Neoruscogenin and its human metabolites as JAK2 ligands in hepatocellular carcinoma.

Treatment options for hepatocellular carcinoma (HCC) remain unsatisfactory, and JAK2 continues to attract interest as a point of pharmacological intervention in this malignancy. The present work asked whether Neoruscogenin, a spirostanol sapogenin, and its predicted human metabolites can engage that node. Intersecting predicted compound targets with HCC-associated genes returned 97 shared proteins. Degree-based ranking placed IL2, SRC, STAT3, MTOR, PIK3CB, MAPK1, JAK2, MDM2, KIT and MAPK14 at the center of the resulting interaction network, and functional enrichment pointed toward cancer-relat

Open questions on viral frameshifting: Exploiting the structural plasticity of the frameshifting element for therapeutic intervention.

Programmed ribosomal frameshifting (PRF) is a specialized controlled-slippage genetic mechanism that viruses such as SARS-CoV-2 and HIV-1 use to shift the reading frame during translation. This process is used in compact viral genomes to enhance their protein repertoire, maintain a precise balance of viral proteins necessary for successful replication, and enhance survival within a host. Because this mechanism is vital to the viral life cycle and remains consistent across strains, frameshifting has emerged as a promising therapeutic target for new antiviral therapeutic strategies. However, the

Mechanisms of protein transport between subcompartments of the cone photoreceptor outer segment membrane system.

(≤300 words, current = 296): Retinal cone photoreceptor outer segments (COS) are modified cilia where light is transduced into electrical signals. While extensive ultrastructural studies have established that the COS membrane system consists of several hundred parallel lamellae interconnected by the ciliary plasma membrane (PM) through narrow membrane bridges known as saddle points (SP), little is known about how components of the phototransduction cascade are delivered to COS, how they are loaded into flat lamellae surfaces (LS) and how they maintain uniform distribution among lamellae, espec

Bacterial lipids traverse the hydrophobic groove of TamB.

The double-membrane envelope of Gram-negative bacteria protects them against environmental stress and antibiotics. Phospholipids are a core component of the bacterial outer membrane (OM). However, how phospholipids are transported to the OM from the inner membrane where they are synthesized is poorly understood. We show that the AsmA-like protein TamB transfers lipids through a large hydrophobic groove that directly bridges the inner and outer membranes. Lipid dissociation at the outer membrane is impeded when TamB is bound to its OM partner protein TamA, but lipids can spontaneously enter the

Investigation of supramolecular self-assembly in traditional Chinese medicine by computer simulations.

Traditional Chinese medicine (TCM) supramolecular assemblies are commonly found in TCM decoctions. As a form of the material basis for pharmacological efficacy, TCM supramolecular assemblies not only enhance therapeutic effects and reduce toxicity but also represent an important manifestation of the "integration of medicine and adjuvant" characteristic of TCM components. However, current research rarely focuses on the structural features of TCM components capable of forming supramolecular assemblies, and there is a lack of guiding principles for screening self-assembling components. Evaluating

A Mechanochemical Model for Frequency Entrainment and Bursting Transitions in Cardiac Calcium Oscillations.

Rhythmic contraction of cardiomyocytes is driven by self-sustained intracellular calcium oscillations. While these oscillations are typically attributed to intrinsic calcium cycling, increasing experimental evidence indicates that external mechanical forces can modulate calcium oscillation frequency and lead to frequency entrainment. However, the physical mechanisms underlying such mechanical entrainment remain unclear. Here, we develop a minimal mechanochemical model that couples intracellular calcium cycling, adaptive ryanodine receptor (RyR) gating, and strain-induced reactive oxygen specie

Dependence of mesenchymally transitioned tumor niche fitness on cell-cell and cell-matrix adhesions.

