From reference-genome prediction to causal generalization: sequence-to-function models for plant regulatory genomics.

Sequence-to-function (seq2func) models predict molecular regulatory outputs from DNA sequence and can prioritize non-coding variants, annotate cis-regulatory elements (CREs), and design regulatory sequences. Although accuracy has improved, most models are trained and evaluated on observational data from one or a few reference genomes. Their performance may therefore not translate to natural haplotypes, structural variants, tissues, developmental stages, environments, or species. These limitations are especially important in plants, where pan-genomic diversity, transposable elements, polyploidy

Deep Learning-based Modeling Enhances Efficacy of Natural Ligand CAR Binders Targeting CD70.

CD70 is well-recognized as a promising "pan-cancer" chimeric antigen receptor (CAR) T-cell target. Prior work has shown that a "natural ligand" (NL)-based CAR targeting CD70, employing its physiological interaction partner CD27, may have therapeutic advantages over antibody- based CARs. Yet while antibody-based CARs are routinely optimized by affinity maturation of their scFv, whether the binding sequence of an NL CAR can be engineered to improve its function remains unexplored. Here, we combined deep learning with physics-based modeling to redesign residues at the CD27:CD70 interface, identif

Computing the energy dissipation of suspended and supported acoustic cavities in nanoscale MoS2 films.

The confinement of elastic waves in nanoscale cavities is important for creating ultrahigh-frequency (terahertz) mechanical resonances. We present molecular dynamics simulations to compute the energy dissipation of these resonances in supported and suspended nanoscale films. We used MoS2 as a representative film, which is a layered crystal whose thickness can be scaled down to a few atoms. We found that coupling the film to a substrate significantly modifies its energy dissipation, and thus the fundamental limits on its quality factor (Q). Changing the energy dissipation pathway from in-plane

Understanding the α relaxation of amorphous celecoxib: From macro to nano structures.

Recently, celecoxib has emerged as an outstanding candidate for therapeutic repurposing in oncology, psychiatry, and infectiology. Nevertheless, there are huge spatiotemporal gaps among experimental, computational, and theoretical studies on the molecular dynamics of celecoxib in the amorphous phase. Inspired by the elastically collective nonlinear Langevin equation, we develop a zero-adjustable-parameter approach to decipher the structural relaxation of amorphous celecoxib at various time and size scales. Hard-sphere fluids are utilized to evaluate how local interactions, collective distortio

Whole-neuron morphology and genetic identity define cell types and reveal principles of brain-wide connectivity.

Neocortex contains diverse excitatory neurons whose dendritic and axonal architectures shape computation and long-range communication, yet a unified framework linking neuronal structure, molecular identity, and brain-wide connectivity is lacking. Here, we combine complete whole-neuron morphology (WNM) reconstructions with paired genetic identities across 15 mouse cortical areas to define organizing principles of cortical wiring at single-cell resolution. We identify 10 stable excitatory cell types with conserved morphology and predominant genetic correspondence. Their full axonal target spectr

Resolving a three-decade misassignment in hydroxylated C60 chemistry.

Water-soluble functionalized fullerenes commonly referred to as fullerenols, fullerols or polyhydroxy fullerenes are widely used in photonics, catalysis, and biomedicine, yet their molecular structures have been assumed to consist solely of hydroxyl groups for nearly three decades. This assumption remains despite persistent mismatches between calculated and experimental vibrational and optical spectra as well as expected and observed chemical reactivity. Here we combine Fourier transform infrared (FTIR) and absorption (UV-Vis) spectroscopy, X-ray photoelectron spectroscopy (XPS), targeted chem

Comparative entropy analysis of 2D transition metal tetrahydroxyquinones via machine learning approaches.

This paper focuses on the study of the framework of transition metal tetrahydroxyquinone (TM-THQ) which is a chemical belonging to the metal-organic framework (MOF) family. These materials are becoming relevant due to their stability and high surface area that makes them prospective in terms of carbon-dioxide conversion and other uses. To explore the structure of TM-THQ, we apply molecular graph theory, in which atoms and bonds are represented as mathematical graphs. We determine some topological indices, the Zagreb indices, Randić index, the atom-bond connectivity index, the geometric-arithme

Targeting GHSR-1α with silibinin to enhance mitophagy and prevent tubular injury in diabetic kidney disease.

Diabetic kidney disease (DKD) remains a leading cause of global renal failure, with tubular injury driven by mitochondrial dysfunction representing a critical yet therapeutically unaddressed mechanism. Although the flavonolignan silibinin has demonstrated renoprotective potential, its precise molecular targets and mechanisms in DKD have remained unclear. In this study, we combined integrated computational docking, biophysical assays, and comprehensive in vivo and in vitro models to investigate silibinin's interaction with the growth hormone secretagogue receptor-1α (GHSR-1α). We demonstrated t

Discovery of new quinazolin-4-ones as dual EGFR/c-SRC inhibitors with potential to overcome bypass-mediated resistance in cancer.

