An open-source pipeline for calcium imaging and all-optical physiology in human stem cell-derived neurons.

High-throughput profiling of neuronal activity at single-cell resolution is essential for advancing our understanding of brain function, enabling large-scale functional screens, and modeling neurological disorders. However, existing approaches are limited by scalability, manual data processing, and variability, thus restricting their ability to detect disease-associated phenotypes. Here, we present a scalable, open-source platform that integrates optogenetic stimulation, calcium imaging, automated data acquisition, and a fully integrated analysis pipeline. By combining spontaneous and evoked a

Identifying Myeloid-Derived Suppressor Cells and Lipocalin-2 as Therapeutic Targets for Intervertebral Disc Degeneration.

Inflammation is a hallmark of intervertebral disc degeneration (IVDD) characterized by immune cell infiltration and cytokine secretion. Stage-specific transcriptomic analyses of IVDD via single-cell RNA sequencing (scRNA-seq) have primarily focused on nucleus pulposus cell phenotypes but not immune subpopulations. In other disease contexts, integrating genome-wide association studies (GWAS) with scRNA-seq data has provided insights on pathomechanisms in relation to specific cellular subpopulations via single-cell disease relevance scores (scDRS). However, such an approach remains to be applied

Causal associations between telomere length and pulmonary arterial hypertension: A two-sample Mendelian randomization study.

Pulmonary arterial hypertension (PAH) is a life-threatening condition characterized by elevated pulmonary artery pressure, leading to right heart failure, and mortality. The role of telomere length, a marker of biological aging, in PAH remains unclear. We utilized summary-level data from genome-wide association studies for various measures of telomere length and PAH. Single nucleotide polymorphisms associated with telomere length at a genome-wide significance level were used as instrumental variables. The inverse variance weighted method was the primary analysis, with sensitivity analyses incl

Cell lineage analysis of a mouse tumor.

Revealing the lineage relations among cancer cells can shed light on tumor growth patterns and metastasis formation, yet cell lineages have been difficult to come by in the absence of a suitable method. We previously developed a method for reconstructing cell lineage trees from genomic variability caused by somatic mutations. Here, we apply the method to cancer and reconstruct, for the first time, a lineage tree of neoplastic and adjacent normal cells obtained by laser microdissection from tissue sections of a mouse lymphoma. Analysis of the reconstructed tree reveals that the tumor initiated

PU.1 inhibition sensitizes stem-monocytic AML to BCL2 blockade.

Acute myeloid leukemia (AML) exhibits substantial transcriptional heterogeneity across differentiation states that influences therapeutic response to BCL2 inhibition with venetoclax. While hematopoietic stem cell (HSC)-like AMLs show high sensitivity to venetoclax and monocytic-like AMLs demonstrate resistance, the therapeutic behavior of leukemias harboring both transcriptional programs remains poorly defined. Analysis of a large AML cohort reveals a distinct patient population exhibiting concurrent HSC- and monocyte-like transcriptional signatures, which we term stem-monocytic AML. Ex vivo d

Mechanisms of Antiproliferative Effects of Nobiletin, Scoparone, and Tangeretin Isolated from Citrus reticulata Peel Dichloromethane Extract in Acute Myeloid Leukemia Cells.

Citrus reticulata Blanco peel is a dominant industrial waste that was recently revalued as a source of bioactive molecules. This study explored its phytochemical and antileukemic potentials. The bioassay-guided fractionation of the dichloromethane extract yielded nobiletin, scoparone, and tangeretin, which were identified spectroscopically. The extract, fractions, and compounds showed antiproliferative effects in both THP-1 and U937 cells, which were employed as in vitro models of acute myeloid leukemia (AML). According to cytofluorimetric analysis, the extract and fractions inhibited cell gro

LAMC2+ Epithelial Cells Drive Bladder Cancer Progression and Predict Immunotherapy Response via SERPINB3/STAT3/CD44 Axis.

Laminin subunit gamma 2 (LAMC2) is a molecule related to the extracellular matrix. It plays a vital role in many cancers. But its effect in bladder cancer (BCa) is still undefined. This study was aimed at exploring the biological function, downstream mechanism, and therapeutic potential of LAMC2 in BCa. We combined single-cell RNA sequencing data from 13 BCa samples and data from TCGA-BLCA, GSE13507, and IMvigor210 cohorts. Bioinformatics analyses were carried out, including epithelial cell subclustering, pathway enrichment, GSVA, HdWGCNA, and RNA sequencing. The expression of LAMC2 in BCa tis

Severely ill COVID-19 patients display impaired exhaustion features in SARS-CoV-2-reactive CD8+ T cells.

The molecular properties of CD8+ T cells that respond to SARS-CoV-2 infection are not fully known. Here, we report on the single-cell transcriptomes of >80,000 virus-reactive CD8+ T cells, obtained using a modified Antigen-Reactive T cell Enrichment (ARTE) assay, from 39 COVID-19 patients and 10 healthy subjects. COVID-19 patients segregated into two groups based on whether the dominant CD8+ T cell response to SARS-CoV-2 was 'exhausted' or not. SARS-CoV-2-reactive cells in the exhausted subset were increased in frequency and displayed lesser cytotoxicity and inflammatory features in COVID-19 p

Clonal analysis of granulocyte-monocyte colony-forming unit cells with the human androgen receptor gene in chronic myeloid leukemia.

