-wide association study (GWAS) of triglyceride-glucose (TyG) was performed based on over 320,000 Europeans in the UK Biobank. Then we used Mendelian randomization (MR) within the framework of a phenome-wide association study (PheWAS) and Multivariable Mendelian Randomization (MVMR) to investigate potential causal associations between

Mendelian randomization (MR) uses genetic variants as instruments to study causal relationships between traits. Standard unidirectional MR approaches are vulnerable to pleiotropy and typically assume that pleiotropic effects are independent of instrument strength, assumptions that may fail when causation operates in both directions. We propose BayBiMR, a Bayesian bidirectional MR framework that jointly estimates causal effects in both directions while modeling both correlated and uncorrelated pleiotropy through a hierarchical spike-and-slab prior on pleiotropic effects and an Inverse-Wishart p

OBJECTIVE: This study examined sex-stratified effects of R-spondin 3 (RSPO3) expression levels on body fat and blood lipids and their potential mediation effects through sex hormones.
METHODS: We performed a sex-stratified genome-wide association study (GWAS) of RSPO3 protein (N = 18,529 men and 21,323 women). We used two-sample Mendelian randomization (MR) to examine associations of RSPO3 expression with the outcomes. Sex-stratified MR estimates were compared using the pairwise z score test and Cochran's Q test. We conducted two-step MR analyses to explore mediation effects through sex hormo

BACKGROUND: Genome-wide association studies (GWAS) have identified loci associated with alcohol-related hepatocellular carcinoma (ALD-HCC); however, most risk variants lie in noncoding regions and the downstream regulatory architecture remains incompletely characterized. Integrating genetically predicted transcriptomic and circulating proteomic signals may facilitate target prioritization and biomarker discovery.
METHODS: An integrative analytic framework combining transcriptome-wide association study (TWAS), cross-tissue sparse canonical correlation analysis with the aggregate Cauchy associa

Endometriosis is a prevalent gynecologic disorder that significantly impacts women's health. However, its underlying pathogenesis remains unknown. This study aimed to ascertain causal associations between plasma protein levels and endometriosis using a Mendelian randomization (MR) design. Plasma protein genome-wide association studies (GWAS) data originating from the UK Biobank Pharma Proteomics Project (UKB-PPP) were utilized as exposure variables. Endometriosis GWAS data from the FinnGen study and UKB study served as outcome variables at the discovery and replication stages, respectively. Su

Multi-omics data are instrumental in obtaining a comprehensive picture of complex biological systems. This is particularly useful for women's health conditions such as endometriosis, which has been historically understudied despite having a high prevalence (around 10% of women of reproductive age). Subsequently, endometriosis has limited genetic characterization: current genome-wide association studies explain only 11% of its 47% total estimated heritability, underscoring the need for integrative approaches. Graph representations provide an intuitive and meaningful way to harmonize biological

BACKGROUND: This study investigates the causal associations between specific plasma lipids, immune cells, and aortic dissection (AD) pathogenesis, and explores immune cells as mediators in this relationship.
METHODS: This study used two-sample Mendelian Randomization (MR) to examine causal links between plasma lipids, immune cells, and AD. SNPs served as instrumental variables, selected based on GWAS data with significance (P < 1e-5). AD outcomes were sourced from FinnGen, while data on 179 plasma lipids and 731 immune cells came from GWAS. IVW was the main analysis method, with sensitivity t