This study reports the rational design, synthesis, and preliminary evaluation of a novel series of quinazolin-4-one derivatives. These compounds were developed as potential dual inhibitors of EGFR and c-SRC kinases to explore their utility in addressing bypass-related signaling in cancer cells. Through systematic optimization, compound 9b emerged as a lead candidate, demonstrating potent and balanced enzymatic inhibition with IC50 values of 0.057 μM (EGFR) and 0.073 μM (c-SRC). To our knowledge, this represents an unprecedented achievement in the development of dual EGFR/c-SRC inhibitors with

Discovery of D-peptides that allosterically enhance SARS-CoV-2 3CLpro activity by stabilizing its monomeric state.

The SARS-CoV-2 main protease (3CLpro) is an essential enzyme for viral replication and a major target for antiviral drug development. While its catalytic activity is known to require dimer formation, the mechanism by which it cleaves itself from the monomeric viral polyprotein remains to be further studied. In this study, we engineered several D-peptides based on a de novo designed D-peptide inhibitor. These peptides bind to the 3CLpro monomer and unexpectedly activate its catalytic function. By enhancing the turnover number, the peptides significantly boost the catalytic efficiency of 3CLpro.

Antibody-functionalized gold nanospheres for multimodal imaging.

The first near-infrared (NIR-I) spectral window (700-900 nm) enables deeper tissue penetration and reduced autofluorescence, improving sensitivity for in vivo imaging. However, the relatively low fluorescence intensity of many NIR fluorophores limits their effectiveness. Here, we report the development of gold nanodye (AuND) by conjugating gold nanospheres (AuNSs) with IRDye 800 NHS ester via polyethylene glycol (PEG) linkers and functionalizing them with epidermal growth factor receptor (EGFR) targeting antibodies (Anti-AuND). This design enhances fluorescence emission through plasmonic inter

Emerging RNA biomarkers for diabetes: Mechanistic insights and clinical relevance.

Diabetes mellitus is a complex, multifactorial metabolic disorder characterized by chronic hyperglycemia and progressive organ dysfunction. Conventional diagnostic and prognostic markers such as fasting glucose and glycated hemoglobin provide limited insight into disease heterogeneity, early molecular changes, and individualized risk of complications. In recent years, RNA-based biomarkers have emerged as powerful tools for capturing dynamic regulatory processes underlying diabetes onset, progression, and therapeutic response. These biomarkers include messenger RNAs (mRNAs), microRNAs (miRNAs),

ChemBang: Expanding the Chemical Space Around Small Molecules.

Efficient exploration of chemical space is an essential component of modern generative drug design. Herein, we introduce ChemBang, a computational engine that grows small molecules based on chemical transformations extracted by matched molecular pair analysis of all structures available in catalogues of synthesized molecules. Each chemical transformation is mapped onto its associated atomic environment defined as the substructure within a three-atom radius from the transformation site. Unsupervised chemical evolution is then performed in cycles by systematically applying chemical transformatio

Cryo-EM structures of light chain fibrils from abdominal fat biopsies of multiple myeloma patients.

Multiple myeloma (MM) is a hematological malignancy characterized by the abnormal proliferation of plasma cells in the bone marrow and is closely associated with systemic light chain amyloidosis (AL), a disease triggered by the amyloid aggregation of antibody light chain (LC). High-resolution structures of amyloid LC fibrils from MM patients remain largely unexplored. Here, we extracted LC amyloid fibrils directly from abdominal fat biopsies of two living MM patients. Using cryo-electron microscopy (cryo-EM), we further determined the structures of three distinct LC fibril morphologies, which

STELT: A spatiotemporal deep learning framework for diffusion-ordered NMR spectroscopy reconstruction with artifact suppression.

Diffusion Ordered NMR Spectroscopy (DOSY) is a powerful technique for studying mixtures by probing the diffusion behavior of mixed compounds and enabling their identification and separation in mixture samples. The performance of DOSY generally relies on the adopted reconstruction algorithm to determine diffusion coefficients from diffusion-dependent signal decays, thus producing a 2D spectrum that resolves components by chemical shift and molecular diffusion. Although deep-learning provides an effective approach to DOSY reconstruction, existing deep-learning-based reconstruction methods genera

OBJECTIVE: Autosomal recessive microcephaly type 2 (MCPH2), caused by biallelic WDR62 variants, is a rare neurodevelopmental disorder typically described postnatally. We aimed to delineate its prenatal phenotype via data from two affected fetuses in a family. METHODS: Trio whole-exome sequencing (WES) was performed on one fetus and his parents. Variants were prioritized via population databases, computational predictions, and segregation analysis, which were confirmed via Sanger sequencing. RESULTS: Prenatal imaging revealed microcephaly, agenesis of the corpus callosum, and neuronal migrati

Identification of novel serotonin transporter (SERT) inhibitors via large-scale machine learning-based virtual screening and molecular dynamics simulations.

The serotonin transporter (SERT) plays a pivotal role in inflammatory responses and is a central therapeutic target for depression. Consequently, identifying potent SERT inhibitors remains a high priority in early-stage drug discovery. In this study, we evaluated twelve regression models, among which LightGBM, Random Forest, and XGBoost exhibited superior predictive performance, yielding R2 values of 0.7138, 0.7001, and 0.6920, respectively. Leveraging these optimized machine learning models, we conducted a large-scale virtual screening of over 11.5 million compounds, identifying 24 promising