Coexistence of Philadelphia chromosome-negative (Ph-) progenitors with the Ph+ clone in the early chronic phase of chronic myeloid leukemia (CML) has been documented in previous reports. A different evaluation of methods is needed to justify the clonality of the residual Ph- progenitors. Therefore, the X chromosome inactivation patterns in individual granulocyte-monocyte colony-forming unit (CFU-GM) colonies were studied with the clonality assay for the human androgen receptor gene. A prerequisite for this evaluation was the validation of T-lymphocytes and buccal cells as control cells represe

The novel human gene aprataxin is directly involved in DNA single-strand-break repair.

The cells of an ataxia-oculomotor apraxia type 1 (AOA1) patient, homozygous for a new aprataxin mutation (T739C), were treated with camptothecin, an inhibitor of DNA topoisomerase I which induces DNA single-strand breaks. DNA damage was evaluated by cytogenetic analysis of chromosomal aberrations. The results obtained showed marked and dose-related increases in induced chromosomal aberrations in the patient and her heterozygous mother compared to the intrafamilial wild-type control. The alkaline comet assay confirmed this pattern. Moreover, the AOA1 cells did not show hypersensitivity to ioniz

Reappraisal of profibrotic phenotype and cell-cycle state of renal tubular epithelium after ischemia-reperfusion injury.

Chronic kidney disease progression involves phenotypic changes in tubular epithelial cells, and recent studies have highlighted the relationship between such pro-fibrotic phenotypes and cell cycle arrest in injured tubular epithelial cells undergoing repair. We investigated these processes using a mouse unilateral ischemia-reperfusion injury model with γGT.Fucci2aR mice, which express fluorescent cell cycle markers, and in vitro experiments with human kidney-2 cells and public single-cell RNA sequencing data. In the unilateral ischemia-reperfusion injury model, mVenus-positive cells (S/G2/M ph

A multi-Omic framework reveals cell-type-specific mechanisms of isofraxidin action in Alzheimer disease.

Alzheimer's disease (AD) is a multifactorial neurodegenerative disorder characterized by coordinated dysfunction across multiple brain cell types. Natural compounds with multi-target regulatory potential represent promising therapeutic candidates, yet their cell-type-specific mechanisms in the human AD brain remain incompletely understood. In this study, we integrated ligand-based target prediction with large-scale single-nucleus RNA sequencing (snRNA-seq) data from 201,074 nuclei obtained from AD and control human brain samples, together with subcluster-level functional profiling, cell-cell c

Decoding microglial metabolic cell death and PANoptosis hub genes in subacute phase of traumatic brain injury: a multi-omics and experimental validation study.

Microglia play a central regulatory role in neuroinflammation and metabolic disturbances during the subacute phase of traumatic brain injury (TBI). PANoptosis and metabolic cell death are key drivers of TBI pathological progression; however, the key regulatory genes governing these processes within microglia remain unclear. Bulk and single-cell RNA-seq datasets from mice with subacute TBI were retrieved from the NCBI GEO database. Seven hub genes associated with PANoptosis and metabolic cell death were identified through weighted gene co-expression network analysis (WGCNA) and maximum group ce

Rituximab-resistant splenic memory B cells and newly engaged naive B cells fuel relapses in patients with immune thrombocytopenia.

Rituximab (RTX), an antibody targeting CD20, is widely used as a first-line therapeutic strategy in B cell-mediated autoimmune diseases. However, a large proportion of patients either do not respond to the treatment or relapse during B cell reconstitution. Here, we characterize the cellular basis responsible for disease relapse in secondary lymphoid organs in humans, taking advantage of the opportunity offered by therapeutic splenectomy in patients with relapsing immune thrombocytopenia. By analyzing the B and plasma cell immunoglobulin gene repertoire at bulk and antigen-specific single-cell

Exploring the molecular mechanism of danshensu targeting PANoptosis therapy for stroke based on multi omics and experimental verification.

BACKGROUND: One of the main factors aggravating nerve damage following a stroke is the interplay between inflammatory response and cell death. The significance of PANoptosis, a mixed kind of cell death that includes necroptosis, pyroptosis, and apoptosis, in the pathophysiological process of stroke remains unknown. AIM: The objective of this work is to systematically identify the core genes of PANoptosis associated with stroke by multi-omics analysis and to investigate the intervention mechanism of Danshensu, the active ingredient of salvianolic acids. METHODS: We combine the GSE16561 and GS

Exploring the expression and prognostic roles of LAD1 in lung adenocarcinoma.

Lung adenocarcinoma (LUAD) is a common subtype of non-small cell lung cancer (NSCLC) with a poor prognosis. To identify novel biomarkers and understand the underlying mechanisms in LUAD, we conducted a comprehensive analysis using single-cell and bulk RNA sequencing data. Our study focused on LAD1, a basement membrane filament protein that has been implicated in tumorigenesis in various cancers. We analyzed scRNA-seq data from 10 LUAD patients and identified nine cell subgroups, with LAD1 specifically expressed in cancer cells. Further analysis revealed significant correlations between LAD1 an

Multi-Omics Analysis Reveals the transforming growth factor-β Signaling-Driven Multicellular Interactions with Prognostic Relevance in Cervical Cancer Progression.

While cervical cancer (CC) prognosis depends on tumor staging, the spatiotemporal evolution of tumor microenvironment (TME) heterogeneity during metastatic progression remains poorly characterized at single-cell resolution. We employed an integrative multi-omics approach, combining single-cell RNA sequencing (scRNA-seq; n = 11), spatial transcriptomics (ST), and bulk RNA-seq data from the TCGA-CESC cohort (n = 304), to systematically map TME remodeling across CC progression stages. scRNA-seq was performed on primary lesions from patients with localized (n = 3), regional (n = 4), and metastatic
