Deciphering the genomic landscape of hypervirulent Klebsiella pneumoniae in South African tertiary hospitals.

BACKGROUND: Hypervirulent Klebsiella pneumoniae (hvKp) is an emerging pathogen causing severe infections globally, yet genomic data from inland South African regions remain limited, hindering understanding of local hvKp diversity and virulence. METHODS: Elevenhypermucoviscous Klebsiella pneumoniae isolates collected in 2021 and 2024 were subjected to WGS. Genomes were assembled and analysed for sequence types, capsular loci, virulence, and antimicrobial resistance genes using established bioinformatics pipelines, with phylogenomic relationships inferred by core genome analysis against represen

Genome Editing for Familial Hemophagocytic Lymphohistiocytosis: Design Principles, Challenges, and Translational Perspectives.

Hemophagocytic lymphohistiocytosis (HLH) is a life-threatening hyperinflammatory syndrome caused by genetic defects in cytotoxic lymphocyte function. Current therapies can control disease activity, but transplantation of allogeneic hematopoietic stem and progenitor cells (HSPCs) remains the only curative option and is associated with substantial risks. These limitations have accelerated development of genome editing approaches enabling precise correction of disease-causing mutations in autologous cells. Familial HLH (FHL) represents a compelling target for genome editing, but successful and sa

The Citrobacter freundii Complex as an Emerging Pathogen: Genomic Plasticity, Virulence, and Antimicrobial Resistance.

The Citrobacter freundii (C. freundii) complex represents an increasingly significant group of opportunistic pathogens within healthcare settings. This bacterial complex demonstrates remarkable genomic plasticity, characterized by extensive horizontal gene transfer capabilities that facilitate rapid acquisition of resistance determinants and virulence factors. Although originally considered environmental organisms with limited pathogenic potential, members of the C. freundii complex have emerged as important nosocomial pathogens responsible for urinary tract infections, bacteremia, wound infec

On the use of generative models for demographic inference in malaria vectors from genomic data.

Malaria in sub-Saharan Africa is transmitted by mosquitoes from the Anopheles genus. Efforts to control the spread of malaria have often focused on these vectors, but little is known about the demographic history of populations and species of Anopheles mosquitoes. Here, we adapt and apply an innovative generative deep learning algorithm to infer the joint evolutionary history of Anopheles gambiae populations sampled in Guinea and Burkina Faso. We further develop a model selection approach and discover that an evolutionary model with migration fits this pair of populations better than a model w

Whole-genome analysis of CVA4 in children with herpangina in two cities of Shandong, China.

Sporadic epidemics of herpangina caused by Coxsackievirus A4 (CVA4) have been reported globally, however, research on CVA4 remains relatively scarce. In this study, 60 Coxsackievirus A4 (CVA4) strains were successfully isolated from 256 throat swab specimens and 50 high-quality complete genome sequences were generated using high-throughput sequencing technology. Phylogenetic analysis based on the VP1 region demonstrated that all CVA4 were classified into the C2 genotype. Whole-genome analysis revealed that the strains in this study clustered within the same major evolutionary clade as CVA4 str

A Replication-Competent Flavivirus Genome with a Stable GFP Insertion at the NS1-NS2A Junction.

The flavivirus NS1 protein is a component of the viral replication complex and plays diverse, yet poorly understood, roles in the viral life cycle. To enable real-time visualization of the developing replication organelle and biochemical analysis of tagged NS1 and its interacting partners, we engineered a replication-competent yellow fever virus (YFV) replicon encoding a C-terminal fusion of NS1 with green fluorescent protein (NS1-GFP). The initial variant was non-viable in the absence of trans-complementation with wild-type NS1; however, viability was partially restored through the introducti

HAdV55 reprograms host 3D genome architecture and mitochondrial metabolism to drive pathogenesis.

Human adenovirus type 55 (HAdV55), an emerging recombinant pathogen linked to severe respiratory outbreaks, exhibits heightened virulence and replication efficiency, yet its mechanisms of host interaction remain poorly resolved. Here, we integrate transcriptomic and 3D genomic analyses to define the spatiotemporal interplay between HAdV55 and A549 cells. Temporal profiling revealed triphasic host transcriptional reprogramming, with distinct clusters of genes governing cell survival, apoptosis, and innate immunity dynamically modulated during infection. Crucially, HAdV55 reshapes the 3D chromat

Genomic Diversity of Vaginal Lactobacillus crispatus Prophages from South African Women.

Lactobacillus crispatus is widely associated with optimal sexual and reproductive health outcomes. While L. crispatus genomes commonly harbor prophages, little is known about their genomic diversity and potential inducibility by clinically relevant compounds. We induced and characterized four bacteriophages from four L. crispatus strains isolated from vaginal secretions of South African adolescents. Sequenced viral DNA from induced phages was assembled, and their respective genomes were annotated and compared to bacteriophage reference genomes. All the phage genomes range in size from 42.9 to

Preliminary Genomic Data on Five Orientia tsutsugamushi Strains Isolated in Vellore, India.

INTRODUCTION: Orientia tsutsugamushi, the causative agent of scrub typhus, can be isolated in Vero or L929 cells and has a small genome (2-2.5 Mb). However, genome assembly is challenging due to the presence of host DNA contamination and a high proportion of repeat regions (up to 51%). Current global data includes 11 fully annotated genomes, with none from India. Here, we present the first whole-genome sequences of O. tsutsugamushi strains circulating within India. METHODS: Five O. tsutsugamushi strains were cultured in Vero cells and confirmed by 47 kDa real-time PCR. Genomic DNA was extract

Assembled and annotated reference genome and demographic history of the eastern chipmunk (Tamias striatus).