Invasion of cancer cells is often characterized by a transition in phenotype of cells or their niches from an epithelial to a mesenchymal state (EMT). Under what conditions do transitioned niches acquire greater fitness than, and outcompete, their parental un-transitioned niches, is not well understood. Here, we use a cellular Potts model-based multiscale computational framework to investigate this question. Inducing an EMT in a single cell at the edge of an early-growing tumor surrounded by a fibrillar extracellular matrix (ECM) allows us to temporally trace inter-niche competitions. We obser

Continuum and discrete modeling of binding-site distribution-mediated reactions on lipid surfaces.

Cell surface-dependent biochemical reactions play a critical role in many biological processes. These include interactions between macromolecules in a three-dimensional bulk solution, macromolecules confined to a 2D membrane surface, and/or lipids that comprise the membrane. In blood coagulation, for instance, biochemical reactions that generate the key enzyme thrombin occur predominantly on the membrane surfaces of activated platelets. However, how the spatial distribution of the membrane binding sites affects enzymatic activity and reaction efficiency remains poorly understood. To bridge thi

Residue-specific early-stage aggregation dynamics of α-synuclein (61-95) in monolayers: A pMAIRS and AFM study.

To better understand the misfolding behavior of α-synuclein (α-syn) at a controlled amphiphilic interface that models key features of membrane-associated confinement, we employed p-polarized Multiple-Angle Incidence Resolution Spectrometry (pMAIRS) in combination with Langmuir-Blodgett monolayer methods. The pMAIRS spectra were acquired at different time points during film compression to monitor the temporal evolution of supramolecular aggregation of the α-syn segment corresponding to residues 61-95 (α-syn(61-95)) at the air-water interface. Initially, α-syn(61-95) adopts an α-helical conforma

Effect of two-dimensional spatial confinement on platelet mechanics.

Platelets are small, anucleate cells critical for hemostasis and thrombosis. Within platelet plugs and narrow capillaries, they often encounter spatially confining microenvironments. To examine how confinement influences platelet properties, we employed microcontact printing to generate fibrinogen micropatterns of varying sizes and shapes. Platelets cultured on these micropatterns adapted both their morphology and mechanical characteristics. Scanning ion conductance microscopy revealed changes in area, aspect ratio, and height, while fluorescence microscopy showed F-actin redistribution toward

Mesoscale simulations of membrane-tethered reactions to parameterize cell-scale models of signaling.

Biochemical interactions at membranes are starting points for cell signaling. But reaction kinetics are difficult to measure on two-dimensional (2D) membranes and are usually measured in volumetric assays. Membrane tethering produces confinement and steric effects that will significantly impact binding rates; these cannot be determined by volumetric measurements. Additionally, because of the properties of 2D diffusion, bimolecular reactions may not conform to simple mass action kinetics. Here, we show how simulations using the SpringSaLaD software can be used to estimate a 2D rate constant bas

Competing forces of polarization and adhesion modulate directional migration bias in a minimal model.

Left-right axis specification establishes embryonic laterality through asymmetric signaling cascades originating at the cellular scale. A recent experiment reports the presence of a directionality bias in confined pairs of endothelial (and fibroblast) cells exhibiting persistent circular motion, with cytoskeletal contractility modulating the direction. The relative simplicity of the experimental setup makes it a perfect testing ground for the physical forces that could endow this system with a tunable directional migration bias. We model self-propelling biological cells migrating in response t

Structure-based simulations of the full Flock House virus capsid reveal pathways and energetics of infection-critical peptide externalization.

Viral capsids are metastable assemblies whose large-scale dynamics enable critical steps in infection, including the exposure of internal protein segments that interact with host membranes. Resolving the mechanisms underlying these transitions remains challenging because they involve rare, cooperative motions distributed across entire viral particles. Here, we develop a full-capsid structure-based molecular dynamics framework to investigate infection-relevant dynamics in the T = 3 Flock House virus capsid, a model nonenveloped RNA virus. This native contact-centric coarse-grained representatio

Quantifying the spatio-temporal image degradation under motion blur in fluorescence microscopy.