The eastern chipmunk (Tamias striatus) is an abundant North American sciurid rodent and the only extant member of the subgenus Tamias. Despite its abundance, a reference genome has not been produced for this species. Here we present an assembled and annotated reference genome for the eastern chipmunk using PacBio HiFi long read sequencing data. We sequenced the genome of a vouchered male eastern chipmunk collected in Maine and stored at the National Museum. We compared the eastern chipmunk's genome with the genome of the Siberian chipmunk (Tamias sibiricus; subgenus Eutamias), the only other s

Genomic landscape of HIV-1 proviruses in ART-treated immunological non-responders.

BACKGROUND: Immunological non-responders (INRs) and immunological responders (IRs) exhibit distinct patterns of immune reconstitution despite suppressive antiretroviral therapy (ART); however, the genetic characteristics of the HIV-1 reservoir in these groups remain poorly understood. This study investigates the landscape of HIV-1 proviruses in INRs and IRs, and its potential association with immune reconstitution. METHODS: Peripheral blood mononuclear cells (PBMCs) from 10 ART-treated INRs and 10 IRs were analyzed using near-full-length HIV-1 DNA amplification and PacBio third-generation seq

A genome-wide association study on radiation induced fibrosis in breast cancer patients.

BACKGROUND AND PURPOSE: Radiation-induced fibrosis affects women having undergone post-lumpectomy radiotherapy to a varying degree and remains a significant late morbidity for breast cancer patients. While Single Nucleotide Polymorphisms (SNPs) have been linked to fibrosis after radiotherapy (RT), the genetic architecture remains incompletely understood. We aimed to identify new genetic variants in a cohort of early breast cancer patients representing two cohorts treated within the Danish Breast Cancer Group (DBCG) protocols. MATERIAL AND METHODS: A genome-wide association study (GWAS) was co

Large-effect loci in a duplicated genomic region modulate reproductive phenology in salmon.

Whole genome duplication (WGD) provides evolutionary opportunities to increase biological complexity and phenotypic diversity by selective retention of duplicated genes. We identify a small genomic region in salmon that governs complex life history variation and has diversified across four WGDs to fine-tune trait expression. Within this region, three large-effect loci on three chromosomes modulate migration timing across four species - a critical trait optimizing fitness by synchronizing reproduction and environmental conditions. Life history and genome resequencing data support intraspecific

Genomic characterisation of Enterococcus cecorum isolated from broiler chickens in the United Kingdom.

Enterococcus cecorum is an important poultry pathogen associated with lameness and increased mortality, leading to major welfare and economic impacts. Treatment is often challenging because disease is frequently detected late and the organism can localise in bone and joints, limiting antimicrobial efficacy. Presence of antimicrobial resistance (AMR) genes may further complicate treatment. Despite increasing global genomic research, only one recent study has investigated the phylogeny of E. cecorum from conventional UK broiler farms, using limited samples and a restricted time frame. In this st

Clinical and population genomic epidemiology of invasive group A streptococcus in Scotland, 2014-2024.

OBJECTIVES: Following the COVID-19 pandemic, multiple countries reported a surge in invasive group A streptococcus (iGAS) infections. Posited explanations include reduced population immunity, increased respiratory virus co-infection, and emergence of hypervirulent GAS clones. To assess the relative contribution of these factors, we analyzed the epidemiology and genomics of 3,408 iGAS infections in Scotland. METHODS: National surveillance data from 2014-2024 were analyzed to characterize iGAS incidence. Hybrid whole genome sequencing was used to comprehensively genetically characterize 404 emm

First genomic insights into multidrug-resistant Staphylococcus pseudintermedius from dogs in Vietnam.

Staphylococci are commensal and opportunistic bacteria in humans and animals. The emergence of multidrug-resistant (MDR) staphylococci poses a growing threat to both veterinary and public health worldwide. In this study, two MDR Staphylococcus pseudintermedius (S. pseudintermedius) isolates, RB10.2 and SB24, obtained from diseased dogs in Vietnam, were subjected to draft whole-genome sequencing and comparative genomic analysis. Draft genome sizes ranged from 2635,269 bp (SB24) to 2670,853 bp (RB10.2), with an average GC content of approximately 37.35%. Each genome contained more than 23 antibi

Global Epidemiological Survey and Genomic Analysis of Multiple Carbapenemases-Producing Citrobacter freundii.

OBJECTIVES: Carbapenem-resistant Citrobacter freundii (CRCF) has emerged as a growing global health concern, as it is increasingly implicated in human infections and recognized as an important reservoir of clinically significant antimicrobial resistance determinants. Although C. freundii carrying single carbapenemase genes has been widely reported, systematic global analyses of isolates harboring multiple carbapenemase genes remain limited. METHODS: Citrobacter spp. isolates were recovered and antimicrobial susceptibility testing was determined using the broth microdilution method. We further

Clinical and genomic features of mitis group streptococcal bacteremia in patients with febrile neutropenia.

BACKGROUND: Viridans group streptococci (VGS) can cause the life-threatening viridans streptococcal shock syndrome (VSSS) in patients with febrile neutropenia (FN). The Mitis group, a major subgroup of VGS, is frequently implicated in these severe infections, but its specific clinical and genomic characteristics remain incompletely characterized, particularly in patients with FN. This study aimed to systematically describe these features in this population. METHODS: In this single-center retrospective study, we compared the clinical data and whole-genome sequencing (WGS) results of Mitis grou