The spatial resolution of optical imaging systems is fundamentally restricted by the diffraction limit. However, in widefield live-cell microscopy, the achievable resolution is further constrained by the specimen motion, which indicates the existence of a fundamental spatio-temporal resolution trade-off between signal accumulation during the full frame integration and the resulting motion blur. To improve the fidelity with which moving objects can be imaged, a quantitative understanding of this spatio-temporal trade-off is necessary. Here, we present a systematic analysis of motion-induced res

Hook stiffness as a mechanical switch for torque regulation in the bacterial flagellar motor.

The bacterial flagellar motor drives cell motility by rotating the flagellar filament and converting ion flux into mechanical work. At low counterclockwise (CCW) rotational speeds, the motor operates near the thermodynamic reversible limit, where torque remains nearly constant against rotation speed for an extended range. Earlier models based on thermodynamic reversibility predict qualitatively similar behavior in the clockwise (CW) direction, regardless of the underlying mechanism of torque generation. Structural studies further support this symmetry by showing that the torque-generation mach

Resurrecting lost ancient myoglobin proteins to elucidate mechanisms of diving adaptation in mammals.

Data science methodologies can be applied to "molecular archeology." By statistically inferring ancestral gene or protein sequences from a molecular phylogeny, researchers can recreate ancient molecules for laboratory experiments, allowing direct examination of their properties and structures. This review summarizes studies that applied this approach to investigate how whales and seals readapted to deep-sea diving through the evolutionary modification of myoglobins.

Helium Nanodroplet Forcefield for Advancing Single-Molecule Serial Electron Diffraction Imaging.

Single-molecule Serial Electron Diffraction (SS-EDI) is a promising methodology to determine biomolecular structures, which employs Helium Nanodroplets (HNDs) as the sample delivery system. Until now, structural determination methods have used liquid Helium only as a coolant, but SS-EDI offers a novel application for HNDs as an embedding matrix to isolate single molecules in an ultracold and weakly interacting fluid environment with minimal scattering. SS-EDI is still under active development and to advance it, researchers require an understanding of the interactions within HNDs at the nanosca

Nanoscale spatial confinement of proton flux by cardiolipin drives high-speed lateral proton transport in mitochondria.

Cellular respiration depends on the rapid, lateral flow of protons along the inner mitochondrial membrane to drive ATP synthesis. The precise nanoscale thermodynamic forces confining protons to this "local circuit" remain highly debated. Previous attempts to model macroscopic interfacial proton diffusion have been hindered by parameter equifinality and geometric artifacts, preventing the deconvolution of structural water networks from lipid electrostatics. Here, we address this ambiguity using a constrained, high-resolution two-dimensional continuum model. By incorporating experimentally valid

Role of ligand-dependent conformational modulation of TNPO3 HEAT-repeat solenoid in nuclear import.

Transportin-3 (TNPO3) is a HEAT-repeat nuclear transport receptor that mediates nuclear import of serine/arginine-rich (SR) proteins and interacts with Ran GTPase during nuclear transport cycle. Although structures of several TNPO3 complexes are available, how ligand binding modulates the conformational landscape of the receptor remains poorly understood. Here, we combine microsecond-scale molecular dynamics simulations with umbrella sampling free-energy calculations to investigate how SR cargo binding, Ran nucleotide state and cargo phosphorylation regulate TNPO3 conformational dynamics. Ground-state chromophore geometry, not cage size, tracks quantum yield in fluorescent proteins.

A common explanation for brightness variation in fluorescent proteins (FPs) is that tight chromophore cages produce bright proteins. This model predicts that quantum yield should track the dihedral rotational space available to the chromophore. We tested that prediction across 838 FP crystal structures from the Protein Data Bank. For each structure, we scanned the chromophore's two methine-bridge torsions, τ and φ. We measured two features of the chromophore environment: the fraction of torsional space that is sterically accessible, and the angular distance from the deposited chromophore to th
